<p>Ensemble Ecological Niche Models for 2019 of 96 European marine species of particular commercial and conservation interest, based on Ecological Niche Models developed with (i) Artificial Neural Networks, (ii) Maximum Entropy, (iii) Support Vector Machines, and (iv) AquaMaps at 0.1&deg; Resolution. The data report, for each 0.1&deg; cell, how many models (from 0 to 4) overcome a model-specific decision threshold to assess species presence in the cell. A Biodiversity Index is also provided as the count of the number of species (among the 96) potentially present in each 0.1&deg; cell according to the ensemble models. For each ensemble model, a threshold of at least 3 models agreeing on species presence in the cell was used to indicate species presence.</p>

<p>This repository contains data and models used in the study entitled, "Large-area automatic detection of shoreline stranded marine debris using deep learning". This study can be accessed as an open access publication at the following location: https://doi.org/10.1016/j.jag.2023.103515.</p> <p>The data set is comprised of 1,587 images (512 pixels x 512 pixels) which contains 10,703 individual bounding box labels of marine debris objects. The imagery was collected over the State of Hawai'i in 2015 at 2 centimeter resolution (ground spacing distance).</p> <p>The classification scheme consists of 8 labeled classes: unidentified object, processed wood, metal, vessel, net/cloth, buoy, tire, and line fragments.</p>

Santa Barbara Channel Marine BON Darwin Core Archive: Nearshore kelp forest integrated benthic cover, 1980-ongoing

The Santa Barbara Channel Marine Biodiversity Observation Network (SBCMBON) tracks long-term patterns in species abundance and diversity. This dataset contains cover of kelp forest sessile invertebrates, understory macroalgae, and substrate types by integrating data from four contributing projects working in the kelp forests of the Santa Barbara Channel, USA. Divers collect data on using either uniform point contact (UPC) or random point contact (RPC) methods. The four contributing projects are two research projects: The Santa Barbara Coastal LTER (SBC LTER) and the Partnership for Interdisciplinary Studies of Coastal Oceans (PISCO), the kelp forest monitoring program of the Santa Barbara Channel National Park, and the San Nicolas Island monitoring program supported by USGS. Together, these projects have recorded data for more than 200 species at approximately 100 sites on both the mainland coast and on the Santa Barbara Channel Islands. Sampling began in 1982 and is ongoing. Data were collected by human observation (divers using SCUBA) during regular surveys. Percent cover is recorded for taxa where individuals cannot be counted. Cover can be calculated from the data here as the fraction of total points at which the taxon was present x 100. With UPC and RPC methods, multiple species can be recorded at any given point. The total percent cover of all species combined using this method can exceed 100%; however, the percent cover of any single species cannot exceed 100%. Count data of air-breathing fauna from visual transect surveys including water temperature, time, sea and weather conditions in Shark Bay Marine Park, Western Australia from February 2008 to July 2014

This dataset provides information on the relative abundances of air breathing fauna (dugongs, dolphins, sea snakes, marine birds, and sea turtles) in the study area of the Eastern Gulf of Shark Bay, Western Australia. The dataset comprises transects that quantify animal abundances in three microhabitats (shallow seagrass banks, seagrass bank edges, and deep sandy channels). These microhabitats vary in their food supply as well as their potential to facilitate or inhibit detection and escape from predators, mainly the tiger shark (Galeocerdo cuvier). As a result these data have been used to examine risk-specific habitat use behaviors of these fauna, in addition to general abundance estimates.

MCR LTER: Coral Reef: Porites growth, respiration, and photophysiology data in support of Edmunds 2012 Marine Biology, v159, 2149-2160

These data were generated from a one-time experiment in support of a coral ecophysiology manuscript; published in Marine Biology. Edmunds (2012) Marine Biology 159: 2149-2160 doi:10.1007/s00227-012-2001-y The hypothesis that was tested stated that high pCO2 (76.6 Pa and 87.2 Pa vs. 42.9 Pa) has no effect on the metabolism of juvenile massive Porites spp. after 11 days at 28 °C and 545 lmol quanta m-2 s-1. The response was assessed as aerobic dark respiration, skeletal weight (i.e., calcification), biomass, and chlorophyll fluorescence. Corals were collected from the shallow (3–4 m) back reef of Moorea, French Polynesia (17°28.6140 S, 149°48.9170 W), and experiments conducted during April and May 2011. An increase in pCO2 to 76.6 Pa had no effect on any dependent variable, but 87.2 Pa pCO2 reduced area-normalized (but not biomass-normalized) respiration 36 %, as well as maximum photochemical efficiency (Fv/Fm) of open RCIIs and effective photochemical efficiency of RCIIs in actinic light (DF/Fm0 ); neither biomass, calcification, nor the energy expenditure coincident with calcification (J g-1) was effected. These results do not support the hypothesis that high pCO2 reduces coral calcification through increased metabolic costs and, instead, suggest that high pCO2 causes metabolic depression and photochemical impairment similar to that associated with bleaching. Evidence of a pCO2 threshold between 76.6 and 87.2 Pa for inhibitory effects on respiration and photochemistry deserves further attention as it might signal the presence of unpredictable effects of rising pCO2. Marine Mammal Survey, Sightings and Sampling Event Log at Palmer Station, Antarctica, 2020-2024

Seasonal sea ice-influenced marine ecosystems at both poles are characterized by high productivity concentrated in space and time by local, regional, and remote physical forcing. These polar ecosystems are among the most rapidly changing on Earth. The PALmer (PAL) LTER seeks to build on three decades of long-term research along the western side of the Antarctic Peninsula (WAP) to gain new mechanistic and predictive understanding of ecosystem changes in response to disturbances spanning long-term, subdecadal, and higher-frequency “pulses” driven by a range of processes, including long-term climate warming, natural climate variability, and storms. These disturbances alter food-web composition and ecological interactions across time and space scales that are not well understood. We seek to determine the differential effects of disturbance and resilience on krill predators with different life histories, foraging behaviors, and demographic patterns. Specifically, changes in foraging behavior can affect adult fitness, body condition, and reproductive rates, as well as offspring survival. Preliminary analyses suggest mean chick fledgling mass decreases later in the austral summer as storm disturbances increase. If storms are not a factor influencing chick mass, parental effects or ecosystem phenology may play a larger role. For whales, changes in foraging effort and increases in body condition should correlate with increased pregnancy rates. We will test for linkages between whale foraging efficiency related to storms with female pregnancy rates the following year. Our prediction is that in seasons with more storms and poorer foraging conditions, fewer whales will become pregnant. However, as whales are long-lived, we predict this will not have a major effect on the long-term positive population trend. We will contribute fundamental understanding of how population dynamics and physiological processes are responding within a polar marine ecosystem undergoing profound change

SBC LTER: OCEAN: Particulate Organic Matter Content and Composition of Stream, Estuarine, and Marine Sediments

An unprecedented five-year drought in California, coupled with conditions of anomalously low ocean productivity and the prospect of one of the strongest El Niño periods on record with above average rainfall were the impetus for this RAPID award, which seeks to test specific hypotheses pertaining to the origin, distribution, processing, and bioavailability of terrestrial organic matter in coastal marine sediments and their potential for serving as a reservoir of nitrogen storage to fuel nearshore primary production during periods when nitrate concentrations are low. The goals of the research were to: (1) measure bulk properties and biomarker tracers of particulate organic matter (POM) in stream water and in coastal marine sediments at SBC LTER and other reef sites differing in exposure to terrestrial runoff prior to and following large storm events, (2) determine the bioavailability of dissolved organic matter (DOM) released from POM in marine sediments following large runoff events, and (3) measure changes in concentrations of dissolved inorganic and organic nitrogen in pore water of marine sediments near to and distant from stream mouths in the Santa Barbara Channel. Samples were analyzed for organic matter content using a loss-on-ignition combustion method, and samples were also analyzed for organic carbon and nitrogen content and isotopes using a stable isotope mass spectrometer interfaced with an elemental analyzer. Subsamples were shipped to the laboratory of Marc Lucotte at the University of Québec, Montréal for analysis of lignin content using the cupric oxidation method.

Fishery impacts - CA commercial lobster catch and effort, and trap distribution around marine reserves

These data describe landings and fishing effort for the CA commercial spiny lobster fishery. Data are contained in two tables: 1) a time series collected by the California Fish and Wildlife (CDFW) of lobster catch (kg) and effort (lobster trap pulls) by year (1998-2020) and location (geographic fishery blocks). Catch is recorded and reported to CDFW by fish processors (buyers) with “fish tickets”. Trap pulls are recorded and reported by fishermen with logbooks. 2) The number of traps counted in the water at increasing distances from the boundary of marine reserves, three reserves located in the northern region of the fishery and three from the southern region of the fishery, in November 2022.

<p>This dataset was created from perturbed parameter ensembles (PPEs) using the HadGEM-UKCA atmospheric composition climate model. All data needed to reproduce figures in the Regayre et al. (2020) ACP Letters article &quot;The value of remote marine aerosol measurements for constraining radiative forcing uncertainty&quot; are included. Other output from the PPEs can be obtained by contacting the lead author.</p> <p>The following data are included here:</p> <ul> <li>CCN measurement data degraded to match the model-measurement comparison resolution.</li> <li>Unconstrained and constrained CCN<sub>0.2</sub> output from the PPE used to make Figure 1. These compressed files contain 48 .dat files. Each .dat file contains the PPE mean, variance and 95% creidble interval data. Files are named consecutively, containing data from 90<sup>o</sup>S to 90<sup>o</sup>N at 0<sup>o</sup>E, then continuing Eastward. When combined, these files provide data for each latitude/longitude pair at the N48 spatial resolution.</li> <li>A zip file of an netcdf file containing 26-dimensional data for parameter values, used to create the sample of 1 million model variants from our statistical emulators of model output.</li> <li>A zip file containing a folder of files made of one million ones and zeros that indicate the retention/rejection criteria from applying our constraint methodology for various constraint combination scenarios, for each model variant. A value of 1 indicates the model variant was retained. Data in these files is in the same order as the unconstrained sample file of parameter values.</li> <li>Compressed files containing global, annual mean RF<sub>aci</sub> and ERF<sub>aci</sub> values for the unconstrained set of one million model variants. Carbonyl Sulfide (OCS/COS) and Carbon Disulfide (CS2): global modelled marine surface concentrations and emissions, 2000-2019

<p>This dataset contains a global ocean emission inventory of the sulfur-containing trace gases carbonyl sulfide (OCS/COS) and carbon disulfide (CS2). It covers the period 2000-2019, and includes a monthly average and an average diel cycle for each month for sea surface concentrations and emissions to the atmosphere. The spatial resolution is&nbsp; 2.8&deg; x 2.8&deg; at the equator (T42 grid), the depth extends from the surface to the mixed layer depth.</p> <p>Carbonyl sulfide (OCS) is the most abundant, long-lived sulphur gas in the atmosphere and a major supplier of sulfur to the stratospheric sulfate aerosol layer. The short-lived gas carbon disulfide (CS<sub>2</sub>) is oxidized to OCS and constitutes a major indirect source to the atmospheric budget of OCS. We encourage the use of the data provided here as input for atmospheric modelling studies to further assess the atmospheric OCS budget and the role of OCS in climate.</p>

A phylogenomics resource for the marine diatom Pseudo-nitzschia multistriata

<p>The resource contains phylogenetic trees built from approximately 9000 <em>P. multistriata </em>genes, comparing them to their orthologs (over 2 million sequences) across major taxa of archaea, bacteria and eukaryotes (Basu et al., 2017). For each orthologous group a tree is built twice using two different substitution models. Each sequence within a tree is given a specific ID which is a combination of a unique number along with a taxonomy code, for example "alla_stramenopile|34" signifies </p> <p> </p> <p>1) alla: organism Albugo laibachii.</p> <p>2) stramenopile: broad taxonomic class.</p> <p>3) 34: protein ID for Albugo laibachii DNA topoisomerase 2.</p> <p> </p> <p>The mapping between <em>Pseudo-nitzschia multistriata</em> proteins and the phylogenetic trees is present in the file "p.multistriata_gene_tree.txt". The detailed description of each protein ID given in any phylogenetic tree is present in the file "geneDB.txt". The phylogenetic trees generated using JTT and WAG substitution models of the FastTree program as present in the folders "treeJTT", "treeWAG".</p>
