Data from: Estimating abundance of an open population with an N-mixture model using auxiliary data on animal movements
Accurate assessment of abundance forms a central challenge in population ecology and wildlife management. Many statistical techniques have been developed to estimate population sizes because populations change over time and space, and to correct for the bias resulting from animals that are present in a study area but not observed. The mobility of individuals makes it difficult to design sampling procedures that account for movement into and out of areas with fixed jurisdictional boundaries. Aerial surveys are the gold standard used to obtain data of large mobile species in geographic regions with harsh terrain, but these surveys can be prohibitively expensive and dangerous. Estimating abundance with ground based census methods have practical advantages, but it can be difficult to simultaneously account for temporary emigration and observer error to avoid biased results. Contemporary research in population ecology increasingly relies on telemetry observations of the states and locations of individuals to gain insight on vital rates, animal movements, and population abundance. Analytical models that use observations of movements to improve estimates of abundance have not been developed. Here we build upon existing multi-state mark recapture methods using a hierarchical N-mixture model with multiple sources of data, including telemetry data on locations of individuals, to improve estimates of population sizes. We used a state-space approach to model animal movements to approximate the number of marked animals present within the study area at any observation period, thereby accounting for a frequently changing number of marked individuals. We illustrate the approach using data on a population of elk (Cervus elaphus nelsoni) in Northern Colorado, USA. We demonstrate substantial improvement compared to existing abundance estimation methods and corroborate our results from the ground based surveys with estimates from aerial surveys during the same seasons. We develop a hierarchical Bayesian N-mixture model using multiple sources of data on abundance, movement and survival to estimate the population size of a mobile species that uses remote conservation areas. The model improves accuracy of inference relative to previous methods for estimating abundance of open populations.
IAM_COMPACT_Open_access_models_for_case_study_countries_datasets
<p>This dataset contains the excel files with all required input data to run OSeMOSYS model for Ukraine, CLEWs model for Kenya, Sri Lanka, and Ethiopia, and OnSSET model model for Ethiopia. Model factsheets, their scope and structure as well as preliminary results are documented in <em>D6.7 - Open-access models for case-study countries</em> (<a href="../doi/10.5281/zenodo.13643021">link</a>). The dataset also features zip files that can be run following the instructions on the report for each model. </p> <p>The preliminary versions of each model were created as part of the capacity development activities of <a href="https://iam-compact.eu/">IAM COMPACT</a> Horizon Europe project. </p> <p>The update of models is documented in <em>D6.8 - Open-access models for case-study countries - Update</em> and is supplemented by Version 2 of this dataset.</p>

Modeling to determine when to re-open HIV services during COVID-19 pandemic
<p><b>The Risks and Benefits of Providing HIV Services during the COVID-19 Pandemic</b></p> <p><b>Introduction</b></p> <p>The COVID-19 pandemic has caused widespread disruptions including to health services. In the early response to the pandemic many countries restricted population movements and some health services were suspended or limited. In late 2020 and early 2021 some countries re-imposed restrictions. Health authorities need to balance the potential harms of additional SARS-CoV-2 transmission due to contacts associated with health services against the benefits of those services, including fewer new HIV infections and deaths. This paper examines these trade-offs for select HIV services. </p> <p><b>Methods</b></p> <p>We used four HIV simulation models (Goals, HIV Synthesis, Optima HIV and EMOD) to estimate the benefits of continuing HIV services in terms of fewer new HIV infections and deaths. We used three COVID-19 transmission models (Covasim, Cooper/Smith and a simple contact model) to estimate the additional deaths due to SARS-CoV-2 transmission among health workers and clients. We examined four HIV services: voluntary medical male circumcision, HIV diagnostic testing, viral load testing and programs to prevent mother-to-child transmission. We compared COVID-19 deaths in 2020 and 2021 with HIV deaths occurring now and over the next 50 years discounted to present value. The models were applied to countries with a range of HIV and COVID-19 epidemics.</p> <p><b>Results</b></p> <p>Maintaining these HIV services could lead to additional COVID-19 deaths of 0.002 to 0.15 per 10,000 clients. HIV-related deaths averted are estimated to be much larger, 19 - 146 discounted deaths per 10,000 clients.</p> <p><b>Discussion</b></p> <p>While there is some additional short-term risk of SARS-CoV-2 transmission associated with providing HIV services, the risk of additional COVID-19 deaths is at least 100 times less than the HIV deaths averted by those services. Ministries of Health need to take into account many factors in deciding when and how to offer essential health services during the COVID-19 pandemic. This work shows that the benefits of continuing key HIV services are far larger than the risks of additional SARS-CoV-2 transmission.</p>
Global Socio-Economic and Environmental data for PyPSA-Earth: An Open Optimisation Model of the Earth Energy System.
<p><strong>PyPSA-Earth </strong>is an open model dataset of the global power system at different network levels that cover our Earth. The African model can be built using the code provided at <a href="https://github.com/pypsa-meets-africa/pypsa-africa">https://github.com/pypsa-meets-africa/pypsa-africa</a>. Other regions follow soon under the same code base.</p> <p>Since the GitHub codebase is not suited for handling large changing files, we provide here separate <strong>data bundles and cutouts</strong> to be downloaded and extracted as noted in the <a href="https://pypsa-meets-africa.readthedocs.io/en/latest/index.html">documentation</a></p> <p>The below-provided<strong> data files </strong>contain various open data for improving energy system modelling decisions. A thorough description with license restrictions will follow soon.</p>
Documenting And Assessing Open Innovation: Co-creation Of An Open Data Model For Surgical Training (Additional materials, tables 2 & 3)
<p>Challenge competitions have recently resurged for promoting open innovation in areas where markets fail to provide incentives, such as the Sustainable Development Goals (SDGs). Challenges call for the general public to contribute novel solutions to a well-defined problem, in exchange for prizes, credentials and the promise of further development of selected solutions. The aim of this paper is to report on the development of an open and collaborative data model to document and evaluate innovations in the context of a challenge competition, while also being compatible with the work of other open source communities to validate and improve them. By reusing open documentation standards and embedding them into a semantic collaborative platform, the model aimed to be flexible enough to respond to the evaluation needs of the project organisers and self-assessment for participants. We expect our experience provides insights on the potential of semantic, collaborative platforms and standards for increasing the impact of innovations towards the SDGs.</p> <p>The developer team defined the goal and scope of the ontology in collaboration with the GSTC organisers. This was done by agreeing on scenarios where the ontology will be used and establishing competency questions that the ontology has to be able to respond to. Table 2 describes the four motivating scenarios, including actors involved, requirements, sequence of actions and main problems identified. Table 3 details the competency questions for each scenario.</p>

Tutorial Data Bundle for PyPSA-Eur: An Open Optimisation Model of the European Transmission System
<p><strong>PyPSA-Eur</strong> is an open model dataset of the European power system at the transmission network level that covers the full ENTSO-E area. It can be built using the code provided at <a href="https://github.com/PyPSA/PyPSA-eur">https://github.com/PyPSA/PyPSA-eur</a>.</p> <p><strong>It contains</strong> alternating current lines at and above 220 kV voltage level and all high voltage direct current lines, substations, an open database of conventional power plants, time series for electrical demand and variable renewable generator availability, and geographic potentials for the expansion of wind and solar power.</p> <p><strong>Not all data dependencies</strong> are shipped with the <a href="https://github.com/PyPSA/PyPSA-eur">code repository</a>, since git is not suited for handling large changing files. 'Opening the Future' - a new funding model for open-access monographs: introducing an innovative approach to publishing OA books through library membership funding
<p>We showcase a collaborative pilot case study that implements an innovative open access revenue model at the Central European University Press and Liverpool University Press, with assistance from the COPIM Project (Community-led Open Publication Infrastructures for Monographs). Building on existing library subscription models (e.g. OBP, punctum), this is a sustainable OA publishing model that gives library members access to a highly-regarded backlist, with the membership fees then used to make the frontlist openly accessible.<br> Given the current global library environment and existing budget pressures that have been exacerbated by Covid-19, a consortial model of funding promises a cost-effective solution for OA that means no single institution bears a disproportionate burden. This model, then, appeals to both those who wish to pay for subscription-access content (more traditional university acquisition models) and those who support OA initiatives. It brings many institutions together under one roof for an affordable route to open access books.<br> Library members get access to a selection of the publishers’ backlists, DRM free and with perpetual access after three years. In return, the membership revenue is used to make newly-published books openly accessible to anyone with an internet connection.<br> We believe Opening the Future is a trailblazer in scholarly comms, offering a viable and affordable route to OA change for small/medium university presses and which appeals to libraries of all sizes and budgets. We aim to open up research for the public good. The model that we are piloting reduces inequalities in access to open access publication by eradicating exclusionary book processing charges (BPCs).<br> As we progress with the pilot, we are writing up everything we’ve done to implement the model and will release this and any software as a free toolkit, so that other publishers can use it and also take the leap.</p>
