RDA IG Data Discovery Paradigms IG: Use Cases data
<p>The RDA Data Discovery Paradigms IG (https://www.rd-alliance.org/groups/data-discovery-paradigms-ig) aims to provide a forum where representatives from across the spectrum of stakeholders and roles pertaining to data search can discuss issues related to improving data discovery. The goal is to identify concrete deliverables such as a registry of data search engines, common test datasets, usage metrics, and a collection of data search use cases and competency questions.</p> <p>In order to identify the key requirements evident across data discovery use-cases from various scientific fields and domains, the Use Cases Task Force (https://www.rd-alliance.org/group/data-discovery-paradigms-ig/wiki/use-cases-prototyping-tools-and-test-collections-task-force) was initiated. Direct outcome of this task force is this collection of use cases outlining what users might wish to search for data and what supports they would expect a data repository should provide.</p>
Revisiting the paradigm of reaction optimization in flow with a priori computational reaction intelligence
<p>The use of micro/meso-fluidic reactors has resulted in both new scenarios for chemistry and new requirements for chemists. Through flow chemistry, large-scale reactions can be performed in drastically reduced reactor sizes and reaction times. This obvious advantage comes with the concomitant challenge of re-designing long-established batch processes to fit these new conditions. The reliance on experimental trial-and-error to perform this translation frequently makes flow chemistry unaffordable, thwarting initial aspirations to revolutionize chemistry. By combining computational chemistry and machine learning, we have developed a model that provides predictive power tailored specifically to flow reactions. We show its applications to translate batch to flow, to provide mechanistic insight, to contribute reagent descriptors, and to synthesize a library of novel compounds in excellent yields after executing a single set of conditions.</p>

<p>All supplemental data for "Adaptive Container Service: a New Paradigm for Robust and Optimized Bioinformatics Workflow Deployment in the Cloud."<br><br>Abstract:<br>We propose Adaptive Container Service (ACS), a new paradigm for deploying bioinformatics workflows in cloud computing environments. By encapsulating the entire workflow within a single virtual container, combined with automatic workflow checkpointing and dynamic migration to appropriately scaled containers, ACS-based deployment demonstrates several key advantages over alternative strategies: it enables optimal resource provision to any workflow that comprise of multiple applications with diverse computing needs; it provides protection against application-agnostic out-of-memory (OOM) errors or spot instance interruptions; and it reduces efforts required for workflow development, optimization, and management because it runs workflows with minimal or no code modifications. Proof-of-concept experiments show that ACS avoided both under- and over-provisioning in monolithic single-container deployment. Despite being deployed as a single container, it achieved comparable resource utilization efficiency as optimized Nextflow-managed, multi-modular workflows. Analysis of over 18,000 workflow runs demonstrated that ACS can effectively reduce workflow failures by two-thirds. These findings suggest that ACS frees developers from navigating the complexity of deploying robust workflows and rightsizing compute resources in the cloud, leading to significant reduction in workflow development time and savings in cloud computing costs.<br><br>Contains the following directories:<br>Fig2-bbtools: running metrics for BBTools<br>Fig3-rna-seq: running metrics for RNA-Seq<br>Fig4-Job_records: meta data and running metrics of 18,000+ jobs</p>

Are there two independent evaluative conditioning effects in relational paradigms? Dissociating the effects of CS-US pairings and their meaning
<p>Recent research into evaluative conditioning (EC) shows that information about the relationship between the conditioned and unconditioned stimuli can exert strong effects on the size and direction of the EC effect. Additionally, the co-occurrence of these stimuli seems to exert an orthogonal effect on evaluations. This finding has been interpreted as support for two independent types of EC effects. However, previous research devoted to this question relied on aggregated evaluative measures, allowing for alternative interpretations. In four experiments, we developed and validated a multinomial processing tree model that distinguishes effects of the pairings from effects of the meaning of the pairings. Our findings suggest that two independent EC effects contribute to overall evaluative change in a relational EC paradigm. The model that we developed offers a helpful method for future research in that it allows for an assessment of the effects of manipulations on processes rather than overall performance on an evaluative measure.</p>

The Krakow Paradigm - fMRI datasets in BIDS format
<p><strong>Participants</strong></p> <p>Forty-nine participants (mean age, 24.2 ± 3.7 years; 16 males) met the following experiment requirements: no contraindication for MRI scanning; normal or corrected-to-normal vision; no reported physical or psychiatric disorders; drug-free. To ensure sufficient experience in the environment, subjects had to be Krakow residents for at least one year. Subjects lived in Krakow on average 9.1 years (SD 8.1).</p> <p>Participants were informed about the procedure and goals of the study and they gave written consent. The study was approved by the bioethics commission at the Polish Military Institute of Aviation Medicine and was conducted in accordance with ethical standards described in the Declaration of Helsinki. The study was a part of a larger registered project (ISRCTN 18109340). </p> <p><strong>Experimental Task</strong></p> <p>A novel place recognition task, the Krakow Paradigm, was prepared and generated using E-Prime 2.0 (©Psychology Software Tools). The task comprised of two stages: the training session and the fMRI session. Before the training session, subjects were presented with a map of Krakow city on which a thick red line marked the city “center” area and were asked to familiarize with the borders. </p> <p>The trial comprised of the stimulus (4.5 sec duration) and two response screens (each 1.0 sec duration), all separated by the blank screens (each 0.5 sec duration). The stimulus was a photograph taken in the Krakow city (resolution 640 x 428), presenting either characteristic landmarks (e.g. an Old Square) or uncharacteristic outside places (e.g. a playground near an estate community). Photograph was presented centrally on the light-gray background and covered 60% of the screen. On the first response screen, the question “Krakow Center?” occurred with three possible answers (‘yes’, ‘no’, ‘I don’t know’) given by pressing a button on a key-pad with right-hand index, middle, or ring finger respectively. On the second response screen, the question “Have you seen it in real-life?” occurred with two possible answers (‘yes’, ‘no’) given by pressing a button using index or middle finger respectively. For both questions, responses were recorded for 1.5 sec. Between the stimuli, a fixation point (a hash sign) was presented for a varying interval between 2.4 and 6.6 sec every 0.7 sec (on average total trial length = 12 sec). Total scan time was less than 13 minutes.</p> <p>The training session was conducted to ensure timely responses. It was comprised of 7 trials, different than those used in the fMRI session, and was presented on regular computer screen. The fMRI session included 60 trials and was presented using the VisualSystem HD (NordicNeuroLab, Bergen, Norway) binocular apparatus. 50% of the photos were taken in the “center” and 50% outside of it. Characteristic and uncharacteristic places were counterbalanced across both location possibilities. At the end of the task, a feedback information was given to participants informing them the percentage of correctly classified places. Because participants were instructed to wait until the response screen appeared before making a response, reaction times are not informative and were not reported. The rationale for this procedure was to promote accuracy rather than speed, and to encourage response preparation, i.e. memory retrieval, while looking at a photo.</p> <p><strong>MRI Data Acquisition</strong></p> <p>MRI was performed using a 3T scanner (Magnetom Skyra, Siemens) with a 20-channel head/neck coil. High-resolution, whole-brain anatomical images were acquired using a T1-MPRAGE sequence. A total of 176 sagittal slices were obtained (voxel size 1×1×1.1 mm3; TR = 2300 ms, TE = 2.98 ms, flip angle = 9°) for co-registration with the fMRI data. Next, a B0 inhomogeneity gradient fieldmap (magnitude and phase images) was acquired with a dual-echo gradient-echo sequence, matched spatially with fMRI scans (TE1 = 4.92 ms, TE2 = 7.38 ms, TR = 400 ms).</p> <p>Functional T2*-weighted images were acquired using a whole-brain echo planar (EPI) pulse sequence with the following parameters: 3 mm isotropic voxel; TR = 2070 ms; TE = 30 ms; flip angle = 90°; FOV 224 × 224 mm2; GRAPPA acceleration factor 2; and phase encoding A/P. Due to magnetic saturation effects, the first four volumes (dummy scans) of each session were discarded instantly resulting in 360 volumes acquired for each participant.</p>

3D microelectrode cluster and stimulation paradigm yield powerful analgesia without noticeable adverse effects
<p>The dataset contains the underlying data for the figures in the paper "3D microelectrode cluster and stimulation paradigm yield powerful analgesia without noticeable adverse effects" by M. Forni et al., Science Advances, 2021. In the reported study, we present a newly developed biocompatible gelatin-embedded cluster of microelectrodes that enable higly customizable stimulation in the periaqueductal gray/dorsal raphe nucleus in awake rats. We were able to select a subset of electrodes for each individual, that upon stimulation provided significant pain inhibition during both normal and hyperalgesia conditions, without noticable side effects.</p> <p>Pain responses were quantified in terms of evoked field potentials (FP) and neuronal activity (z score), as well as withdrawal rate (WR) resulting from stimulating the skin with either a CO2-laser or a tactile stimulator, and analyzed with respect to multiple variables, such as time from stimulation onset, effect in comparison to morphine administration etc. Also, the effects of stimulation were quantified in terms of gait parameters (speed and paw-usage symmetry).</p> <p>The location of implanted electrodes was verified using computed tomography (CT) imaging and superimposition to the Waxholm brain atlas. The dataset contains the CT images for each anaimal, as obtained after alignment to the atlas.</p>

Data for: A new paradigm for medium-range severe weather forecasts: Probabilistic random forest-based predictions
<p>Historical observations of severe weather and simulated severe weather environments (i.e., features) from the Global Ensemble Forecast System v12 (GEFSv12) Reforecast Dataset (GEFS/R) are used in conjunction to train and test random forest (RF) machine learning (ML) models to probabilistically forecast severe weather out to days 4–8. RFs are trained with ~9 years of the GEFS/R and severe weather reports to establish statistical relationships. Feature engineering is briefly explored to examine alternative methods for gathering features around observed events, including simplifying features using spatial averaging and increasing the GEFS/R ensemble size with time-lagging. Validated RF models are tested with ~1.5 years of real-time forecast output from the operational GEFSv12 ensemble and are evaluated alongside expert human-generated outlooks from the Storm Prediction Center (SPC). Both RF-based forecasts and SPC outlooks are skillful with respect to climatology at days 4 and 5 with diminishing skill thereafter. The RF-based forecasts exhibit tendencies to slightly underforecast severe weather events, but they tend to be well-calibrated at lower probability thresholds. Spatially averaging predictors during RF training allows for prior-day thermodynamic and kinematic environments to generate skillful forecasts, while time-lagging acts to expand the forecast areas, increasing resolution but decreasing overall skill. The results highlight the utility of ML-generated products to aid SPC forecast operations into the medium range.</p>

EEG dataset</p> <p>Most of all, the overall dataset structure adheres to the BIDS-EEG format introduced by Pernet et al. (2019). Within the top-level directory 'data_EEG-BIDS/', the EEG data is organized under paths starting with 'sub-##/'. These EEG recordings (mouse n = 8) were recorded under the Threat-and-escape paradigm experiment, which involves dynamic interactions with a spider robot. This experiment was done in two separate conditions: the solitary condition, where a mouse was exposed to the robot alone in the arena (referred to as the 'Single' condition), and the group condition, where mice encountered the robot alongside other conspecifics (referred to as the 'Group' condition). This dataset only includes the data from solitary condition. CBRAIN headstage (Kim et al., 2019) was employed to record this EEG data at a sampling rate of 1024 Hz. The recordings were taken from the medial prefrontal cortex (channel 1) and the basolateral amygdala (channel 2). Ether lipid biosynthesis promotes lifespan extension and enables diverse prolongevity paradigms in Caenorhabditis elegans
<p class="MsoNormal">Biguanides, including the world's most prescribed drug for type 2 diabetes, metformin, not only lower blood sugar but also promote longevity in preclinical models. Epidemiologic studies in humans parallel these findings, indicating favorable effects of metformin on longevity and on reducing the incidence and morbidity associated with aging-related diseases. Despite this promise, the full spectrum of molecular effectors responsible for these health benefits remains elusive. Through unbiased screening in <em>C. elegans</em>, we uncovered a role for genes necessary for ether lipid biosynthesis in the favorable effects of biguanides. We demonstrate that biguanides prompt lifespan extension by stimulating ether lipid biogenesis. Loss of the ether lipid biosynthetic machinery also mitigates lifespan extension attributable to dietary restriction, target of rapamycin (TOR) inhibition, and mitochondrial electron transport chain inhibition. A possible mechanistic explanation for this finding is that ether lipids are required for activation of longevity-promoting, metabolic stress defenses downstream of the conserved transcription factor <em>skn-1/</em>Nrf. In alignment with these findings, overexpression of a single, key, ether lipid biosynthetic enzyme, <em>fard-1</em>/FAR1, is sufficient to promote lifespan extension. These findings illuminate the ether lipid biosynthetic machinery as a novel therapeutic target to promote healthy aging.</p>
