Percent light penetration: Components of Plant Competition Along an Experimental Gradient of Nitrogen Availability

This experiment was set up in Field C, on top of the already existing experiment C011. For a description of the plot layout, see E011. For a list of fertilizer treatments for each plot, see file trmte11 and fertilization details. The object of this research was to measure the intensity of above and below-ground competition along a gradient of soil resource availability. Neighbor effects were quantified by measuring the biomass, growth, morphology and survivorship of three species transplanted into vegetation along a gradient of soil nitrogen availability. Transplants were used to test for an inverse relationship between above and below-ground competition, variation in the intensity of competition at different levels of nutrient availability, and reversal of competitive hierarchies. Eight plots of each nitrogen treatment were randomly selected and used for competition experiments. Three competition treatments were used to measure the above and below-ground effects of neighbors on transplanted seedlings at each rate of nitrogen supply. Transplants were grown in subplots with no neighbors, or in subplots with the roots but not shoots of neighbors, or in subplots with all above- and below-ground parts of neighbors present. No neighbor treatments were imposed by driving a ring of galvanized sheet steel (50cm in diameter, 15cm tall) into the ground until the top of it was at the soil surface and then killing all the plants in the enclosed circle with a systemic, rapidly decomposing herbicide (Roundup). Transplants were grown with only the roots of neighbors using white plastic garden net (50x50cm; mesh:1x2cm) to tie back the shoots and leaves of neighbors so that a transplant in the center of the net was not shaded by neighbors but was surrounded by neighbor roots. The all neighbors treatment consisted of a transplant grown in the center of a 50cm x 50cm subplot of undisturbed vegetation. Long-term Dynamics in Soil Field Available Nitrogen and Potentially Mineralizable Nitrogen in a Chihuahuan Desert Grassland at the Sevilleta National Wildlife Refuge, New Mexico (1989-2014)

Associated with a project that was based upon the assumption that nitrogen may limit net primary plant production in desert grasslands, this project began measuring available inorganic soil N and potentially mineralizable N of soils at two desert grassland locations. Both available N and potentially mineralizable N were greatest following a drought period in 1989, declined during wetter periods that followed and remained relatively stable until another extended drought period. After drought in 1995-6, both forms of soil N increased, indicating the potential for greater NPP following drought and lower potential NPP during periods of normal precipitation.

Publicly available QSPR models for environmental media persistence

<p>The evaluation of persistency of chemicals in environmental media (water, soil, sediment) is included in European Regulations, in the context of the Persistence, Bioaccumulation and Toxicity (PBT) assessment. In-silico prediction are a valuable alternative for compounds screening and prioritization. However, already existing prediction tools have limitations: narrow applicability domains due to their relatively small training sets, and lack of medium-specific models. A dataset of 1579 unique compounds has been collected, merging several persistence data sources annotated by, at least, one experimental dissipation half-life value for the given environmental medium. This dataset was used to train binary classification models discriminating persistent / non-persistent (P / nP) compounds based on REACH half-life thresholds on sediment, water and soil compartments. Models were built using ISIDA (In SIlico design and Data Analysis) fragment descriptors and Support Vector Regression, Random Forest and Na&iuml;ve Bayesian machine-learning methods. All models scored satisfactory performances: sediment being the most performing one (BA<sub>ext</sub> = 0.91), followed by water (BA<sub>ext</sub> = 0.77) and soil (BA<sub>ext</sub> = 0.76). The latter suffer from low detection of persistent (&ldquo;P&rdquo;) compounds (Sn<sub>ext</sub> = 0.50), reflecting discrepancies in reported half-life measurements among the different data sources. Data from: Prey availability and ambient temperature influence carrion persistence in the boreal forest

<p>1. Scavenging by vertebrates can have important impacts on food web stability and persistence, and can alter the distribution of nutrients throughout the landscape. However, scavenging communities have been understudied in most regions around the globe, and we lack understanding of the biotic drivers of vertebrate scavenging dynamics.</p> <p>2. In this paper, we examined how changes in prey density and carrion biomass caused by population cycles of a primary prey species, the snowshoe hare (<i>Lepus americanus</i>), influence scavenging communities in the northern boreal forest. We further examined the impact of habitat and temperature on scavenging dynamics.</p> <p>3. We monitored the persistence time, time until first scavenger, and number of species scavenging experimentally-placed hare carcasses over four consecutive years in the southwestern Yukon. We simultaneously monitored hare density and carrion biomass to examine their influence relative to temperature, habitat, and seasonal effects. For the primary scavengers, we developed species-specific scavenging models to determine variation on the effects of these factors across species, and determine which species may be driving temporal patterns in the entire community.</p> <p>4. We found that the efficiency of the scavenging community was affected by hare density, with carcass persistence decreasing when snowshoe hare densities declined, mainly due to increased scavenging rates by Canada lynx (<i>Lynx canadensis</i>). However, prey density did not influence the number of species scavenging a given carcass, suggesting prey abundance affects carrion recycling but not necessarily the number of connections in the food web. In addition, scavenging rates increased in warmer temperatures, and there were strong seasonal effects on the richness of the vertebrate scavenging community.</p> <p>5. Our results demonstrate that vertebrate scavenging communities are sensitive to changes in species' demography and environmental change, and that future assessments of food web dynamics should consider links established through scavenging.</p>

A Publicly Available Virtual Cohort of Four-chamber Heart Meshes for Cardiac Electro-mechanics Simulations

<p><strong>Motivation:&nbsp;</strong> Computational models of the heart are increasingly being used in the development of devices, patient diagnosis and therapy guidance. While software techniques have been developed for simulating single hearts, there remain significant challenges in simulating cohorts of virtual hearts from multiple patients.</p> <p><strong>Dataset Description: </strong>We present the first database of four-chamber heart models suitable for electro-mechanical simulations. Our database consists of twenty-four four-chamber heart models generated from end-diastolic CT acquired from heart failure patients recruited for cardiac resynchronization therapy upgrade. We also provide a higher resolution version for each of the twenty-four meshes.</p> <p>We segmented end-diastolic CT. The segmentation was then upsampled and smoothed. The final multi-label segmentation was used to generate a tetrahedral mesh. The resulting meshes had an average edge length of 1.1mm. The elements of all the twenty-four meshes are labelled as follows: 1) Left ventricle myocardium 2) Right ventricle myocardium 3) Left atrium myocardium 4) Right atrium myocardium 5) Aorta wall 6) Pulmonary artery wall 7) Left atrium appendage ring 8) Left superior pulmonary vein ring 9) Left inferior pulmonary vein ring 10) Right inferior pulmonary vein ring 11) Right superior pulmonary vein ring 12) Superior vena cava ring 13) Inferior vena cava ring 14) Mitral valve plane 15) Tricuspid valve plane 16) Aortic valve plane 17) Pulmonary valve plane 18) Left atrial appendage valve plane 19) Left superior pulmonary vein valve plane 20) Left inferior pulmonary vein valve plane 21) Right inferior pulmonary vein valve plane 22) Right superior pulmonary vein valve plane 23) Superior vena cava valve plane 24) Inferior vena cava valve plane.</p> <p>Ventricular fibres were generated using a rule-based method, with a fibre orientation varying transmurally from endocardium to epicardium from 80˚ to -60˚, respectively.&nbsp; We defined a system of universal ventricular coordinates on the meshes, see Figure 1B: an apico-basal coordinate varying continuously from 0 at the apex to 1 at the base; a transmural coordinate varying continuously from 0 at the endocardium to 1 at the epicardium; a rotational coordinate varying continuously from &ndash; &pi; at the left ventricular free wall, 0 at the septum and then back to + &pi; at the left ventricular free wall; intra-ventricular coordinate defined at -1 at the left ventricle and +1 at the right ventricle. This coordinate system was assigned to the ventricles in the four-chamber meshes and all the other labels were assigned with -100.&nbsp;&nbsp;</p> <p>We also refined each mesh from 1.1mm resolution down to 0.39mm resolution. Each refined mesh has tags defined on its elements (same numbering as described above) and ventricular fibres.</p> <p><strong>Database format: </strong>We provide a zipped folder for each mesh. Each folder contains the coarse and the finer versions of the same mesh. All twenty-four 1mm-meshes are supplied in case format, readable with paraview. All binary files containing the meshes data (ens and geo formats) are provided within the zipped folder. Points coordinates are given in mm. Element tags are assigned to the elements of the mesh as well as fibres and sheet directions. Fibres and sheet directions are assigned to the ventricles according to a rule-based method, while non-ventricular elements are assigned with default vectors [1; 0; 0] and [0; 1; 0]. UVCs are assigned to the nodes of the meshes. We also provide the location of the cardiac resynchronisation therapy right-ventricular electrode used to initiate ventricular excitation. This is given as a label on the nodes called electrode endo rv, which is 1 at the stimulated nodes. Finer meshes are provided in vtk format, also readable in paraview. For these meshes, we provide element tags, fibres and sheet directions on the ventricles, all in the same file.</p>

Exogenous application of plant hormones in the field alters aboveground plant–insect responses and belowground nutrient availability, but does not lead to differences in plant–soil feedbacks

<p>Plant–soil feedbacks of plants that are exposed to herbivory have been shown to differ from those of plants that are not exposed to herbivores. Likely, this process is mediated by jasmonic acid (JA) and salicylic acid (SA) defense pathways, which are induced by aboveground herbivory. Furthermore, exogenous application of these phytohormones to plants alters belowground communities, but whether this changes plant–soil feedbacks in natural systems is unknown. We applied exogenous sprays of JA and SA individually and in combination to field plots in a restored grassland. Control plots were sprayed with demineralized water. After three repeated application rounds, we transplanted seedlings of the plant–soil feedback model plant Jacobaea vulgaris as phytometer plants to test the effects of potential phytohormone-mediated changes in the soil, on plant performance during the response phase. We further measured how exogenous application of phytohormones altered plant-related ecosystem characteristics (plot-level); soil chemistry, plot productivity, insect communities and predation. Biomass of the phytometer plants only co-varied with plot productivity, but was not influenced by phytohormone applications. However, we did observe compound-specific effects of SA application on insect communities, most notably on parasitoid attraction, and of JA application on soil nitrogen levels. Although we did not find effects on plant–soil feedbacks, the effects of exogenous application of phytohormones did alter other ecosystem-level processes related to soil nutrient cycling, which may lead to legacy effects in the longer term. Spatial patterns, availability and cultural preferences for edible plants in southern Africa

<p>Aim<br> We investigated whether cross-cultural food plant selection in southern Africa is best explained by language ancestry, floristic environment or subsistence strategy.<br> Location<br> The flora of southern Africa region.<br> Taxa<br> All 1740 edible plant taxa of southern Africa, representing 711 genera in 156 families.<br> Methods<br> Distribution data of plants were overlapped in ArcMap with 19 language maps, eight biomes and all taxa with nutritional data. Six correlations were estimated between five pair-wise distance matrices (language ancestry, geographical proximity, floristic and edible environments and utilised species) with Mantel tests using the 'vegan' package in R. Regression analyses were used to identify floristic and cultural preferences in food plant selection.<br> Results<br> Spatial autocorrelation did not influence the selection of edible plants by the 19 language groups of southern Africa (r = -0.078). The floristic and edible environments had a strong correlation (r = 0.9743) while the distance matrices of the edible and actually utilised plants had a low correlation for 13 of the language groups (r = 0.2174). Regression analyses between the floristic and edible environments for the FSA region and three languages, representing hunter-gatherers (Ju│'hoan), pastoralists (Khoekhoe) and agrarians (Venda) were all significant (p &lt;0.001) with high R2 values (respectively 0.6181, 0.7702, 0.6654 and 0.7900), as were the relationship (p &lt;0.001) between what is edible and what was actually utilised. Surprisingly, the Apocynaceae had a much higher residual value than globally important food plant families. Vitamin C of fruits seems to have higher levels along the coastal regions, and carbohydrates in underground storage organs have higher levels in the summer-arid western region.<br> Main conclusions<br> There is an apparent preference for certain food plant families in southern Africa. This selection appears to be driven by subsistence strategy, based on the categories of plants preferred by the three representative language groups.</p>

Coexistence of predators in time: effects of season and prey availability on species activity within a Mediterranean carnivore guild

<p>1. The degree of coexistence among predators can determine the structure of ecological communities. Niche partitioning is a common strategy applied by species to enhance their coexistence. Diet, habitat or time use can be responsible for segregation among carnivore species, the latter factor being the least studied in Mediterranean ecosystems. Terrestrial medium-sized carnivores (i.e. mesocarnivores) carry out important functions in ecosystems and identifying their interactions is essential for their conservation.</p> <p>2. In this study, we explore the activity of a terrestrial mesocarnivore guild in order to determine seasonal differences on daily activity patterns of competitors and prey. We also investigate how the abundance of a common mesocarnivore prey in the region, small mammals, influences the activity of predators.</p> <p>3. During a year, camera trap devices (n=18) were installed in Montseny Natural Park (Catalan Pre-Coastal Range, Nort-East Iberian Peninsula), a region that hosts five mesocarnivore species. Camera trapping detections were used to estimate their daily activity patterns and corresponding overlaps. We also surveyed small mammal plots (n=5) in order to calculate prey abundance and test its effect on the relative activity of each carnivore species.</p> <p>4. Despite all target mesocarnivores are mainly nocturnal, the activity overlap among them varies according to species particularities and season. Red fox (Vulpes vulpes) appears as a generalist species in terms of time use, whereas stone marten (Martes foina) and genet (Genetta genetta) show the most similar activity patterns and both of them seem to be positively influenced by small mammal abundance. Overall, the diversity found in the way mesocarnivore species use time could facilitate their coexistence.</p> <p>5. Despite activity pattern similarities among carnivore species should not be directly translated to negative interactions, they can have a strong influence in habitat and resource-limited ecosystems. Therefore, activity overlaps should be taken into account when discussing wildlife management actions.</p>

Data from: Seabirds vary responses to supplemental food under dynamic natural prey availability and feeding aggregation composition

While foraging, a predator can feed solitarily or in a group. The net energy gain of joining a group is predicted to vary with prey patch quality, species-specific prey capture behavior and the size and species composition of the predator group. In coastal Newfoundland, Canada, capelin (Mallotus villosus), a key forage fish, migrates inshore to spawn during the summer, resulting in a dramatic shift in prey availability. During July-August, 2015-2017, we examined the numerical and behavioral responses of procellarid (Great Shearwater Ardenna gravis, Sooty Shearwater A. grisea, Northern Fulmar Fulmarus glacialis) and gull species (Herring Gull Larus argentatus, Great Black-backed Gull L. marinus) to fish offal under varying capelin availability as well as flock size and composition using an at-sea experiment on the northeast Newfoundland coast. The experiment consisted of providing a offal every 30 s (10-min experimental period), along with 10-min control periods before and after. We recorded the species-specific number of birds on the water, the number of birds simultaneously attempting to capture offal, and the number of successful attempts ('foraging success'). The number of birds on the water was lower during high capelin availability for all species, except for Northern Fulmar. The number of conspecifics simultaneously attempting increased with the number of conspecifics on the water, but plateaued at different numbers (4-17) for each species. The species-specific proportion of successful attempts (i.e. 'foraging success') varied with flock size and composition (i.e. number of conspecifics, heterospecifics, species). Foraging success of Herring Gulls and fulmars were moderately affected by flock size and composition, suggesting that they may be dominant competitors. Findings suggest that seabirds rely more heavily on supplemental food sources, such as fisheries discards and offal, when natural prey availability declines, potentially resulting in a higher risk of by-catch during fisheries activities as forage fish stocks decline.

Data from: Light availability predicts mortality probability of conifer saplings in Swiss mountain forests better than radial growth and tree size

<p>Radial and height growth rates are suitable indicators of impending tree mortality risk of adult trees, but their applicability to saplings remains unknown. We compared radial growth of living and dead saplings of different heights and quantified the effects of light availability, growth and tree size on mortality. We sampled an equal number of living and dead saplings of four coniferous tree species (<i>Pinus cembra</i>, <i>Larix decidua</i>, <i>Picea abies</i>, <i>Abies alba</i>) in nine forests along an elevational gradient of the Swiss Alps. Based on tree-ring widths reconstructed from stem disks at multiple tree heights, we calculated radial growth rates. We observed a divergent pattern in radial growth of living and dead saplings, with reduced growth of dead saplings starting several years prior to death. By matching living and dead saplings of similar ages, we tested whether mortality probabilities of saplings were influenced by light availability, recent growth rates and diameter. Mortality of coniferous saplings in mountain forests was mainly influenced by light availability, with changing effects along the elevational gradient. Recent radial growth rate and tree size were only weakly associated with sapling mortality. Our study establishes the importance of long-term predisposing factors for the mortality probability of conifer saplings in mountain forests, thus extending well-established findings from the adult stage to saplings, which represent a critical stage of forest dynamics.</p>

The response of carbon assimilation and storage to long-term drought in tropical trees is dependent on light availability

<p>1) Whether tropical trees acclimate to long-term drought stress remains unclear. This uncertainty is amplified if drought stress is accompanied by changes in other drivers such as the increases in canopy light exposure that might be induced by tree mortality or other disturbances.</p> <p>2) Photosynthetic capacity, leaf respiration, non-structural carbohydrate (NSC) storage and stomatal conductance were measured on 162 trees at the world's longest running (15 yr) tropical forest drought experiment. We test whether surviving trees have altered strategies for carbon storage and carbon use in the drier and elevated light conditions present following drought-related tree mortality.</p> <p>3) Relative to control trees, the surviving trees experiencing the drought treatment showed functional responses including: i) moderately reduced photosynthetic capacity; ii) increased total leaf NSC; and iii) a switch from starch to soluble sugars as the main store of branch NSC. This contrasts with earlier findings at this experiment of no change in photosynthetic capacity or NSC storage. The changes detected here only occurred in the subset of drought-stressed trees with canopies exposed to high radiation and were absent in trees with less-exposed canopies, and also in the community average. In contrast to previous results acquired through less intensive species sampling from this experiment, we also observe no species-average drought-induced change in leaf respiration.</p> <p>4) Our results suggest that long-term responses to drought stress are strongly influenced by a tree's full-canopy light environment and therefore that disturbance-induced changes in stand density and dynamics are likely to substantially impact tropical forest responses to climate change. We also demonstrate that, while challenging, intensive sampling is essential in tropical forests to avoid sampling biases caused by limited taxonomic coverage.</p>

Data from: Mosses reduce soil nitrogen availability in a subarctic birch forest via effects on soil thermal regime and sequestration of deposited nitrogen

<p>In high-latitude ecosystems, bryophytes are important drivers of ecosystem functions. Alterations in abundance of mosses due to global change may thus strongly influence carbon (C) and nitrogen (N) cycling and hence cause feedback on climate. The effects of mosses on soil microbial activity are, however, still poorly understood. Our study aims at elucidating how and by which mechanisms bryophytes influence microbial decomposition processes of soil organic matter and thus soil nutrient availability. We present results from a field experiment in a subarctic birch forest in northern Sweden, where we partly removed the moss cover and replaced it with an artificial soil cover for simulating moss effects on soil temperature and moisture. We combined this with a fertilization experiment with 15N-labelled N for analyzing the effects of moss N-sequestration on soil processes. Our results demonstrate the capacity of mosses to reduce soil N availability and retard N cycling. The comparison with artificial soil cover plots suggests that the effect of mosses on N cycling is linked to the thermal insulation capacity of mosses causing low average soil temperature in summer and strongly reduced soil temperature fluctuations, the latter also leading to a decreased frequency of freeze-thaw events in autumn and spring. Our results also showed, however, that the negative temperature effect of mosses on soil microbial activity was in part compensated by stimulatory effects of the moss layer, possibly linked to leaching of labile substrates from the moss. Furthermore, our results revealed that bryophytes efficiently sequester added N from wet deposition and thus prevent effects of increased atmospheric N deposition on soil N availability and soil processes.</p> <p><em>Synthesis.</em> Our study emphasizes the important role of mosses in carbon and nutrient cycling in high latitude ecosystems and the potential strong impacts of reductions in moss abundance on microbial decomposition processes and nutrient availability in subarctic and boreal forests.</p>

<p>Concurrent suboptimal supply of several nutrients requires&nbsp;the coordination of nutrient-specific&nbsp;transcriptional, phenotypic, and metabolic changes&nbsp;in plants&nbsp;in order to optimize growth and development in most agricultural and natural ecosystems.&nbsp;</p> <p>Here, we report the impact of Fe availability on Pi&nbsp;deficiency-induced&nbsp;accumulation of amino acids and organic acids, which play important roles in Pi&nbsp;use efficiency.&nbsp;</p> <p>Data was&nbsp;analysed&nbsp;using R version 3.6.2, on a Linux x86_64 server with&nbsp;Debian&nbsp;GNU/Linux 10. The data was mean centered, and PCA calculated with&nbsp;prcomp()&nbsp;in the stats package. The entire analysis including CSV data files is available as R vignette and HTML. You may need to download the HTML file in case the Zenodo link only shows the source code.</p>

<p>Here we present the data used in the manuscript "<em>Removal of grazers alters the response of tundra soil carbon to warming and enhanced nitrogen availability</em>", Ecological Monograps, Early view in October 2019 by H. Ylänne, E. Kaarlejärvi, M. Väisänen, M. K. Männistö, S. H. K. Ahonen, J. Olofsson &amp; S. Stark. In this paper we studied, how five years of experimental warming and increased soil nitrogen availability interact with both long- and short-term differences in grazing intensity in shaping ecosystem carbon stocks and the processes underlying the changes. We used an over 50-year-old reindeer fence that separates a lightly grazed shrub-dominated tundra from a heavily grazed graminoid-dominated tundra, where the different grazing histories on the two sides of the fences have created different ecosystem states. In addition to the long-term grazing difference, we also established short-term grazer exclosures on the heavily grazed side of the fence to account for the effect of a sudden grazing cessation.</p> <p>This file includes data of ecosystem carbon stocks, soil properties, and fungal and bacterial copy numbers. It also provides data on development of the vegetation through the course of the experiment (2010-2014) and presents the activities of six extracellular enzymes measured on three occasions in 2013.</p>

Data from: Florivory and floral larceny by fly larvae decrease nectar availability and hummingbird foraging visits at Heliconia (Heliconiaceae) flowers

Insect larvae inhabit the corolla tubes of some Heliconia species (Heliconiaceae). In this study, we present the first evidence of the influence of these larvae on the pollination ecology of Heliconia plants. We provide experimental evidence that the flowers of Heliconia spathocircinata infested by flies have less nectar for pollinators and received fewer visits by hummingbird pollinators, in comparison with uninfested flowers.

Data from: Impact of wild prey availability on livestock predation by snow leopards

An increasing proportion of the world's poor is rearing livestock today, and the global livestock population is growing. Livestock predation by large carnivores and their retaliatory killing is becoming an economic and conservation concern. A common recommendation for carnivore conservation and for reducing predation on livestock is to increase wild prey populations based on the assumption that the carnivores will consume this alternative food. Livestock predation, however, could either reduce or intensify with increases in wild prey depending on prey choice and trends in carnivore abundance. We show that the extent of livestock predation by the endangered snow leopard Panthera uncia intensifies with increases in the density of wild ungulate prey, and subsequently stabilizes. We found that snow leopard density, estimated at seven sites, was a positive linear function of the density of wild ungulates—the preferred prey—and showed no discernible relationship with livestock density. We also found that modelled livestock predation increased with livestock density. Our results suggest that snow leopard conservation would benefit from an increase in wild ungulates, but that would intensify the problem of livestock predation for pastoralists. The potential benefits of increased wild prey abundance in reducing livestock predation can be overwhelmed by a resultant increase in snow leopard populations. Snow leopard conservation efforts aimed at facilitating increases in wild prey must be accompanied by greater assistance for better livestock protection and offsetting the economic damage caused by carnivores.
