Comparing Lifeact and Phalloidin for super-resolution imaging of actin in fixed cells
<p>Visualizing actin filaments in fixed cells is of great interest for a variety of topics in cell biology such as cell division, cell movement, and cell signaling. We investigated the possibility of replacing phalloidin, the standard reagent for super-resolution imaging of F-actin in fixed cells, with the actin binding peptide `lifeact'. We compared the labels for use in single molecule based super-resolution microscopy, where AlexaFluor 647 labeled phalloidin was used in a (d)STORM modality and Atto 655 labeled lifeact was used in a single molecule imaging, reversible binding modality. We found that imaging with lifeact had a comparable resolution in reconstructed images and provided several advantages over phalloidin including lower costs, the ability to image multiple regions of interest on a coverslip without degradation, simplified sequential super-resolution imaging, and more continuous labeling of thin filaments.</p>

Data from: Implementation of Option B and a fixed-dose combination antiretroviral regimen for prevention of mother-to-child transmission of HIV in South Africa: a model of uptake and adherence to care
<p><b>Introduction</b></p> <p>Initiating and retaining pregnant women on antiretroviral therapy (ART) to prevent mother-to-child HIV transmission (PMTCT) remains a major challenge facing African HIV programs, particularly during the critical final months prior to delivery. In 2013, South Africa implemented its "Option B" PMTCT regimen (three-drug ART throughout pregnancy and breastfeeding, regardless of maternal CD4 count) and introduced once-daily fixed-dose combinations and lifelong ART. Currently, the uptake of Option B and its possible impact on adherence to PMTCT during the critical final months of pregnancy is unclear.</p> <p><b>Materials and Methods </b></p> <p>We prospectively collected visit data from a cohort of adult, HIV-infected, pregnant women between July 2013-August 2014 to estimate three models of adherence to PMTCT during the final 16 weeks immediately preceding delivery. Adherence was defined according to possession of antiretroviral drugs, which was inferred from clinic visit records under varying assumptions in each model. We describe uptake of the PMTCT regimen, gestational age at initiation, and model possible scenarios of adherence through delivery after the implementation of Option B.</p> <p><b>Results</b></p> <p>Among 138 women enrolled (median (IQR) age 28 years (24-32), median CD4 count 378 cells/mm3), median (IQR) gestational age at initiation was 22 weeks (16-26). Estimates of adherence during the final 16 weeks of pregnancy prior to delivery ranged from 75% (52-89%) under the best case scenario assumptions to 52% (30-75%) under the worst case scenario assumptions. Estimates of the proportion of women who would achieve 80% adherence to PMTCT were <50% across all models.</p> <p><b>Conclusions</b></p> <p>Despite the switch to Option B and once-daily dosing, South African women continue to initiate PMTCT late in pregnancy, and estimations of regimen adherence, as modelled using PMTCT visit attendance data, is poor, with <50% of women reaching 80% adherence during final months of pregnancy across all models. Further guideline changes and interventions are needed to achieve vertical transmission goals.</p> <p><b>Trial Registration</b></p> <p>This study was nested within the original RapIT randomized controlled trial which was registered on ClinicalTrials.gov (Registration number) NCT01710397 on September 7, 2012 and the South African National Clinical Trials Register DOH-27-0213-4177. The first participant in the RapIT study was enrolled on May 8th, 2013.</p>

Data from: Symbioses with nitrogen-fixing bacteria: nodulation and phylogenetic data across legume genera
How species interactions shape global biodiversity and influence diversification is a central – but also data-hungry – question in evolutionary ecology. Microbially-based mutualisms are widespread and could cause diversification by ameliorating stress and thus allowing organisms to colonize and adapt to otherwise unsuitable habitats. Yet the role of these interactions in generating species diversity has received limited attention, especially across large taxonomic groups. In the massive angiosperm family Leguminosae, plants often associate with root-nodulating bacteria that ameliorate nutrient stress by fixing atmospheric nitrogen. These symbioses are ecologically-important interactions, influencing community assembly, diversity, and succession, contributing ~100-290 million tons of N annually to natural ecosystems, and enhancing growth of agronomically-important forage and crop plants worldwide. In recent work attempting to determine whether mutualism with N-fixing bacteria led to increased diversification across legumes, we were unable to definitively resolve the relationship between diversification and nodulation. We did, however, succeed in compiling a very large searchable, analysis-ready database of nodulation data for 749 legume genera (98% of Leguminosae genera; LPWG 2017), which, along with associated phylogenetic information, will provide a valuable resource for future work addressing this question and others. For each legume genus, we provide information about the species richness, frequency of nodulation, subfamily association, and topological correspondence with an additional data set of 100 phylogenetic trees curated for database compatibility. We found 386 legume genera were confirmed nodulators (i.e., all species examined for nodulation nodulated), 116 were non-nodulating, 4 were variable (i.e., containing both confirmed nodulators and confirmed non-nodulators), and 243 had not been examined for nodulation in published studies. Interestingly, data exploration revealed that nodulating legume genera are ~3× more species-rich than non-nodulating genera, but we did not find evidence that this difference in diversity was due to differences in net diversification rate. Our metadata file describes in more detail the structure of these data that provide a foundational resource for future work as more nodulation data become available, and as greater phylogenetic resolution of this ca. 19,500-species family comes into focus.
Data from: Do impacts of an invasive nitrogen-fixing shrub on Douglas-fir and its ectomycorrhizal mutualism change over time following invasion?
1. Impacts of invasive species may change in magnitude and even direction with invasion age. Impacts could increase as the population increases, individuals grow in size, and ecological changes accumulate. 2. We used a chronosequence approach to characterize the development of soil impacts over time following the invasion of Cytisus scoparius, a widespread nitrogen-fixing shrub thought to limit reforestation success. In a greenhouse experiment, we evaluated how abundance of ectomycorrhizal fungi, Douglas-fir performance, and leaf nitrogen changed across a 3-31 year chronosequence of invasion. Each of the chronosequence sites were clearcuts where reforestation efforts were unsuccessful and where C. scoparius invaded. To estimate the contributions of the invasion separately from contributions of the accompanying disturbance, i.e. deforestation, we included soils from both invaded and uninvaded patches in each site of the chronosequence. In a complementary soil conditioning experiment, we examined the separate effects of host absence and invader presence on the mycorrhizal mutualism, leaf nitrogen, and seedling growth. 3. Ectomycorrhizal colonization was lower in invaded soil, but this effect did not intensify with time. Despite the suppression of the mutualism, Douglas-fir grew larger in invaded soils. This positive response is likely due to nitrogen fertilization, a conclusion supported by higher concentrations of leaf nitrogen of Douglas-fir grown in invaded soils. While leaf N concentration increased with invasion duration, Douglas-fir survival and growth did not. Synthesis. Our findings suggest that soil impacts of an invader can develop rapidly and can be surprisingly stable over time. In such systems, recently invaded areas may be as difficult to restore as long invaded areas, especially where ectomycorrhizal fungi are important drivers of reforestation success. More chronosequence studies or long time series are needed to evaluate whether this is a general pattern.
Data from: Trait responses to AM fungi are stronger and more consistent than fixed differences among populations of Asclepias speciosa
Premise of the study: Arbuscular mycorrhizal (AM) fungi can promote plant growth and reproduction, but other plant physiological traits or traits that provide defense against herbivores can also be affected by AM fungi. However, whether responses of different traits to AM fungi are correlated, and whether these relationships vary among plants from different populations is unresolved. Methods: We assessed whether different populations of the perennial forb, Asclepias speciosa, grown from seed collected from different environmental conditions across its distributional range respond differently to AM fungi, and if the responses of six growth and defense traits are correlated. Key Results: Although there was strong genetic differentiation in mean trait values among populations, AM fungi consistently increased expression of most growth and defense traits across all populations. Responses of biomass and root:shoot ratio to AM fungi were positively correlated, suggesting that plants that are more responsive to AM fungi allocated more biomass belowground. Responses of biomass and trichome density to AM fungi were negatively correlated, indicating a trade-off in responsiveness between a growth and defensive trait. Conclusions: Our results suggest that while there is substantial population differentiation in many traits of A. speciosa, populations respond similarly to AM fungi, and both positive and negative correlations among trait responses occur.
