Dimensionality and modularity of adaptive variation: Divergence in threespine stickleback from diverse environments

<p>Populations are subjected to diverse environmental conditions that affect fitness and induce evolutionary or plastic responses, resulting in phenotypic divergence among populations. Some authors contend such divergence is concentrated along a single major axis of trait covariance, even if that axis does not lead populations directly toward fitness optimum. Other authors argue that divergence can occur readily along many phenotype axes at the same time. We use populations of threespine stickleback (<em>Gasterosteus aculeatus</em>) from 14 lakes with contrasting ecological conditions to find some resolution along the continuum between these two extremes. Unlike many previous studies, we included several functional suites of traits (defensive, swimming, trophic) potentially subject to different sources of selection. We find that populations exhibit dimensionality of divergence that is high enough to preclude a history of constraint along a single axis – both for divergence in multivariate mean trait values and for the structure of trait covariances. Dimensionality varied among trait suites and were strongly influenced by the inclusion of specific traits, and integration of trait suites varied between populations. We leverage this variation into new insights about the process of divergence and suggest that similar analyses could increase understanding of other adaptive radiations. </p>

Summer dataset of an operating education modular building

<p>We propose a dataset concerning a modular education building (NR3) located on CESI Engineering School of Nanterre (Approximate GPS coordinates: 48.9033,2.1925). NR3 building is composed of 16 shipping containers offering an available surface of &asymp;220m&sup2; on two levels. It integrates 4 classrooms named Turing (38 m&sup2;), Tesla (51 m&sup2;), Nobel (38 m&sup2;) and Lumi&egrave;re (38 m&sup2;); a IT room named Bell (8.7 m&sup2;); an office named Nobel2 (8.7m&sup2;); a technical room named Local_tech and a hall distributed on the 2 levels. NR3 building is equiped with approximately 200 sensors and actuators allowing the measurement of the physical behavior of the building and the control of HVAC systems.</p> <p>The dataset is composed of 14 csv tables including physical indoor and outdoor parameters (temperature, humidity, radiation&hellip;), total energetic consumption of the building, state and operating data of all systems (heat pump, CMV, shutters, windows&hellip;). Data were recorded during summer 2023, i.e. between the 21 of june and the 22 of september. A redme.xlsx file and a map of the building helps to understand each table.</p> <p>&nbsp;</p>

Data from: Extreme neck elongation evolved despite strong developmental constraints in bizarre Triassic reptiles – implication for neck modularity in archosaurs

<p>The Triassic radiation of vertebrates saw the emergence of the modern vertebrate groups, as well as numerous extinct animals exhibiting conspicuous, unique anatomical characteristics. Among these, members of Tanystropheidae (Reptilia: Archosauromorpha) displayed cervical vertebral elongation to an extent unparalleled in any other vertebrate. Tanystropheids were exceptionally ecologically diverse and had a wide spatial and temporal distribution. This may have been related to their neck anatomy, yet its evolution and functional properties remain poorly understood. We used geometric morphometrics to capture the intraspecific variation between the vertebrae comprising the cervical column among early archosauromorphs, to trace the evolutionary history of neck elongation in these animals. Our results show that the cervical series of these reptiles can be divided into modules corresponding to those of extant animals. Tanystropheids achieved neck elongation through somite elongation and a shift between cervical and thoracic regions, without presacral vertebrae count increase - contrary to crown archosaurs. This suggests a peculiar developmental constraint that strongly affected the evolution of tanystropheids. The data obtained just at the base of the archosauromorph phylogenetic tree is crucial for further studies on the modularity of vertebral columns of not only Triassic reptile groups but extant and other extinct animals as well.</p>

Inductive biases of neural network modularity in spatial navigation

<p>The brain may have evolved a modular architecture for reward-based learning in daily tasks, with circuits featuring functionally specialized modules that match the task structure. We propose that this architecture enables better learning and generalization than architectures with less specialized modules. To test this hypothesis, we trained reinforcement learning agents with various neural architectures on a naturalistic navigation task. We found that the architecture that largely segregates computations of state representation, value, and action into specialized modules enables more efficient learning and better generalization. The behavior of agents with this modular architecture also resembles macaque behaviors more closely. Investigating the latent state computations in these agents, we discovered that the learned state representation combines prediction and observation, weighted by their relative uncertainty, akin to a Kalman filter. These results shed light on the possible rationale for the brain's modular specializations and suggest that artificial systems can use this insight from neuroscience to improve learning and generalization in natural tasks.</p>

Metagenomics education in a modular CURE format positively affects students' scientific discovery perception and data analytical skills

<p>The targeted metagenomics study performed by Pollock et al.&nbsp;<em>(Pollock 2018)</em> was part of the Global Coral Microbiome Project <em>(Vega Thurber Lab 2014)</em>.&nbsp; Since the original publication of Pollock et al. <em>(Pollock 2018) </em>was written for a highly specialized academic public, we provided Bsc. students with a short introduction of the paper and guided them through the metadata table stored in the <em>gcmp16S_map_r25.txt </em>file under the <em>GCMP Australia sequence data, OTU tables, and metadata</em> folder (<a href="https://doi.org/10.6084/m9.figshare.c.3855466.v2">https://doi.org/10.6084/m9.figshare.c.3855466.v2</a>).</p> <p>In order to process the fastq-files and obtain OTU tables, a custom-made pipeline on a Galaxy instance <em>(Galaxy Community)</em> was used. This pipeline contained data analytical tools obtained from the Naturalis Biodiversity Center GitHub environment (<a href="https://github.com/naturalis">https://github.com/naturalis</a>). In order to align with the newest Galaxy best practices, we updated the tools and links to the original as well as the updated GitHub and toolshed versions are included in the references list.</p> <p>The names of the original raw fastq-files contain many dots which can hamper file-type recognition during downstream analyses in Galaxy. Therefore, prior to distributing the fastq-files to the students, these names were renamed using the ManageZIP tool <em>(The BLFS Development Team 1999-2023)</em>. Dots were replaced with underscores, with an exception made for the last 2 file type extension dots. For example, the file name <em>E1.2.Tur.pelt.1.20140814.M_S71_L001_R1_001.fastq.gz</em> was changed into <em>E1_2_Tur_pelt_1_20140814_M_S71_L001_R1_001_1.fastq.gz</em>. Similarly, the filenames in the metadata table were adjusted accordingly. The total collection of renamed file names is available through this zenodo repository as wel as the accompanying metadata file.</p>

Flexible modular dwelling for rural environments; specific case: Cebadas – Ecuador

<p><strong><span>Background: </span></strong><span>Sustainable modular dwelling design for rural areas should focus on creating healthy and economically accessible spaces, sensitive to local needs and integrating environmental, functional, sociological and technological aspects. Flexibility is essential to reduce the initial investment and allow future transformations, optimizing the recovery and reuse of materials. These houses must be adaptable, safe and have basic services, satisfying the needs and stages of families&rsquo; development. In Ecuador, poverty and energy inefficiency worsen the quality of life in rural areas. This project in the Cebadas parish proposes modular dwelling that applies bioclimatic and sustainable criteria, using local materials to improve habitability and promote the social and economic development of the community.</span></p> <p><strong><span>Method: </span></strong><span>The research approach is qualitative-quantitative. Qualitative, since it is necessary to identify the qualities of the sector, bibliographic exploration of guidelines and sustainable strategies. Quantitative, to evaluate the degree of affectation through a diagnosis of the study site and to provide efficient solutions that respond to the context and social reality. <strong>Results: </strong>The spaces presented in the proposal respond to the spatial need for growth and expansion of the users of the sector, through 6 basic guidelines that this type of dwelling should have: Environment, Visual, Form, Function, Bioclimatic and Materials.</span></p> <p><strong><span>Conclusions: </span></strong><span>The flexible modular dwelling project for rural environments addresses complex housing needs, highlighting the flexibility and adaptability of an expandable module. It includes income generation with a duplex apartment, fosters communal and cultural life with public and commercial spaces, promotes tourism and rural development with landscape design and crops. In addition, it ensures sustainability through bioclimatic strategies and responsible use of resources.</span></p>

Data from: A test of genomic modularity among life-history adaptations promoting speciation with gene flow

Speciation with gene flow may require adaptive divergence of multiple traits to generate strong ecologically based reproductive isolation. Extensive negative pleiotropy or physical linkage of genes in the wrong phase affecting these diverging traits may therefore hinder speciation, while genetic independence or "modularity" among phenotypic traits may reduce constraints and facilitate divergence. Here, we test whether the genetics underlying two components of diapause life history, initial diapause intensity and diapause termination timing, constrain differentiation between sympatric hawthorn and apple-infesting host races of the fly Rhagoletis pomonella through analysis of 10,256 SNPs measured via genotyping-by-sequencing (GBS). Loci genetically associated with diapause termination timing were mainly observed for SNPs mapping to chromosomes 1–3 in the genome, most notably for SNPs displaying higher levels of linkage disequilibrium (LD), likely due to inversions. In contrast, selection on initial diapause intensity affected loci on all five major chromosomes of the genome, specifically those showing low levels of LD. This lack of overlap in genetically associated loci suggests that the two diapause phenotypes are largely modular. On chromosome 2, however, intermediate level LD loci and a subgroup of high LD loci displayed significant negative relationships between initial diapause intensity and diapause termination time. These gene regions on chromosome 2 therefore affected both traits, while most regions were largely independent. Moreover, loci associated with both measured traits also tended to exhibit highly divergent allele frequencies between the host races. Thus, the presence of nonoverlapping genetic modules likely facilitates simultaneous, adaptive divergence for the measured life-history components.

Ediacara growing pains: Modular addition and development in Dickinsonia costata

Constraining patterns of growth using directly observable and quantifiable characteristics can reveal a wealth of information regarding the biology of the Ediacara Biota – the oldest macroscopic, complex community forming organisms in the fossil record. However, these rely on individuals captured at an instant in time at various growth stages, and so different interpretations can be derived from the same material. Here we leverage newly discovered and well-preserved <i>Dickinsonia costata</i> Sprigg 1947 from South Australia, combined with hundreds of previously described specimens, to test competing hypotheses for the location of module addition. We find considerable variation in the relationship between the total number of modules and body size that cannot be explained solely by expansion and contraction of individuals. Patterns derived assuming new modules differentiated at the anterior result in numerous examples where the oldest module(s) must decrease in size with overall growth, potentially falsifying this hypothesis. Observed polarity as well as the consistent posterior location of defects and indentations support module formation at this end in <i>D. costata</i>. Regardless, changes in repeated units with growth share similarities with those regulated by morphogen gradients in metazoans today, suggesting that these genetic pathways were operating in Ediacaran animals.
