Nonbreeding adult Adélie penguin data northern Antarctic Peninsula
<p>Raw, unprocessed satellite derived location data (Kiwisat PTT, Sirtrack New Zealand) Adélie penguins (adult, nonbreeding, N=30) tracked from two colonies at research stations in the South Shetland Islands, western Antarctic Peninsula. Fifteen individuals were tracked each at Carlini Station (ARG) and Henryk Arktowski Station (POL) during the austral summer of 2016-2017 (Nov to Feb). </p> <p>Data are provided in raw, csv format with lon, lat, individual ID, date/time, Argos-CLS location quality, and uw.prop (proportion of time spend underwater). Time is in UTC. </p>

Sparsification of AP firing in adult-born hippocampal granule cells via voltage-dependent alpha5-GABAA receptors
<p>The ZIP file consists of folders, containing RAW data used for analysis and used to prepare the Figures 1-6 of the paper published in Cell Reports 2021, with the title mentioned above.</p> <p>All recordings were made from acute hippocampal brain slices, obtained from adult C57BL6 mice. Whole-cell voltage-clamp and current-clamp recordings of mature and adult-born young hippocampal granule cells were performed as outlined in methods and recordings were digitized using a power1401 interface from CED (Cambridge Electronic Design, UK), and saved to file using the CFS library support from CED. The contents of the different files is described in File_Description.pdf.</p>
LBBG_ADULT - Lesser black-backed gulls (Larus fuscus, Laridae) breeding in Belgium
<p><em>LBBG_ADULT - Lesser black-backed gulls (Larus fuscus, Laridae) breeding in Belgium</em> is a bird tracking dataset published by the <a href="https://www.inbo.be/en">Research Institute for Nature and Forest (INBO)</a>. It contains animal tracking data collected by the LifeWatch GPS tracking network for large birds (<a href="http://lifewatch.be/en/gps-tracking-network-large-birds">http://lifewatch.be/en/gps-tracking-network-large-birds</a>) for the project/study <strong>LBBG_ADULT</strong>, using trackers developed by Ornitela (<a href="https://www.ornitela.com/">https://www.ornitela.com</a>). The study has been operational since 2022. In total 39 individuals of lesser black-backed gull (<em>Larus fuscus</em>) have been tagged in the breeding colony of Zeebrugge in Belgium, mainly to study their habitat use and migration behaviour. Data are automatically synced with Movebank and from there periodically archived on Zenodo (see <a href="https://github.com/inbo/bird-tracking">https://github.com/inbo/bird-tracking</a>).</p> <h2>Files</h2> <p>Data in this package are exported from Movebank study <a href="https://www.movebank.org/cms/webapp?gwt_fragment=page%3Dstudies%2Cpath%3Dstudy2298738353">2298738353</a>. Regional cytoarchitecture of the adult and developing mouse enteric nervous system
<p>The organization and cellular composition of tissues are key determinants of their biological function. In the mammalian gastrointestinal (GI) tract, the enteric nervous system (ENS) intercalates between muscular and epithelial layers of the gut wall and can control GI function independent of central nervous system (CNS) input. As in the CNS, distinct regions of the GI tract are highly specialized and support diverse functions, yet the regional and spatial organization of the ENS remains poorly characterized.<a href="https://www-sciencedirect-com.stanford.idm.oclc.org/science/article/pii/S0960982222013070?via%3Dihub#bib2"><sup>2</sup></a> Cellular arrangements, circuit connectivity patterns, and diverse cell types are known to underpin ENS functional complexity and GI function, but enteric neurons are most typically described only as a uniform meshwork of interconnected ganglia. Here, we present a bird’s eye view of the mouse ENS, describing its previously underappreciated cytoarchitecture and regional variation. We visually and computationally demonstrate that enteric neurons are organized in circumferential neuronal stripes. This organization emerges gradually during the perinatal period, with neuronal stripe formation in the small intestine (SI) preceding that in the colon. The width of neuronal stripes varies throughout the length of the GI tract, and distinct neuronal subtypes differentially populate specific regions of the GI tract, with stark contrasts between SI and colon as well as within subregions of each. This characterization provides a blueprint for future understanding of region-specific GI function and identifying ENS structural correlates of diverse GI disorders.</p>

<p>Data and R code used for the analysis of data for the publication: Coumoundouros et al., Cognitive behavioural therapy self-help intervention preferences among informal caregivers of adults with chronic kidney disease: an online cross-sectional survey. BMC Nephrology</p> <p><strong>Summary of study</strong></p> <p>An online cross-sectional survey for informal caregivers (e.g. family and friends) of people living with chronic kidney disease in the United Kingdom. Study aimed to examine informal caregivers' cognitive behavioural therapy self-help intervention preferences, and describe the caregiving situation (e.g. types of care activities) and informal caregiver's mental health (depression, anxiety and stress symptoms).</p> <p>Participants were eligible to participate if they were at least 18 years old, lived in the United Kingdom, and provided unpaid care to someone living with chronic kidney disease who was at least 18 years old.</p> <p>The online survey included questions regarding (1) informal caregiver's characteristics; (2) care recipient's characteristics; (3) intervention preferences (e.g. content, delivery format); and (4) informal caregiver's mental health. Informal caregiver's mental health was assessed using the 21 item Depression, Anxiety, and Stress Scale (DASS-21), which is composed of three subscales measuring depression, anxiety, and stress, respectively.</p> <p>Sixty-five individuals participated in the survey.</p> <p>See the published article for full study details.</p> <p><strong>Description of uploaded files</strong></p> <p>1. A deep learning-based dataset of WFA-positive perineuronal nets and parvalbumin neurons localizations in the adult mouse brain
<p><strong>Quality-controlled predictions of deep learning models for cell counting</strong></p> <p>This dataset contains high-resolution images for the visualization of perineuronal nets (PNNs) and parvalbumin-expressing (PV) cells analyzed in the paper:</p> <p><em>A Comprehensive Atlas of Perineuronal Net Distribution and Colocalization with Parvalbumin in the Adult Mouse Brain.</em></p> <p>The dataset integrates the raw data published on a <a href="https://zenodo.org/record/7419282">previous upload</a> on Zenodo.</p> <p>Cell locations were obtained using two deep-learning models for cell counting (publicly available on <a href="http://github.com/ciampluca/counting_perineuronal_nets">GitHub</a>, details in the paper by <a href="https://www.sciencedirect.com/science/article/pii/S1361841522001475">Ciampi et al., 2022</a>). The output of the deep-learning pipeline was filtered based on the <em>score</em> assigned to each cell prediction, by removing all the PNNs with a score lower than 0.4 and all the PV cells with a score lower than 0.55. Cases of artefactual cell detection were finally removed manually by visual inspection of the images. </p> <p><strong>Content</strong></p> <p>The dataset contains microscopy images of coronal brain slices from 7 adult mice. The objects highlighted in these images represent the final set of PNNs/PV cells that were used in all the analysis of the paper.</p> <p><strong>Folder Structure and file naming conventions</strong></p> <p>There are separate folders for each mouse. Each folder is named with the ID of that mouse. Within each folder, images are assigned a code specifying the channel (C1 for PNNs, C2 for PV cells).</p> <p> </p>

Extended catalogue of infant and adult gut phageome shows high prevalence of lysogeny
<p>Leveraging metagenomes from the Finnish HELMi birth cohort, a large collection of 6,186 MAGs from infant and adult gut microbiota was obtained and screened for integrated prophages, allowing the identification of 7,165 proviral sequences longer than 10kb. Strikingly, more than 70% of the near-complete MAGs were identified as lysogens. The prevalence of prophages in MAGs varied across bacterial families, with a lower prevalence observed in Coriobacteriaceae, Eggerthellaceae, Veillonellaceae and Burkholderiaceae, while a very high prevalence of lysogen MAGs was observed for Oscillospiraceae, Enterococcaceae, Enterobacteriaceae. Interestingly for several bacterial families such as Bifidobacteriaceae and Bacteroidaceae, the prevalence of proviruses in MAGs was higher in early infant time point (3 weeks and 3 months) than in later sampling points (6 and 12 months) and in adults. The proviral sequences were clustered into 5,616 species-like vOTUs, 77% of which were novel.</p> <p>This repository contains the fasta files for the MAGs collection and the proviral sequences retrieved in this study.</p>

Structural and Molecular Analysis of Adult Mouse Astrocytes and Vascular Connectivity in the Cortex and Hippocampus
<p>After image acquisition (0-RAW_CL230331_E2_serie1) and deconvolution (1-Deconvolved_CL230331_E2_serie1) using confocal microscopy and the SVI Huygens software,respectively, the image processing was conducted using Imaris, Fiji, and Matlab software. This process involved a sequence of manual operations (2-Imaris_surfaces_CL230331_E2_serie1) and custom Groovy scripts (5-Groovy scripts).</p> <p>The dataset analysis (3-Imaris_final_CL230331_E2_serie1_ims) allowed for a deeper investigation of morphological and molecular properties of adult mouse astrocytes (4-Image analysis_CL230331_E2_serie1) in two brain regions, the Isocortex and the Hippocampus, known to be interconnected to support multiple cognitive functions.</p>
Aquatic Insect Adult Metals Dataset: Urban and Forested Watersheds in the Piedmont of NC - 2021-2022
This dataset reports concentrations of 6 target trace metals (copper, zinc, nickel, lead, chromium, and selenium) in unfiltered water, emergent aquatic adult insects (by family), biofilm mats (predominately algae), and tree roots submerged under stream water. Biological and water samples were collected from three streams in the Piedmont region of North Carolina, USA: a wastewater dominated site (Ellerbe Creek, near the USGS gage at Glen Road ), a stormwater dominated site (Ellerbe Creek, near the USGS gage on Club Blvd), and a stream draining a predominately forested watershed (New Hope Creek, near a StreamPULSE site at Hollow Rock Preserve). This data was submitted for publication in a manuscript that explores how metals are transported by aquatic emergent insects from stream ecosystems into terrestrial food webs.
