Open source physiological data and physiological-based kinetic model code for the chicken (Gallus gallus domesticus)

<p>This excel file and mode code (DOI:10.5281/zenodo.3603114) provides:</p> <p>1. Physiological parameters and associated inter-individual variability (sample size, mean, coefficient of variation,) for chicken (<em>Gallus gallus domesticus</em>). These physiological parameters were estimated based on the results of extensive literature searches and specific experimental data described in Lautz et al., (2020).</p> <p>2. An R code for the generic chicken physiologically based model as well as the &ldquo;soboljansen&rdquo; code to carry out sensitivity analysis using sobol plots. The code for the generic model allows to run:</p> <p>a. A deterministic PBK model which represents only a single animal.</p> <p>b. A probabilistic PBK model to simulate individual differences in physiological parameters within a population. Sensitivity analyses can be performed to identify which parameters have the most impact on the model&rsquo;s outputs. Predictions can be compared with experimental data. The model can be used to assess the influence of physiological parameters on the kinetics of chemicals. For PBK modelling purposes, species and chemical specific kinetics (e.g clearance, absorption rate, etc&hellip;) should be provided by the user.</p> <p>The full data collection and implementation of the models using case studies are described in (Lautz et al., 2020).</p> <p><strong>The dataset providing the physiological parameters is available in Excel.<br> The R code is presented as meta data to be implemented in R.</strong></p>

Data from: Anthropogenic noise does not surpass land cover in explaining habitat selection of Greater Prairie-Chicken (Tympanuchus cupido)

Over the last century, increasing human populations and conversion of grassland to agriculture have had severe consequences for numbers of Greater Prairie-Chickens (Tympanuchus cupido). Understanding Greater Prairie-Chicken response to human disturbance, including the effects of anthropogenic noise and landscape modification, is vital for conserving remaining populations because these disturbances are becoming more common in grassland systems. Here, we evaluate the effect of low-frequency noise emitted from a wind energy facility on habitat selection. We used the Normalized Difference Soundscape Index, a ratio of human-generated and biological acoustic components, to determine the impact of the dominant acoustic characteristics of habitat relative to physical landscape features known to influence within-home range habitat selection. Female Greater Prairie-Chickens avoided wooded areas and row crops but showed no selection or avoidance of wind turbines based on the availability of these features across their home range. Although the acoustic environment near the wind energy facility was dominated by anthropogenic noise, our results show that acoustic habitat selection is not evident for this species. In contrast, our work highlights the need to reduce the presence of trees which have been historically absent from the region, as well as decrease the conversion of grassland to row crop agriculture. Our findings suggest physical landscape changes surpass altered acoustic environments in mediating Greater Prairie-Chicken habitat selection.

Data from: A comparison of pedigree- and genetic-based measures for identifying inbreeding depression in the critically endangered Attwater's Prairie-chicken

The primary goal of captive breeding programs for endangered species is to prevent extinction, a component of which includes the preservation of genetic diversity and avoidance of inbreeding. This is typically accomplished by minimizing mean kinship in the population, thereby maintaining equal representation of the genetic founders used to initiate the captive population. If errors in the pedigree do exist, such an approach becomes less effective for minimizing inbreeding depression. In this study both pedigree- and DNA-based methods were used to assess whether inbreeding depression existed in the captive population of the critically endangered Attwater's Prairie-chicken (Tympanuchus cupido attwateri), a subspecies of prairie grouse that has experienced a significant decline in abundance and concurrent reduction of neutral genetic diversity. When examining the captive population for signs of inbreeding, variation in pedigree-based inbreeding coefficients (f_pedigree) was less than that obtained from DNA-based methods (f_DNA). Mortality of chicks and adults in captivity were also positively correlated with parental relatedness (r_DNA) and f_DNA, respectively, while no correlation was observed with pedigree-based measures when controlling for additional variables such as age, breeding facility, gender, and captive/release status. Further, individual homozygosity by loci (HL) and parental r_DNA values were positively correlated with adult mortality in captivity and the occurrence of a lethal congenital defect in chicks, respectively, suggesting that inbreeding may be a contributing factor increasing the frequency of this condition among Attwater's Prairie-chickens. This study highlights the importance of using DNA-based methods to better inform management decisions when pedigrees are incomplete or errors may exist due to uncertainty in pairings.

Data from: Mitochondrial genomes of Australian chicken Eimeria support the presence of ten species with low genetic diversity among strains

Modern molecular approaches have vastly improved diagnostic capabilities for differentiating among species of chicken infecting Eimeria. Consolidating information from multiple genetic markers, adding additional poultry Eimeria species and increasing the size of available data-sets is improving the resolving power of the DNA, and consequently our understanding of the genus. This study adds information from 25 complete mitochondrial DNA genomes from Australian chicken Eimeria isolates representing all 10 species known to occur in Australia, including OTU-X, −Y and −Z. The resulting phylogeny provides a comprehensive view of species relatedness highlighting where the OTUs align with respect to others members of the genus. All three OTUs fall within the Eimeria clade that contains only chicken-infecting species with close affinities to E. maxima, E. brunetti and E. mitis. Mitochondrial genetic diversity was low among Australian isolates likely reflecting their recent introduction to the country post-European settlement. The lack of observed genetic diversity is a promising outcome as it suggests that the currently used live vaccines should continue to offer widespread protection against Eimeria outbreaks in all states and territories. Flocks were frequently found to host multiple strains of the same species, a factor that should be considered when studying disease epidemiology in the field.

Data from: Genetic rescue, the greater prairie chicken and the problem of conservation reliance in the Anthropocene

A central question in conservation is how best to manage biodiversity, despite human domination of global processes (= Anthropocene). Common responses (i.e. translocations, genetic rescue) forestall potential extirpations, yet have an uncertain duration. A textbook example is the greater prairie chicken (GRPC: Tympanuchus cupido pinnatus), where translocations (1992–1998) seemingly rescued genetically depauperate Illinois populations. We re-evaluated this situation after two decades by genotyping 21 microsatellite loci from 1831 shed feathers across six leks in two counties over 4 years (2010–2013). Low migration rates (less than 1%) established each county as demographically independent, but with declining-population estimates (4 year average N = 79). Leks were genetically similar and significantly bottlenecked, with low effective population sizes (average Ne = 13.1; 4 year Ne/N = 0.166). Genetic structure was defined by 12 significantly different family groups, with relatedness r = 0.31 &gt; half-sib r = 0.25. Average heterozygosity, indicating short-term survival, did not differ among contemporary, pre- and post-translocated populations, whereas allelic diversity did. Our results, the natural history of GRPC (i.e. few leks, male dominance hierarchies) and its controlled immigration suggest demographic expansion rather than genetic rescue. Legal protection under the endangered species act (ESA) may enhance recovery, but could exacerbate political–economic concerns on how best to manage 'conservation-reliant' species, for which GRPC is now an exemplar.

Data from: Drift and selection influence geographic variation at immune loci of prairie-chickens

Previous studies of immunity in wild populations have focused primarily on genes of the major histocompatibility complex (MHC); however, studies of model species have identified additional immune-related genes that also affect fitness. In this study, we sequenced five non-MHC immune genes in six greater prairie-chicken (Tympanuchus cupido) populations that have experienced varying degrees of genetic drift as a consequence of population bottlenecks and fragmentation. We compared patterns of geographic variation at the immune genes with six neutral microsatellite markers to investigate the relative effects of selection and genetic drift. Global FST outlier tests identified positive selection on just one of five immune genes (IAP-1) in one population. In contrast, at other immune genes, standardized G′ST-values were lower than those at microsatellites for a majority of pairwise population comparisons, consistent with balancing selection or with species-wide positive or purifying selection resulting in similar haplotype frequencies across populations. The effects of genetic drift were also evident as summary statistics (e.g., Tajima's D) did not differ from neutrality for the majority of cases, and immune gene diversity (number of haplotypes per gene) was correlated positively with population size. In summary, we found that both genetic drift and selection shaped variation at the five immune genes, and the strength and type of selection varied among genes. Our results caution that neutral forces, such as drift, can make it difficult to detect current selection on genes.
