The molecular architecture of the desmosomal outer dense plaque by integrative structural modeling
<p>This record pertains to the integrative model of the desmosome ODP based on data from X-ray crystallography, electron cryo-tomography, immuno-electron microscopy, yeast two-hybrid experiments, co-immunoprecipitation, in vitro overlay, in vivo co-localization assays, in-silico sequence-based predictions of transmembrane and disordered regions, homology modeling, and stereochemistry information. The modeling was performed using Bayesian integrative structure determination via IMP (Integrative Modeling Platform).</p> <p>This record contains a) compressed version of Github folder: input data, scripts for modeling and results including bead models and localization probability density maps,and b) the ensemble of major cluster models for the main and supplementary runs reported in the paper.</p>

<p>This repository contains microscopy data from the manuscript "Particulate matter constituents trigger the formation of extracellular amyloid β and Tau -containing plaques and neurite shortening in vitro" by Aleksandar Sebastijanović, Laura Maria Azzurra Camassa, Vilhelm Malmborg, Slavko Kralj, Joakim Pagels, Ulla Vogel, Shan Zienolddiny-Narui, Iztok Urbančič, Tilen Koklič, and Janez Štrancar (published in Nanotoxicology, 18(4), 335–353. https://doi.org/10.1080/17435390.2024.2362367).</p> <p>Raw data are organized in folders named by image number, containing a subfolder with the date (year-day-month) of image acquisition. Followed by a subfolder named by a nanomaterial to which neurons were exposed. Each folder contains images from individual multi-channel, multi-position time-lapse experiments with different combinations of cells exposed to one nanomaterial. Files are named as: IMGxxxx_[ExperimentCode]_ROIxx_[Channel].tif, where each of the varying elements in [..] denotes the following:<br>• [ExperimentCode]: a short name of the experiment<br>• [Channel]: membrane (MEM), cytoplasm neuronal cells (NEU), nanomaterial (NANO), amyloid beta (AMY)</p>
Spatial Mapping and Host Linking of Mobile Genetic Elements in Complex Microbiomes - Mapping MGEs in oral plaque biofilms at high specificity
<p>We stained for the GFP gene in samples that contained mixtures of plaque and GFP-transformed E. coli. We mapped mefE, an AMR gene located on a plasmid and encoding an antibiotic efflux pump, in the plaque metagenomic data of volunteer A but not volunteer B. To test the efficacy of gel embedding and clearing, we used orthogonal FISH probes, designed to not target any sequence in the plaque. We identified a T7-like prophage via metagenomic analysis and developed probes targeting its capsB gene, which encodes the minor capsid protein. We identified a highly prevalent prophage of the class Caudoviricetes with a large terminase gene, termL, and were able to design a large set of FISH probes to stain in three different colors simultaneously. We identified three non-plasmid AMR genes within metagenome assembled genomes: patA, patB, and adeF.</p>

Manly Monument Plaque
Small monument/plaque depicting how the Sydney suburb of Manly was named. The monument is located near North Harbour reserve close by the pathway that forms part of the Spit to Manly walk. How it was created: 1. quick and easy scan of the monument using my Samsung S10 smartphone in pro video mode - 60fps, manual exposure, approx 60 seconds duration 2. extracted keyframe stills from the video using ffmpeg - 63 images extracted and 9 were discarded 3. aligned images and created mesh in Agisoft Metashape Standard 4. remeshed in Blender using the quadriflow remesh and fixed a few mesh problems 5. manually UV unwrapped in Blender (was unable get a good unwrap using smart UV project) 6. brought back into Metashape for texturing.
