Staphylococcus aureus VCF files: Risk Factors for Recurrent Staphylococcus aureus Bacteremia

<p>Background: To understand the clinical, bacterial, and host characteristics associated with recurrent Staphylococcus aureus bacteremia (R-SAB), patients with R-SAB were&nbsp;compared to contemporaneous patients with a single episode of SAB (S-SAB).<br> Methods: All SAB isolates underwent spa genotyping. All isolates from R-SAB patients underwent Pulsed-Field Gel Electrophoresis (PFGE). PFGE-indistinguishable pairs from 40&nbsp;patients underwent whole genome sequencing (WGS). Acute phase plasma from R-SAB and S-SAB patients was matched 1:1 for age, race, gender, and bacterial genotype and&nbsp;underwent cytokine quantification using 25-analyte multiplex bead array.&nbsp;Results: R-SAB occurred in 69 (9.1%) of the 756 study patients. Of the 69 patients, 30 experienced relapse (43.5%) and 39 reinfection (56.5%). Age, race, hemodialysis&nbsp;dependence, presence of foreign body, MRSA, and persistent bacteremia were individually associated with likelihood of recurrence. Multivariate risk modeling revealed that African&nbsp;American (AA) hemodialysis patients were nearly two times more likely (OR = 9.652 [5.402 &ndash; 17.418]) than White hemodialysis patients (OR = 4.53 [1.696 &ndash; 10.879]) to experience&nbsp;R-SAB. WGS confirmed PFGE interpretations in all cases. Median RANTES levels in acute phase plasma from the initial episode of SAB were higher in R-SAB than in matched S-SAB controls ( P = 0.0053, False Discovery Rate &lt; 0.10).&nbsp; &nbsp;<br> Conclusion: This study identified several risk factors for R-SAB. The largest risk for R-SAB is among AA hemodialysis patients. Higher RANTES levels in R-SAB compared to<br> matched controls warrants further study.</p>

Recurrent circuitry is required to stabilize piriform cortex odor representations across brain states

<p>Pattern completion, or the ability to retrieve stable neural activity patterns from noisy or partial cues, is a fundamental feature of memory. Theoretical studies indicate that recurrently connected auto-associative or discrete attractor networks can perform this process. Although pattern completion and attractor dynamics have been observed in various recurrent neural circuits, the role recurrent circuitry plays in implementing these processes remains unclear. In recordings from head-fixed mice, we found that odor responses in olfactory bulb degrade under ketamine/ xylazine anesthesia, while responses immediately downstream, in piriform cortex, remain robust. Recurrent connections are required to stabilize cortical odor representations across states. Moreover, piriform odor representations exhibit attractor dynamics, both within and across trials, and these are also abolished when recurrent circuitry is eliminated. Here, we present converging evidence that recurrently-connected piriform populations stabilize sensory representations in response to degraded inputs, consistent with an auto-associative function for piriform cortex supported by recurrent circuitry.</p>

Anonymized source data files for figures in: Recurrent processes support a cascade of hierarchical decisions

<p>Perception depends on a complex interplay between feedforward and recurrent processing. Yet, while the former has been extensively characterized, the computational organization of the latter remains largely unknown. Here, we use magneto-encephalography to localize, track and decode the feedforward and recurrent processes of reading, as elicited by letters and digits whose level of ambiguity was parametrically manipulated. We first confirm that a feedforward response propagates through the ventral and dorsal pathways within the first 200 ms. The subsequent activity is distributed across temporal, parietal and prefrontal cortices, which sequentially generate five levels of representations culminating in action-specific motor signals. Our decoding analyses reveal that both the content and the timing of these brain responses are best explained by a hierarchy of recurrent neural assemblies, which both maintain and broadcast increasingly rich representations. Together, these results show how recurrent processes generate, over extended time periods, a cascade of decisions that ultimately accounts for subjects' perceptual reports and reaction times.</p>

Data from: Paleotemperatures and recurrent habitat shifts drive diversification of treefrogs across distinct biodiversity hotspots in sub-Amazonian South America

<p><strong>Aim</strong>: We investigate the biogeographic history and diversification in a treefrog lineage distributed in contrasting (open and forested) ecoregions of South America, including three biodiversity hotspots. We evaluate the role of dispersal and whether other factors such as diversity-dependence or paleotemperatures could explain the diversification pattern for this group. Especially focusing on the savanna endemics, we illuminate on processes governing the species assembly and evolution of the Cerrado savanna.</p> <p><strong>Location</strong>: South American ecoregions south of the Amazon (e.g. Atlantic Forest, Cerrado, Araucaria Forest, Pampas, Central and Southern Andes).</p> <p><strong>Taxon</strong>: Boana pulchella group.</p> <p><strong>Methods</strong>: We built the most complete time-calibrated phylogeny for the group to date. We then reconstructed ancestral ranges using the dispersal-extinction-cladogenesis (DEC) model comparing different dispersal scenarios considering distance, adjacency and ecological similarity among regions. A center-of-origin hypothesis in forest versus open ecoregions was also tested. Using biogeographical stochastic mapping, we additionally estimated the contribution of range shifts across different biomes. Lastly, we evaluated several diversification models, including the effect of time, diversity-dependence and temperature-dependence on speciation and extinction rates.</p> <p><strong>Results</strong>: The Boana pulchella group originated during the Early Miocene (~17.5 MYA) and underwent high speciation rates during the Middle Miocene Climatic Optimum, with a decreasing trend following the Miocene Climatic Transition. We found no support for a single ecoregion acting as a center of origin and diversification; instead, we inferred recurrent range shifts with dispersal among dissimilar adjacent ecoregions. Speciation linearly dependent on paleotemperatures, with either no or very low constant extinction rates, best explained the slowdown diversification pattern.</p> <p><strong>Main Conclusions</strong>: Our results support a species assembly of Cerrado savanna in South America during the Miocene with intermittent interchange with rainforest habitats. Past climate changes impacted the rate new species originated with apparently no impact on extinction. Finally, the repeated habitat shifts among open/dry and forested/humid ecoregions, rather than long-term in-situ diversification in single areas, highlights the very dynamic historical interchange between contrasting habitats in South America, possibly contributing to its high species diversity.</p>

The legacy of recurrent introgression during the radiation of hares

Hybridization may often be an important source of adaptive variation, but the extent and long-term impacts of introgression have seldom been evaluated in the phylogenetic context of a radiation. Hares (<i>Lepus</i>) represent a widespread mammalian radiation of 32 extant species characterized by striking ecological adaptations and recurrent admixture. To understand the relevance of introgressive hybridization during the diversification of <i>Lepus</i>, we analyzed whole exome sequences (61.7 Mb) from 15 species of hares (1- 4 individuals per species), spanning the global distribution of the genus, and two outgroups. We used a coalescent framework to infer species relationships and divergence times, despite extensive genealogical discordance. We found high levels of allele sharing among species and show that this reflects extensive incomplete lineage sorting and temporally layered hybridization. Our results revealed recurrent introgression at all stages along the <i>Lepus</i> radiation, including recent gene flow between extant species since the last glacial maximum, but also pervasive ancient introgression occurring since near the origin of the hare lineages. We show that ancient hybridization between northern hemisphere species has resulted in shared variation of potential adaptive relevance to highly seasonal environments, including genes involved in circadian rhythm regulation, pigmentation, and thermoregulation. Our results illustrate how the genetic legacy of ancestral hybridization may persist across a radiation, leaving a long-lasting signature of shared genetic variation that may contribute to adaptation within and among species.
