Data from: Assessment of tumor treatment response using active contrast encoding (ACE)-MRI: comparison with conventional DCE-MRI
<p><strong>Purpose:</strong> To investigate the validity of contrast kinetic parameter estimates from Active Contrast Encoding (ACE)-MRI against those from conventional Dynamic Contrast-Enhanced (DCE)-MRI for evaluation of tumor treatment response in mouse tumor models.</p> <p><strong>Methods:</strong> The ACE-MRI method that incorporates measurement of <em>T<sub>1</sub></em> and <em>B<sub>1</sub></em> into the enhancement curve washout region, was implemented on a 7T MRI scanner to measure tracer kinetic model parameters of 4T1 and GL261 tumors with treatment using bevacizumab and 5FU. A portion of the same ACE-MRI data was used for conventional DCE-MRI data analysis with a separately measured pre-contrast <em>T<sub>1</sub></em> map. Tracer kinetic model parameters, such as <em>K<sup>trans</sup></em> (permeability area surface product) and <em>v<sub>e</sub></em> (extracellular space volume fraction), estimated from ACE-MRI were compared with those from DCE-MRI, in terms of correlation and Bland-Altman analyses. </p> <p><strong>Results:</strong> A three-fold increase of the median <em>K<sup>trans</sup></em> by treatment was observed in the flank 4T1 tumors by both ACE-MRI and DCE-MRI. In contrast, the brain tumors did not show a significant change by the treatment in either ACE-MRI or DCE-MRI. <em>K<sup>trans</sup></em> and <em>v<sub>e</sub></em> values of the tumors from ACE-MRI were strongly correlated with those from DCE-MRI methods with correlation coefficients of 0.92 and 0.78, respectively, for the median values of 17 tumors. The Bland-Altman plot analysis showed a mean difference of -0.01 /min for <em>K<sup>trans</sup></em> with the 95% limits of agreement of -0.12 /min to 0.09 /min, and -0.05 with -0.37 to 0.26 for <em>v<sub>e</sub></em>.</p> <p><strong>Conclusion:</strong> The tracer kinetic model parameters estimated from ACE-MRI and their changes by treatment closely matched those of DCE-MRI, which suggests that ACE-MRI can be used in place of conventional DCE-MRI for tumor progression monitoring and treatment response evaluation with a reduced scan time. <br> </p>
Data from: Why does noise reduce response to alarm calls? Experimental assessment of masking, distraction and greater vigilance in wild birds
1. Environmental noise from anthropogenic and other sources affects many aspects of animal ecology and behaviour, including acoustic communication. Acoustic masking is often assumed in field studies to be the cause of compromised communication in noise, but other mechanisms could have similar effects. 2. We tested experimentally how background noise disrupted the response to conspecific alarm calls in wild superb fairy-wrens, Malurus cyaneus, assessing the effects of acoustic masking, distraction and changes in vigilance. We first examined the birds' response to alarm-call playbacks accompanied by different amplitudes of background noise that overlapped the calls in acoustic frequency. We then scored and videoed their response to alarm calls in two types of background noise, that did or did not overlap call frequency, but were broadcast at a constant amplitude. 3. Birds were less likely to flee to alarm calls in higher amplitudes of overlapping noise, demonstrating that noise itself compromised communication independently of environmental correlates. Background noise affected the response only if it overlapped in frequency with the alarm calls, implying that the effect was not due to distraction. Further, birds were equally vigilant during background noise of overlapping or non-overlapping frequency, indicating that the lack of response to alarm calls in overlapping noise was not due to enhanced vigilance and awareness that there was no predator. 4. We conclude that alarm-call reception was compromised by masking, a mechanism that is often assumed but rarely tested in an ecological context. Masking compromised reception of high-frequency 'aerial' alarm calls and so could reduce survival in background noise of similar frequency. While anthropogenic noise, which is often of lower frequency, is unlikely to affect communication with these calls, it could affect reception of acoustic cues of danger, or other conspecific or heterospecific alarm calls.
Data from: Biomass responses to elevated CO2, soil heterogeneity and diversity: an experimental assessment with grassland assemblages
While it is well-established that the spatial distribution of soil nutrients (soil heterogeneity) influences the competitive ability and survival of individual plants, as well as the productivity of plant communities, there is a paucity of data on how soil heterogeneity and global change drivers interact to affect plant performance and ecosystem functioning. To evaluate the effects of elevated CO2, soil heterogeneity and diversity (species richness and composition) on productivity, patterns of biomass allocation and root foraging precision, we conducted an experiment with grassland assemblages formed by monocultures, two- and three-species mixtures of Lolium perenne, Plantago lanceolata and Holcus lanatus. The experiment lasted for 90 days, and was conducted on microcosms built out of PVC pipe (length 38 cm, internal diameter 10 cm). When nutrients were heterogeneously supplied (in discrete patches), assemblages exhibited precise root foraging patterns, and had higher total, above- and belowground biomass. Greater aboveground biomass was observed under elevated CO2. Species composition affected the below:aboveground biomass ratio and interacted with nutrient heterogeneity to determine belowground and total biomass. Species richness had no significant effects, and did not interact with either CO2 or nutrient heterogeneity. Under elevated CO2 conditions, the two- and three-species mixtures showed a clear trend towards underyielding. Our results show that differences among composition levels were dependent on soil heterogeneity, highlighting its potential role in modulating diversity–productivity relationships.
Data from: Assessing the expected response to genomic selection of individuals and families in Eucalyptus breeding with an additive-dominant model
We report a genomic selection (GS) study of growth and wood quality traits in an outbred F2 hybrid Eucalyptus population (n=768) using high-density single-nucleotide polymorphism (SNP) genotyping. Going beyond previous reports in forest trees, models were developed for different selection targets, namely, families, individuals within families and individuals across the entire population using a genomic model including dominance. To provide a more breeder-intelligible assessment of the performance of GS we calculated the expected response as the percentage gain over the population average expected genetic value (EGV) for different proportions of genomically selected individuals, using a rigorous cross-validation (CV) scheme that removed relatedness between training and validation sets. Predictive abilities (PAs) were 0.40–0.57 for individual selection and 0.56–0.75 for family selection. PAs under an additive+dominance model improved predictions by 5 to 14% for growth depending on the selection target, but no improvement was seen for wood traits. The good performance of GS with no relatedness in CV suggested that our average SNP density (~25 kb) captured some short-range linkage disequilibrium. Truncation GS successfully selected individuals with an average EGV significantly higher than the population average. Response to GS on a per year basis was ~100% more efficient than by phenotypic selection and more so with higher selection intensities. These results contribute further experimental data supporting the positive prospects of GS in forest trees. Because generation times are long, traits are complex and costs of DNA genotyping are plummeting, genomic prediction has good perspectives of adoption in tree breeding practice.
