Concatenated DNA matrix and BEAST tree used for phylogenetic, dating, biogeographic and diversification analyses of Caribbean Podocarpus

<p><b>Aim </b>The Progression Rule, that older lineages inhabit older islands and colonize newer ones as they emerge, has seldom been tested in the Caribbean due to its geological complexity.  Here we use the conifer genus <i>Podocarpus</i> to explore this hypothesis. We infer the evolutionary history, biogeography, and diversification rates of this genus under a hypothesis testing framework.</p> <p><b>Location</b> The Caribbean archipelago (Antilles)</p> <p><b>Methods</b> We present the most comprehensive sampling for Caribbean <i>Podocarpus</i> to date in a Bayesian dated phylogenetic tree using a genotyping by sequencing DNA matrix of 67,589 bp. We inferred ancestral ranges and inter-island divergence patterns using several models available. We explored diversification rates associated with island colonization, and checked for diversification rate shifts in the phylogeny.</p> <p><b>Results</b> Caribbean <i>Podocarpus</i> is the result of colonization from the Andes during the Eocene to Oligocene (ca. 45-31 Ma). Lesser Antillean species originated during the Oligocene from the Andes or the Greater Antilles, depending on the model of choice. Vicariance can explain the divergence of Cuban and Hispaniolan species, with subsequent dispersals into Jamaica. Despite the availability of new habitat opportunities, which might promote cladogenesis, insular <i>Podocarpus</i> did not show higher diversification rates than continental taxa.</p> <p><b>Main</b> <b>conclusions </b>The conditions for progression rule were not met because colonization of younger islands (Lesser Antilles) occurred from the continent, or because suitable habitat in the partially emerged younger islands was likely present at the time older islands (Greater Antilles) were colonized. An improved paleogeographic knowledge of the Caribbean will allow testing this hypothesis in multiple lineages. Our finding that diversification rates did not increase with island colonization might be common in other Caribbean lineages. Genotyping by sequencing proved promising to reveal complex historical assembly processes of vicariance and dispersal at a fine phylogenetic scale.</p> <p> </p>

Does hatch date set the clock? Timing of post-fledging movements for families of a colonially breeding, long-distance migratory songbird

<p><span>Factors that influence the development of migration timing in juvenile songbirds have implications for the ability of individuals to respond positively to rapid environmental changes. We investigated the impacts of nest timing on the post-fledging movement timing of juveniles and adults of a migratory songbird. We tested whether first egg date and environmental factors predicted the initiation of post-fledging stages: fledge date for juveniles, and colony departure date for both adults and juveniles. At breeding colonies of purple martin (<i>Progne subis</i>) in southern Ontario, Canada, we monitored nests to determine the date of nest initiation ('first egg date') and deployed 122 coded radio-frequency tracking tags on young and adults to determine the timing of post-fledging stages. We found that first egg date, the number of nestmates and age of parents were the main predictors of fledge date. Of these three factors, only first egg date was carried through post-fledge to influence colony departure date for juvenile birds, but this relationship weakened between first egg date and departure date. Nestmates tended to fledge together (range 0-4 days) but exhibited greater variation in colony departure timing (range 0-11 days). Further, while first egg influenced departure date, increasing variation between fledge and departure led to some birds departing breeding colonies at a younger age, suggesting in influence of local environmental factors (e.g. social or photoperiod change) in departure decisions. The timing of adult colony departure date was independent of first egg dates. In sum, our results suggest a role for 1<sup>st</sup> egg dates in setting timing of post-breeding movements, but with variation introduced between fledge and departure dates. Experimental manipulations of photoperiod in a wild setting are needed and future research should investigate whether the timing of movement driven by nesting timing, holds across the rest of migration or even the lifetime of birds. </span></p>

Patterns of volatile diversity yield insights into the genetics and biochemistry of the date palm fruit volatilome

<p>Volatile organic compounds are key components of the fruit metabolome that contribute to traits such as aroma and taste. Here we report on the diversity of 90 flavor-related fruit traits in date palms (<em>Phoenix dactylifera</em> L.) including 80 volatile organic compounds, which collectively represent the fruit volatilome, as well as 6 organic acids, and 4 sugars in tree-ripened fruits. We characterize these traits in 148 date palms representing 135 varieties using headspace solid-phase microextraction gas chromatography. We discovered new volatile compounds unknown in date palm including 2-methoxy-4-vinylphenol, an attractant of the red palm weevil (<em>Rhynchophorus ferrugineus </em>Olivier), a key pest that threatens the date palm crop. Associations between volatile composition and sugar and moisture content suggest that differences among fruits in these traits may be characterized by system-wide differences in fruit metabolism. Correlations between volatiles indicate medium chain and long chain fatty acid ester volatiles are regulated independently, possibly reflecting differences in the biochemistry of fatty acid precursors. Finally, we took advantage of date palm clones in our analysis to estimate broad-sense heritabilities of volatiles and demonstrate that at least some of volatile diversity has a genetic basis.</p>
