Dataset for "Best organic farming deployment scenarios for pest control: a modeling approach" V3
<p>Organic Farming (OF) has been expanding recently in response to growing consumer demand and as a response to environmental concerns. The area under OF is expected to further increase in the future. The effect of OF expansion on pest densities in organic and conventional crops remains difficult to predict because OF expansion impacts Conservation Biological Control (CBC), which depends on the surrounding landscape context. In order to understand and forecast how pests and their biological control may vary during OF expansion, we modeled the effect of spatial changes in farming practices on population dynamics of a pest and its natural enemy. We investigated the impact on pest density and on predator to pest ratio of three contrasted scenarios aiming at 50% organic fields through the progressive conversion of conventional fields. Scenarios were 1) conversion of Isolated conventional fields first (IP), 2) conversion of conventional fields within Groups of conventional fields first (GP), and 3) Random conversion of conventional field (RD). We coupled a neutral spatially explicit landscape model to a predator-prey model to simulate pest dynamics in interaction with natural enemy predators. The three OF expansion scenarios were applied to nine landscape types differing in their proportion and fragmentation of semi-natural habitat. We further investigated if the ranking of scenarios was robust to pest control methods in OF fields and pest and predator dispersal abilities.</p> <p>We found that organic farming expansion affected more predator densities than pest densities for most landscape types. The impact of OF expansion on final pest and predator densities was also stronger in organic than conventional fields and in landscapes with large proportions of highly fragmented semi-natural habitats. Based on pest densities and the predator to pest ratio, our results suggest that a progressive organic conversion with a focus on isolated conventional fields (scenario IP) could help promote CBC. Careful landscape planning of OF expansion appeared most necessary when pest management was substantially less efficient in organic than in conventional crops, and in landscapes with low proportion of semi-natural habitats.</p> <p><strong>This dataset contains simulation outputs and the R script that was used to describe, display and analyse data. First Steps towards a Risk of Bias Corpus of Randomized Controlled Trials
<p><strong>Abstract</strong></p> <p>Risk of bias (RoB) assessment of randomized clinical trials (RCTs) is vital to conducting systematic reviews. Manual RoB assessment for hundreds of RCTs is a cognitively demanding, lengthy process and is prone to subjective judgment. Supervised machine learning (ML) can help to accelerate this process but requires a hand-labelled corpus. There are currently no RoB annotation guidelines for randomized clinical trials or annotated corpora. In this pilot project, we test the practicality of directly using the revised Cochrane RoB 2.0 guidelines for developing an RoB annotated corpus using a novel multi-level annotation scheme. We report inter-annotator agreement among four annotators who used Cochrane RoB 2.0 guidelines. The agreement ranges between 0% for some bias classes and 76% for others. Finally, we discuss the shortcomings of this direct translation of annotation guidelines and scheme and suggest approaches to improve them to obtain an RoB annotated corpus suitable for ML.</p> <p> </p> <p><strong>Methods</strong></p> <p>The upload contains two zip files and a .json file.</p> <ul> <li>plain.html.zip</li> </ul> <p>Original corpus (n = 10) in .html format. Awareness, treatment, and control among adults living with arterial hypertension or diabetes mellitus in two rural districts in Lesotho
<p>These are pseudo-anonymised data from the ComBaCaL survey and belong to the manuscript "Awareness, treatment, and control among adults living with arterial hypertension or diabetes mellitus in two rural districts in Lesotho". </p> <p>The data dictionary explains the critical data available in the dataset. Between November 2021 and August 2022 , 6061 participants over 18 years old were visited in their households in two districts of Lesotho. Of these, data from those who were diagnosed with either hypertension or diabetes were further analysed and are documented here.</p>

Water-soluble organic matter and nutrients from stormwater control measure and urban wetland soils
Water-soluble organic matter (WSOM) represents organic matter that has the potential to be readily released from soils. WSOM has been understudied in urban, engineered soils relative to natural soils. To understand the potential for organic matter and nutrient release, we extracted WSOM from the soils of stormwater control measures (SCM) and urban wetlands. In February 2022, we sampled soils from 20 SCMs and natural wetlands in the Rappahannock River watershed of the mid-Atlantic United States. The SCMs reflected a variety of design configurations including bioretention, rain gardens, wet ponds, and swales. We also sampled naturally occurring floodplain wetlands that are located in this urban watershed. Soils were sampled to a depth of approximately 40 cm. If there was standing water present in the SCMs and wetlands at the time of sampling, we also collected surface water samples. If present, grab samples of leaf litter or biomass were collected. Soil characteristics, such as pH, bulk density, soil moisture, soil organic matter, and cation exchange capacity were also determined for each site. WSOM was extracted from soils and biomass in the laboratory and analyzed for organic matter concentration (dissolved organic carbon) and composition (absorbance and fluorescence metrics), along with dissolved nutrient concentrations (total dissolved nitrogen, total dissolved phosphorus, nitrate, ammonium, and orthophosphate). In addition to the 20 sites in the Rappahannock watershed, soils from 2 additional bioretention SCMs on the Virginia Tech campus were sampled on a monthly basis from February 2022 to February 2023 to explore temporal variability in WSOM. To characterize changes in soil hydrologic conditions during monthly SCM sampling, we applied a Thornthwaite-type monthly water balance model. Finally, we performed a simple scaling exercise to WSOM results based on SCM area, sample depth, and soil bulk density to estimate potential SCM contributions of organic matter.

The 27 sites are divided into three replicates for six primary successional stages on the floodplains (3 replicates X 6 successional stages = 18 sites) and three replicates for three secondary successional stages in the uplands (3 replicates X 3 successional stages = 9 sites). Data include: 1) Visual estimates of percent cover, 2) Stem counts (the number of individuals/species), and 3) Heights (cm) for "tall shrub species" in twenty 4 m2 plots. Shrubs are considered "Tall shrubs" if they are Salix sp., Alnus sp., Rosa acicularis, Viburnum edule, Betula nana, Betula glandulosa, or Rubus idaeus. Initial colonziations plots (FP0s, SL1s, HR1A) were remeasured every year. Early successional plots were remeasured every 2-4 years. Later succesional plots were remeasured approximately every five years. Interagency Ecological Program: Monitoring of water quality, phytoplankton, zooplankton, clams, and Delta Smelt to support the Summer-Fall Suisun Marsh Salinity Control Gates Action 2018-2024
The Suisun Marsh Salinity Control Gates (SMSCG) have the potential to increase low-salinity-zone habitat for endangered Delta Smelt (Hypomesus transpacificus, California Endangered Species Act listed as Endangered, Federal Endangered Species Act listed as Threatened), and to allow them to more frequently occupy Suisun Marsh, especially Montezuma Slough, one of their most important rearing habitats. Operation of the SMSCG in summer and fall to improve Delta Smelt habitat are called for in the Biological Opinion and Incidental Take permit for the Central Valley Project and State Water Project. To support the adaptive management of the action, the California Department of Water Resources and collaborating agencies monitored water quality, phytoplankton, zooplankton, clams, and fishes during the SMSCG management actions in 2018. Monitoring has continued during the summer and fall months of all subsequent years, including both those with and without actions. This data package includes data collected by the Interagency Ecological Program’s (IEP) long-term monitoring programs supplemented with targeted sample collection where existing surveys lacked spatial or temporal coverage. Monitoring during no-action years will be used as a baseline for comparison during action years. This data package will be updated annually.
Riparian controls on light availability, primary producers, invertebrates, fish and salamanders in streams in and near the Andrews Experimental Forest, 2014-2018
The goal of this data collection effort was to determine how the age, stage, and structure of the riparian forest relates to stream primary producers and stream biota. Data were collected on stream habitat, benthic algal, biota (fish, salamanders and macroinvertebrates), and riparian forest cover across a total of 9 streams: 7 streams in the HJ Andrews basin/Lookout Creek stream network; one stream in the westward adjacent Blue River basin, and one stream in the eastward adjacent Deer Creek river basin. In each stream there were 2 study reaches – one bordered by old-growth riparian forest and the other bordered by regenerated second-growth riparian forest on at least one bank (with a stand ages that generally ranged between 30 and 60 years). In each study reach (80 – 150 m), we collected the following data: pool habitat, wetted and bankfull widths, large wood abundance and volume, riparian forest canopy cover, benthic algae accrual on tiles, stream macroinvertebrate abundances (from 6 replicate surber samplers, which were pooled and then sub-sampled, identified and measured), age 1+ cutthroat trout (Oncorhynchus clarkii clarkii) abundance and biomass, age 0+ (young-of-year) trout abundance and biomass, coastal giant salamander (Dicamptodon tenebrosus) abundance and biomass. Fish and salamander abundances were calculated by either mark-recapture or multiple pass depletion methods.

May to July 2018 ground control points GPS coordinates of tidal marsh and tidal forest plant species to be used as ground control points in habitat mapping.
We collected field data from sites distributed in habitats along the salinity axis of the Altamaha River estuary and the Duplin River to be used as ground control points (GCP) and ground reference data for habitat mapping. GCPs for tidal marsh (salt, brackish, tidal fresh) and tidal fresh forest vegetation species were acquired. A real time kinematic (RTK) GPS survey of GPS coordinates and ground elevations for tidal marsh vegetation was carried out in May of June of 2018. A handheld GPS was used to collect GPS coordinates for tidal forest plant species in July of 2018. A total of 101 GCPs were collected in tidal habitats, with 26 in salt, 28 in brackish and 29 in tidal fresh marsh, and another 18 in tidal fresh forest. These observations will be used to create habitat maps from aerial photographs of the Altamaha River estuary, GA taken following Hurricane Irma to better understand how the storm surge affected tidal vegetation and to examine any shifts in vegetation type.
Raw neutron counts from a soil water content hydroprobe along the LTER-I transects (control and fertilized) at the Jornada Basin LTER, 1986-ongoing
This data package contains raw neutron count data from a series of soil neutron hydroprobe measurements along the permanent LTER-I transects located at Chihuahuan Desert Rangeland Research Center (CDRRC) in the Jornada Basin of southern New Mexico, USA. The control and treatment transects are parallel to each other and are 2.7 km in length extending from the middle of the College Playa to the foot of Mt. Summerford. The treatment transect was treated annually with ammonium nitrate fertilizer (NH4NO3 at 10g N/m2/yr) until 1987. Measurement stations are located at 30 meter intervals along each transect, and there are neutron probe access tubes located every station on the control transect (n=89) and at every fifth station at the treatment transect (n=19). Measurements were taken at 5 depths using a neutron probe (CPN Model 503DR Hydroprobe). Neutron probe readings in 3 non-weighing mini-lysimeters along each transect are also included. This dataset consists of the count of thermalized neutrons at 30 cm, 60 cm, 90 cm, 110 cm, and 130 cm depths. These counts are subsequently converted with transect site-specific calibration equations to the volumetric water content data provided in EDI packageID knb-lter-jrn.210012002. Measurements were taken at 2 week intervals from April 1982 to 1987 and monthly thereafter. Data collection for this study is ongoing.

These data were generated in support of the manuscript: Adam TC, Holbrook SJ, Burkepile DE, Speare KE, Brooks AJ, Ladd MC, Shantz AA, Thurber RLV, and Schmitt RJ, Ecology The outcomes of species interactions can vary greatly in time and space with the outcomes of some interactions determined by priority effects. On coral reefs, benthic algae rapidly colonize the disturbed substrate. In the absence of top-down control from herbivorous fishes, these algae can inhibit the recruitment of reef-building corals, leading to a persistent phase shift to a macroalgae-dominated state. Yet, corals may also inhibit colonization by macroalgae, and thus the effects of herbivores on algal communities may be strongest following disturbances that reduce coral cover. Here, we report results from experiments conducted on the fore reef of Moorea, French Polynesia, where we: 1) tested the ability of macroalgae to invade coral-dominated and coral-depauperate communities under different levels of herbivory, 2) explored the ability of juvenile corals (Pocillopora spp.) to suppress macroalgae, and 3) quantified the direct and indirect effects of fish herbivores and corallivores on juvenile corals. We found that macroalgae proliferated when herbivory was low but only in recently disturbed communities where coral cover was also low. When coral cover was < 10%, macroalgae increased 20-fold within one year under reduced herbivory conditions relative to high herbivory controls. Yet, when coral cover was high (50%), macroalgae were suppressed irrespective of the level of herbivory despite ample space for algal colonization. Once established in communities with low herbivory and low coral cover, macroalgae suppressed recruitment of coral larvae, reducing the capacity for coral replenishment. However, when we experimentally established small juvenile corals (2 cm diameter) following a disturbance, juvenile corals inhibited macroalgae from invading local neighborhoods, even in the absence of herbivore
