Deep repertoire mining uncovers ultra-broad coronavirus neutralizing antibodies targeting multiple spike epitopes

<p><strong>Abstract:</strong> Development of vaccines and therapeutics that are broadly effective against known and emergent coronaviruses is an urgent priority. We screened the circulating B cell repertoires of COVID-19 survivors and vaccinees to isolate over 9,000 SARS-CoV-2-specific monoclonal Abs (<strong>mAbs</strong>), providing an expansive view of the SARS-CoV-2-specific Ab repertoire. Among the recovered antibodies was TXG-0078, an NTD-specific neutralizing mAb that recognizes diverse alpha- and beta-coronaviruses. TXG-0078 achieves its exceptional binding breadth while utilizing the same VH1-24 variable gene signature and heavy chain-dominant binding pattern seen in other NTD supersite-specific neutralizing Abs with much narrower specificity. We also report the discovery of CC24.2, a pan-sarbecovirus neutralizing antibody that targets a novel RBD epitope and shows similar neutralization potency against all tested SARS-CoV-2 variants, including BQ.1.1 and XBB.1.5. A cocktail of TXG-0078 and CC24.2 protects <i>in vivo</i>, suggesting potential use in variant-resistant therapeutic Ab cocktails and as templates for pan-coronavirus vaccine design.</p><p><strong>Datasets: </strong>This repository contains the 10x Genomic cellranger outputs (matrix and vdj contig files) as well as complied functional characterization dataset used to generate figures on the publication "Deep repertoire mining uncovers ultra-broad coronavirus neutralizing antibodies targeting multiple spike epitopes".&nbsp;</p><p>Post-vaccination samples for donors CC10, CC25, CC31, CC66 were processed in single 10x Genomic reactions. SSH CENTRE - Mini-reports: Focus groups on "100 Climate-Neutral and Smart Cities by 2030"

<p>SSH CENTRE (Social Sciences and Humanities for Climate, Energy aNd Transport Research Excellence) is a Horizon Europe project, engaging directly with stakeholders across research, policy, and business (including citizens) to strengthen social innovation, SSH-STEM collaboration, transdisciplinary policy advice, inclusive engagement, and SSH communities across Europe, accelerating the EU's transition to carbon neutrality. &nbsp;</p><p>SSH CENTRE is based in a range of activities related to Open Science, inclusivity and diversity – especially with regards Southern and Eastern Europe and different career stages – &nbsp;including: development of novel SSH-STEM collaborations to facilitate the delivery of the EU Green Deal; SSH knowledge brokerage to support regions in transition; and the effective design of strategies for citizen engagement in EU R&amp;I activities. Outputs include action-led agendas and building stakeholder synergies through regular Policy Insight events.</p><p>This is captured in a high-profile virtual SSH CENTRE generating and sharing best practice for SSH policy advice, overcoming fragmentation to accelerate the EU's journey to a sustainable future.</p><p>The aim of the focus groups was to gather citizen's perspectives, their hopes, concerns and ideas related to the Horizon Mission of Adaptation to Climate Change: support at least 150 European regions and communities to become climate resilient by 2030. The focus group discussion topics while remaining close to the Mission, avoid specific technical references to allow citizens to contribute based on their differing levels of understanding. As part of the SSH CENTRE project, in total, four focus group series will be conducted relating to Adaptation to Climate Change; Restore our Ocean and Waters by 2030; 100 Climate-Neutral and Smart Cities by 2030; A Soil Deal for Europe. &nbsp;</p><p>Notes were taken during each focus groups and turned into mini-reports. These mini-reports sum up the essence of the discussion: the participants' main ideas and some interesting quotes.&nbsp;</p>

Dataset for On the Tunability of Toxicity for Viologen-Derivatives as Anolyte for Neutral Aqueous Organic Redox Flow Batteries

<p>Dataset of the results published in ChemSusChem 10.1002/cssc.202300626. Viologen-derivatives are the most widely used redox organic molecules for neutral pH negative electrolyte of redox flow batteries. However, the long-established toxicity of the herbicide methyl-viologen raises concern for deployment of viologen-derivatives at large scale in flow batteries. Herein, we demonstrate the radically different cytotoxicity and toxicology of a series of viologen-derivatives in in vitro assays using model organisms representative of human and environmental exposure, namely human lung carcinoma epithelial cell line (A549) and the yeast Saccharomyces cerevisiae. The results show that safe viologen derivatives can be molecularly engineered, representing a promising family of negolyte materials for neutral redox flow batteries</p>

Niche and neutral-based processes differ in importance for common and rare species in a metacommunity of anurans in subtropical grasslands

<p>Most species-rich communities consist of a limited number of common species and many rare species. This widespread ecological pattern can arise due to the predominance of either niche-based or neutral-based processes in community structuring. We tested two hypotheses related to this pattern for an anuran metacommunity composed of 35 species distributed in 187 ponds in the South Brazilian grasslands: (1) for common species, niche processes should prevail over neutral ones because common species evolved under a wider range of ecological filters than rare species; (2) for rare species, neutral processes should prevail because rare species are more prone to ecological drift and dispersion limitation. We found that the densities of both common (i.e., the 25% higher density ones) and rare (i.e., the 75% lower density ones) species depended mostly on pond structure and land use, indicating a similar response to niche-based processes in both groups of species. The importance of pond descriptors and type of land use, however, differed between the two groups, confirming that common and rare species represent ecologically distinct groups within the metacommunity. In addition, neutral processes—related to dispersion limitation or not—influenced both species groups, but the spatial filters selected explained a smaller portion of the variation in species densities compared to environmental descriptors. Our findings showcase the prevalence of niche processes in structuring communities of common and rare species of anurans in subtropical grasslands and indicate the variables of pond structure and land use that are relevant to guide conservation practices for the metacommunity of anurans in the South Brazilian grasslands. </p>

mRNA prime–boost evolves precursors toward VRC01-like broadly neutralizing antibodies in preclinical humanized mouse models

<p>Germline-targeting (GT) protein immunogens to induce VRC01-class broadly neutralizing antibodies (bnAbs) to the CD4 binding site (CD4bs) of the HIV Envelope have shown promise in clinical trials. Here, we preclinically validated the mRNA-LNP delivery of one such immunogen, eOD-GT8, as a soluble self-assembling 60mer nanoparticle in humanized mouse models. In a model with three humanized B cell lineages bearing distinct VRC01-precursor B cell receptors (BCRs) with similar affinities for eOD-GT8, all lineages could be simultaneously primed and undergo diversification and affinity maturation with no sign of exclusionary competition. Boosts drove precursor B cell participation in germinal centers, the accumulation of somatic hypermutations, including in key VRC01-class positions, and affinity maturation to boost and native-like antigens in two of the three precursor lineages. We have preclinically validated a prime-boost regimen of soluble self-assembling nanoparticles delivered by mRNA-LNP, demonstrating that multiple lineages can be primed, boosted, and diversify along the bnAb pathway.</p>

Code and supplementary information for the speed of neutral evolution on graphs

<p>The speed of evolution on structured populations is crucial for biological and social systems. The likelihood of invasion is key for evolutionary stability, but it makes little sense if it takes long. It is far from known what population structure slows down evolution. We investigate the absorption time of a single neutral mutant for all the 112 non-isomorphic undirected graphs of size 6. We find that about three-quarters of the graphs have an absorption time close to that of the complete graph, less than one-third are accelerators, and more than two-thirds are decelerators. Surprisingly, determining whether a graph has a long absorption time is too complicated to be captured by the joint degree distribution. Via the largest sojourn time, we find that echo-chamber-like graphs, which consist of two homogeneous graphs connected by few sparse links, are likely to slow down absorption. These results are robust for large graphs, mutation patterns as well as evolutionary processes. This work serves as a benchmark for timing evolution with complex interactions and fosters the understanding of polarization in opinion formation.</p>

Data from: Variable intergroup encounters: What drives neutral and intolerant encounters in blue monkeys?

<p>In group-living animals, between-group relations are often revealed during intergroup encounters, which may be intolerant (competitive), affiliative (cooperative), or neutral. Our study investigated factors that predict different encounter types in blue monkeys, where intolerant encounters predominate but neutral encounters also occur. Using data from 9 groups monitored over 24 months in equatorial forest, we first examined whether the availability of fruit, a preferred and important food, predicted monthly <strong><em>encounter rates</em> </strong>for individual groups. We then examined how fruit availability and time of day influenced the odds that <strong><em>individual encounters</em> </strong>were intolerant vs. neutral. For a subset of encounters between study groups with well-known histories, we examined the effects of additional social and location factors, which included group size, the proportion of females with infants, the time elapsed since the opposing groups had split from each other in the past years, and the encounter's location on edge-centre axes for both groups. Finally, we examined how ecological and social factors predicted individual <em><strong>group behaviour</strong> </em>(aggressive, fleeing, neutral) during encounters. The variables we examined included encounter location, group size, group size differential, time since the two groups split from each other, fruit availability, and time of day. These investigations required 3 data sets (one for each italicized item in this abstract, namely rates, encounters, and records of group behavior).</p>

PfRH5-induced human monoclonal antibodies show broadly neutralizing activity in P. falciparum clinical isolates

<p>Vaccines to the <em>Plasmodium falciparum </em>reticulocyte binding-like protein homolog 5 (PfRH5) target the blood stage of the parasite's life cycle. PfRH5 has the potential to trigger the production of strain-transcendent antibodies and has proven its efficacy both in pre-clinical and early clinical studies. Vaccine-induced monoclonal antibodies (mAbs) to PfRH5 showed promising outcomes in cultured <em>P. falciparum </em>strains from distinct geographic areas. Here, we assessed the functional impact of vaccine-induced mAbs to PfRH5 on the genetically more complex <em>P. falciparum </em>clinical isolates. We used mAbs isolated from single-cell sorted B-cells of volunteers enrolled in the phase 1a (NCT02181088) clinical trial of the viral-vectored PfRH5 vaccine and used ex-vivo growth inhibition assays (GIA) to assess their efficacy in <em>P. falciparum </em>clinical isolates. Next-generation sequencing (NGS) was used to assess the breadth of genetic diversity in <em>P. falciparum </em>clinical isolates and to infer the genotype/phenotype relationship involved in antibody susceptibility. We showed a dose-dependent inhibition of clinical isolates with three main GIA groups, high, medium, and low. Except for one isolate, our data shows no significant differences in antibody GIA profile between the <em>P. falciparum </em>clinical isolates and the 3D7 reference strain, which harbours the vaccine allele. We observed an additive relationship, where the combination of GIA-low and GIA-medium antibodies resulted in increased GIA activities, having important implications for the contribution of specific monoclonal antibodies in polyclonal IgG responses. While our NGS analysis showed the occurrence of novel mutations in the <em>pfrh5 </em>gene, these mutations were predicted to have little or no functional impact on the antigen's structure or recognition by known mAbs. Our present findings complement earlier reports on the strain transcendent potential of mAbs to PfRH5 and constitute, to our knowledge, the first report on the susceptibility of <em>P. falciparum </em>clinical isolates from natural infections to vaccine-induced mAbs to PfRH5.</p>

Data from: Invasions of an obligate asexual daphnid species support the nearly neutral theory

<p><span>To verify the "nearly neutral theory (NNT)," the ratio of nonsynonymous to synonymous substitutions (<em>dN/dS</em>) was compared among populations of different species. To determine the validity of NNT, however, populations that are genetically isolated from each other but share the same selection agents and differ in size should be compared. Genetically different lineages of obligate asexual <em>Daphnia pulex</em> invading Japan from North America are an ideal example as they satisfy these prerequisites. Therefore, we analyzed the whole-genome sequences of 18 genotypes, including those of the two independently invaded <em>D. pulex</em> lineages (JPN1 and JPN2) and compared the <em>dN/dS</em> ratio between the lineages. The base substitution rate of each genotype demonstrated that the JPN1 lineage having a larger distribution range diverged earlier and thus was older than the JPN2 lineage. Comparisons of the genotypes within lineages revealed that changes in <em>dN/dS</em> occurred after the divergence and were larger in the younger lineage, JPN2. These results imply that the JPN1 lineage has been more effectively subjected to purification selections, while slightly deteriorating mutations are less purged in JPN2 with smaller population size. Altogether, the lineage-specific difference in the <em>dN/dS</em> ratio for the obligate asexual <em>D. pulex</em> was well explained by the NNT.</span></p>
