Tracks for Egyptian fruit bats included in the field manipulation for testing the use of the communal roost as an information center hypothesis
<p>According to the Information Centre Hypothesis (ICH), colonial species use social information in roosts to locate ephemeral resources. Validating the ICH necessitates showing that uninformed individuals follow informed ones to the new resource. However, the following behavior may not be essential when not all resources are ephemeral. For instance, Egyptian fruit bats forage on spatially predictable trees, but some bear fruit at unpredictable times. These circumstances suggest an alternative ICH pathway in which bats learn when fruits emerge from social cues in the roost but then use spatial memory to locate them without following conspecifics. Here, using a unique field manipulation and high-frequency tracking data, we test for this alternative pathway: We introduced bats smeared with the fruit odor of the unpredictably fruiting <em>Ficus sycomorus </em>trees to the roost, when they bore no fruits, and then tracked the movement of conspecifics exposed to the manipulated social cue. As predicted, bats visited the <em>F. sycomorus</em> trees with significantly higher probabilities than during routine foraging trips (of >200 bats). Our results show how the integration of spatial memory and social cues leads to efficient resource tracking and highlight the value of using large movement datasets and field experiments in behavioral ecology.</p>
Data from: Assessing bayesian phylogenetic information content of morphological data using knowledge from anatomy ontologies
<p>Morphology remains a primary source of phylogenetic information for many groups of organisms, and the only one for most fossil taxa. Organismal anatomy is not a collection of randomly assembled and independent 'parts', but instead a set of dependent and hierarchically nested entities resulting from ontogeny and phylogeny. How do we make sense of these dependent and at times redundant characters? One promising approach is using ontologies—structured controlled vocabularies that summarize knowledge about different properties of anatomical entities, including developmental and structural dependencies. Here we assess whether the proximity of ontology-annotated characters within an ontology predicts evolutionary patterns. To do so, we measure phylogenetic information across characters and evaluate if it is hierarchically structured by ontological knowledge—in much the same way as phylogeny structures across-species diversity. We implement an approach to evaluate the Bayesian phylogenetic information (BPI) content and phylogenetic dissonance among ontology-annotated anatomical data subsets. We applied this to datasets representing two disparate animal groups: bees (Hexapoda: Hymenoptera: Apoidea, 209 chars) and characiform fishes (Actinopterygii: Ostariophysi: Characiformes, 463 chars). For bees, we find that BPI is not substantially structured by anatomy since dissonance is often high among morphologically related anatomical entities. For fishes, we find substantial information for two clusters of anatomical entities instantiating concepts from the jaws and branchial arch bones, but among-subset information decreases and dissonance increases substantially moving to higher level subsets in the ontology. We further applied our approach to address particular evolutionary hypotheses with an example of morphological evolution in miniature fishes. While we show that ontology does indeed structure phylogenetic information, additional relationships and processes, such as convergence, likely play a substantial role in explaining BPI and dissonance, and merit future investigation. Our work demonstrates how complex morphological datasets can be interrogated with ontologies by allowing one to access how information is spread hierarchically across anatomical concepts, how congruent this information is, and what sorts of processes may structure it: phylogeny, development, or convergence.</p>
Survey of library information science graduates' readiness to create an information system in the library (using open science as an example)
<p><strong>Survey "Readiness of library information science graduates to create an information system in the library (on the example of open science)"</strong></p> <p>The research is aimed at identifying the degree of readiness of future specialists in the field of library and information science to work in new and relevant areas of library activities related to the development of information infrastructure of open science.</p> <p>The survey consists of 4 thematic blocks and contains 21 questions.</p> <p>The survey was attended by 54 students from 10 Russian universities, studying in the direction of training 51.03.06 "Library and Information Science".</p> <p>The results of this survey will serve as a basis for the development of professional development programmes on various aspects of the functioning of open science for specialists in the field of library and information activity.</p> <p><strong>Опрос «Готовность выпускников направления библиотечная информационная наука к созданию системы информирования в библиотеке (на примере открытой науки)»</strong></p> <p>Исследование направленно на выявление степени готовности будущих специалистов в области библиотечно-информационной деятельности к работе в новых и актуальных направлениях деятельности библиотек, связанных с развитием информационной инфраструктуры открытой науки.</p> <p>Опрос состоит из 4-х тематических блоков и содержит 21 вопрос.</p> <p>В опросе приняли участие 54 студента из 10 российских вузов, обучающихся по направлению подготовки 51.03.06 «Библиотечно-информационная деятельность».</p> <p>Результаты данного опроса послужат основой разработки программ повышения квалификации по различным аспектам функционирования открытой науки для специалистов в области библиотечно-информационной деятельности.</p>
Collection data and molecular datasets for: Defining species-specific seed sourcing strategies for restoration: An example of how to use genetic data to inform seed collections for multiple co-occurring species
<p>Two files for each dataset are provided:</p> <p>Metadata files contain colelcting information for the samples in each molecular dataset as well as the group assignments (species, genetic neighbourhood and sites) used in analyses, saved as an excel spreadsheet.</p> <p>Molecular datasets containing samples and SNPs used in analyses. The data is formatted as a genlight object saved as an RData file that can be read into the R statisical environment and analysed using the 'dartR' package (Gruber et al. 2018).</p>
Clinical usefulness of library and information services in Japan: The detailed use and value of information in clinical settings
<p>Abstract</p> <p><strong>Objectives</strong></p> <p>Considering that there is a lack of evidence regarding the contribution of library and information services to evidence-based medicine in actual clinical practice in Japan, the purpose of the study is to explore the current status of use and value of library and information services in clinical settings to examine the usefulness of information in implementing evidence-based medicine (EBM) into practice.</p> <p><strong>Methods</strong></p> <p>A Web-based survey was conducted at seven sites (hospitals with 300–1,200 beds) and interviews conducted at five sites to investigate information behavior among health professionals (physicians, residents, and nurses) in 2016, replicating the Value Study carried out in the United States in 2010 and 2011. Using a critical incident technique, respondents answered questions about their information topics, information resources used, search location, access points, and evaluation of the information.</p> <p><strong>Results</strong></p> <p>Analysis from 598 valid responses (275 physicians, 55 residents, and 268 nurses) revealed the characteristics of information use and recognition of the value of information. Physicians and residents showed their information needs regarding clinical care using PubMed (80.4%, 65.5%), Ichushi-Web (61.8%, 63.6%), and UpToDate (40.4%, 65.5%). While physicians rely more on electronic journals (37.8%), residents use more hybrid resources including Japanese print books (38.2%) and online books (30.9% for Japanese, 32.7% for English) to confirm their knowledge. Nurses need more information close to patients and explore a wider variety of information resources such as Japanese print books (60.4%), Ichushi -Web (40.3%), Japanese online books (20.5%), and websites of academic organizations (19.0%). Although the overall recognition of the value of information was relatively modest, concrete changes in clinical practice were found in some areas. Environments with insufficient information and availability of electronic resources should be improved to increase the use of library and information services for implementing EBM.</p>
Channel State Information (CSI) analysis for predictive maintenance using Convolutional Neural Network (CNN)
<p>Dataset manual:</p> <p>This dataset contains CSI amplitude values for rotating motors in an office environment. Details of the experiments may be found in the corresponding paper published in the DATA'19 workshop, SenSys (<a href="https://doi.org/10.1145/3359427.3361917">https://doi.org/10.1145/3359427.3361917</a>). </p> <p>Folder structure:<br> The folders for servo motor and stepper motor contains separate folders for network reconnection conditions (w_recc: with reconnections, wo_recc: without recconnections) and load conditions (w_load: with load and wo_load: without load). The data is stores as Matlab files with .mat extentions. </p> <p>File structure:<br> In each file name, the digits after the '_' at the end of the file name correspond to the speed of the motor. In case of stepper motor these numbers could be directly interpreted as rpm. Ex: table_inj_with_load_5_0.mat corresponds to stationary motor (0 rpm) and table_inj_with_load_5_250.mat corresponds to motor rotating with 250 rpm speed. <p>Few studies have examined the time required for primary care consultations; none have focused on sick child visits in low- and middle-income countries (LMICs). This project begins to fill that gap by providing evidence-based estimates of the time needed for initial visits with under-five infants and children at public or not-for-profit facilities in countries using the Integrated Management of Childhood Illness (IMCI) clinical algorithm.</p> <p>Estimates of the mean expected duration of IMCI consultations require (a) classification profiles, i.e., tabulations of the gold standard health issues presented by patients less than 5 years old; (b) lists of the tasks included in applicable versions of the IMCI algorithm and the conditions that elicit them, and (c) an estimate of the time needed to perform tasks with no pre-defined minimum duration. The latter requires, in addition to classification profiles, information on rates of task performance and the mean observed duration of consultations.</p> <p>The IMCI clinical algorithm and the research surrounding it provide unusually rich sources of such information. Developed in the mid 1990s by the World Health Organization and the United Nations Children’s Fund, the IMCI algorithm seeks to reduce child mortality in LMICs by improving the technical quality of primary care services. For infants less than 2 months old, the algorithm focuses on bacterial infections, feeding problems, low weight, and, in some versions, jaundice. For children 2-59 months old, the foci include acute respiratory infections, especially pneumonia; diarrhea; fevers, especially malaria and measles; malnutrition, and anemia. Immunization status is a concern for both age groups. The algorithm provides a scheme to classify the health issues with which infants and children present, an array of tasks providers may be expected perform, and criteria by which tasks are elicited. Research on the design and utility of the algorithm, its effects on provider performance, and related topics furnishes data on the prevalence of gold standard IMCI classifications in a variety of patient populations. In some cases, it also enables one to calculate the time required to perform tasks.</p> <p>I found such information by searching MEDLINE, the database of the International Network for Rational Use of Medicines, the websites of the WHO and its regional offices, GOOGLE, and GOOGLE SCHOLAR using search terms such as ‘Integrated Management of Childhood Illness’, ‘observational’, ‘prospective’, ‘classification’, ‘clinical signs’, ‘health facility survey’, and ‘validity’. BIOPLAT-EU: Target Area Base Layer providing statistical information on demography, employment and land use for sustainability assessment
<p>This dataset provides information on demographic variables related to population and employment as well as land use/land cover share on the basis of local administrative units (LAU). Within the BIOPLAT-EU project, this information is integrated into the webGIS sustainability assessment tool.<br> Main source of the administrative unit geometries is the spatial data set of local administrative units (LAU) (2016) provided by the European Commission (https://ec.europa.eu/eurostat/web/gisco/geodata/reference-data/administrative-units-statistical-units/lau#lau19). The data set was extended by Level 2 administrative boundaries of Albania (https://data.humdata.org/dataset/albania-administrative-level-0-3-boundaries) and Level 3 administrative boundaries of Ukraine as of 2017 (https://data.humdata.org/m/dataset/ukraine-administrative-boundaries-as-of-q2-2017?force_layout=light)</p> <p>Data on demography (2016) for LAU + Albania was acquired using the Eurostat statistical database (https://ec.europa.eu/eurostat/web/main/data/database). Supplementary Information for Phylogenetic analyses of ray-finned fishes (Actinopterygii) using collagen type I protein sequences
<p>Ray-finned fishes (Actinopterygii) are the largest and most diverse group of vertebrates, comprising over half of all living vertebrate species. Phylogenetic relationships between ray-finned fishes have historically pivoted on the study of morphology, which has notoriously failed to resolve higher-order relationships, such as within the percomorphs. More recently, comprehensive genomic analyses have provided further resolution of actinopterygian phylogeny, including higher-order relationships. Such analyses are rightfully regarded as the 'gold standard' for phylogenetics. However, DNA retrieval requires modern or well-preserved tissue and is less likely to be preserved in archaeological or fossil specimens. In contrast some proteins, such as collagen, are phylogenetically informative and can survive into deep time. Here, we test the utility of collagen type I amino acid sequences for phylogenetic estimation of ray-finned fishes. We estimate topology using Bayesian approaches and compare the congruence of our estimated trees with published genomic phylogenies. Furthermore, we apply a Bayesian molecular clock approach and compare estimated divergence dates with previously published genomic clock analyses. Our collagen-derived trees exhibit 77% of node positions as congruent with recent genomic-derived trees, with the majority of discrepancies occurring in higher-order node positions, almost exclusively within the Percomorpha. Our molecular clock trees present divergence times that are fairly comparable with genomic-based phylogenetic analyses. We estimate the mean node age of Actinopteri at ~293 million years (Ma), the base of Teleostei at ~211 Ma and the radiation of percomorphs beginning at ~141 Ma (~350 Ma, ~250–283 Ma and ~120–133 Ma in genomic trees, respectively). Finally, we show that the average rate of collagen (I) sequence evolution is 0.9 amino acid substitutions for every million years of divergence, with the α3 (I) sequence evolving the fastest, followed by the α2 (I) chain. This is the quickest rate known for any vertebrate group. We demonstrate that phylogenetic analyses using collagen type I amino acid sequences generate tangible signals for actinopterygians that are highly congruent with recent genomic-level studies. However, there is limited congruence within percomorphs, perhaps due to clade-specific functional constraints acting upon collagen sequences. Our results provide important insights for future phylogenetic analyses incorporating extinct actinopterygian species via collagen (I) sequencing.</p>
Supporting Information: Measuring Functional Redundancy Using Generalized Hill Numbers
<p>A number of metrics for quantifying the amount of functional redundancy in a community have been proposed over the years. Two of the most popular metrics are based on comparing a taxonomic diversity measure with a generalized form of the same measure that accounts for functional dissimilarities between taxa. These two metrics express redundancy as either an absolute or relative difference between the taxonomic diversity measure and its generalized form. Because they express the amount of redundancy in a community in terms of raw diversity values, both redundancy metrics are susceptible to the same issues that complicate the interpretation of most commonly used diversity indices.</p> <p>It is possible to overcome these issues by restating these two indices using a Hill numbers framework. As a growing number of authors have noted, these modified metrics provide a more intuitive quantitative definition of functional redundancy when used to rank communities. Beyond this intuitive definition, measuring redundancy in terms of Hill numbers allows researchers to control the influence of rare taxa on the output value, enabling ecologists to better predict how a community is expected to respond when exposed to an external perturbation that selectively eliminates rare or common taxa.</p> <p>Here I show that, of the two possible Hill number-based redundancy metrics, the form based on a popular absolute redundancy metric is extremely sensitive to differences in taxonomic diversity and can provide a misleading picture of how much redundancy is present in a community. For this reason, I argue that Hill number-based functional redundancy should be quantified using a relative metric that explicitly accounts for differences in effective taxonomic diversity. The proposed Hill number-based relative redundancy measure is shown to provide a much more complete picture of the distribution of redundant taxa within a community, highlighting subtle patterns that are completely missed by the Hill number-based absolute redundancy metric.</p>

Using environmental DNA to inform decommissioning decisions for offshore oil and gas infrastructure
<p>Abstract</p> <p>Artificial reefs are being utilised globally to aid in natural resource management, conservation, habitat restoration or the creation of unique marine habitats. There is much discussion around the optimal construction materials and designs for artificial reefs, the influences these have on biological communities, and the resulting ecological and social benefits. This discussion also includes the ecological value of repurposed marine infrastructure, such as decommissioned oil and gas platforms. Platforms often have an operational life spanning multiple decades, over which time they can develop extensive and unique community assemblages. The creation of artificial reefs by repurposing oil and gas platforms can have ecological, economic and sociological merit. However, with more than 12,000 platforms requiring decommissioning globally, there is the need for holistic assessment of biological communities associated with these platforms to inform the potential outcomes of different decommissioning options. We use environmental DNA metabarcoding (eDNA) of water, bio-foul and sediment samples to census broad eukaryotic diversity at eight platforms in the Gulf of Thailand (GoT) and five nearby soft sediment habitat locations. From the three depths targeted, we detected 430 taxa at platforms, with higher diversity in shallow (near-surface) samples (313 taxa), compared to mid (30 m collection depth; 261 taxa) and deep (50 m; 273 taxa). Only three percent of taxa were shared among all depths at platforms. Indicator taxa driving differences at platform depths were of the phyla Chordata, Arthropoda and Echinodermata for shallow samples and Cnidaria, Chlorophyta and Porifera for deep. No known introduced species were detected in platform samples. The frameworks supporting eDNA methodologies, such as taxonomy, assay availability and local reference material, particularly in diverse tropical habitats, require improvement for robust taxonomic analysis. This study highlights the versatility and scalability of eDNA metabarcoding in being able to holistically census marine infrastructure and inform the management and potential conservation of extant platform communities.</p>
Use of density-impact functions to inform and improve the environmental outcomes of feral horse management
<p>The available science often demonstrates the need for feral horse population control but not the degree of control required to achieve environmental conservation objectives. To better manage the influence of feral horses, we must first understand the relationship between feral horse density and environmental impact. We recorded vegetation and soil disturbance, and the sign of potential causes of this impact in two parts of the Australian Alps, the Bogong High Plains (BHP) and the Eastern Victorian Alps (EVA). We calculated density-impact functions to assist managers with determining feral horse density targets for control programmes. Minimal sign of feral horse impact was detected on the BHP, with no impact of feral horses observed along 99% of the length of transects. In contrast, impacts assigned to feral horses were significantly higher in the EVA, where a larger, higher-density population of feral horses existed. However, greater than 83% of the walked transect length was still undisturbed by feral horses in the EVA. We detected a threshold of horse impact at ~250 horse faecal piles per ha. Above this threshold, a slight increase in horse density resulted in a disproportionately large increase in impact. In this context, a relatively small population control effort may substantially reduce direct horse impact. But where horse densities exist below this threshold, considerably more expense and control effort (resulting from the difficulties related to control at low density) is likely to make very little difference to an already low level of direct impact. The combined impacts associated with the sign of deer, feral pigs, fire and humans were large compared to that of feral horses. Management of feral horses to reduce their direct impact is unlikely to be beneficial without complementary management to reduce the effects of these other agents of impact.</p>
