<p>Data files for the manuscript #2020-01760 "Topoisomerase IIA is essential for maintenance of mitotic chromosome structure" in press in the journal "Preceedings of the National Academy of Sciences" (PNAS).</p> <p> </p> <p>Abstract</p> <p>Topoisomerase IIa (TOP2A) is a core component of mitotic chromosomes and important for establishing mitotic chromosome condensation. The primary roles of TOP2A in mitosis have been difficult to decipher due to its multiple functions across the cell cycle. To more precisely understand the role of TOP2A in mitosis, we used the auxin inducible degron (AID) system to rapidly degrade the protein at different stages of the human cell cycle. Removal of TOP2A prior to mitosis does not affect prophase timing or the initiation of chromosome condensation. Instead, it prevents chromatin condensation in prometaphase, extends the length of prometaphase and ultimately causes cells to exit mitosis without chromosome segregation occurring. Surprisingly, we find that removal of TOP2A from cells arrested in prometaphase or metaphase cause dramatic loss of compacted mitotic chromosome structure and conclude that TOP2A is crucial for maintenance of mitotic chromosomes. Treatments with drugs used to poison/inhibit TOP2A function, such as etoposide and ICRF-193, does not phenocopy the effects on chromosome structure of TOP2A degradation by AID. Our data, points to a role for TOP2A as a structural chromosome maintenance enzyme component locking in condensation states once sufficient compaction is achieved.</p>

Assessment of Compatibility of Mineral Aggregates and Binders Used In Highway Construction and Maintenance Projects
<p>Stripping and delamination have been deemed as some of the major premature pavement distresses to most state Departments of Transportations (DOTs) and highway agencies including the Arkansas Department of Transportation (ARDOT). It is believed that the poor compatibility between asphalt binders and aggregates is one of the major reasons behind this. This study aims to analyze the compatibility of selected asphalt binders and aggregates used in Arkansas. Asphalt binders used in this study include PG 64-22, PG 70-22, and PG 76-22; each prepared from two different crude courses. Additionally, four different types of aggregates (sandstone, limestone, gravel, and dolomite) from four different quarries in Arkansas were evaluated in the laboratory. Selected physical and mechanical properties of the aggregates, rheological properties of the asphalt binders, surface free energy (SFE) measurements of the binders and aggregates, atomic force microscopy (AFM) analyses of binders, and limited laboratory and field performance of asphalt mixture samples were evaluated to determine the compatibility between the asphalt binders and aggregates. The findings of this study are expected to help pavement researchers and highway professionals to find suitable asphalt binder-aggregate combinations for constructing the durable pavements.</p>
Development, Education, and Implementation of a Low-Cost Audio Sensor-based Autonomous Surveillance System for Smart and Connected Transportation Infrastructure Construction and Maintenance
<p>Each DOT has to govern and oversee an enormous number of transportation construction and maintenance projects. However, since a transportation construction project entails several miles of a job site including numerous work tasks and equipment operations, it has been increasingly challenging for each DOT to consistently monitor progress of all projects in each State as well as efficiently evaluate work performance. In particular, with limited human resources and time, DOTs in Region 6 States have managed large-scale transportation construction and maintenance projects by a human inspection and recovered direct and indirect damages of transportation infrastructure systems caused from the recent natural disasters. In this demanding situation, DOT practitioners and project managers have long recognized the importance of automated monitoring and surveillance of transportation construction and maintenance processes that helps consistently track work progress and take immediate remedial action. As one promising supplement for site monitoring and human inspection, this project proposes a new approach for low-cost audio sensor-based autonomous site and safety surveillance of transportation construction and maintenance, which allows for faster, more convenient, and more accurate work zone monitoring. The proposed innovation using the sound-based site and safety monitoring framework possesses several competitive advantages over traditional site management and existing vision-based work monitoring methods, which not only sounds can be easily recognized and instantly analyzed by diverse sound sensors. In addition, this sound-based monitoring approach supports an unlimited range of monitoring angles and illumination levels with lightweight data processing and comparatively quick analytics. To achieve these goals, this study developed a low-cost wearable audio-sensor for automated work zone monitoring and real-time activity log generation. This new intelligent site and safety surveillance system is expected to support real-time monitoring of construction progress, evaluation of task performance, and rapid identification of safety issues in transportation construction and maintenance projects.</p>
Data for: Feedback between coevolution and epidemiology can help or hinder the maintenance of genetic variation in host-parasite models
<p>Antagonistic coevolution has long been suggested to help maintain host genetic variation. While, ecological and epidemiological feedbacks are known to have important consequences on coevolutionary allele frequency dynamics, their effects on the maintenance of genetic variation remains poorly understood.Here, we extend our previous work on the maintenance of genetic variation in a classic matching-alleles coevolutionary model by exploring the effects of ecological and epidemiological feedbacks, where both allele frequencies and population sizes are allowed to vary over time. We find that coevolution rarely maintains more host genetic variation than expected under neutral genetic drift alone. When and if coevolution maintains or depletes genetic variation relative to neutral drift is determined, predominantly, by two factors: the deterministic stability of the Red Queen allele frequency cycles and the chance of allele fixation in the pathogen, as this results in directional selection and depletion of genetic variation in the host. Compared to purely coevolutionary models with constant host and pathogen population sizes, ecological and epidemiological feedbacks stabilize Red Queen cycles deterministically, but population fluctuations in the pathogen increase the rate of allele fixation in the pathogen, especially in epidemiological models. Our results illustrate the importance of considering the ecological and epidemiological context in which coevolution occurs when examining the impact of Red Queen cycles on genetic variation.</p>

Data from: Reproductive isolation and the maintenance of species boundaries 1 in two serpentine endemic Jewelflowers
Speciation occurs when reproductive barriers substantially reduce gene flow between lineages. Understanding how specific barriers contribute to reproductive isolation offers insight into the initial forces driving divergence, and the evolutionary and ecological processes responsible for maintaining diversity. Here we quantified multiple pre- and post-pollination isolating barriers in a pair of closely related California Jewelflowers (Streptanthus, Brassicaceae) living in an area of sympatry. S. breweri and S. hesperidis are restricted to similar serpentine habitats, however populations are spatially isolated at fine-scales and rarely co-occur in intermixed stands. Several intrinsic postzygotic barriers were among the strongest we quantified, however postzygotic barriers currently contribute little to overall reproductive isolation due to the cumulative strength of earlier-acting extrinsic barriers, including spatial isolation, and flowering time and pollinator differences. Data from multiple years suggest that pre-pollination barriers may have different strengths depending on annual environmental conditions. Similarly, crossing data suggest that the strength of intrinsic isolation may vary between different population pairs. Estimates of total reproductive isolation in S. breweri - S. hesperidis are robust to uncertainty and variability in individual barrier strength estimates, demonstrating how multiple barriers can act redundantly to prevent gene flow between close relatives living in sympatry.

Different photoperiodic responses in diapause induction can promote the maintenance of genetic diversity via the storage effect in Daphnia pulex
<p>Understanding mechanisms that promote the maintenance of biodiversity (genetic and species diversity) has been a central topic in evolution and ecology. Previous studies have revealed that dormancy can contribute to coexistence of competing genotypes or species in fluctuating environments via the storage effect. However, they tended to focus on differences in reproductive success (e.g., seed yield) and diapause termination (e.g., germination) timing. Here we tested whether different photoperiodic responses in diapause induction can promote coexistence of two parthenogenetic (asexual) genotypes of <em>Daphnia pulex </em>in Lake Fukami-ike, Japan. Through laboratory experiments, we confirmed that short day length and low food availability induced the production of diapausing eggs. Furthermore, we found that one genotype tended to produce diapausing eggs in broader environmental conditions than the other. Terminating parthenogenetic reproduction earlier decreases total clonal production, but the early-diapausing genotype becomes advantageous by assuring reproduction in "short" years where winter arrival is earlier than usual. Empirically parameterized theoretical analyses suggested that different photoperiodic responses can promote coexistence via the storage effect with fluctuations of the growing season length. Therefore, timing of diapause induction may be as important as diapause termination timing for promoting the maintenance of genetic diversity in fluctuating environments.</p>
Data from: The maintenance and emergence of diversity promotes open-ended evolution in a prebiotic context
<p>This data was collected during the study entitled “The maintenance and emergence of diversity promotes open-ended evolution in a prebiotic context."<br> <br>We explored how selective contexts shape the evolution of innovation, using <em>in vitro </em>selection with single-stranded DNA (ssDNA) as an empirical model for pre-cellular evolution. During this selection regime, a diverse pool of 76-bp ssDNA (consisting of a random 40-nt region, flanked by 18-nt primer binding sites) was incubated with a target substrate, during which sequences were able to bind to the substrate. Following incubation, unbound sequences were discarded, while bound sequences were partitioned and amplified via PCR and used in subsequent rounds of selection. <br> <br>Our experimental design consisted of 8 cycles of selection with either streptavidin-coated magnetic beads or yeast cells (<em>Kluyveromyces lactis</em>) as the binding substrate. We also included two variable selection regimes, where four rounds of selection were completed with one substrate before switching to the other target for the remaining four rounds (3 replicate populations per treatment). All replicates from rounds 1, 4, 7, and 8 were purified and submitted for next-generation sequencing (Illumina NovaSeq S4 2x150-bp lane), along with the random starting library. Sequencing generated a mean of 29,741,261 pair-end reads per sample, which were assembled and normalized to ~100,000 reads per sample used for analysis, which are included here.<br> <br>The file names are organized in the following format: Selection Treatment_Round of Selection_Replicate #. For example, “Beads_R1_1” indicates a population that was selected with beads as the binding substrate following Round 1 of selection, replicate population 1 (out of 3 replicates). Scripts used to list contigs (<em>EditFastas.l</em>) and measure the frequencies of each sequence (<em>CountSeqs.l</em> ) are also included.</p>
