Extensive hybridization reveals multiple coloration genes underlying a complex plumage phenotype

<p>Coloration is an important target of both natural and sexual selection. Discovering the genetic basis of colour differences can help us to understand how this visually striking phenotype evolves. Hybridizing taxa with both clear colour differences and shallow genomic divergences are unusually tractable for associating coloration phenotypes with their causal genotypes. Here, we leverage the extensive admixture between two common North American woodpeckers—yellow-shafted and red-shafted flickers—to identify the genomic bases of six distinct plumage patches involving both melanin and carotenoid pigments. Comparisons between flickers across ~7.25 million genome-wide SNPs show that these two forms differ at only a small proportion of the genome (mean FST = 0.008). Within the few highly differentiated genomic regions, we identify 368 SNPs significantly associated with four of the six plumage patches. These SNPs are linked to multiple genes known to be involved in melanin and carotenoid pigmentation. For example, a gene (<em>CYP2J19</em>) known to cause yellow to red colour transitions in other birds is strongly associated with the yellow versus red differences in the wings and tail feathers of these flickers. Additionally, our analyses suggest novel links between known melanin genes and carotenoid coloration. Our finding of patch-specific control of plumage coloration adds to the growing body of literature suggesting colour diversity in animals could be created through selection acting on novel combinations of coloration genes.</p>

Plumage and eggshell colouration covary with the level of sex-specific parental contributions to nest building in birds

<p>Interspecific variation in sex-specific contributions to prenatal parental care, including avian nest building, remain poorly understood. Here, we examined whether the colouration of the parents and of their eggs covary with sex-specific nest building contributions in 521 species of Western Palearctic birds. Having colourful plumages and laying colourful eggs are both costly because of the deposition of pigments (in feathers and eggs) and/or forming costly nanostructural substrates (in feathers), and so it is expected that those costs are traded-off against the costs of nest building. We therefore tested two predictions of this trade-off hypothesis, namely that species in which females alone build nests (1) exhibit sexual plumage dichromatism in that females are less colourful than males and (2) lay less colourful eggs. Using a phylogenetically-informed comparative approach, we found support for the first prediction so that species in which females build nests alone or together with males are more likely to be dichromatic in plumage. Meanwhile, regarding the second prediction, contrary to our expectation, we found that species in which females build nests alone or together with males are more likely to lay colourfully pigmented eggs relative to species in which only males build nests. This suggests that sex differences in plumage colouration and egg colouration covary in a complex manner with female pre-copulatory investment in reproduction at the interspecific level.</p>

Data from: Conspicuous plumage does not increase predation risk: a continent-wide test using model songbirds

The forces shaping female plumage color have long been debated but remain unresolved. Females may benefit from conspicuous colors but are also expected to suffer costs. Predation is one potential cost, but few studies have explicitly investigated the relationship between predation risk and coloration. The fairy-wrens show pronounced variation in female coloration and reside in a wide variety of habitats across Australasia. Species with more conspicuous females are found in denser habitats, suggesting that conspicuousness in open habitat increases vulnerability to predators. To test this, we measured attack rates on 3D printed models mimicking conspicuously colored males and females, and dull females, in eight different fairy-wren habitats across Australia. Attack rates were higher in open habitats, and at higher latitudes. Contrary to our predictions, dull female models were attacked at similar rates to the conspicuous models. Further, the probability of attack in open habitats increased more for both types of female model than for the conspicuous male model. Across models, the degree of contrast (chromatic and achromatic) to environmental backgrounds was unrelated to predation rate. These findings do not support the long-standing hypothesis that conspicuous plumage, in isolation, is costly due to increased attraction of predators. Our results indicate that conspicuousness interacts with other factors in driving the evolution of plumage coloration.

Data from: Condition-dependent expression of carotenoid- and melanin-based plumage colour of northern flicker nestlings revealed by manipulation of brood size

Carotenoid-based colouration in feathers is widely accepted to be a reliable signal of the health of an individual, but the condition-dependence of melanin-based plumage ornaments has been highly debated. Using broods that were manipulated in size, we tested whether nutritional stress during rearing affected the carotenoid pigmentation in secondary feathers and the size, shape, and symmetry of melanin spots on breast plumage of northern flicker Colaptes auratus nestlings. Two measures of carotenoid colour (chroma and brightness) of secondary flight feathers did not vary according to brood size treatment, but in a larger dataset from the population, carotenoid chroma was positively associated with nestling mass. Nestlings from experimentally enlarged broods had smaller melanin spots than those from reduced broods, which is some of the first experimental evidence that melanin ornament size in growing nestlings is condition-dependent. However, the shape and symmetry of the melanin breast spots was not associated with nestling mass. Sexual dimorphism was apparent in both types of pigmentation and future studies should investigate whether there are any trade-offs for nestlings between investing in carotenoid colouration and melanisation and whether trade-offs differ between the sexes.

Data from: Fecundity selection on ornamental plumage colour differs between ages and sexes and varies over small spatial scales

Avian plumage colours are some of the most conspicuous sexual ornaments, and yet standardized selection gradients for plumage colour have rarely been quantified. We examined patterns of fecundity selection on plumage colour in blue tits (Cyanistes caeruleus L.). When not accounting for environmental heterogeneity, we detected relatively few cases of selection. We found significant disruptive selection on adult male crown colour and yearling female chest colour and marginally nonsignificant positive linear selection on adult female crown colour. We discovered no new significant selection gradients with canonical rotation of the matrix of nonlinear selection. Next, using a long-term data set, we identified territory-level environmental variables that predicted fecundity to determine whether these variables influenced patterns of plumage selection. The first of these variables, the density of oaks within 50 m of the nest, influenced selection gradients only for yearling males. The second variable, an inverse function of nesting density, interacted with a subset of plumage selection gradients for yearling males and adult females, although the strength and direction of selection did not vary predictably with population density across these analyses. Overall, fecundity selection on plumage colour in blue tits appeared rare and inconsistent among sexes and age classes.

Data from: Variation at phenological candidate genes correlates with timing of dispersal and plumage morph in a sedentary bird of prey

Polymorphic genes involved in the conserved molecular signalling of circadian and circannual clocks may play important roles in governing the timing of breeding and dispersal and thereby affect fitness in vertebrates. However, relatively few studies have explored associations between phenological candidate genes and behaviour, and these are somewhat biased towards particular taxonomic groups such as passerine birds and salmonid fish. Consequently, we assayed microsatellite polymorphisms within the exonic and 3' untranslated regions of the regulatory genes CLOCK, NPAS2, ADCYAP1 and CREB1 in the common buzzard (Buteo buteo), a polymorphic raptor species with three plumage morphs that differ in key life history traits including lifetime reproductive success. In contrast to studies of passerines, CLOCK poly-glutamine (poly-Q) was found to be monomorphic in 976 common buzzard nestlings as well as in three other Buteo species. Moreover, none of the candidate genes were significantly associated with fledging dates, although intermediately melanised females were found to lay earlier on average than light or dark morph individuals, and their offspring carried longer ADCYAP1 alleles. In contrast, all three candidate genes explained significant variation in one or more measures of juvenile buzzard dispersal (resighting probability, timing of dispersal and distance dispersed). Our findings contribute towards a broader body of work on the adaptive significance of CLOCK polymorphism, while also building upon previous studies that have documented links between ADCYAP1 variability and the timing of migration.

Data from: Carry-over effects of conditions at the wintering grounds on breeding plumage signals in a migratory bird: roles of phenotypic plasticity and selection

To understand the consequences of ever-changing environment on the dynamics of phenotypic traits, distinguishing between selection processes and individual plasticity is crucial. We examined individual consistency/plasticity in several male secondary sexual traits expressed during the breeding season (white wing and forehead patch size, UV reflectance of white wing patch and dorsal melanin colouration) in a migratory pied flycatcher (Ficedula hypoleuca) population over an 11-year period. Furthermore, we studied carry-over effects of three environmental variables (NAO, a climatic index; NDVI, a vegetation index; and rainfall) at the wintering grounds (during pre-breeding moult) on the expression of these breeding plumage traits of pied flycatcher males at individual- and population-levels. While NAO correlates negatively with moisture in West Africa, NDVI correlates positively with primary production. Forehead patch size and melanin colouration were highly consistent within individuals among years, while the consistency of the other two traits was moderate. Wing patch size decreased with higher NAO and increased with higher rainfall and NDVI at the individual-level. Interestingly, small-patched males suffered lower survival during high NAO winters than large-patched males, and vice versa during low NAO winters. These counteracting processes meant that the individual-level change was masked at the population-level where no relationship was found. Our results provide a good example of how variation in the phenotypic composition of a natural population can be a result of both environment-dependent individual plasticity and short-term microevolution. Moreover, when plasticity and viability selection operate simultaneously, their impacts on population composition may not be evident.

Data from: Protoporphyrin-based eggshell pigmentation is associated with female plumage colouration and predicts offspring sex ratio in the barn swallow

Inter- and intraspecific variation in eggshell colouration has long fascinated evolutionary biologists. Among species, such variation may accomplish different functions, the most obvious of which is camouflage and background matching. Within species, it has been proposed that inter-female variation in eggshell pigmentation patterns can reflect egg, maternal or paternal traits and hence may provide cues to conspecifics about egg, maternal or paternal phenotypic quality. However, the relationship between protoporphyrin-based eggshell pigmentation and egg or maternal/paternal traits appears to be highly variable among species. We investigated patterns of intraspecific variation in Eurasian barn swallow (Hirundo r. rustica) protoporphyrin-based eggshell pigmentation, and analysed its association with egg and clutch characteristics, maternal/paternal phenotypic traits and parental feeding effort. Eggshell pigmentation pattern significantly varied between breeding colonies, was significantly repeatable in clutches laid by the same females in different years (intraclass correlation coefficient ranging between 0.56 and 0.63), but it was not significantly associated with egg traits, such as position in the laying sequence, egg mass, yolk testosterone concentration and antioxidant capacity. It was weakly or non-significantly associated with female and male traits (sexual ornaments), but females laying darker (higher pigment intensity) first clutches had higher hatching success, suggesting that eggshell pigment intensity may predict fitness. Nevertheless, males did not significantly modulate their parental nestling feeding effort accordingly. In addition, females with darker breast plumage colouration (a melanin-based trait related to fitness) laid highly protoporphyrin-covered eggs, suggesting the presence of a previously unappreciated link between protoporphyrin biosynthesis and plumage melanisation. Moreover, the proportion of male offspring increased in clutches originating from highly protoporphyrin-covered eggs, suggesting that parents could acquire visual cues about their future brood sex composition before egg hatching. Our results support the idea that intraspecific signalling via eggshell pigmentation is a species-specific rather than a general feature of avian taxa.

Data from: Wettability of juvenile plumage as a major cause of mortality threatens endangered Barau's Petrel

Seabirds spend most of their life at sea and have to possess a waterproof plumage to be able to sit on water for extended periods. We tracked juvenile Barau's petrels for the first time, when they leave their birth colony and found that half of the transmitters stopped soon after they first landed on the water off Réunion Island. We suspected from observation at sea that birds may have problems with the waterproofness of their plumage. Therefore during the next season we set up a simple protocol to assess waterproofness of the plumage of the birds just before they fledge. This protocol is based on the calculation of a wettability index expressed as the mass of water logged in the plumage after simulating the bird sitting on the sea surface. We found that at least one third of chicks ready to fledge gained more than 4 g of water in 20 sec, indicating that plumage was not waterproof. Within a sample of birds having fledged and before reaching the sea surface, a similar proportion of birds had their plumage not waterproof. For the birds tracked, only those with an index indicating a waterproof plumage successfully dispersed after their first touch on the sea surface. We provide evidence of a possible major cause of mortality of juvenile seabirds that has not been described previously in wild seabirds, but could exist in other species. This issue may be a major cause of threat to the endangered Barau's petrel.

Data from: The relationship between plumage colouration, problem-solving and learning performance in great tits Parus major

Recent studies suggest that individuals with better problem-solving and/or learning performance have greater reproductive success, and that individuals may thus benefit from choosing mates based on these performances. However, directly assessing these performances in candidate mates could be difficult. Instead, the use of indirect cues related to problem-solving and/or learning performance, such as condition-dependent phenotypic traits, might be favored. We investigated whether problem-solving and learning performance on a novel non-foraging task correlated with sexually selected plumage colouration in a natural population of great tits Parus major. We found that males successful in solving the task had darker blue-black crowns than non-solvers, and that males solving the task more rapidly over multiple attempts (i.e. learners) exhibited blue-black crowns with higher UV chroma and shorter-wavelength hues than non-learners. In contrast, we found no link between behavioural performance on the task and the yellow breast colouration in either sex. Our findings suggest that blue-black crown colouration could serve as a signal of problem-solving and learning performance in wild great tit males. Further research remains necessary to determine whether different sexually selected traits are used to signal cognitive performance for mate choice, either directly (i.e. cognitive performance influencing individual's health and ornamentation through diet for example) or indirectly (i.e. due to a correlation with a third factor such as individual quality or condition).

Data from: Quantitative genetics of plumage color: lifetime effects of early nest environment on a colorful sexual signal

Phenotypic differences among individuals are often linked to differential survival and mating success. Quantifying the relative influence of genetic and environmental variation on phenotype allows evolutionary biologists to make predictions about the potential for a given trait to respond to selection and various aspects of environmental variation. In particular, the environment individuals experience during early development can have lasting effects on phenotype later in life. Here, we used a natural full-sib/half-sib design as well as within-individual longitudinal analyses to examine genetic and various environmental influences on plumage color. We find that variation in melanin-based plumage color – a trait known to influence mating success in adult North American barn swallows (Hirundo rustica erythrogaster) – is influenced by both genetics and aspects of the developmental environment, including variation due to the maternal phenotype and the nest environment. Within individuals, nestling color is predictive of adult color. Accordingly, these early environmental influences are relevant to the sexually selected plumage color variation in adults. Early environmental conditions appear to have important lifelong implications for individual reproductive performance through sexual signal development in barn swallows. Our results indicate that feather color variation conveys information about developmental conditions and maternal care alleles to potential mates in North American barn swallows. Melanin-based colors are used for sexual signaling in many organisms, and our study suggests that these signals may be more sensitive to environmental variation than previously thought.

Data from: Experimental exposure to trace metals affects plumage bacterial community in the feral pigeon

Bacteria are fundamental associates of animals, and recent studies have highlighted their major role in host behaviour, immunity or reproductive investment. Thus, any environmental factor modifying bacterial community may affect host fitness. In birds, trace metals emitted by anthropogenic activities accumulate onto the plumage where they may alter bacterial community and ultimately affect bird fitness. Although trace metals are current major environmental issues in urban habitats, their effects on feather bacterial community have never been investigated. Here, we supplemented feral pigeons Columba livia, an emblematic urban species, with zinc and/or lead in drinking and bath water. As expected, lead and zinc supplementations modified plumage bacterial community composition. Zinc decreased bacterial load, while lead decreased bacterial richness and the frequency of preening behaviour in birds, known to regulate feather bacteria. Our results demonstrate for the first time the effects of common urban trace metals on plumage bacterial community and shed light on one of the mechanisms by which trace metals can affect bird fitness. Further studies are now needed to investigate how this effect modulates avian life history traits known to depend on plumage bacterial community.

Understanding the mechanisms responsible for phenotypic diversification within and among species ultimately rests with linking naturally occurring mutations to functionally and ecologically significant traits. Colour polymorphisms are of great interest in this context because discrete colour patterns within a population are often controlled by just a few genes in a common environment. We investigated how and why phenotypic diversity arose and persists in the Zosterops borbonicus white-eye of Reunion (Mascarene archipelago), a colour polymorphic songbird in which all highland populations contain individuals belonging to either a brown or a grey plumage morph. Using extensive phenotypic and genomic data, we demonstrate that this melanin-based colour polymorphism is controlled by a single locus on chromosome 1 with two large-effect alleles, which was not previously described as affecting hair or feather colour. Differences between colour morphs appear to rely upon complex cis-regulatory variation that either prevents the synthesis of pheomelanin in grey feathers, or increases its production in brown ones. We used coalescent analyses to show that, from a 'brown' ancestral population, the dominant 'grey' allele spread quickly once it arose from a new mutation. Since colour morphs are always found in mixture, this implies that the selected allele does not go to fixation, but instead reaches an intermediate frequency, as would be expected under balancing selection.

Data from: Is black plumage an adaptation to high elevations in a cosmopolitan bird genus?

Black plumage is expected to absorb and retain more heat and provide better protection against UV radiation compared with lighter plumages. Black plumage is common in species of the genera Turdus and Platycichla that inhabit highlands across different regions of the world. Considering this geographical recurrent pattern we tested the hypothesis that black plumage in these two genera has evolved as a co-adaptive response to inhabiting highlands, reconstructing ancestral character states for plumage and altitudinal distribution using maximum-likelihood methods, and a Pagel's multistate discrete method. For these analyses, we used a phylogeny based on mitochondrial and nuclear DNA regions that included 60 of the 66 recognized species in the genera Turdus and Platycichla. We found that black-plumage coloration evolved independently on eight occasions within these two genera, and species with black plumage occur more often at highlands. Our results support the hypothesis that black-plumage is adaptative in highlands; but, studies in other bird groups with black-plumage inhabiting at the same elevations will provide evidence for this adaptive hypothesis or if the evolution of black-plumage in other groups is explained by other evolutionary forces.

Data from: The relationship between plumage coloration and aggression in female tree swallows

<p>Intrasexual competition is an important selective force that can favor the evolution of honest signals of fighting ability.  Research has focused predominantly on male birds, but many female birds also possess plumage ornaments that could mediate the outcome of competitive interactions.  We examined the relationship between blue and white structural coloration and aggression in female tree swallows (Tachycineta bicolor).  Tree swallows are secondary cavity nesters and females show delayed plumage maturation which may be related to intense competition for nest sites.  We compared plumage reflectance of second-year (SY) and after-second year (ASY) females, and within-individual changes in plumage reflectance of ASY females in two successive years.  We assessed aggression by placing a caged SY female 2 m from the nest box of an ASY female and quantified the ASY female's response in relation to her own plumage coloration.  We found substantial differences in plumage reflectance of SY and ASY females, but found that ASY females became greener with duller white coloration in the second year.  This may be due to poor weather that made reproduction particularly costly in the first year of the study and suggests coloration is influenced by condition.  We found no relationship between dorsal coloration and aggressiveness.  Rather, brighter white females spent more time on their nest box and within 2 m of the intruder than females with dull breasts.  Our findings suggest that brighter white ASY females may perceive a SY female as less of a threat or that there may be a trade-off associated with aggression and parental care that is related to white brightness.</p>

Data from: Disruptive viability selection on a black plumage trait associated with dominance

Traits used in communication, such as colour signals, are expected to have positive consequences for reproductive success, but their associations with survival are little understood. Previous studies have mainly investigated linear relationships between signals and survival, but both hump-shaped and U-shaped relationships can also be predicted, depending on the main costs involved in trait expression. Furthermore, few studies have taken the plasticity of signals into account in viability selection analyses. The relationship between signal expression and survival is of particular interest in melanin-based traits, because their main costs are still debated. Here, we first determined the main factors explaining variability in a melanin-based trait linked to dominance: the bib size of a colonial bird, the sociable weaver Philetairus socius. We then used these analyses to obtain a measure representative of the individual mean expression of bib size. Finally, we used capture-recapture models to study how survival varied in relation to bib size. Variation in bib size was strongly affected by year and moderately affected by age, body condition and colony size. In addition, individuals bearing small and large bibs had higher survival than those with intermediate bibs, and this U-shaped relationship between survival and bib size appeared to be more pronounced in some years than others. These results constitute a rare example of disruptive viability selection, and point towards the potential importance of social costs incurred by the dominance signalling function of badges of status.

Data from: The plumage and colouration of an enantiornithine bird from the Early Cretaceous of China

Brilliant colour displays and diverse feather morphologies that are often sexual ornaments are common throughout much of extant Avialae. Here we describe a new basal enantiornithine bird specimen recovered from the Early Cretaceous Jiufotang Formation of Liaoning Province in northeastern China. We present new information on the plumage of Bohaiornithidae as well as the first detailed colour reconstruction of an enantiornithine bird. The new specimen retains subadult skeletal characteristics, including periosteal pitting of the long bone epiphyses and unfused elements, while also preserving plumage evidence consistent with sexual maturity at the time of death. Exceptionally-preserved feathers cover the body, including elongate crown feathers, body contour feathers, asymmetrically-veined wing primaries, an alula and two elongate rachis-dominated rectrices that may have been sexual ornaments. The crown, neck, and body contour feathers retain elongate melanosome morphologies associated with weakly iridescent colouration in extant feathers. We provide additional evidence of preserved melanin using Raman spectroscopy; a rapid, non-destructive chemical technique. The new specimen provides data on skeletal ontogeny in the Bohaiornithidae as well as evidence for intraspecific communication functions of plumage.
