Data from: Finding stories in noise: mitochondrial portraits from RAD data

Mitochondrial DNA (mtDNA) has formed the backbone of phylogeographic research for many years, however, recent trends focus on genome-wide analyses. One method proposed for calibrating inferences from noisy Next-Generation data, such as RAD sequencing, is to compare these results with analyses of mitochondrial sequences. Most researchers using this approach appear to be unaware that many Single Nucleotide Polymorphisms (SNPs) identified from genome-wide sequence data are themselves mitochondrial, or assume that these are too few to bias analyses. Here we demonstrate two methods for mining mitochondrial markers using RAD sequence data from three South African species of yellowfish, Labeobarbus. First, we use a rigorous SNP discovery pipeline using the program STACKS, to identify variant sites in mtDNA, which we then combine into haplotypes. Secondly, we directly map sequence reads against a mitochondrial genome reference. This method allowed us to reconstruct up to 98% of the Labeobarbus mitogenome. We validated these mitogenome reconstructions through BLAST database searches and by comparisons with cytochrome b gene sequences obtained through Sanger sequencing. Finally, we investigate the organismal consequences of these data including ancient genetic exchange and a recent translocation among populations of L. natalensis, as well as interspecific hybridisation between L. aeneus and L. kimberleyensis.

As they are too memory intensive, the per-atoms results of the MD simulations were not shared. Instead, a LAMMPS input file for each simulation is provided as well as the log file containing average values.</p> <p>Each simulation can be identified by the key [Size, Potential, Pressure] which corresponds, respectively, to the initial radius of the particle, the potential used in the soft surface and the pressure applied on top and bottom boundaries. Per simulation filenames follow the template H[Potential]<em>rad</em>[Size]<em>p</em>[Pressure]_0. Data from: Same places, same stories? Genomics reveals similar structuring and demographic patterns for four Pocillopora coral species in the southwestern Indian Ocean

<p><strong>Aim</strong> Efficiently protecting species requires knowing their ecological, life history and reproductive traits. This is particularly decisive for scleractinian corals, key components of coral reefs, which are experiencing critical declines. Yet their connectivity remains insufficiently documented. Here, we focused on four distinct species of the coral genus <em>Pocillopora</em> found in diverse habitats of the southwestern Indian Ocean and presenting various reproductive strategies. We aimed to understand whether these traits affect species connectivity.</p> <p><strong>Location</strong> Archipelagos and islands of the southwestern Indian Ocean.</p> <p><strong>Taxon</strong> <em>Pocillopora </em>spp.</p> <p><strong>Methods</strong> We used target-capture to collect single-nucleotide polymorphisms (SNPs) from over a thousand colonies sampled across nine localities. From the ca. 1,400 SNPs retained per species, Bayesian clustering methods, networks and demographic inferences were applied to first infer the population genetic structure and connectivity of each species, then the demographic history of each population.</p> <p><strong>Results</strong> All four <em>Pocillopora</em> species exhibited almost the same genetic structuring pattern, reflecting the sampled ecoregions (Madagascar and surrounding islands vs. Mascarene Islands). However, the genetic differentiation was stronger ( <em>F<sub>ST</sub></em> about 10 times higher) for <em>P. acuta</em>, the species inhabiting more enclosed habitats, such as lagoons and shallow waters, and reproducing mainly asexually. Similarly, all populations, except those from <em>P. acuta</em>, showed a signature of population expansion ca. 100,000 years ago, following the penultimate glacial period.</p> <p><strong>Main conclusions</strong> These results indicate reduced gene flow between Madagascar and the Mascarenes, probably linked to currents, suggesting distinct connectivity networks that should be considered independently when setting up conservation plans. In addition, shared demographic histories reflect that populations from these species have probably met the same environmental constraints and reacted similarly, something that should be considered in light of the ongoing rapid climate change.</p>

Light and malaise traps tell different stories about the spatial variations in arthropod biomass and method-specific insect abundance

<p><span>1. Conclusions reached in meta-analyses of changes in insect communities may be influenced by method-specific sampling biases, which may lead to inappropriate conservation measures.</span></p> <p><span>2. </span><span>We argue that the contradictory conclusions regarding terrestrial insect biomass, abundance and richness patterns are, at least partly, due to methodological limitations that reflect taxon-specific responses to environmental changes.</span></p> <p><span>3. </span><span>In this study, light and Malaise traps were simultaneously deployed to sample insects at 52 plots in a temperate forest in Germany along gradients of elevation (&gt; 1000 m) and canopy openness (3 - 100 %). These gradients were used as predictors in models of total arthropod biomass according to the two trapping methods, and in models of abundance and richness of three commonly targeted groups: nocturnal moths, sampled using light traps, and hoverflies and bees, collected with Malaise traps.</span></p> <p><span>4. </span><span>A comparison of the total arthropod biomass obtained with the two methods revealed contrary results along the canopy openness gradient. Biomass in light traps showed a decreasing trend with increasing canopy openness while biomass in Malaise traps increased. The same opposing pattern was found for the abundance of selected taxa.</span></p> <p><span>5. </span><span>The different patterns describing spatial variation of arthropod communities obtained using light and Malaise traps can be explained by differences in the taxa predominantly collected. Regarding the ongoing debate on insect decline, our results demonstrate that comparing different taxa from different taxon-specific traps is inappropriate. Thus, we recommend that future meta-analyses take into account the sampling methods and taxon-specific responses to environmental changes.</span></p>
