Cis-regulatory variation in the shavenbaby gene underlies intraspecific phenotypic variation, mirroring interspecific divergence in the same trait

<p>Despite considerable progress in recent decades in dissecting the genetic causes of natural morphological variation, there is limited understanding of how variation within species ultimately contributes to species differences. We have studied patterning of the non-sensory hairs, commonly known as "trichomes," on the dorsal cuticle of first-instar larvae of <i>Drosophila</i>. Most <i>Drosophila</i> species produce a dense lawn of trichomes, but a subset of dorsal trichomes were lost in <i>D. sechellia </i>and <i>D. ezoana </i>due entirely to regulatory evolution of the <i>shavenbaby</i> (<i>svb</i>) gene. Here we describe intraspecific variation in dorsal trichome patterns of first-instar larvae of <i>D. virilis</i> that is similar to the trichome pattern variation identified previously between species.<b> </b>We found that 67% of this difference is explained by a QTL that contains <i>svb </i>and that <i>svb</i> expression correlates with trichome variation within <i>D. virilis</i> <i>.</i> Despite using an experimental design with reasonable power to detect a second locus accounting for the remainder of the variance in trichome number, only a single QTL could be mapped, suggesting that multiple other loci each make a small contribution to trichome patterning. Thus, the genetic architecture of intraspecific variation and interspecific differences exhibit similarities and differences that may reflect differences between short-term and long-term evolutionary processes.</p>

Data from: Repeat variants for the SbMATE transporter protect sorghum roots from aluminum toxicity by transcriptional interplay in cis and trans

Acidic soils, where aluminum (Al) toxicity is a major agricultural constraint, are globally widespread and are prevalent in developing countries. In sorghum, the root citrate transporter SbMATE confers Al tolerance by protecting root apices from toxic Al3+, but can exhibit reduced expression when introgressed into different lines. We show that allele-specific SbMATE transactivation occurs and is caused by factors located away from SbMATE. Using expression-QTL mapping and -GWAS, we establish that SbMATE transcription is controlled in a bipartite fashion, primarily in cis but also in trans. Multi-allelic promoter transactivation and ChIP analyses demonstrated that intermolecular effects on SbMATE expression arise from a WRKY and a zinc finger-DHHC transcription factor (TF) that bind to and trans-activate the SbMATE promoter. A haplotype analysis in sorghum RILs indicate that the TFs influence SbMATE expression and Al tolerance. Variation in SbMATE expression likely results from changes in tandemly repeated cis sequences flanking a transposable element (MITE) insertion in the SbMATE promoter, which are recognized by the Al3+-responsive TFs. According to our model, repeat expansion in Al-tolerant genotypes increases TF recruitment and, hence, SbMATE expression, which is, in turn, lower in Al-sensitive genetic backgrounds due to lower TF expression and fewer binding sites. We thus show that even dominant cis regulation of an agronomically-important gene can be subjected to precise intermolecular fine-tuning. These concerted cis/trans interactions, which allow the plant to sense and respond to environmental cues, such as Al3+ toxicity, can now be used to increase yields and food security on acidic soils.

A probable oligochaete from an Early Triassic Lagerstätte of the southern Cis-Urals and its evolutionary implications

<p>Oligochaetes, despite their important role in terrestrial ecosystems and a tremendous biomass, are extremely rare fossils. The palaeontological record of these worms is restricted to some cocoons, presumable trace fossils and a few body fossils the most convincing of which are discovered in Mesozoic and Cenozoic strata. The Olenekian (Lower Triassic) siliciclastic lacustrine Petropavlovka Lagerstätte of the southern Cis-Urals yields a number of extraordinary freshwater fossils including an annelid. The segmented body with a secondary annulation of this fossil, a subtriangular prostomium, a relatively thick layered body wall and, possibly, the presence of a genital region point to its oligochaete affinities. Other fossil worms which have been ascribed to clitellates are reviewed and, with a tentative exception of two Pennsylvanian finds, affinities of any pre-Mesozoic forms to clitellate annelids are rejected. The new fossil worm allows tracing of a persuasive oligochaete record to the lowermost Mesozoic and confirms a plausibility of the origin of this annelid group in freshwater conditions.</p>
