Percentage distribution of plant-fixed carbon in orchid shoots and roots, protocorms, and mycorrhizal fungal mycelium and amount (total and concentration) of carbon transferred to protocorms and mycorrhizal fungal mycelium by green orchids in each experimental microcosm
<p> The minute 'dust seeds' of some terrestrial orchids preferentially germinate and develop as mycoheterotrophic protocorms near conspecific adult plants. In this paper we tested the hypothesis that mycorrhizal mycelial connections provide a direct pathway for transfer of recent photosynthate from conspecific green orchids to achlorophyllous protocorms. Mycelial networks of <em>Ceratobasidium cornigerum </em>connecting green <em>Dactylorhiza fuchsii</em> plants with developing achlorophyllous protocorms of the same species were established on oatmeal or water agar before the shoots of green plants were exposed to <sup>14</sup>CO<sub>2</sub>. After incubation for 48 hours, the pattern of distribution of fixed carbon was visualised in intact entire autotrophic/protocorm systems using digital autoradiography and quantified in protocorms by liquid scintillation counting. The data presented here represent the percentage distribution of the <sup>14</sup>C fixed by the orchids in our experimental systems to plant shoots, roots, protocorms and the mycorrhizal mycelium. We also show the total amount of <sup>14</sup>C present in plant shoots and protocorms when grown in each of the three media tested (100% water agar, 100% oatmeal agar, and 50:50 water: oatmeal agar). We also show the amount of carbon (total and concentration) transferred from green orchids to protocorms and mycorrhizal mycelium in each microcosm across the three media treatments.</p>
Data for: Revealing intact neuronal circuitry in centimeter-sized formalin-fixed paraffin-embedded brain
<p>Tissue clearing and labeling techniques have revolutionized brain-wide imaging and analysis, yet their application to clinical formalin-fixed paraffin-embedded (FFPE) blocks remains challenging. We introduce HIF-Clear, a novel method for efficiently clearing and labeling centimeter-thick FFPE specimens using elevated temperature and concentrated detergents. HIF-Clear with multi-round immunolabeling reveals neuron circuitry regulating multiple neurotransmitter systems in a whole FFPE mouse brain, and is able to be used as the evaluation of disease treatment efficiency. HIF-Clear also supports expansion microscopy and can be performed on a non-sectioned 15-year-old FFPE specimen, as well as a 3-month formalin-fixed mouse brain. Thus, HIF-Clear represents a feasible approach for researching archived FFPE specimens for future neuroscientific and 3D neuropathological analyses.</p>

Comparison of Fixed Single Cell RNA-seq Methods to Enable Transcriptome Profiling of Neutrophils in Clinical Samples - Time course data
<p>Monitoring neutrophil gene expression is a powerful tool for understanding disease mechanisms, developing new diagnostics, therapies and optimizing clinical trials. Neutrophils are sensitive to the processing, storage and transportation steps that are involved in clinical sample analysis. This study is the first to evaluate the capabilities of technologies from 10X Genomics, PARSE Biosciences, and HIVE (Honeycomb Biotechnologies) to generate high-quality RNA data from human blood-derived neutrophils. Our comparative analysis shows that all methods produced high quality data, importantly capturing the transcriptomes of neutrophils. 10X FLEX cell populations in particular showed a close concordance with the flow cytometry data. Here, we establish a reliable single-cell RNA sequencing workflow for neutrophils in clinical trials: we offer guidelines on sample collection to preserve RNA quality and demonstrate how each method performs in capturing sensitive cell populations in clinical practice.</p> <p><strong>This dataset includes only the 10X Flex time course data and analysis.</strong></p>
Data from: Ecological genomics of mutualism decline in nitrogen-fixing bacteria
Anthropogenic changes can influence mutualism evolution; however, the genomic regions underpinning mutualism that are most affected by environmental change are generally unknown, even in well-studied model mutualisms like the interaction between legumes and their nitrogen (N)-fixing rhizobia. Such genomic information can shed light on the agents and targets of selection maintaining cooperation in nature. We recently demonstrated that N-fertilization has caused an evolutionary decline in mutualistic partner quality in the rhizobia that form symbiosis with clover. Here population genomic analyses of N-fertilized versus control rhizobium populations indicate that evolutionary differentiation at a key symbiosis gene region on the symbiotic plasmid (pSym) contributes to partner quality decline. Moreover patterns of genetic variation at selected loci were consistent with recent positive selection within N-fertilized environments, suggesting that N-rich environments might select for less-beneficial rhizobia. By studying the molecular population genomics of a natural bacterial population within a long-term ecological field experiment, we find that: 1) the N environment is indeed a potent selective force mediating mutualism evolution in this symbiosis, 2) natural variation in rhizobium partner quality is mediated in part by key symbiosis genes on the symbiotic plasmid, and 3) differentiation at selected genes occurred in the context of otherwise recombining genomes, resembling eukaryotic models of adaptation.
Testing TOMRES rootstocks and their efficiency to utilize biologically fixed nitrogen coming from legumes green manure
<p>This experiment was established to test a promising TOMRES variety cultivated under organic and conventional crop system and test different rootstocks coming from the TOMRES collection. In the organic treatment, legumes were pre-cultivated before the tomato crop and were incorporated in soil as green manure. Worms were also applied in the crop to test their ability to increase yield and wue in tomato crop.</p>
Numerical simulation data of a two-dimensional flow around a fixed circular cylinder
<p>Numerical results of a two-dimensional flow past a fixed circular cylinder in the vortex shedding regime. The solver is Cadyf, an in-house fluid-structure interaction code using finite element method (<a href="https://doi.org/10.1016/j.jcp.2008.11.032">doi.org/10.1016/j.jcp.2008.11.032</a>). The Reynolds number is Re = 100. The boundary conditions and numerical integration are described in <a href="https://doi.org/10.1017/jfm.2021.252">doi.org/10.1017/jfm.2021.252</a>.</p> <p>The fixed_cylinder_atRe100 raw file contains the values of the flow velocity, pressure, and node coordinates at each time step. Data for: Phosphorus limitation of early growth differs between nitrogen-fixing and non-fixing dry tropical forest tree species
<p>Tropical forests are often characterized by low soil phosphorus (P) availability, suggesting that P limits plant performance. However, how seedlings from different functional types respond to soil P availability is poorly known but important for understanding and modeling forest dynamics under changing environmental conditions.</p> <p>We grew four nitrogen (N)-fixing Fabaceae and seven diverse non-N-fixing tropical dry forest tree species in a shade house under three P fertilization treatments, and evaluated carbon (C) allocation responses, P demand, P-use, investment in P acquisition traits, and correlations among P acquisition traits.</p> <p>N-fixers grew larger with increasing P addition in contrast to non-N-fixers, which showed fewer responses in C allocation and P-use. Foliar P increased with P addition for both functional types, while P acquisition strategies did not vary among treatments but differed between functional types, with N-fixers showing higher root phosphatase activity (RPA) than non-fixers.</p> <p>Growth responses suggest that N-fixers are limited by P, but non-fixers may be limited by other resources. However, regardless of limitation, P acquisition traits such as mycorrhizal colonization and RPA were non-plastic across a steep P gradient. Differential limitation among plant functional types has implications for forest succession and earth system models.</p>
