Persistent alveolar type 2 dysfunction and lung structural derangement in post-acute COVID-19
<p>SARS-CoV-2 infection can manifest as a wide range of respiratory and systemic symptoms well after the acute phase of infection in over 50% of patients. Key questions remain on the long-term effect of infection on tissue pathology and on recovered COVID-19 patients. Here we perform multiplexed imaging of post-mortem lung tissue from 12 individuals that died post-acute COVID-19 (PC) and compare them to patients who died during the acute phase of COVID-19, patients who died with idiopathic pulmonary fibrosis (IPF), and otherwise healthy lung. We find evidence of viral presence in the lung up to 359 days after the acute phase of disease, often in patients with negative nasopharyngeal swab test. Our analyses identify accumulation of senescent alveolar type 2 cells, fibrosis with hypervascularization of peribronchial areas and alveolar septa, as the most pronounced pathophysiological features seen in the lung of PC patients. At the cellular level, lung disease of PC patients is distinct from the chronic pulmonary disease of IPF but shares pathological features which may help rationalize interventions for PASC patients. Altogether, this study provides an important ground for the understanding of the long-term effects of SARS-CoV-2 infection at the microanatomical, cellular and molecular level.</p>
Mutualistic coevolution and community diversity favor persistence in metacommunities under environmental changes
<p>Linking local to regional ecological and evolutionary processes is key to understand the response of Earth's biodiversity to environmental changes. Here we integrate evolution and mutualistic coevolution in a model of metacommunity dynamics to understand how coevolution can shape species distribution and persistence in landscapes varying in space and time. Using simulations, we show that coevolution and species richness can synergistically shape distribution patterns by increasing colonization and reducing extinction of populations in metacommunities. Although conflicting selective pressures emerging from mutualisms may increase mismatches with the local environment and the rate of local extinctions, coevolution increases trait matching among mutualists at the landscape scale, counteracting local maladaptation and favoring colonization and range expansions. Our results show that by facilitating colonization, coevolution can also buffer the effects of environmental changes, preventing species extinctions and the collapse of metacommunities. Our findings reveal the mechanisms whereby coevolution can favor persistence under environmental changes and highlight that these positive effects are greater in more diverse systems that retain landscape connectivity.</p>

Single-cell profiling identifies ACE+ granuloma macrophages as a non-permissive niche for intracellular bacteria during persistent Salmonella infection
<p>Macrophages mediate key antimicrobial responses against intracellular bacterial pathogens, such as <em>Salmonella enterica</em>. Yet, they can also act as a permissive niche for these pathogens to persist in infected tissues within granulomas, which are immunological structures comprised of macrophages and other immune cells. We apply single-cell transcriptomics to investigate macrophage functional diversity during persistent <em>Salmonella</em> <em>enterica</em> serovar Typhimurium (<em>S</em>Tm) infection in mice. We identify determinants of macrophage heterogeneity in infected spleens and describe populations of distinct phenotypes, functional programming, and spatial localization. Using a <em>S</em>Tm mutant with impaired ability to polarize macrophage phenotypes, we find that angiotensin converting enzyme (ACE) defines a granuloma macrophage population that is non-permissive for intracellular bacteria and their abundance anticorrelates with tissue bacterial burden. Disruption of pathogen control by neutralizing TNF is linked to preferential depletion of ACE<sup>+</sup> macrophages in infected tissues. Thus ACE<em><sup>+</sup></em> macrophages have limited capacity to serve as cellular niche for intracellular bacteria to establish persistent infection.</p>

Data for: A persistent influence of supernovae on biodiversity over the Phanerozoic
<p>Paper abstract: It is an open question what has constrained macro-evolutionary changes of marine animal diversity on the time scale of the Phanerozoic. Here we will show that supernovae appear to have significantly influenced the biodiversity of life. After normalizing diversity curves of major animal marine genera by the changes in the area of shallow marine margins, a close correlation between supernovae frequency and biodiversity is obtained. The interpretation is that supernovae influence Earth's climate, which controls the ocean and atmospheric circulation of nutrients. With this, supernovae influence ocean bioproductivity and are speculated to affect genera-level diversity. The implication is a surprisingly influential role of stellar processes on evolution. </p> <p>Data provided: Here is the R-code to extract data from "The Paleobiology Database" (<a href="https://paleobiodb.org">https://paleobiodb.org</a>) and calculate genius-level diversity curves used in the study. Persistence explains differences in innovation in Darwin's finches with a different foraging ecology
<p><span>The capacity to create new behaviors is influenced by environmental factors such as foraging ecology, which can lead to phylogenetic variation in innovativeness. Alternatively, these differences may arise due to the selection of the underlying mechanisms, collaterally affecting innovativeness. To understand the evolutionary pathways that might enhance innovativeness, we examined the role of diet breadth and degree of extractive foraging, as well as a range of intervening cognitive and behavioral mechanisms (neophilia, neophobia, flexibility, motivation and persistence). Darwin's finches are very suitable for </span><span>this purpose: the clade is composed of closely related species that </span><span>vary in their feeding habits and capacity to develop food innovations. Using a multi-access box, we conducted an interspecies comparison on innovative problem-solving between two diet specialists, extractive foragers (woodpecker and cactus finch), and two diet generalist, non-extractive foragers (small and medium ground finch). </span><span>We predicted that, if extractive foraging was associated with high innovativeness, variation would be best explained by species differences in persistence and motivation, whereas if diet generalism was the main driver then variation would be due to differences in flexibility and responses to novelty. We found </span><span>a faster capacity to innovate and a higher persistence for extractive foragers, suggesting that </span><span>persistence might be adaptive to extractive foraging and only secondarily to innovation. </span><span>Our findings also show that diet generalism and some variables linking it to innovation </span><span>were unrelated to innovativeness, and call for the development of joint experimental approaches that capture the diversity of factors giving rise to novel behaviors.</span></p>
