mDRONES4rivers-project: Classification results based on UAV data of project sites situated in riparian zones along federal waterways in Germany with focus on the Rhine River, Germany

<p>Spatially and temporally high-resolution data was acquired with the aid of multispectral sensors mounted on UAV and a gyrocopter platform for the purpose of classification. The work was part of the research and development project &bdquo;Modern sensors and airborne remote sensing for the mapping of vegetation and hydromorphology along Federal waterways in Germany&ldquo; (mDRONES4rivers) in cooperation of the German Federal Institute of Hydrology (BfG), Geocoptix GmbH, Hochschule Koblenz und JB Hyperspectral Devices.&nbsp;<br> Within the project period (2019-2022) an object oriented image classification was conducted based on UAV and gyrocopter&nbsp;data for different sites situated in Germany along the Rivers Rhine and Oder. Data from: Restriction site-associated DNA sequencing reveals local adaptation despite high levels of gene flow in Sardinella lemuru (Bleeker, 1853) along the northern coast of Mindanao, Philippines

<p>Stock identification and delineation are important in the management and conservation of marine resources. These were highlighted as priority research areas for Bali sardinella (<em>Sardinella lemuru</em>) which is among the most commercially important fishery resources in the Philippines. Previous studies have already assessed the stocks of <em>S. lemuru</em> between Northern Mindanao Region (NMR) and Northern Zamboanga Peninsula (NZP), yielding conflicting results. Phenotypic variation suggests distinct stocks between the two regions, while mitochondrial DNA did not detect evidence of genetic differentiation for this high gene flow species. This paper tested the hypothesis of regional structuring using genome-wide single nucleotide polymorphisms (SNPs) acquired through restriction-site associated DNA sequencing (RADseq). We examined patterns of population genomic structure using a full panel of 3,573 loci, which was then partitioned into a neutral panel of 3,348 loci and an outlier panel of 31 loci. Similar inferences were obtained from the full and neutral panels, which were contrary to the inferences from the outlier panel. While the full and neutral panels suggested a panmictic population (global F<sub>ST</sub> ~ 0, p &gt; 0.05), the outlier panel revealed genetic differentiation between the two regions (global F<sub>ST</sub> = 0.161, p = 0.001; F<sub>CT</sub> = 0.263, p &lt; 0.05). This indicated that while gene flow is apparent, selective forces due to environmental heterogeneity between the two regions play a role in maintaining adaptive variation. Annotation of the outlier loci returned five genes that were mostly involved in organismal development. Meanwhile, three unannotated loci had allele frequencies that correlated with sea surface temperature. Overall, our results provided support for local adaptation despite high levels of gene flow in <em>S. lemuru</em>. Management therefore should not only focus on demographic parameters (e.g., stock size, catch volume), but also consider the preservation of adaptive variation.</p>

CH4 isotopic signatures of emissions from oil and gas extraction sites in Romania

<p>Dataset linked to the manuscript &quot;CH4 isotopic signatures of emissions from oil and gas extraction sites in Romania&quot;,&nbsp;submitted to Elementa: Science of the Anthropocene.</p> <p>Abstract:&nbsp;Methane (CH4) emissions to the atmosphere from the oil and gas sector in Romania&nbsp;remain highly uncertain, despite their relevance for the European Union&rsquo;s goals to&nbsp;reduce greenhouse gas emissions. Measurements of the isotopic composition of CH4&nbsp;can be used for source attribution, which is important in top-down studies of emissions&nbsp;from extended areas.&nbsp;We performed isotope measurements of CH4 in atmospheric air samples collected&nbsp;from an aircraft (24 locations) and ground vehicles (83 locations), around oil and gas&nbsp;production sites in Romania, with focus on the Romanian Plain. Ethane to methane&nbsp;ratios (C2:C1) were derived at 412 locations of the same fossil fuel activity clusters.&nbsp;The resulting isotopic signals (&delta;13C and &delta;2H in CH4) covered a wide range of values,&nbsp;indicating mainly thermogenic gas sources (associated with oil production) in the&nbsp;Romanian Plain, mostly in Prahova county (&delta;13C from -67.8 to -22.4 per mille V-PDB;&nbsp;&delta;2H from -255 to -138 per mille V-SMOW) but also the presence of some natural gas&nbsp;reservoirs of microbial origin in Dolj, Ialomia, Prahova and likely Teleorman counties.&nbsp;The classification based on C2:C1 ratios was generally in agreement with the one&nbsp;based on CH4 isotopic composition, and confirmed the characterisation of the gas&nbsp;origin.&nbsp;In several cases, the CH4 enhancements sampled from the aircraft could directly be&nbsp;linked to the underlying production clusters using wind data. The combination of&nbsp;&delta;13C and &delta;2H signals determined on these samples confirm that the oil and gas&nbsp;production sector is the main source of CH4 emissions in the target areas.</p>

Small mammal ARTS: Orion receiver data for site radiomapping and vole tracking, and scripts and results for localization and activity estimates

<p class="FirstParagraph">This data set accompanies "An Automated Radio-Telemetry System (ARTS) for Monitoring Small Mammals". </p> <p class="FirstParagraph">The behavior of small fossorial mammals, such as voles, is extremely difficult to observe in natural environments. Small mammals were traditionally studied with labor intensive methods such as trapping and recapture or radio telemetry via homing, which require week/months of work and produce static home range estimates.</p> <p class="FirstParagraph">In pursuit of better understanding natural history and behavioral ecology we implemented an automated radio telemetry system (ARTS) to continuously monitor small mammals. We used an isotropic antenna array coupled with broadband receivers to estimate animal positions with nonlinear least squares, nonparameteric, and Bayesian trilateration methods. We then used Lomb-Scargle periodograms to estimate activity patterns of freely-behaving Prairie voles.</p>

The site of an experimental oil spill located at a freshwater wetland along the St. Lawrence River re-visited after 21 years

<p>In 1999 a wetland close to Ste. Croix de Lotibiniere (Quebec, Eastern Canada) and located along the St. Lawrence River was the site of a simulated oil spill. Test plots were set up, contaminated with crude oil and subsequently used to test natural attenuation, nutrient amendment or vegetation cropping as remediation treatments. In 2020, this study revisited the former test plots to investigate any lingering effects of the original Ste. Croix study. Test plot sediments and control sediments featured detectable quantities (75 - 165 g/kg) of mid-chain n-alkanes (C10-C36), but no other kinds of hydrocarbons. Differences in hydrocarbon, total organic carbon, nitrogen and phosphorous content were not significantly different between test plot sediments and control sediments. A microbial analysis did not detect significant differences in microbial load, microbial diversity or microbial community composition between test plot sediments and control sediments. Key genes for the aerobic and anaerobic degradation of n-alkanes as well as for the aerobic degradation of polycyclic aromatic hydrocarbons were detected in all sediment samples. Abundances of these genes did not differ significantly between formerly oil-contaminated sediments and control sediments. This study shows that after 21 years, previously oil-contaminated sediments of the Ste. Croix wetland can be considered completely remediated irrespective of the performed remediation treatment.</p> <p>In this file archive are included, metadata, metagenome co-assembly, functional and taxonomic annotations, contigs and genes abundance matrices and MAGs files.</p> <p>Raw Illumina sequence data was deposited in the NCBI SRA portal under accession PRJNA818909.</p>

Particulate matter concentrations (PM1, PM2.5, PM10) since 2009 for a measurement sites in Zagreb, Croatia

<p>Daily samples of PM<sub>1</sub>, PM<sub>2.5</sub> and PM<sub>10</sub> fractions have been collected continuously during 12-years period (2009-2020) at Zagreb, Croatia (45&deg;50&rsquo;7&rsquo;&rsquo; N, 15&deg;58&rsquo;42&rsquo;&rsquo; E, 116 m a.s.l.,). A sampling site was located in the northern, residential part of city which was characterized by modest traffic and population density. The main sources during the household heating season which usually started in October and lasted until April were gas and/or wood. Mass concentrations of PM<sub>1</sub>, PM<sub>2.5</sub> and PM<sub>10</sub> fractions were determined gravimetrically, while meteorological parameters (temperature, RH, wind speed and direction, pressure, and precipitation) were obtained from the Croatian Meteorological and Hydrological Service.</p>

Non-crop vegetation characteristics and vocalizing bird richness across 44 sites in Iowa, USA in June 2019

<p>This data was derived from field work conducted in June 2019 where sixty AudioMoth passive acoustic monitors were placed along agricultural field margins in Iowa, USA. Twenty-five of the monitoring location were established by farmer and landowner collaborators, and the remaining (35) sites were established by the author (A.P.D.). Unique vocalizing bird species were counted in ninety-five recordings from 6 to 8 days during dawn hours per site. High resolution mapping identified non-crop vegetation and texture at spatial extents ranging from 100 to 1000 meters. Pesticide and fertilizer application were collected via a survey with collaborators. Site location names are included when the research site was an Iowa State Research and Demonstration Farm (ISRF). When the site was a collaborator, the site name was anonymized to &quot;Collaborator&quot; to respect the privacy of participants.</p>

Multi-site environmental field recordings for audio event recognition in Upstate NY

<p>The first soundscape is located in a lightly wooded suburban area north of Albany, New York, at about 100 meters above sea level.&nbsp;The surrounding vegetation consists of white pines, spruces, oaks, and maples. &nbsp;The acoustic data was originally collected using a Zoom H2n Handy Recorder in 4-channel mode,&nbsp;yet only data from a single microphone capsule is presented.. Recordings were&nbsp;originally made at 16 bits in Waveform Audio File Format (WAV) at a frequency of 44,100 Hz.&nbsp;This dataset&nbsp;was collected from August 2019 to August 2020.</p> <p><br> The second soundscape&nbsp;is located in a forested area in Lake George, New York, also at about 100 meters above sea level. The surrounding vegetation consists largely of white pines.&nbsp;The microphone array consisted of two H2n Zoom recorders mounted perpendicularly to simulate four-channel recording conditions, yet only data from a single microphone capsule is presented. Recordings were&nbsp;originally made at 256 kbps in MPEG-2 Audio Layer III (MP3) format.&nbsp;This dataset was collected from&nbsp;February 2020 until February 2021.</p> <p>Once all of the audio data was collected, it was segmented into 8 second-long clips, to ensure that both biological and anthropogenic sound sources with longer call lengths were provided with sufficient temporal context, while still achieving reasonable computational efficiency. Conflict over the eukaryote root resides in strong outliers, mosaics and missing data sensitivity of site-specific (CAT) mixture models

Abstract Phylogenetic reconstruction using concatenated loci ("phylogenomics" or "supermatrix phylogeny") is a powerful tool for solving evolutionary splits that are poorly resolved in single gene/protein trees (SGTs). However, recent phylogenomic attempts to resolve the eukaryote root have yielded conflicting results, along with claims of various artefacts hidden in the data. We have investigated these conflicts using two new methods for assessing phylogenetic conflict. ConJak uses whole marker (gene or protein) jackknifing to assess deviation from a central mean for each individual sequence, while ConWin uses a sliding window to screen for incongruent protein fragments (mosaics). Both methods allow selective masking of individual sequences or sequence fragments in order to minimize missing data, an important consideration for resolving deep splits with limited data. Analyses focused on a set of 76 eukaryotic proteins of bacterial-ancestry previously used in various combinations to assess the branching order among the three major divisions of eukaryotes: Amorphea (mainly animals, fungi and Amoebozoa), Diaphoretickes (most other well-known eukaryotes and nearly all algae) and Excavata, represented here by Discoba (Jakobida, Heterolobosea, and Euglenozoa). ConJak analyses found strong outliers to be concentrated in under-sampled lineages, while ConWin analyses of Discoba, the most under-sampled of the major lineages, detected potentially incongruent fragments scattered throughout. Phylogenetic analyses of the full data using an LG-gamma model support a Discoba sister scenario (neozoan-excavate root), which rises to 99-100% bootstrap support with data masked according to either protocol. However, analyses with two site-specific (CAT) mixture models yielded widely inconsistent results and a striking sensitivity to missing data. The neozoan-excavate root places Amorphea and Diaphoretickes as more closely related to each other than either is to Discoba, a fundamental relationship that should remain unaffected by additional taxa.
