Data from: Co-prescription network reveals social dynamics of opioid doctor shopping
This paper examines network prominence in a co-prescription network as an indicator of opioid doctor shopping (i.e., fraudulent solicitation of opioids from multiple prescribers). Using longitudinal data from a large commercially insured population, we construct a network where a tie between patients is weighted by the number of shared opioid prescribers. Given prior research suggesting that doctor shopping may be a social process, we hypothesize that active doctor shoppers will occupy central structural positions in this network. We show that network prominence, operationalized using PageRank, is associated with more opioid prescriptions, higher predicted risk for dangerous morphine dosage, opioid overdose, and opioid use disorder, controlling for number of prescribers and other variables. Moreover, as a patient's prominence increases over time, so does their risk for these outcomes, compared to their own average level of risk. Results highlight the importance of co-prescription networks in characterizing high-risk social dynamics.
Data from: Sequential co-infections drive parasite competition and the outcome of infection
<p>1) Co-infections by multiple parasites are common in natural populations. Some of these are likely to be the result of sequential rather than simultaneous infections. The timing of the co-infections may affect their competitive interactions, thereby influencing the success of the parasites and their impact on the host. This may have important consequence for epidemiological and eco-evolutionary dynamics. 2) We examined in two ecological conditions the effect of sequential co-infection on the outcome of infection by two microsporidians, Vavraia culicis and Edhazardia aedis, that infect the mosquito Aedes aegypti. The two parasites have different transmission strategies: V. culicis is transmitted horizontally either among larvae or from adults to larvae, while E. aedis can be transmitted horizontally among larvae or vertically from females to their eggs. 3) We investigated how the timing and order of the co-infection and how the host's food availability affected the parasite's transmission potential (the percentage of individuals that harboured transmissible spores) and the host's juvenile survival, its age at emergence and its longevity. 4) The outcome of co-infection was strongly affected by the order at which the parasites arrived. In co-infections, V. culicis had greater horizontal transmission if it arrived early, whereas the transmission potential of E. aedis, either vertical or horizontal, was not affected by the competitor V. culicis. The availability of food determined the duration of infection leading to variation in mortality and in the transmission potential. For both parasites low food decreased juvenile survival, delayed emergence to adulthood and increased horizontal transmission potential. High food increased juvenile survival and the probability of emergence with higher vertical transmission for E. aedis. Overall, our results suggest that early infection favours transmission and that (i) V. culicis plastically responded to co-infection, (ii) E. aedis was not affected by co-infection but it was more susceptible to factors extending or decreasing the time it spent in the host (time of infection and food). 5) Our results emphasise the complexity of the impact of co-infection on host-parasite interactions. In particular, the timing and order of sequential co-infections can result in different within-host dynamic and modify infection outcomes.</p>
Data from: Agri-environment conservation set-asides have co-benefits for connectivity
<p>Widespread declines in farmland biodiversity have led to state-funded schemes which take land out of production to create (semi-)natural habitats for biodiversity (e.g. EU agri-environment schemes; US Conservation Reserve Program). Common features of such schemes are grassland strips at the edges of agricultural fields, and we examine potential co-benefits of these biodiversity set-asides for contributing to grassland connectivity. Although set-aside strips had negligible impact on landscape-scale species persistence (using metapopulation models parameterized for flying insects run on 267 landscapes of ~30 000 ha across England), they nonetheless improved connectivity in 74% (198/267) of landscapes (comparing landscapes with and without set-asides), as shown by range expansion rates increasing by up to 100%. Benefits of set-aside strips varied according to species type (high/low dispersal, high/low population density), but had little benefit for species with low dispersal and small population sizes, which enerally failed to expand. High dispersal/high density species were already successful expanders regardless of set-asides (> 75% of simulations were successful without set-sides) although expansion rates were still improved when set-asides were added. Whilst alternative strategies for placement of set-aside strips (more/less aggregated), revealed no consensus 'better' strategy across species types, set-aside benefits were generally greatest in landscapes with intermediate availability of semi-natural grassland (0.5-4% over). We conclude that small-scale set-asides have the potential to improve connectivity, which we expect to help some species track climate change, and connect habitat patches within existing climate space for others. However, set-asides are unlikely to benefit low dispersal species which are probably at greatest risk from agricultural intensification.</p> <p> </p> <p> </p>
Data from: Molecular square dancing in CO-CO collisions
<p>Knowledge of rotational energy transfer (RET) involving carbon monoxide (CO) molecules is crucial for the interpretation of astrophysical data. As of now, our nearly perfect understanding of atom-molecule scattering shows that RET usually occurs by only a simple "bump" between partners. To advance molecular dynamics to the next step in complexity, we studied molecule-molecule scattering in great detail for collision between two CO molecules. Using advanced imaging methods and quasi-classical and fully quantum theory, we found that a synchronous movement can occur during CO-CO collisions, whereby a bump is followed by a move similar to a "do-si-do" in square dancing. This resulted in little angular deflection but high RET to both partners, a very unusual combination. The associated conditions suggest that this process can occur in other molecule-molecule systems.</p>
Contrasting influences on bacterial symbiont specificity by co-occurring deep-sea mussels and tubeworms
<p>Relationships between deep-sea invertebrates and bacterial symbionts, fueled by sulfide and methane, are well known, yet factors influencing symbiont specificity remain cryptic. For animals that obtain their symbionts from the environment, both host identity and geographic location can impact the ultimate symbiont partner. Bacterial symbionts were analyzed for 3 co-occurring species each of <i>Bathymodiolus</i> mussels and vestimentiferan tubeworms, from three deep methane seeps off the west coast of Costa Rica. The bacterial internal transcribed spacer gene was analyzed via direct and barcoded amplicon sequencing to reveal fine-scale symbiont diversity. Each of the three mussel species (<i>B. earlougheri, B. billschneideri </i>and<i> B. nancyschneideri</i>) hosted genetically-distinct thiotrophic endosymbionts, despite living nearly side-by-side in their habitat, suggesting that host identity is influential in driving symbiont specificity.<b> </b>The dominant thiotrophic symbiont of co-occurring tubeworms <i>Escarpia spicata</i> and <i>Lamellibrachia (L. barhami </i>and<i> L. donwalshi)</i>, on the other hand, was identical regardless of host species or sample location, suggesting lack of influence by either factor on symbiont selectivity in this group of animals. These findings highlight the specific, yet distinct, influences on the environmental acquisition of symbionts in two foundational invertebrates with similar lifestyles, and provide a rapid and precise method of examining symbiont identities.</p>
Plasmid Design for Tunable Two‐Enzyme Co‐Expression Promotes Whole‐Cell Production of Cellobiose

Please find the abstract below.</p> <p>Catalyst development for biochemical cascade reactions often follows a “whole cell approach” in which a single microbial cell is made to express all of the required enzyme activities. Although attractive in principle, the approach can encounter limitations when efficient overall flux from substrate to product necessitates precise balancing between the individual activities. Here, we show effective integration of major design strategies from synthetic biology to a coherent development of plasmid vectors enabling tunable two‐enzyme co‐expression in <em>E. coli </em>, for the purpose of whole‐cell production of cellobiose. Flux efficiency in the transformation of sucrose and glucose into cellobiose by a parallel (countercurrent) cascade of disaccharide phosphorylases requires the enzyme co‐expression cope with large differences in the specific activity of cellobiose phosphorylase (14 U mg<sup>−1</sup>) and sucrose phosphorylase (122 U mg<sup>−1</sup>). Comparing mono‐ and bicistronic co‐expression strategies, we analyze genetic elements controlling transcription, transcription‐translation coupling or plasmid replication for effect on activity, and also stable producibility, of the whole cell catalyst. We discover a key role of the <em>bom </em>(basis of mobility) site for plasmid stability dependent on the origin of replication and demonstrate the importance of RBS (ribosome binding site) strength for balanced bicistronic co‐expression. Whole cell catalysts show high specific rates (460 μmol cellobiose min<sup>−1</sup> g<sup>−1</sup> dry cells) and performance metrics (30 g L<sup>−1</sup>; ∼82% yield; 3.8 g L<sup>−1</sup> h<sup>−1</sup> overall productivity) promising for cellobiose production.</p>
AnDy Data - Human Human Object Co-Manipulation
<p>This dataset contains measurements for two manipulation experiments. The first is a human dyad executing a shared co-manipulation task. And the second is a human single-handedly executing the same task in the same experimental setup.</p> <p>Both experiments are described in detail in the provided .PDF file. The participants, and the conditions in which they executed the experiments are described in the accompanying .XLS files.</p> <p>With the exception of proprietary data, all files are in .CSV format. The collected data is comprised of: Kinematic data of the subjects' arm; raw electromyography (EMG) signals from the subjects' arm; as well as the maximum value of contraction for each measured muscle in their arm. Additionally, there is data regarding the efficiency in which the dyad executes the task (number of wall touches).</p> <p>The Kinematic, and the EMG data, were collected with proprietary software, so the original files in the proprietary format are also made available.</p>
Data from: Using text-mined trait data to test for cooperate-and-radiate co-evolution between ants and plants
Mutualisms may be "key innovations" that spur lineage diversification by augmenting niche breadth, geographic range, or population size, thereby increasing speciation rates or decreasing extinction rates. Whether mutualism accelerates diversification in both interacting lineages is an open question. Research suggests that plants that attract ant mutualists have higher diversification rates than non-ant associated lineages. We ask whether the reciprocal is true: does the interaction between ants and plants also accelerate diversification in ants, i.e. do ants and plants cooperate-and-radiate? We used a novel text-mining approach to determine which ant species associate with plants in defensive or seed dispersal mutualisms. We investigated patterns of lineage diversification across a recent ant phylogeny using BiSSE, BAMM, and HiSSE models. Ants that associate mutualistically with plants had elevated diversification rates compared to non-mutualistic ants in the BiSSE model, with a similar trend in BAMM, suggesting ants and plants cooperate-and-radiate. However, the best-fitting model was a HiSSE model with a hidden state, meaning that diversification models that do no account for unmeasured traits are inappropriate to assess the relationship between mutualism and ant diversification. Against a backdrop of diversification rate heterogeneity, the best-fitting HiSSE model found that mutualism actually decreases diversification: mutualism evolved much more frequently in rapidly diversifying ant lineages, but then subsequently slowed diversification. Thus, it appears that ant lineages first radiated, then cooperated with plants.
Reconciling seascape genetics and fisheries science in three co-distributed flatfishes
<p>Uncertainty hampers innovative mixed-fisheries management by the scales at which connectivity dynamics are relevant to management objectives. The spatial scale of sustainable stock management is species-specific and depends on ecology, life history and population connectivity. One valuable approach to understand these spatial scales is to determine to what extent population genetic structure correlates with the oceanographic environment. Here we compare the level of genetic connectivity in three co-distributed and commercially exploited demersal flatfish species living in the North East Atlantic Ocean. Population genetic structure was analysed based on 14, 14 and 10 neutral DNA microsatellite markers for turbot, brill and sole respectively. We then used redundancy analysis (RDA) to attribute the genetic variation to spatial (geographic location), temporal (sampling year) and oceanographic (water column characteristics) components.</p>
Data from: Metabolically similar cohorts of bacteria exhibit strong co-occurrence patterns with diet items and eukaryotic microbes in lizard guts
Gut microbiomes perform essential services for their hosts, including helping them to digest food and manage pathogens and parasites. Performing these services requires a diverse and constantly changing set of metabolic functions from the bacteria in the microbiome. The metabolic repertoire of the microbiome is ultimately dependent on the outcomes of the ecological interactions of its member microbes, as these interactions in part determine the taxonomic composition of the microbiome. The ecological processes that underpin the microbiome's ability to handle a variety of metabolic challenges might involve rapid turnover of the gut microbiome in response to new metabolic challenges, or it might entail maintaining sufficient diversity in the microbiome that any new metabolic demands can be met from an existing set of bacteria. To differentiate between these scenarios, we examine the gut bacteria and resident eukaryotes of two generalist-insectivore lizards, while simultaneously identifying the arthropod prey each lizard was digesting at the time of sampling. We find that the cohorts of bacteria that occur significantly more or less often than expected with arthropod diet items or eukaryotes include bacteria species that are highly similar to each other metabolically. This pattern in the bacteria microbiome could represent an early step in the taxonomic shifts in bacteria microbiome that occur when host lineages change their in diet niche over evolutionary timescales.

<p><strong>Background and methodology:</strong></p> <p>The subject co-occurrence matrix represents the pairs of <a href="https://service.elsevier.com/app/answers/detail/a_id/15181/supporthub/scopus/">All Science Journal Classification</a> (ASJC) disciplines that <a href="https://doi.org/10.5281/zenodo.4034540">co-occur in journals</a> represented in the <a href="https://doi.org/10.5281/zenodo.4034507">SHAPE-ID Literature Review dataset</a>, prepared for the purposes of <a href="https://doi.org/10.5281/zenodo.3760417">quantitative analysis</a>. </p> <p>We take disciplinary affiliations of journals as a proxy of disciplinary characteristics of the journal articles in the Literature Review dataset, mindful of the fact that a particular article might deviate from the disciplinary affiliation of the journal in which it was published. However, since there was no data readily available on item level, and manual disciplinary encoding of all the items in the bibliography was beyond the scope of this study, the method used is the best approximation of the presence of discourse on interdisciplinarity and transdisciplinarity, in and between disciplines. </p> <p>In the matrix, each co-occurrence value is weighted by the number of journals that feature the given pair of disciplines, and by the number of articles represented in the dataset that feature in these journals. Habitat use of co-occurring burying beetles (genus Nicrophorus) in southeastern Ontario, Canada
<p>The coexistence of closely related species plays an important role in shaping local diversity. However, competition for shared resources can limit the ability of species to coexist. Many species avoid the costs of coexistence by diverging in habitat use, known as habitat partitioning. We examine patterns of habitat use in seven co-occurring species of burying beetles (genus <em>Nicrophorus</em> Fabricius, 1775), testing the hypothesis that <em>Nicrophorus</em> species partition resources by occupying distinct habitats. We surveyed <em>Nicrophorus</em> abundance and 54 habitat characteristics at 100 random sites spanning an environmentally diverse region of southeastern Ontario, Canada. We found that three species occupied distinct habitat types consistent with habitat partitioning. Specifically, <em>Nicrophorus pustulatus</em> Herschel, 1807, <em>Nicrophorus hebes</em> Kirby, 1837, and <em>Nicrophorus marginatus</em> Fabricius, 1801 appear to be specialists for forest canopy, wetlands, and open fields, respectively. In contrast, <em>Nicrophorus orbicollis</em> Say, 1825, <em>Nicrophorus sayi</em> Laporte, 1840, and <em>Nicrophorus tomentosus</em> Weber, 1801 appear to be generalists with wide breadths of habitat use. We were unable to identify the habitat associations of <em>Nicrophorus defodiens</em> Mannerheim, 1846. Our findings are consistent with habitat acting as an important resource axis along which some <em>Nicrophorus </em>species partition; however, divergence along other resource axes (e.g., temporal partitioning) also appears important for <em>Nicrophorus</em> coexistence.</p>

Morning glory species co-occurrence is associated with asymmetrically decreased and cascading reproductive isolation
<p class="Normal1">Hybridization between species can affect the strength of the reproductive barriers that separate those species. Two extensions of this effect are: (1) the expectation that asymmetric hybridization or gene flow will have asymmetric effects on reproductive barrier strength and (2) the expectation that local hybridization will affect only local reproductive barrier strength and could therefore alter within-species compatibility. We tested these hypotheses in a pair of morning glory species that exhibit asymmetric gene flow from highly selfing <i>Ipomoea lacunosa </i>into mixed-mating <i>I. cordatotriloba </i>in regions where they co-occur. Because of the direction of this gene flow, we predicted that reproductive barrier strength would be more strongly affected in <i>I. cordatotriloba </i>than <i>I. lacunosa</i>.<i> </i>We also predicted that changes to reproductive barriers in sympatric <i>I. cordatotriloba </i>populations would affect compatibility with allopatric populations of that species. <i> </i>We tested these predictions by measuring the strength of a reproductive barrier to seed set across the species' ranges. Consistent with our first prediction, we found that sympatric and allopatric <i>I. lacunosa</i> produce the same number of seeds in crosses with <i>I. cordatotriloba, </i>whereas crosses between sympatric <i>I. cordatotriloba</i> and <i>I. lacunosa</i> are more successful than crosses between allopatric <i>I. cordatotriloba and I. lacunosa.</i> This difference in compatibility appears to reflect an asymmetric decrease in the strength of the barrier to seed set in sympatric <i>I. cordatotriloba, </i>which could be caused by <i>I. lacunosa</i> alleles that have introgressed into <i>I. cordatotriloba</i>. We further demonstrated that changes to sympatric <i>I. cordatotriloba </i>have decreased its ability to produce seeds with allopatric populations of the same species, in line with our second prediction. Thus, in a manner analogous to cascade reinforcement, we suggest that introgression associated with hybridization not only influences between-species isolation but can also contribute to isolation within a species<i>. </i></p>

A co-development approach to conservation leads to informed habitat design and rapid establishment of amphibian communities
<p>1. Effective wildlife restoration is a critical requirement of many conservation actions. The outcome of conservation interventions can be optimised through knowledge of species' habitat requirements, but few studies consider the impact of using explicit evidence from dedicated local research to inform the design phase of habitat management. Furthermore, interventions administered externally from the top down, whilst simpler than those developed in discussion with multiple stakeholders including land managers (i.e. co-development), run the risk of failing to engage local people.</p> <p>2. In this study, we focus on interventions in the Scottish Highlands to improve the availability and suitability of breeding ponds for local amphibian assemblages. We collected and analysed data based on 129 ecological variables across 88 reference ponds to quantify the local habitat preferences. We used the findings from these analyses to inform the construction or restoration of 25 intervention ponds co-developed in partnership with stakeholders (landowners, foresters, citizen scientists and government agencies). Following the interventions, we monitored amphibian communities at these sites over 4 years. We assessed presence and abundance of all five native amphibians (the anurans Rana temporaria and Bufo bufo, and the salamanders Lissotriton helveticus, L. vulgaris and Triturus cristatus) using egg searching, dip-netting, torching and trapping.</p> <p>3. The new habitats were overall characterised by ecological conditions more favourable to amphibians than the reference ponds. We recorded a total of 51 colonisation events. Within two breeding seasons after construction or restoration, the intervention ponds hosted the full complement of species, mirroring amphibian diversity patterns found in the local reference ponds.</p> <p>4. Our study shows that ecological research to quantify local habitat requirements and working with commercial land-managers to ensure equitable benefits prior to designing conservation actions can promote rapid and efficient recovery of wildlife.</p>
