Molecular Absorption Cross Sections for H2-He Dominated Substellar Atmospheres (using exocross and ExoMol line lists as of ~2021)
<p>This data set consists of molecular absorption cross sections for the following molecules assuming collisional broadening by a H2-He dominated atmosphere: H2O, CH4, NH3, PH3, CO2, CO, HCN, H2S, H2, FeH, SiO CrH, TiH, MgH, CaH, TiO, VO</p> <p>The cross section grid has a constant spectral resolution of R~20,000 from 0.3 microns to 50 microns. It ranges in temperature from 50-5000 K and in pressure from 10^6 to 3000 bars. When decompressed, the full set of files takes up 22 GB.</p> <p>These molecular absorption cross sections were calculated using the exocross code created and distributed by the ExoMol collaboration. A description of the procedure I followed for their calculation is included in the appendix of Lacy & Burrows 2023. A description of the file format and brief summary of the line lists used can be found in README.txt. The Path from Nasal Tissue to Nasal Mucosa on Chip Part 2- Advanced Microfluidic Nasal In Vitro Model for Drug Absorption Testing
<p><strong>Abstract: </strong>The nasal mucosa, being accessible and highly vascularized, opens up new opportunities for the systemic administration of drugs. However, due to several protective functions like the mucociliary clearance, this physiological barrier is a difficult obstacle for drug candidates to overcome. For this reason, effective testing procedures are required in the preclinical phase of pharmaceutical development. Based on a recently reported immortalized porcine nasal epithelial cell line, we developed a test platform based on a tissue-compatible microfluidic chip. A biomimetic glass chip equipped with a controlled bidirectional airflow to induce a physiologically relevant wall shear stress on the epithelial cell layer was microfabricated. By developing a membrane transfer technique, the epithelial cell layer could be pre-cultivated in a static holder prior to cultivation in the microfluidic environment. The dynamic cultivation within the chip showed a homogenous distribution of the mucus film on top of the cell layer and a significant increase of cilia formation compared to static cultivation condition. In addition, the recording of the ciliary transport mechanism by micro particle image velocimetry was successful. Using FITC-dextran 4000 as an example, it was shown that this nasal mucosa on a chip is suitable for permeation studies. The obtained permeation coefficient was in the range of values determined by means of other established in vitro and in vivo models. The novel nasal mucosa on chip can in future be automated and used as a substitute for animal testing.</p>
QM9-XAS database of 56k QM9 small organic molecules labeled with TDDFT X-ray absorption spectra
<p>Database for training graph neural network (GNN) models in <strong>Integrating Explainability into Graph Neural Network Models for the Prediction of X-ray Absorption Spectra, </strong>by Amir Kotobi, Kanishka Singh, Daniel Höche, Sadia Bari, Robert H.Meißner, and Annika Bande.</p> <p><strong>Included:</strong></p> <ul> <li>qm9_Cedge_xas_56k.npz: the TDDFT XAS spectra of 56k structures from the QM9 dataset, were employed to label the graph dataset. The dataset contains two pairs of key/value entries: <strong>spec_stk</strong>, which represents a 2D array containing energies and oscillator strengths of XAS spectra, and <strong>id</strong>, which consists of the indices of QM9 structures. This data was used to create the QM9-XAS graph dataset.</li> <li>qm9xas_orca_output.zip: the raw ORCA output of TDDFT calculations for the 56k QM9-XAS dataset consists of excitation energies, densities, molecular orbitals, and other relevant information. This unprocessed output serves as a source to derive ground truth data for explaining the predictions made by GNNs.</li> <li>qm9xas_spec_train_val.pt: processed graph train/validation dataset of 50k QM9 structures. It is used as input to GNN models for training and validation.</li> <li>qm9xas_spec_test.pt: processed graph test dataset of 6k QM9 structures. Positioning absorptive root respiration in the root economics space across woody and herbaceous species
<p>Root respiration is essential for nutrient acquisition. The respiration rate of absorptive roots theoretically relates to the economics of carbon-nutrient exchange, but its empirical role remains largely unexplored in the trait space defining nutrient uptake strategies. Here, we measured the respiration rates of the distal, non-woody, absorptive roots of 252 woody and herbaceous species from subtropical and temperate climate zones, including both arbuscular mycorrhizal and ectomycorrhizal fungal hosts. We found a consistent and positive correlation between root respiration rate and specific root length (root length per dry weight), irrespective of growth form, mycorrhizal type, and climate zone. Root respiration rate was also positively, but less strongly and less frequently correlated with root nitrogen concentration. Root morphology strongly explained the fast-slow gradient of root respiration in the root economics space. By quantifying the ratio of arbuscular mycorrhizal fungal DNA copy number and root tissue DNA copy number using qPCR, we found that the morphology-driven gradient did not explain the full variation in fungal collaboration; thick roots were consistently well colonized, but medium and thin roots displayed a wide range of colonization intensity. Synthesis: These results advance our understanding of the fundamental trait relationships that underpin the root economics space. Our study also provides a physiological linkage to the frequently-measured root morphological traits and relates the root economics space to root-derived carbon-nutrient cycling processes.</p>
