Formulation of the theoretical design for 30 reviewed articles investigating a causal relationship between exposure to antibiotics and the occurrence of asthma

<p>This document includes extracted information from 30 reviewed articles that investigated a causal relationship between exposure to antibiotics and the occurrence of asthma. For all 30 articles we formulated a theoretical design, that is also included in this document. This is part of a PhD-project that is investigating whether different approaches to study design (with specific interest in the formulation and reporting of a theoretical design) have an influence on study results. After registration of this document no changes were made, and the authors of the articles were contacted with questions concerning theoretical design. This is done with the aim of afterwards comparing our own formulated theoretical design, with what is reported to us afterwards by the authors.&nbsp;</p>

MRBIGR: a versatile toolbox for genetic causal inference from population-scale multi-omics data

<p>MRBIGR is a multifunctional toolkit for pre-GWAS, GWAS and post-GWAS of both traditional and multi-omics data. MRBIGR provides all the components needed to build a complete GWAS pipeline, and integrates with rich post-GWAS analysis tools such as QTL annotation and haplotype analysis. In particular, Mendelian randomization (MR) analysis, MR-based network construction, module identification and gene ontology analysis are proposed for further genetic regulation studies. Additionally, it also produces rich plots for visualization of the analysis results and other formatted data.</p> <p>This dataset is used to generate images in MRBIGR papers and can also serve as an example to demonstrate how to use MRBIGR.</p>

Data from: Methods for estimating causal relationships of adverse events with dietary supplements

Objective: Dietary supplement use has increased over past decades, resulting in reports of potentially serious adverse events. The aim of this study was to develop optimised methods to evaluate the causal relationships between adverse events and dietary supplements, and to test these methods using case reports. Design: Causal relationship assessment using prospectively collected data. Setting and participants: 4 dietary supplement experts, 4 pharmacists and 11 registered dietitians (5 men and 14 women) examined 200 case reports of suspected adverse events using the modified Naranjo scale and the modified Food and Drug Administration (FDA) algorithm. Primary outcome measures: The distribution of evaluation results was analysed and inter-rater reliability was evaluated for the two modified methods employed using intraclass correlation coefficients (ICC) and Fleiss' κ. Results: Using these two methods, most of the 200 case reports were categorised as 'lack of information' or 'possible' adverse events. Inter-rater reliability among entire assessors ratings for the two modified methods, based on ICC and Fleiss' κ, were classified as more than substantial (modified Naranjo scale: ICC (95% CI) 0.873 (0.850 to 0.895); Fleiss' κ (95% CI) 0.615 (0.615 to 0.615). Modified FDA algorithm: Fleiss' κ (95% CI) 0.622 (0.622 to 0.622). Conclusions: These methods may help to assess the causal relationships between adverse events and dietary supplements. By conducting additional studies of these methods in different populations, researchers can expand the possibilities for the application of our methods.

Data from: Fine-scale genetic structure in a wild bird population: the role of limited dispersal and environmentally-based selection as causal factors

Individuals are typically not randomly distributed in space; consequently ecological and evolutionary theory depends heavily on understanding the spatial structure of populations. The central challenge of landscape genetics is therefore to link spatial heterogeneity of environments to population genetic structure. Here, we employ multivariate spatial analyses to identify environmentally induced genetic structures in a single breeding population of 1174 great tits Parus major genotyped at 4701 single-nucleotide polymorphism (SNP) loci. Despite the small spatial scale of the study relative to natal dispersal we found multiple axes of genetic structure. We built distance-based Moran's eigenvector maps to identify axes of pure spatial variation, which we used for spatial correction of regressions between SNPs and various external traits known to be related to fitness components (avian malaria infection risk, local density of conspecifics, oak tree density and altitude). We found clear evidence of fine-scale genetic structure, with 21, 7 and 9 significant SNPs respectively associated with infection risk by two species of avian malaria (Plasmodium circumflexum and P. relictum) and local conspecific density. Such fine-scale genetic structure relative to dispersal capabilities suggests ecological and evolutionary mechanisms maintain within-population genetic diversity in this population with the potential to drive micro-evolutionary change.

In 57% of all trials TMS pulses were applied either to right hemisphere hMST or a control area while the optic flow stimulus was presented. Participants indicated the perceived heading of the self-motion stimulus.</p> <p>The dataset contains the responses (perceived headings) of all eight participants (s1 to s8). The responses are reported here in degrees with 0 degrees representing a movement straight ahead, negative values describing movements forward to the left and positive values describing movements forward to the right.</p> <p>&nbsp;</p>

Causal links between parietal alpha activity and spatial auditory attention

Both visual and auditory spatial selective attention result in lateralized alpha (8-14 Hz) oscillatory power in parietal cortex: alpha increases in the hemisphere ipsilateral to attentional focus. Brain stimulation studies suggest a causal relationship between parietal alpha and suppression of the representation of contralateral visual space. However, there is no evidence that parietal alpha controls auditory spatial attention. Here, we performed high definition transcranial alternating current stimulation (HD-tACS) on human subjects performing an auditory task in which they directed attention based on either spatial or nonspatial features. Alpha (10 Hz) but not theta (6 Hz) HD-tACS of right parietal cortex interfered with attending left but not right auditory space. Parietal stimulation had no effect for nonspatial auditory attention. Moreover, performance in post-stimulation trials returned rapidly to baseline. These results demonstrate a causal, frequency-, hemispheric-, and task-specific effect of parietal alpha brain stimulation on top-down control of auditory spatial attention.

Causal coupling between European and UK markets triggered by announcements of monetary policy decisions

<p>We investigate high-frequency reactions in the Eurozone stock market and the UK stock market during the time period surrounding the European Central Bank (ECB) and the Bank of England (BoE)'s interest rate decisions assessing how these two markets react and co-move influencing each other.</p> <p>The effects are quantified by measuring linear and non-linear transfer entropy combined with a Bivariate Empirical Mode Decomposition (BEMD) from a dataset of 1-minute prices for the Euro Stoxx 50 and the FTSE 100 stock indices.</p> <p>We uncover that central banks' interest rate decisions induce an upsurge in intraday volatility that is more pronounced on ECB announcement days and there is a significant information flow between the markets with prevalent direction going from the market where the announcement is made towards the other.</p>

Code and dataset for neural dynamics of causal inference in the macaque frontoparietal circuit

<p>Natural perception relies inherently on inferring causal structure in the environment. However, the neural mechanisms and functional circuits essential for representing and updating the hidden causal structure and corresponding sensory representations during multisensory processing are unknown. To address this, monkeys were trained to infer the probability of a potential common source from visual and proprioceptive signals based on their spatial disparity in a virtual reality system. The proprioceptive drift reported by monkeys demonstrated that they combined previous experience and current multisensory signals to estimate the hidden common source and subsequently updated the causal structure and sensory representation. Single-unit recordings in premotor and parietal cortices revealed that neural activity in the premotor cortex represents the core computation of causal inference, characterizing the estimation and update of the likelihood of integrating multiple sensory inputs at a trial-by-trial level. In response to signals from the premotor cortex, neural activity in the parietal cortex also represents the causal structure and further dynamically updates the sensory representation to maintain consistency with the causal inference structure. Thus, our results indicate how the premotor cortex integrates previous experience and sensory inputs to infer hidden variables and selectively updates sensory representations in the parietal cortex to support behavior. This dynamic loop of frontal-parietal interactions in the causal inference framework may provide the neural mechanism to answer long-standing questions regarding how neural circuits represent hidden structures for body awareness and agency.</p>
