Chipps Island trawl, Delta Juvenile Fish Monitoring Program, Genetic Determination of Population of Origin 2017-2021

Central Valley Chinook Salmon populations differ in their Endangered Species Act listing status. It is often difficult to distinguish individuals from the different Evolutionarily Significant Units. As such, many of the salmon monitoring and evaluation efforts in the Central Valley and San Francisco Bay-Delta are hampered by uncertainty about population (stock) identification and proportional effects of management actions (Dekar et al. 2013; IEP 2019). Studies have identified that the current identification method (length-at-date models) of juvenile Chinook salmon (Fisher 1992) captured in the watershed vary in their accuracy, particularly for spring-run (NMFS 2013; Harvey et al. 2014; Merz et al. 2014). The inaccuracy of the size-based methods is likely due to differences in fish distribution during early rearing, habitat-specific growth rates, and inter-annual variability in temperatures and food availability that lead to overlap in size ranges among stocks. The primary objective of this project was the genetic classification (to race; Evolutionary Significant Unit) of Chinook Salmon captured from State Water Project and Central Valley Project fish protection facilities and Interagency Ecological Program monitoring programs. The population-of-origin was determined for sampled fish by comparing their genotypes to reference genetic baselines. Genetic methods, having less statistical uncertainty that size-based models for population identification, were intended to directly target (and reduce) one source of uncertainty in the estimation of loss (take) from water diversions (operations) and develop the information necessary for understanding stock-specific distribution, habitat utilization, abundance, and life history variation. This project supports recommendations from the Interagency Ecological Program’s Salmon and Sturgeon Assessment of Indicators by Life Stage and Interagency Ecological Program Science Agenda efforts to improve Central Valley salmonid monitoring

Long-term (1993-2019) dynamics of tree populations on a mapped 3-ha permanent plot in old-growth northern hardwood forest, Huron Mts., Marquette Co., MI, USA

This data-set includes multiple remeasurements, over 25 years, of all woody stems >2 cm diameter (total of 2125 stems) on a 2.72-ha stem-mapped plot in old-growth northern hardwood forest in the Huron Mountains region of northern Marquette County, MI. The plot and surrounding forest is dominated by sugar maple (Acer saccharum) and eastern hemlock (Tsuga canadensis). Among secondary species, yellow birch (Betula alleghaniensis) and basswood (Tilia americana) are most common. Soils (identified as Kalkaska series) are developed on deep sandy glacial outwash. The plot is within a much larger region of old-growth forest, protected since ca. 1880, with only minimal disturbance associated with access tracks and trails. Numerous other forest community and dendrochronological studies support the interpretation that the area around the study plot has not experienced stand-initiating disturbance for at least 400 years. Initial mapping and measurements (1993-1995 for 2.52 ha; an additional 0.2 ha added in 1999) used a 20x20 m grid established in a near-level area of uniform substrate. All stems were identified to species, mapped on polar coordinates from the center of each grid cell (including, at first measurement, identifiable dead trees, standing and down), and diameter at breast height (dbh) measured to nearest 0.1 cm. All stems were remeasured on a five-year cycle 1999-2019, and new mortality was recorded at each remeasurement. New recruits > 2 cm dbh were added at each remeasurement.

Long-Term Studies of Huron Mountain Club Small Mammal Populations

These datasets include small mammal population data collected by Richard Manville (1940-1942), Phillip Myers (2003), and Allison Poor (2004-2005). Small mammal traps were initially placed in 8 locations throughout the Huron Mountains in Michigan's Upper Peninsula from 1940-1942 by Richard Manville. Small mammals present in the traps were recorded once each year and twice in 1941. This study was repeated by Phillip Myers and Allison Poor from 2003-2005.

Long-term (1993-2019) tree population measurements from a mapped 2.9-ha permanent plot in old-growth northern hardwood forest, Dukes Research Natural Area, Marquette Co., MI, USA

The Dukes Research Natural Area (Hiawatha National Forest, Marquette Co., MI) amounts to ca. 100 ha of minimally disturbed original forests, including a mix of mesic 'hemlock-northern hardwood' types and peaty wetlands dominated by several species of swamp conifers and black ash (Fraxinus nigra). The RNA hosts a regular grid of 250 permanent monitoring plots (data to be provided in a separate package). In 1993-95, a macroplot of 2.91 ha was established in a mixed mesic upland forest area within the RNA, in which all woody stems >2 cm diameter at breast height (DBH) were identified, measured, and mapped. In 1999 and again every five years subsequently through 2019, the macroplot was recensused; all stems were remeasured, stems newly recruited (>2 cm DBH) were measured and mapped, and any mortality since previous census was noted and described. A severe storm in 2002 resulted in extensive mortality throughout the RNA, particularly in the area in and around the macroplot.

Monitoring of Microtus ochrogaster and Microtus pennsylvanicus populations in three different habitats in east-central Illinois, 1972 to 1997.

Populations of 2 species of arvicoline rodents, the prairie vole (Microtus ochrogaster) and meadow vole (Microtus pennsylvanicus), were monitored monthly from 1972-1997 in three distinct habitats: restored tallgrass prairie, bluegrass (Poa pratensis) and alfalfa (Medicago sativa). The study sites were located in the University of Illinois Biological Research Area (Phillips Tract) and Trelease Prairie. Tallgrass prairie was the original habitat of both species in Illinois. Bluegrass, an introduced species, represents the more common habitat in which the two species can be found today in Illinois. Alfalfa, an atypical habitat, provides an abundant source of high-quality food for both species. At each station, one wooden multiple-capture live-trap was placed. Every month, a two-day period of prebaiting was followed by a 3-day trapping session. The data include the species, individual identification, grid station, sex, reproductive status and body mass. Over the span of 25 years, three trapping sessions monthly were conducted to cover the three habitats, dedicating three weeks each month. Several papers have been based on these data.

Long term egg thiamine monitoring in salmonid populations in California; 2020-2023

Monitoring of egg thiamine levels was initiated in California salmon and steelhead hatcheries in 2020 after thiamine deficiency complex (an insufficiency of vitamin B1) was first documented in this system resulting in widespread mortality of juvenile salmonids. Unfertilized eggs (~10g) from mature adult females were collected from populations of Chinook salmon ( Oncorhynchus tshawytscha ), steelhead ( Oncorhynchus mykiss ), and coho salmon ( Oncorhynchus kisutch ) across California to assess thiamine concentrations. Concurrent fork length, weight, as well as coded wire tag recovery information for Central Valley samples was recorded alongside egg thiamine concentration levels. Additionally, laboratory investigations have been undertaken to uncover the relationship between Chinook salmon egg thiamine concentration and the survival of offspring. From these findings we have understood the potential population-level impacts of thiamine-dependent Chinook salmon fry mortalities based on egg surveillance data. The annual monitoring of eggs from salmonid species in both Central Valley and coastal populations serves as a critical component in comprehending the prevalence, magnitude, and trends of this deficiency among California salmonids. This dataset is focused on supporting research and providing annual data to inform the public and resource managers responding to this emerging threat. Given the value of this information to managing salmonid resources and treatments, we expect this monitoring to continue into the future as funding allows.

Virgin Islands National Park: Coral Reef: Population Dynamics: Scleractinian corals

These data are evidence of the the long-term dynamics of shallow coral reefs along the south coast of St. John from as early as 1987. These data describe coral reef community structure as percent cover based on the analysis of color photographs. All of these data originate from color images of photoquadrats recorded annually (usually in the summer) from as early as 1987. The data falls into three groups. The two groups that are contained in this data package are (1) Tektite & Yawzi and (2) Random sites. The juvenile coral density is packaged separately. Tektite – this is at 14 m depth on the eastern side of Great Lameshur Bay and is the original site of the Tektite man-in-the sea project in 1969; this project marked the birth of the Virgin Islands Ecological Research Station (later the Virgin Islands Environmental Resource Station) that hosts the field component of the project. The reef in this location consists of a single buttress that has remained dominated by Montastraea anularis since the start of the research (1987). These surveys consist of 30 photoquadrats (1 x 1 m) distributed along three, 10 m transects. Yawzi – this is at 9 m depth and is on the western side of Great Lameshur Bay and has been recorded photographically since 1987. This reef also started the study period dominated by Montastraea annularis, but has degraded much more rapidly that the Tektite site. These surveys consist of 30 photoquadrats (1 x 1 m) distributed along three, 10 m transects. Random sites – were added in 1992 to address the concern that the original sites (Yawzi and Tektite) were selected on “good” areas of reef and, therefore, could only decline in condition. The Random sites were selected using random coordinates in 1992, and consist of 6 sites (at 7-9 m depth) scattered between Cabritte Point and White Point. All lie a little shoreward of Yawzi and Tektite, and have always been characterized by low coral cover (< 10% cover). The surveys consist of 18-40 photoquadrats (0.5 x 0

Virgin Islands National Park: Coral Reef: Population Dynamics: Diadema antillarum

A potential consequence of individuals compensating for density-dependent processes is that rare or infrequent events can produce profound and long-term shifts in species abundance. In 1983–1984 a mass mortality event reduced the numbers of the abundant sea urchin Diadema antillarum by 95–99% throughout the caribbean and western atlantic. Following this event, the abundance of macroalgae increased and the few surviving D. antillarum responded by increasing in body size and fecundity. these initial observations suggested that populations of D. antillarum could recover rapidly following release from food limitation. In contrast, published studies of field manipulations indicate that this species had traits making it resistant to density-dependent effects on offspring production and adult mortality; this evidence raises the possibility that density-independent processes might keep populations at a diminished level. Decadal scale (1983–2011) monitoring of recruitment, mortality, population density and size structure of D. antillarum from st John, us Virgin Islands, indicates that population density has remained relatively stable and more than an order of magnitude lower than that before the mortality event of 1983–1984. We detected no evidence of density-dependent mortality or recruitment since this mortality event. In this location, model estimates of equilibrium population density, assuming density-independent processes and based on parameters generated over the first decade following the mortality event, accurately predict the low population density 20 years later (2011). We find no evidence to support the notion that this historically dominant species will rebound from this temporally brief, but spatially widespread, perturbation.

The abstract below was extracted from the Level 0 data package and is included for context: This study explores the population dynamics of black-tail jackrabbits (Lepus californicus) and desert cottontail rabbits (Sylvilagus auduboni) in the grasslands and creosote shrublands of McKenzie Flats, Sevilleta National Wildlife Refuge. The study was initiated in January 1992, and continues quarterly each year. Rabbits are sampled via night-time spotlight transect sampling along the roads of McKenzie Flats once during winter, spring, summer, and fall. The route is 21.5 miles long. Measurements of perpendicular distance of each rabbit from the center of the road are used to estimate densities (number of rabbits per square kilometer) via Program DISTANCE. Results from January 1992 to May 2004 indicated that spring was the period of peak density period, with generally steady declines through the rest of the year until the following spring. Evidence of a long-term "cycle" (e.g., the 11-year-cycle reported for rabbits in the Great Basin Desert) does not appear in the Sevilleta rabbit populations.

The Extended Global Lake area, Climate, and Population Dataset (GLCP)

A changing climate and increasing human population necessitate understanding global freshwater availability and temporal variability. To examine lake freshwater availability from local-to-global and monthly-to-decadal scales, we created the Global Lake area, Climate, and Population (GLCP) dataset, which contains annual lake surface area for 1.42 million lakes with paired annual basin-level climate and population data. Building off an existing data product infrastructure, the next generation of the GLCP includes monthly lake ice area, snow basin area, and more climate variables including specific humidity, longwave and shortwave radiation, as well as cloud cover. The new generation of the GLCP continues previous FAIR data efforts by expanding its scripting repository and maintaining unique relational keys for merging with external data products. Compared to the original version, the new GLCP contains an even richer suite of variables capable of addressing disparate analyses of lake water trends at wide spatial and temporal scales.

Aquatic vertebrate populations in streams throughout the HJ Andrews Experimental Forest, 2013 to present

This multi-year study quantifies the distribution and density of aquatic vertebrates throughout Lookout Creek stream network, including Mack, McRae and Upper Lookout Creeks. We are examining how predictable and consistent the densities and sizes of cutthroat trout and coastal giant salamanders are throughout the network and whether they fluctuate synchronously with vertebrates sizes and densities in Mack Creek that have been measured since 1987 (AS006). We are also examining biomass and condition of individuals across sites. Density and developmental stage of coastal tailed frog tadpoles are noted. We use electroshocking in discrete blocked reaches (depletion and mark-recapture methodologies) to collect individuals that are then weighed, measured and released. Site specific characteristics are measured at each sampling event, including wetted widths and water depths. Broader landscape metrics, including stream gradient and watershed area, were calculated for sites.

Species trait tissue chemistry: Biodiversity II: Effects of Plant Biodiversity on Population and Ecosystem Processes

Biodiversity II (E120) is designed to determine how the number of plant species affects the dynamics of ecological processes at the population, community, and ecosystem levels. By experimentally manipulating the number of species and the kinds of species, the amount of plant growth and the change from year to year, that result can be examined. Plots are large (9m x 9m actively maintained) and well-replicated, allowing responses of plant pathogens, insect herbivores, seed predators, soil parameters, invasive plant species and other variables to also be studied. Plots were seeded in May 1994 to have 1, 2, 4, 8, or 16 species, with roughly 30 replicates of each diversity level. The species composition of each plot was chosen by random draw from a pool of 18 grassland perennials that included four warm-season (C4) grasses, four cool-season (C3) grasses, four legumes, four non-legume forbs, and two woody species. All species occur in monoculture allowing comparison of responses of each species in monoculture to combinations of these same species. The experiment was established in 1994 by the lead investigators David Tilman, Peter Reich, Johannes Knops, and David Wedin. Experiment 120 is similar to Experiment 123, but it uses larger plots to provide a large capacity for long-term subexperiments.

Spring 2003 crab population monitoring: mid-marsh and creekbank abundance based on crab hole counts at GCE marsh, monitoring sites 1-10

This data set is the Spring 2003 estimate of crab densities at the GCE-LTER marsh sites used for population monitoring. Crab abundance was determined by counting the number of crab holes within a 625 cm^2 quadrat and converting the counts to number per square meter. Counts were made in the mid-marsh and creekbank zones (n = 4 per zone) at all sites. This method does not differentiate which species made a particular hole and therefore only estimates total crab abundance. Plugged holes were excluded from the counts. Mean density across all sites and zones was 264 m^-2 (+/- 215 s.d.).

The molluscs were returned to the lab, fixed in fomalin, transferred to and preserved in ethanol, counted and measured (size data is reported separately). The counts were converted to number per square meter. Gastropod species are listed first, followed by bivalve species. Size distribution data for these collections may be found in the GCE-LTER data set INV-GCEM-0305a2.
