AmelHap pilot: raw data

<p>Honey bee <em>Apis mellifera</em> drones are typically haploid, developing from an unfertilized egg, inheriting only their queen&rsquo;s alleles and none from the many drones she mated with. Being haploid, the ordered combination or &lsquo;phase&rsquo; of alleles is known, making drones a valuable haplotype resource. We collated whole genome sequence data for 688 drones, including 45 newly sequenced Scottish drones, which collectively represent 13 countries, 7 subspecies and various hybrids strains.&nbsp;After alignment to the reference assembly Amel_Hav3.1, and haploid variant calling, we identified 18.9M&nbsp;variants.&nbsp;</p> <p>Whole-genome sequencing data underpinning the dataset is available from the European Nucleotide Archive (ENA), <a href="https://www.ebi.ac.uk/ena">https://www.ebi.ac.uk/ena</a>, with the project accession codes: PRJEB16533, PRJNA311274, PRJNA363032, PRJNA516678, PRJNA544324, and PRJEB39369.</p> <p>Sequencing reads were aligned to the Amel_HAv3.1 reference genome using BWA-MEM v0.7.17. Reads were sorted with SAMtools v1.9 and duplicates marked (MarkDuplicates) with GATK v4.0.11.0. Variants for each sample were called using GATK&rsquo;s HaplotypeCaller with the following non-default parameters --ERC GVCF, --sample-ploidy 1 and -A AlleleFraction. Joint variant calling was performed across all samples using GATK&rsquo;s GenomicDBImport and GenotypeGVCFs with --sample-ploidy 1 and a window size of 2.5 Mb.&nbsp;</p> <p>This dataset is unfiltered, and contains all variants regardless of quality or call rate.</p> <p>&nbsp;</p>

<p>These data have been gathered in the context of a study aiming to investigate citation practices for referencing different types of entities and, in particular, for understanding the most used metadata in bibliographic references. The data are stored in two documents in XLSX format:</p> <ul> <li>file &quot;links-intext-pointers-and-cited-entity-types.xlsx&quot; - it contains information about whether the in-text reference pointers of the various PDF articles of the corpus have specified hypertextual links from the in-text reference pointers to the denoted bibliographic reference, plus information about the types of all the entities cited by each article in the corpus;</li> <li>file &quot;metadata-bibliographic-references.xlsm&quot; - it contains information about the metadata used to identify the various descriptive elements of all the bibliographic references defined in the article of the corpus.</li> </ul> <p>The methodology used to gather all these data is described in:</p> <blockquote> <p>Santos, E. TRPC3 interaction with cholesterol as explored through MD (raw data)

<p>Transient receptor potential canonical 3 (TRPC3) channel belongs to the superfamily of transient receptor potential (TRP) channels which mediate Ca<sup>2+</sup> influx into the cell. These channels constitute essential elements of cellular signalling. TRPC3 is primarily gated by lipids, and its surface expression has been shown to be dependent on cholesterol, yet a comprehensive exploration of its interaction with this lipid has thus far not emerged. Here, through 80 &micro;s of coarse-grained molecular dynamics simulations, we show that cholesterol interacts with multiple elements of the transmembrane machinery of TRPC3. Through our approach, we identify an annular binding site for cholesterol on the pre-S1 helix, and a non-annular site at the interface between the voltage-sensor like domain and pore domains.
