Subset of non-redundant, high resolution multi-pass membrane protein PDB structure files from OPM

<p>A subset of OPM PDB structure files with membrane predictions curated&nbsp;for the MSc&nbsp;thesis project&nbsp;&#39;<strong>Structural characterization of triplets of transmembrane &alpha;-helical segments consecutive in sequence in integral membrane proteins: a fragment-based computational pipeline&#39;.&nbsp;</strong>The dataset contains PDB files downloaded from OPM on 22/02/2023. The files are alpha-helical integral membrane proteins with at least three transmembrane regions at better than 2.7 Angtrom resolution. They are non-redundant, with a sequence identity of less than 40% based on clustering with the cd-hit algorithm.&nbsp;</p>

<p>PDB structure files of triplets of transmembrane alpha-helical segments consecutive in sequence from a curated subset of alpha-helical polytopic membrane proteins from OPM. The structures originate from representatives with less than 40% sequence identity and at least 2.7 Angstrom resolution. All together 332 triplet structures are present from 94 membrane proteins. The PDB ID of each file is the first four characters of the file name.</p>

Single-Cell Mapping Reveals Several Immune Subsets Associated with Liver Metastasis of Pancreatic Ductal Adenocarcinoma

<p>Identifying a metastasis-correlated immune cell composition within the tumor microenvironment (TME) of pancreatic ductal adenocarcinoma (PDAC) will help to develop promising and innovative therapeutic strategies.&nbsp;Twenty-six samples from 11 patients (including 11 primary tumor tissues, 10 blood, and 5 lymph nodes) with different stages were used to develop a multiscale immune profile. Data for: Simultaneous subset tracing and miRNA profiling of tumor-derived exosomes via dual-surface-protein orthogonal barcoding

<p><span>The clinical potential of miRNA-based liquid biopsy has been largely limited by the heterogeneous sources in plasma and tedious assay processes. </span><span>Here we develop a precise and robust one-pot assay called dual-surface-protein</span><span>-guided</span><span> orthogonal recognition of tumor-derived exosomes and in-situ profiling of microRNAs (SORTER) to detect tumor-derived exosomal miRNAs and enhance the diagnostic accuracy of prostate cancer (PCa). The SORTER utilizes two allosteric aptamers against exosomal marker CD63 and tumor marker EpCAM to create an orthogonal labeling barcode and achieve selective sorting of tumor-specific exosome subtypes. Furthermore, the labeled barcode on tumor-derived exosomes initiated targeted membrane fusion with liposome probes to import miRNA detection reagents, enabling in-situ sensitive profiling of tumor-derived exosomal miRNAs. With a signature of six miRNAs, SORTER differentiated PCa and benign prostatic hyperplasia with an accuracy of 100%. Notably, the diagnostic accuracy reached 90.6% in the classification of metastatic and non-metastatic PCa. We envision that the SORTER will promote the clinical adaptability of miRNA-based liquid biopsy.</span></p>

The EcoTrends project was established in 2004 by Dr. Debra Peters (Jornada Basin LTER, USDA-ARS Jornada Experimental Range) and Dr. Ariel Lugo (Luquillo LTER, USDA-FS Luquillo Experimental Forest) to support the collection and analysis of long-term ecological datasets. The project is a large synthesis effort focused on improving the accessibility and use of long-term data. At present, there are ~50 state and federally funded research sites that are participating and contributing to the EcoTrends project, including all 26 Long-Term Ecological Research (LTER) sites and sites funded by the USDA Agriculture Research Service (ARS), USDA Forest Service, US Department of Energy, US Geological Survey (USGS) and numerous universities. Data from the EcoTrends project are available through an exploratory web portal (http://www.ecotrends.info). This web portal enables the continuation of data compilation and accessibility by users through an interactive web application. Ongoing data compilation is updated through both manual and automatic processing as part of the LTER Provenance Aware Synthesis Tracking Architecture (PASTA). The web portal is a collaboration between the Jornada LTER and the LTER Network Office. The following dataset from California Current Ecosystem (CCE) contains biomass of zooplankton measurements in Log10(millilitersPerSquareMeter) units and were aggregated to a yearly timescale.
