Mean annual Secchi depth measurements in the period starting in 1969 provide a measure of water column transparency in the CalCOFI inshore and offshore areas, 1969 - 2004.

The Secchi depth provides a measure of water turbidity. Measurements are made as part of the California Fisheries Cooperative Investigations (CalCOFI). Secchi depth is measured on each station on each cruise. The mean annual is obtained by averaging stations over time and at stations defined as either inshore or offshore.

Data from: High-performance single-walled carbon nanotube transparent conducting film fabricated by using low feeding rate of ethanol solution

We report floating catalyst chemical vapor deposition synthesis of single-walled carbon nanotubes (SWCNTs) for high performance transparent conducting films (TCFs) using low feeding rate of precursor solution. Herein, ethanol acts as carbon source, ferrocene and thiophene as catalyst precursor and growth promoter, respectively. By adopting a low feeding rate of 4 μl/min, the fabricated TCFs present one of the lowest sheet resistances of ca. 78 ohm/sq. at 90% transmittance. Optical characterizations demonstrate that the mean diameter of high quality SWCNTs is up to 2 nm. Additionally, electron microcopy observations provide the evidences that the mean length of SWCNT bundles is as long as 28.4 μm while the mean bundle diameter is only 5.3 nm. Moreover, very few CNT loops can be found in the film. Remarkably, the fraction of individual SWCNTs climbs up to 24.6%. All those morphology data account for the superior optoelectronic performance of our SWCNT TCFs.

Data from: Fluorescent sperm in a transparent worm: validation of a GFP marker to study sexual selection

Background: Sexual selection has initially been thought to occur exclusively at the precopulatory stage in terms of contests among males and female mate choice, but research over the last four decades revealed that it often continues after copulation through sperm competition and cryptic female choice. However, studying these postcopulatory processes remains challenging because they occur internally and therefore are often difficult to observe. In the transparent free-living flatworm Macrostomum lignano, a recently established transgenic line that expresses green fluorescent protein (GFP) in all cell types, including sperm, offers a unique opportunity to non-invasively visualise and quantify the sperm of a GFP-expressing donor inside the reproductive tract of wild-type recipients in vivo. We here test several aspects of the reproductive performance of the transgenic individuals and the accuracy of the techniques involved in assessing the GFP-expressing worms and their sperm. We then show the usefulness of these methods in a study on sperm displacement. Results: GFP-expressing worms do not differ from wild-type worms in terms of morphology, mating rate and reproductive success. In addition, we show that the GFP signal is reliably and unequivocally expressed by all GFP-expressing individuals observed under epifluorescence illumination. However, the intensity of the GFP signal emitted by sperm of GFP expressing donors can vary (which we show to be at least in part due to sperm ageing) and the GFP marker is inherited according to Mendel's laws in most, but not all, of the individuals. Nevertheless, we argue these two issues can be addressed with an appropriate experimental design. Finally, we demonstrate the value of the GFP-techniques by comparing the number of GFP-expressing sperm in a wild-type recipient before and after mating with a competing sperm donor, providing clear experimental evidence for sperm displacement in M. lignano. This result suggests that sperm donors can displace previously stored sperm and replace it with their own. Conclusion: The availability of the GFP-techniques in a transparent organism provide unique opportunities to visualise and quantify internal processes in the female reproductive tract after mating, which opens new avenues in the study of sexual selection.

Data from: Why has transparency evolved in aposematic butterflies? insights from the largest radiation of aposematic butterflies, the Ithomiini

Defended species are often conspicuous and this is thought to be an honest signal of defences, i.e. more toxic prey are more conspicuous. Neotropical butterflies of the large Ithomiini tribe numerically dominate communities of chemically-defended butterflies and may thus drive the evolution of mimetic warning patterns. Although many species are brightly coloured, most are transparent to some degree. The evolution of transparency from a warningly coloured ancestor is puzzling as it is generally assumed to be involved in concealment. Here we show that transparent Ithomiini species are indeed less detectable by avian predators (i.e. concealment). Surprisingly, transparent species are not any less unpalatable, and may in fact be more unpalatable than opaque species, the latter spanning a larger range of unpalatability. We put forth various hypotheses to explain the evolution of weak aposematic signals in these butterflies and other cryptic defended prey. Our study is an important step in determining the selective pressures and constraints that regulate the interaction between conspicuousness and unpalatability.

Data from: A call for more transparent reporting of error rates: the quality of AFLP data in ecological and evolutionary research

Despite much discussion of the importance of quantifying and reporting genotyping error in molecular studies, it is still not standard practice in the literature. This is particularly a concern for amplified fragment length polymorphism (AFLP) studies, where differences in laboratory, peak-calling and locus-selection protocols can generate data sets varying widely in genotyping error rate, the number of loci used and potentially estimates of genetic diversity or differentiation. In our experience, papers rarely provide adequate information on AFLP reproducibility, making meaningful comparisons among studies difficult. To quantify the extent of this problem, we reviewed the current molecular ecology literature (470 recent AFLP articles) to determine the proportion of studies that report an error rate and follow established guidelines for assessing error. Fifty-four per cent of recent articles do not report any assessment of data set reproducibility. Of those studies that do claim to have assessed reproducibility, the majority (~90%) either do not report a specific error rate or do not provide sufficient details to allow the reader to judge whether error was assessed correctly. Even of the papers that do report an error rate and provide details, many (≥23%) do not follow recommended standards for quantifying error. These issues also exist for other marker types such as microsatellites, and next-generation sequencing techniques, particularly those which use restriction enzymes for fragment generation. Therefore, we urge all researchers conducting genotyping studies to estimate and more transparently report genotyping error using existing guidelines and encourage journals to enforce stricter standards for the publication of genotyping studies.

Data from: Flexible transparent electrodes based on silver nanowires synthesized via a simple method

Silver nanowires (Ag NWs) with the length of ~60 μm and the diameter of ~300 nm are prepared via a simple, cost-effective, high-yield and eco-friendly procedure under a high molar concentration ratio of silver nitrate (AgNO3) solution to Poly(vinyl pyrrolidone) (PVP) solution. The pre-synthesized Ag NWs were analyzed by scanning electron microscopy (SEM), X-ray diffraction (XRD) and UV-Visible spectrophotometer. Furthermore, the as-prepared silver nanowires were roll-coated on the surfaces of the polyethylene terephthalate (PET) substrates. By optimizing the concentration of silver nanowire solution, the flexible Ag NW/ PET transparent electrodes with a sheet resistance of 3.8 Ω sq-1 at a transmittance of 70% can be fabricated. The results reported in this paper provide a basis for optimizing the growth of silver nanowires and performances of transparent electrodes.

Exploring transparency in peer review: A study describing the content and tone of reviewers' confidential comments to editors

<p>This data set was created to conduct -&nbsp;Exploring transparency in peer review: A study describing the content and tone of reviewers&rsquo; confidential comments to editors. Prior to data collection, the study received ethical approval&nbsp;the Dutch Association for Medical Education Ethics Review Board.&nbsp; A preprint of the study is available on <a href="https://www.biorxiv.org/content/10.1101/2021.07.28.454037v1.full">bioRxiv</a>.&nbsp;</p> <p>Purpose: Recent calls to improve transparency in peer review have prompted examination of many aspects of the peer review process. Confidential comments to editors are a common component of many peer review systems that have clear implications for transparency, yet how reviewers use this component has escaped scrutiny in the published literature. Our study explores 1) how reviewers use the confidential comments section and 2) the alignment between comments to the editor and comments to authors with respect to content and tone.&nbsp;</p> <p>Methods: Our dataset consisted of 358 reviews of 168 manuscripts submitted between January 1, 2019 and August 24, 2020 to a top tier health professions education journal with a single blind review process. We first examined each review to determine whether the reviewer entered comments to the editor. Then, for the subset of reviews with comments, we used procedures consistent with conventional and directed qualitative content analysis to develop a coding scheme and code comments for content, tone, and section of the manuscript. For reviews in which the reviewer recommended reject, we coded for alignment between reviewers&rsquo; comments to the editor and to authors. We report descriptive statistics.</p> <p>Results: Nearly half of the reviews contained comments to the editor (49%). Most of these comments (n=176) summarized the reviewers&rsquo; impression of the article (85%), which could include explicit reference to their recommended decision (44%) or comments on suitability for the journal (10%). The majority of comments addressed the quality of the argument (56%) or research design, methods, or data (51%). The tone of comments to the editor tended to be critical (40%) or constructive (34%). For the 48 reviews recommending reject, the majority of comments to editor contained content that also appeared in comments to the authors (65%); additional content tended to be irrelevant to the manuscript. Tone frequently aligned (85%).</p> <p>&nbsp;</p> <p>Conclusion: Our findings indicate variability in how reviewers use the confidential comments to editor section in online peer review systems, though generally the way they use them suggests integrity and transparency to authors.</p>
