<p><strong>Abstract:</strong> Oxide layers on metal surfaces adversely affect processability and material properties in many industrial applications. Although several plasma-based approaches for deoxidation were investigated in the past, oftentimes they either work under conditions expensive to create or require long processing times. In this study, the deoxidation effect of a non-thermal dielectric barrier discharge plasma in an Ar/H<sub>2</sub> gas mixture at 100 hPa and 20 °C was investigated on copper surfaces with a native oxide layer. The chemical structure of surfaces before and after deoxidation was analyzed by X-ray photoelectron spectroscopy (XPS). The results revealed that ~98 % of the surface lattice oxide Cu<sub>2</sub>O was reduced to Cu after around 20 s of plasma treatment, whereas all oxygen contaminants were almost completely removed from Cu surface after around 50 s. Additionally, the kinetics of the reduction of surface oxide was studied and a Johnson-Mehl-Avrami-Erofeev-Kholmogorov kinetic model was proposed. The analysis of the morphology of surfaces was performed with atomic force microscopy (AFM), showing minor changes in the roughness after deoxidation. Moreover, optical emission spectroscopy (OES) showed atomic hydrogen radicals in the plasma phase, which likely causes deoxidation effect.</p>

<p>This systematic review of the literatu was conducted with the PRISMA method, to explore the contexts in which the use of open government data germinates, identifying barriers to its use and identifying, the role of data literacy among those barriers to use; and the role of open data in promoting informal learning that supports the development of critical data literacy. This file includes a codebook of the main characteristics that were studied in a systematic literature review, where data from 66 articles related to Open Data Usage were identified and coded. Also, the file includes an analysis of Cohen's Kappa, a concordance statistic used to measure the level of agreement among researchers in classifying articles on the characteristics defined in the Codebook. Finally, it includes main tables of the results' analysis.</p>

Tyrosine-protein kinase Yes controls endothelial junctional plasticity and barrier integrity by regulating VE-cadherin phosphorylation and endocytosis
<p><strong>Abstract</strong></p> <p>Vascular endothelial (VE)-cadherin in endothelial adherens junctions is an essential component of the vascular barrier, critical for tissue homeostasis and implicated in diseases such as cancer and retinopathies. Inhibitors of Src cytoplasmic tyrosine kinase have been applied to suppress VE-cadherin tyrosine phosphorylation and prevent excessive leakage, edema and high interstitial pressure. Here we show that the Src-related Yes tyrosine kinase, rather than Src, is localized at endothelial cell (EC) junctions where it becomes activated in a flow-dependent manner. EC-specific <em>Yes1</em> deletion suppresses VE-cadherin phosphorylation and arrests VE-cadherin at EC junctions. This is accompanied by loss of EC collective migration and exaggerated agonist-induced macromolecular leakage. Overexpression of <em>Yes1</em> causes ectopic VE-cadherin phosphorylation, while vascular leakage is unaffected. In contrast, in EC-specific Src-deficiency, VE-cadherin internalization is maintained, and leakage is suppressed. In conclusion, Yes-mediated phosphorylation regulates constitutive VE-cadherin turnover, thereby maintaining endothelial junction plasticity and vascular integrity.</p> <p><strong>Method for retinal EC distribution analysis</strong></p> <p>Chimeric recombination was induced in iSuRe-Cre+ mice at P3 by i.p. injection of tamoxifen (100 µg/mouse, Sigma). Retinas were taken at P7 and P15, immunostained for CD31 and flat-mounted. Images were taken by z-stack tile scanning using a 10X objective on a confocal microscope (Leica SP8). Maximum intensity projection images of whole retinas were used for image segmentation, which was performed with ImageJ resources. The maximum projection of the MbTomato channel threshold was established to distinguish MbTomato+ cells from the background. Outliers with a radius between 0.2-1.0 µm were removed. The CD31 channel (after maximum projection) was used to define the outlines of veins and arteries; the optic nerve was used as a mask to define a referential system. For computational analysis, a bespoken Python-based workflow was employed, accessible on GitHub (https://github.com/wgiese/retina-vein-artery-cs). For every pixel in the image, three numbers were computed (using the mask as referential): (1) distance to the nearest vein (d<sub>v</sub>), (2) distance to the nearest artery (d<sub>a</sub>) and (3) radial distance to the optic nerve (r). From these measures, the relative distances by ϕ<sub>v-a</sub> = d<sub>v/</sub>(d<sub>v</sub> + d<sub>a</sub>) were obtained. The EC distribution was computed by performing the operation for all YFP-positive pixels, which were used as a proxy for EC distribution. A kernel density estimation was used to approximate the underlying EC distribution in the 2D coordinate system spanned by ϕ<sub>v-a</sub> and r. </p>

Dataset for: The barrier to radial oxygen loss protects roots against hydrogen sulphide intrusion and its toxic effect
<ul> <li> <span>The root barrier to radial O<sub>2</sub> loss (ROL) is a key root trait preventing </span><span>O<sub>2</sub></span><span> loss from roots to anoxic soils thereby enabling root growth into anoxic, flooded soils. </span> </li> <li> <span>We hypothesized that the ROL barrier can also prevent intrusion of hydrogen sulphide (H<sub>2</sub>S), a potent phytotoxin in flooded soils. Using H2S and </span><span>O<sub>2</sub></span><span>-sensitive microsensors, we measured the apparent permeance to </span><span>H<sub>2</sub>S</span><span> of rice roots and tested whether restricted </span><span>H<sub>2</sub>S</span><span> intrusion reduced its adverse effects on root respiration and if </span><span>H<sub>2</sub>S</span><span> could induce the formation of a ROL barrier.</span> </li> <li> <span>The ROL barrier reduced apparent permeance to </span><span>H<sub>2</sub>S</span><span> by almost 99%, greatly restricting </span><span>H<sub>2</sub>S</span><span> intrusion. The ROL barrier acted as a shield towards </span><span>H<sub>2</sub>S</span><span>; </span><span>O<sub>2</sub></span><span> consumption in roots with a ROL barrier remained unaffected at high </span><span>H<sub>2</sub>S</span><span> concentration (500 µM), compared to a 67% decline in roots without a barrier. Importantly, low </span><span>H<sub>2</sub>S</span><span> concentrations induced the formation of a ROL barrier.</span> </li> <li> <span>In conclusion, the ROL barrier plays a key role in protecting against </span><span>H<sub>2</sub>S</span><span> intrusion, and </span><span>H<sub>2</sub>S</span><span> can act as an environmental signalling molecule for the induction of the barrier. The study demonstrates the multiple functions of the suberized/lignified outer part of the rice root beyond that of restricting ROL.</span> </li> </ul>

<p>Python code for a global activation energy (E<sub>a</sub>) fit to temperature dependent stopped-flow data (*.bka file):</p> <p>As shown in our manuscript, the accuracy of E<sub>a</sub> estimation from stopped-flow data is greatly increased by a global fit to the data. Thereby, the ensemble of curves of a sample at different temperatures is fitted globally using the analytical solution (<strong>Eqn. </strong><strong>10</strong>), instead of evaluating permeabilities for different temperatures individually and independently. In our python code, osmotic water flux measurements of a sample (mixture of vesicles with and without water channels) recorded at different temperatures are simultaneously fitted using <strong>Eqn. </strong><strong>7</strong>, <strong>Eqn. </strong><strong>10</strong>,<strong> Eqn. </strong><strong>11</strong> and <strong>Eqn. </strong><strong>14</strong>. Here, the only free fit parameter, which is evaluated for the different temperatures independently is coefficient <em>b</em> from <strong>Eqn. </strong><strong>7</strong>. The accuracy of the results increases with the span of the temperature values, number of performed measurements and a decreased empty vesicle fraction.</p> <p> </p>

Environmental DNA highlights the influence of salinity and agricultural run-off on coastal fish assemblages in the Great Barrier Reef region
<p class="MsoNormal">Agricultural run-off in Australia's Mackay-Whitsunday region is a major source of nutrient and pesticide pollution to the coastal and inshore ecosystems of the Great Barrier Reef. While the effects of run-off are well documented for the region's coral and seagrass habitats, the ecological impacts on estuaries, the direct recipients of run-off, are less known. This is particularly true for fish communities, which are shaped by the physico-chemical properties of the coastal waterways that vary greatly in tropical regions. To address this knowledge gap, we used environmental DNA (eDNA) metabarcoding to examine teleost and elasmobranch fish assemblages at four locations (three estuaries and a harbour) subjected to varying levels of agricultural run-off during a wet and dry season. Pesticide and nutrient concentrations were markedly lower during the sampled dry season. With the influx of freshwater and agricultural run-off during the wet season, teleost and elasmobranch taxa richness significantly decreased in all three estuaries, along with pronounced changes in fish community composition which were largely associated with environmental variables (particularly salinity). In contrast, the nearby Mackay Harbour exhibited a far more stable community structure, with no marked changes in fish assemblages observed between the sampled seasons. Within the wet season, differing compositions of fish communities were observed among the four sampled locations, with this variation being significantly correlated with environmental variables (salinity, chlorophyll, DOC) and contaminants from agricultural run-off, i.e., nutrients (nitrogen and phosphorus) and pesticides. Historically contaminated and relatively unimpacted estuaries each demonstrated distinct fish communities, reflecting their associated catchment use. Our findings emphasise that while seasonal effects (e.g., changes in salinity) play a key role in shaping the community structure of estuarine fish in this region, agricultural contaminants (nutrients and pesticides) are also important contributors in some systems.</p>
Metabolomic Profile of Cerebral Tissue After Blood-Brain Barrier Opening using Microbubble-Assisted Ultrasound: A Focus on Contralateral Side.
<p>Microbubble (MB)-assisted ultrasound (US) is an innovative modality for the non-invasive, targeted and efficient delivery of the therapeutic molecules into the brain. Previously, we reported the first metabolomic signature of blood-brain barrier opening (BBBO) induced by MB-assisted US. In the present study, the neurometabolic consequences of acoustically mediated BBBO on cerebral tissue using multimodal metabolomics approaches. Sinusoid US waves (1 MHz, peak negative pressure 0.6 MPa, burst length 10 ms, total treatment time 30 s, MB bolus dose 0.7 10<sup>5</sup> MBs/g) were applied on the right striatum (ipsilateral side). Brain was collected and both striata were then dissected 3 h, 2 days and 1 week after BBBO. After tissue preparation, the samples were analyzed using nuclear magnetic resonance spectrometry (NMRS) and high-performance liquid chromatography coupled to mass spectrometry (HPLC-MS). Our findings showed a slight disruption of metabolic pathways in contralateral striata of animals. Analyses of metabolic pathways indicated change of amino acid metabolisms. In addition, tryptophan derivate dosages revealed the perturbation of a central metabolite of the kynurenin pathway (<em>i.e.</em>, 3-hydroxykynurenin). In conclusion, the acoustically mediated BBBO of the ipsilateral cerebral hemisphere induced significant change in metabolism of contralateral one.</p>
Implications of headwater contact zones for the riverine barrier hypothesis: a case study of the Blue-capped Manakin (Lepidothrix coronata)
<p>Rivers frequently delimit the geographic ranges of species in the Amazon Basin. These rivers also define the boundaries between genetic clusters within many species, yet river boundaries have been documented to break down in headwater regions where rivers are narrower. To explore the evolutionary implications of headwater contact zones in Amazonia, we examined genetic variation in the Blue-capped Manakin (<em>Lepidothrix coronata</em>), a species previously shown to contain several genetically and phenotypically distinct populations across the western Amazon Basin. We collected restriction site-associated DNA sequence data (RADcap) for 706 individuals and found that spatial patterns of genetic structure indicate rivers, particularly the Amazon and Ucayali, are major dispersal barriers for <em>L. coronata</em> along a distance of more than 3000 km. We also found evidence that genetic connectivity is elevated across several headwater regions, highlighting the importance of headwater gene flow for models of Amazonian diversification. The headwaters of the Ucayali River provide a notable exception to findings of headwater gene flow by harboring non-admixed populations of <em>L. coronata</em> on opposite sides of a <1 km-wide river channel with a known dynamic history, potentially suggesting that additional prezygotic barriers are limiting gene flow in this region. </p>
