Large-scale metabolic interaction network of the mouse and human gut microbiota

<p>The role of our gut microbiota in health and disease is largely attributed to the collective metabolic activities of the inhabitant microbes. A system-level framework of the microbial community structure, mediated through metabolite transport, would provide important insights into the complex microbe-microbe and host-microbe chemical interactions. This framework, if adaptable to both mouse and human systems, would be useful for mechanistic interpretations of the vast amounts of experimental data from gut microbiomes in murine animal models, whether humanized or not. Here, we constructed a literature-curated, interspecies network of the mammalian gut microbiota for mouse and human hosts, called NJC19. This network is an extensive data resource, encompassing 838 microbial species (766 bacteria, 53 archaea, and 19 eukaryotes) and 6 host cell types, interacting through 8,224 small-molecule transport and macromolecule degradation events. Moreover, we compiled 912 negative associations between organisms and metabolic compounds that are not transportable or degradable by those organisms. Our network may facilitate experimental and computational endeavors for the mechanistic investigations of host-associated microbial communities.</p>

Data from: Seasonal dynamics of flock interaction networks across a human-modified landscape in lowland Amazonian rainforest

<p><span>Although lowland tropical rainforests were once widely believed to be the archetype of stability, seasonal variation exists. In these environments, seasonality is defined by rainfall, leading to a predictable pattern of biotic and abiotic changes. Only the full annual cycle reveals niche breadth, yet most studies of tropical organisms ignore seasonality, thereby underestimating realized conditions. If human-modified habitats display more seasonal stress than intact habitats, then ignoring seasonality will have particularly important repercussions for conservation. We examined the seasonal dynamics of Amazonian mixed-species flocks—an important species interaction network—across three habitats with increasing human disturbance. We quantified seasonal space use, species richness and attendance, and four ecological network metrics for flocks in primary forest, small forest fragments, and regenerating secondary forest in central Amazonia. Our results indicate that, even in intact, lowland rainforest, mixed-species flocks exhibit seasonal differences. </span>During the dry season, flocks included more species, generally ranged over larger areas, and displayed network structures that were less complex and less cohesive. We speculate that because most flocking species nest during the dry season—a time of reduced arthropod abundance—flocks are simultaneously constrained by these two competing pressures. Moreover, these seasonal differences were most pronounced in forest fragments and secondary forest, habitats that are less buffered from the changing seasons. <span>Our results suggest that seasonality influences the conservation value of human-modified habitats, raising important questions about how rainforest organisms will cope with an increasingly unstable climate.</span></p>

A human IgSF cell-surface interactome reveals a complex network of protein-protein interactions

<p>Cell-surface protein-protein interactions (PPIs) mediate cell-cell communication, recognition and responses. We executed an interactome screen of 564 human cell-surface and secreted proteins, most of which are immunoglobulin superfamily (IgSF) proteins, using a high-throughput, automated ELISA-based screening platform employing a pooled-protein strategy to test all 318,096 PPI combinations. Screen results, augmented by phylogenetic homology analysis, revealed ~380 previously unreported PPIs. We validated a subset using surface plasmon resonance and cell binding assays. Observed PPIs reveal a large and complex network of interactions both within and across biological systems. We identified new PPIs for receptors with well-characterized ligands, and binding partners for 'orphan' receptors. New PPIs include proteins expressed on multiple cell types, and involved in diverse processes including immune and nervous system development and function, differentiation/proliferation, metabolism, vascularization, and reproduction. These PPIs provide a resource for further biological investigation into their functional relevance, and may offer new therapeutic drug targets.</p>

A cross-sectional survey on bat human interaction in Pakistan: one health perspective

<p><b>Background and Aim</b></p> <p class="MDPI17abstract">Serologic evidence has identified <i>Lyssavirus</i> exposure among bats in the Indian subcontinent. This study aims to investigate the perception of people regarding bats and the frequency of bat human interaction with One Health implications.</p> <p class="MDPI17abstract"><b>Material and Method </b></p> <p class="MDPI17abstract">A cross-sectional study was conducted using a structured questionnaire among individuals (n=1466) in two distinct topographic residential backgrounds (Mountainous and Plain regions) in Punjab and Khyber Pakhtunkhwa province in Pakistan.</p> <p class="MDPI17abstract"><b>Result </b></p> <p class="MDPI21heading1"><span><span><span>A considerable number of respondents (28%) reported bat's left fruits in their gardens. People who saw bat left fruits in their garden had also reported more bat conflict incidences (32%) as compared to those who had not seen bat left fruit (16%). A higher proportion of respondents from the mountainous districts (23%) reported bat conflict incidents, compared to the plain region respondents (17%). Univariate analysis model also highlighted that topographic residential background (mountainous vs plain residential area) had significance (p&lt;0.05) in describing bat conflict and suspected human rabies-related deaths, in comparison with provincial residential background (Punjab vs Khyber Pakhtunkhwa).  </span></span></span></p> <p class="MDPI17abstract"><b>Conclusion </b></p> <p class="MDPI17abstract">Our findings indicate the necessity of a One Health comprehensive surveillance system for emerging and re-emerging zoonotic pathogens, including wildlife as a potential Lyssavirus reservoir, within a context of increased public health education efforts targeted at bats. Epidemiologic and ecologic investigations, as well as laboratory characterization of the virus responsible for human deaths in the mountainous regions, in Pakistan, will provide essential information required to develop strategies for zoonotic pathogen prevention and control.</p>

Differentially evolutionary pathways and their interactions in genes expressed in brain of human and macaque

As the key organ that separates human from other non-human primates, brain has continuously evolved to adapt to the changes of environments and climates. Although human shares most genetic, molecular and cellular features with primates like macaque, there are significant differences in the structure and function in brain of human and these species. Thus, exploring the differences between brains of human and non-human primates in the context of evolution will provide insights into the development, function and diseases of human nervous system. Since the genes involved in many aspects of human brain are under common pressures of natural selection, their evolutionary features can be analyzed collectively at pathway-level. In this study, we tried to explore the molecular mechanisms underlying human brain by comparing the evolutionary features of pathways enriched in genes expressed in human brain and macaque brain. We identified 31 differentially evolutionary pathways in the brain of human and macaque, among which included those related to neurological diseases, signaling transduction, immune and metabolism. By analyzing differentially expressed genes in brain regions and development stages between human and macaque, we also found that ten and four pathways with evolutionary differences, respectively. We further performed crosstalk analysis of pathways to obtain an intuitive correlation between the pathways, which is helpful to understand the mechanism of interaction between pathways. Our results shed light on a comprehensive view of the evolutionary pathways of the human nervous system and provide a reference for the study of human brain development.

Data from: Free-ranging dogs prefer petting over food in repeated interactions with unfamiliar humans

Dogs (Canis lupus familiaris) are the first species to have been domesticated, and unlike other domesticated species, they have developed a special bonding with their owners. The ability to respond to human gestures and language, and the hypersocial behaviours of dogs are considered key factors that have led them to become man's best friend. Free-ranging dogs provide an excellent model system for understanding the dog-human relationship in various social contexts. In India, free-ranging dogs occur in all possible human habitations. They scavenge among garbage, beg for food from humans, give birth in dens close to human habitations, and establish social bonds with people. However, there is ample dog-human conflict on the streets, leading to morbidity and mortality of dogs. Hence the ability to assess an unfamiliar human before establishing physical contact could be adaptive for dogs especially in the urban environment. We tested a total of 103 adult free-ranging dogs to investigate their response to immediate social and long-term food and social rewards. The dogs were provided a choice of obtaining a food reward either from the experimenter's hand or the ground. The dogs avoided making physical contact with the unfamiliar human. While immediate social reward was not effective in changing this response, the long-term test showed a strong effect of the social contact on the dogs' response. Our results revealed that these dogs tend to build trust based on affection, and not food rewards. The study provides significant insights into the dynamics of dog-human interactions on the streets and subsequent changes in behaviours of dogs through the process of learning.

Data from: Human activities and landscape features interact to closely define the distribution and dispersal of an urban commensal.

The rock pigeon, Columba livia, is a cosmopolitan human commensal, domesticated thousands of years ago. However, the human-mediated factors governing its distribution and dispersal are not well understood. In this study, we performed (1) hierarchical distance sampling on ~400 island-wide point transects, (2) a population genomic inquiry based on ~7000 SNPs from almost 150 individuals, and (3) landscape-genomic analyses on the basis of extensive ecological and social-economic databases to characterize the distribution and dispersal patterns of rock pigeons across Singapore. Our distance sampling results indicated that the volume of intentional 'mercy feeding' and availability of high-rise buildings are the most reliable predictors of high pigeon densities in Singapore. Genomic analyses demonstrated that rock pigeons in Singapore form a single population possibly derived from rapid expansion from a genetically homogenous group of founder individuals. Specifically, rock pigeons in Singapore lack sex-biased dispersal and are clustered with a genetic patch size of ~3km. Landscape genomic analyses of great precision pointed to the presence of dense trees as agents of resistance to dispersal whereas a high road density reduces this resistance. By pinpointing a range of ecological and socio-economic variables determining the distribution and dispersal of pigeons, our study provides urban planners with the tools for optimal management of this human commensal, such as a curtailment of the practice of mercy feeding and modifications to the urban landscape to reduce pigeon density and to lower the likelihood of repopulation by dispersal.

Data from: Human–Cougar interactions in the wildland–urban interface of Colorado's front range

As human populations continue to expand across the world, the need to understand and manage wildlife populations within the wildland–urban interface is becoming commonplace. This is especially true for large carnivores as these species are not always tolerated by the public and can pose a risk to human safety. Unfortunately, information on wildlife species within the wildland–urban interface is sparse, and knowledge from wildland ecosystems does not always translate well to human‐dominated systems. Across western North America, cougars (Puma concolor) are routinely utilizing wildland–urban habitats while human use of these areas for homes and recreation is increasing. From 2007 to 2015, we studied cougar resource selection, human–cougar interaction, and cougar conflict management within the wildland–urban landscape of the northern Front Range in Colorado, USA. Resource selection of cougars within this landscape was typical of cougars in more remote settings but cougar interactions with humans tended to occur in locations cougars typically selected against, especially those in proximity to human structures. Within higher housing density areas, 83% of cougar use occurred at night, suggesting cougars generally avoided human activity by partitioning time. Only 24% of monitored cougars were reported for some type of conflict behavior but 39% of cougars sampled during feeding site investigations of GPS collar data were found to consume domestic prey items. Aversive conditioning was difficult to implement and generally ineffective for altering cougar behaviors but was thought to potentially have long‐term benefits of reinforcing fear of humans in cougars within human‐dominated areas experiencing little cougar hunting pressure. Cougars are able to exploit wildland–urban landscapes effectively, and conflict is relatively uncommon compared with the proportion of cougar use. Individual characteristics and behaviors of cougars within these areas are highly varied; therefore, conflict management is unique to each situation and should target individual behaviors. The ability of individual cougars to learn to exploit these environments with minimal human–cougar interactions suggests that maintaining older age structures, especially females, and providing a matrix of habitats, including large connected open‐space areas, would be beneficial to cougars and effectively reduce the potential for conflict.

Data from: Human-mediated disturbance in multitrophic interactions results in outbreak levels of North America's most venomous caterpillar

Abstract Anthropogenic environmental change is predicted to disrupt multitrophic interactions, which may have drastic consequences for population-level processes. Here, we investigate how a large-scale human-mediated disturbance affects the abundance of North America's most venomous caterpillar species, Megalopyge opercularis. Specifically, we used a natural experiment where netting was deployed to cover the entire canopies of a subset of mature southern live oak trees (Quercus virginiana) to exclude urban pest birds (grackles and pigeons), throughout an 8.1-km2 area encompassing a medical center in Houston, Texas. We used this experimental exclusion to test the following hypothesis: release from avian predators increases caterpillar abundance to outbreak levels, which increases the risk to human health. Results from a multi-year survey show that caterpillar abundance increased, on average, &gt;7300% on netted versus non-netted trees. Thus, increases in caterpillar abundance, due to anthropogenic enemy release, increase human exposure to this venomous pest, and should be considered a health threat in the area. This study emphasizes the unforeseen consequences of ecological disturbance for species interactions and highlights the importance of considering ecology in urban planning.

Targeting host-virus interactions: In silico analysis of the binding of human milk oligosaccharides to viral proteins involved in respiratory infections

<p><span>Respiratory viral infections, a major public health concern, necessitate the continuous development of novel antiviral strategies, particularly in the face of emerging and re-emerging pathogens. In this study, we </span><span>explored</span><span> the potential of human milk oligosaccharides (HMOs) as broad-spectrum antiviral agents against key respiratory viruses. </span><span>By examining the</span><span> structural mimicry of host cell receptors and </span><span>their </span><span>known biological functions, including antiviral activities, we assessed the </span><span>ability</span><span> of HMOs to bind and potentially inhibit viral proteins crucial for host</span><span> </span><span>cell entry. Our <em>in silico</em> analysis </span><span>focused</span><span> on viral proteins integral to host-virus interactions</span><span>, namely,</span><span> the hemagglutinin protein of influenza, fusion proteins of respiratory syncytial and human metapneumovirus, and the spike protein of SARS-CoV-2. Using molecular docking and simulation studies, we </span><span>demonstrated</span><span> that HMOs exhibit varying binding affinities to these viral proteins, suggesting their potential as viral entry inhibitors. </span><span>This</span><span> study </span><span>identified</span><span> several HMOs with promising binding profiles, highlighting their potential in antiviral drug development. This research provides a foundation for utilizing HMOs as a natural source for designing new therapeutics, offering a novel approach in the fight against respiratory viral infections.</span></p>

Data from: coexistence across space and time: social-ecological patterns within a decade of human-coyote interactions in San Francisco

<p><span>Global change is increasing the frequency and severity of human-wildlife interactions by pushing people and wildlife into increasingly resource-limited shared spaces. To understand the dynamics of human-wildlife interactions, and what may constitute human-wildlife coexistence in the Anthropocene, there is a critical need to explore the spatial, temporal, sociocultural, and ecological variables that contribute to human-wildlife conflicts in urban areas.</span></p> <p><span>Due to their opportunistic foraging and behavioral flexibility, coyotes (<em>Canis latrans</em>) frequently interact with people in urban environments. San Francisco, California, USA hosts a very high density of coyotes, making it an excellent region for analyzing urban human-coyote interactions and attitudes toward coyotes over time and space.</span></p> <p><span>We used a community-curated long-term data source from San Francisco Animal Care and Control to summarize a decade of coyote sightings and human-coyote interactions in San Francisco and to characterize spatiotemporal patterns of attitudes and interaction types in relation to housing density, socioeconomics, pollution and human vulnerability metrics, and green space availability.</span></p> <p><span>We found that human-coyote conflict reports have been significantly increasing over the past 5 years and that there were more conflicts during the coyote pup-rearing season (April-June), the dry season (June-September), and the COVID-19 pandemic. Conflict reports were also more likely to involve dogs and occur inside of parks, despite more overall sightings occurring outside of parks. Generalized linear mixed models revealed that conflicts were more likely to occur in places with higher vegetation greenness and median income. Meanwhile reported coyote boldness, hazing, and human attitudes toward coyotes were also correlated with pollution burden and human population vulnerability indices.</span></p> <p><span><em>Synthesis and applications</em>: </span><span>Our results provide compelling evidence suggesting that human-coyote conflicts are intimately associated with social-ecological heterogeneities and time, emphasizing that the road to coexistence will require socially-informed strategies. Additional long-term research articulating how the social-ecological drivers of conflict (e.g., human food subsidies, interactions with domestic species, climate-induced droughts, socioeconomic disparities, etc.) change over time will be essential in building adaptive management efforts that effectively mitigate future conflicts from occurring.  </span></p>

Bongard-HOI: Benchmarking Few-Shot Visual Reasoning for Human-Object Interactions

<p>A significant gap remains between today&#39;s visual pattern recognition models and human-level visual cognition especially when it comes to few-shot learning and compositional reasoning of novel concepts. We introduce Bongard-HOI, a new visual reasoning benchmark that focuses on compositional learning of human-object interactions (HOIs) from natural images. It is inspired by two desirable characteristics from the classical Bongard problems (BPs): 1) few-shot concept learning, and 2) context-dependent reasoning. We carefully curate the few-shot instances with hard negatives, where positive and negative images only disagree on action labels, making mere recognition of object categories insufficient to complete our benchmarks. We also design multiple test sets to systematically study the generalization of visual learning models, where we vary the overlap of the HOI concepts between the training and test sets of few-shot instances, from partial to no overlaps. Bongard-HOI presents a substantial challenge to today&#39;s visual recognition models. The state-of-the-art HOI detection model achieves only 62% accuracy on few-shot binary prediction while even amateur human testers on MTurk have 91% accuracy. With the Bongard-HOI benchmark, we hope to further advance research efforts in visual reasoning, especially in holistic perception-reasoning systems and better representation learning.</p>

Managing Human-Wildlife Interactions: Ecological and Financial Assessment of Elk Feedground Closure in Teton County

<p>Teton County in Western Wyoming is home to large working landscapes, a national park, and the nation's largest elk herd, the Jackson herd. It is also one of the few places in the Western United States that still operates elk feedgrounds, where the artificial feeding of these large mammals has resulted in high density populations over small areas, leading to increased disease transmission and prevalence. A disease of primary concern is brucellosis (<em>Brucella abortus</em>) which can be transmitted from elk to cattle and result in financial burdens for ranchers through quarantine, depopulation, reduced milk production, or calf abortions. This project aimed to better understand the complex social and ecological dynamics of elk feedgrounds in order to assess the feasibility of implementing financial tools that would mitigate the effects of disease transmission and wildlife presence risks of a simulated feedground closure. Our goal is to help improve human-wildlife coexistence on Wyoming's private and public lands. To accomplish this, we completed a Public Comment Sentiment Analysis, a Jackson Herd Habitat Connectivity Model, a Brucellosis Transmission Risk Model, and an Analysis of Financial Repercussions of Feedground Closure. These methods resulted in the assessment of two financial tools, a brucellosis compensation fund and an elk rent program, which we recommend to be implemented in Teton County. This project will serve to better inform the Property and Environment Research Center on potential methods for improving human-wildlife interactions and coexistence in Teton County through the understanding of where elk move on private lands, transmission of disease from elk to cattle, and the impacts that the cessation of feeding could cause on subsequent stakeholders, specifically the financial implications for ranchers.</p>

Human-wildlife interactions on the tidal flats of the Bijagós archipelago: does shellfishing affect migratory shorebirds?

<p>The Bijagós archipelago in West Africa is home to an ethnic group with a rich cultural heritage that is tightly linked to nature. The Bijagós people have a shared cultural identity, but across islands, there are different resource management regimes stemming from island-specific context with regards to socio-political organization and strength of cultural heritage. Across the archipelago, bivalves harvested manually from the mudflats are an important part of the Bijagós people's diet, economy, and culture. Thousands of migratory shorebirds share the use of these mudflats during their non-breeding season, consuming macrobenthos such as crustaceans and bivalves, including those harvested by local people. At the end of their stay in the Bijagós, shorebirds need to fuel for their migratory flight in order to return to their breeding areas, being particularly important during this period that they have access to undisturbed feeding areas with suitable food resources.</p> <p>In this study, we start by exploring shellfishing patterns across different management regimes, then assess seasonal variation in the direct impact of shellfishing on shorebirds (through competition for resources and space), and finally quantify the indirect impact of sediment disturbance due to shellfishing upon shorebird prey availability. Results indicate that bivalve resources are better managed in areas with formal protection, while traditional management based on cultural beliefs results in poorer stock conditions. Interestingly, across islands shellfishing activity is concentrated in mid-winter, decreasing towards shorebirds' fuelling period, when they benefit the most from reduced disturbance on the mudflats. No direct competition for resources was detected, as collected bivalves were significantly larger than those consumed by shorebirds, regardless of the season. Indirect impacts caused by sediment disturbance during shellfishing were also mostly absent, causing only a small reduction on shorebirds prey density, but with no effect on the available biomass.</p>
