High-resolution X-ray computed tomography images of Bentheim sandstone under elevated stress

<p>A dry sample of Bentheim (or Bentheimer) sandstone was characterized using 3D X-Ray microscopy (Versa XRM-500, XRadia-Zeiss) at three different confining pressures of 1 MPa, 20 MPa, and 30 MPa and two voxel sizes of (1.5854 &micro;m)<sup>3</sup> and (3.3452 &micro;m)<sup>3</sup>. The 5-mm-diameter, 20-mm-long dry sample was placed inside a custom-made pressure sell (Lebedev et al, 2017). The sample was subjected to confining pressure of 20 MPa and &nbsp;3200 radiographs were acquired, &nbsp;then confining pressure was reduced to 1MPa and the sample was imaged again, finally, the sample was pressurized up to 30MPa and the final image set was taken. &nbsp;Image reconstruction was done using internal software (XRadia-Zeiss).</p>

Beam profiles images measured of an undulator- produced X-ray beam reflected by a high-quality toroidal mirror

<p>The experimental data have been collected at the ID09 ESRF beamline at the EBS-ESRF storage ring, we used an IVU17 undulator set to have its first harmonic at an energy of E = 18.5 keV. The toroidal mirror have adjustable meridional radius, with 0.5 &mu;rad rms of slope error, 18 nm rms of height error and a micro-roughness of 2.8 &Aring;. Each h5 file contains results from different scan measurements, logbook, Python scripts data analysis and OASYS workflows for simulations are allocated in a GitHub repository: <a href="https://github.com/jureyherrera/toroidal_mirror_project">https://github.com/jureyherrera/toroidal_mirror_project</a></p>

Fiber Orientation Estimation from X-ray Dark Field Images of Fiber Reinforced Polymers using Constrained Spherical Deconvolution: Data

<p>The data was simulated in GATEv8.0. The macro&#39;s and other files for the simulation can be found in the folders: Sim_50_40, Sim80_60 and Sim90_70. Here,&nbsp;the different files to perform the simulation are given, as well as the output data, found in the folders Flats and Projs (flatfields and projections) in the form of a csv-file. The csv-file contains 5000 rows (one for each image), and each row contains a flattened 450x450 image.</p> <p>The files for visualization of the fiber directions are given in the folder MRtrix. This&nbsp;folder contains the reconstructed scatter magnitudes and their respective directions in a mat-file.&nbsp;On this set of directions the constrained spherical deconvolution is applied using the sf_dirs.mif, sf_mask.mif, sf_response.mif and data.mif files. This returns the orientation density function in each voxel as output (odf_csd_14.mif). An alternative approach is performing a Funk-Radon transform on the coefficients of the scatter function (data_coeffs_10.mif) to obtain odf_frt_10.mif.</p> <p>Using a peak finding algorithm the fiber orientations are extracted from these odf-files and written to peaks_x.mif files, with or without&nbsp;a threshold (10% of largest amplitude).</p>

The 1.1 Å Structure of the Periplasmic Phosphate-Binding Protein from Stenotrophomonas maltophilia - a crystallisation contaminant identified by molecular replacement using the entire protein database (X-ray diffraction images).

<p>During efforts to crystallise the enzyme 2,4-dihydroxyacetophenone&nbsp;dioxygenase (DAD)&nbsp;from <em>Alcaligenes</em> sp. 4HAP, a small number of strongly diffracting protein crystals were&nbsp;obtained after two years of crystal growth in one condition. The crystals diffracted&nbsp;synchrotron radiation to almost 1.0 &Aring; resolution and were, until recently, assumed to&nbsp;be formed by the DAD protein. However, when another crystal form of this enzyme&nbsp;was eventually solved at lower resolution, molecular replacement using this structure as&nbsp;the search model did not give a convincing solution with the original atomic resolution&nbsp;dataset. Hence we considered that these crystals might be due to a protein impurity,&nbsp;although molecular replacement using the structures of common crystallisation contaminants as search models again failed. A script to perform molecular replacement using&nbsp;MOLREP (Vagin, A. &amp; Teplyakov, A. (2010). Acta Crystallogr. D 66, 22-25.) in which&nbsp;the first chain of every structure in the PDB was used as a search model was run on a&nbsp;multi-core cluster. This identified a number of prokaryotic phosphate binding proteins&nbsp;as scoring highly in the MOLREP peak lists. Calculation of an electron density map at&nbsp;1.1 &Aring; resolution allowed most of&nbsp;the amino acids to be identified visually and built into the model. A BLAST search then&nbsp;indicated that the molecule was most probably a phosphate binding protein from&nbsp;<em>Stenotrophomonas maltophilia</em> (UniProt ID: B4SL31; gene ID: Smal_2208)&nbsp;and fitting of the corresponding sequence to the atomic&nbsp;resolution map fully corroborated this. Proteins in this family have been linked with the virulence of antibiotic resistant strains of pathogenic bacteria and with biofilm formation.&nbsp;The structure has been refined to an R-factor of&nbsp;10.15&nbsp;% and an R-free of 12.46&nbsp;% at 1.1 &Aring; resolution. The molecule adopts the type-II&nbsp;periplasmic binding protein fold with a number of extensively elaborated loop regions.&nbsp;A fully-dehydrated phosphate anion is bound tightly between the two domains of the&nbsp;protein and interacts with conserved residues and a number of helix dipoles.&nbsp;</p>
