Data from: Can patterns of habitat use by western Nearctic-Neotropical migratory landbirds in winter inform conservation priorities?

<p>ABSTRACT—I use point-count survey data collected from 171 locations across 11 vegetation conditions in western Mexico to illustrate common patterns of winter habitat use by 97 Nearctic-Neotropical migratory landbird species.  A number of bird species are relatively restricted in their habitat use, with some [e.g., Northern Waterthrush (<i>Parkesia noveboracensis</i>), American Redstart (<i>Setophaga ruticilla</i>)] occurring only in relatively undisturbed habitats, and others [e.g., Say's Phoebe (<i>Sayornis saya</i>), Horned Lark (<i>Eremophila alpestris</i>)] occurring only in relatively disturbed lands associated with agriculture.  A large number of bird species [e.g., Cassin's Vireo (<i>Vireo cassinii</i>), MacGillivray's Warbler (<i>Geothlypis tolmiei</i>)] use every one of the vegetation types considered, from low-elevation tropical deciduous forests to high-elevation conifer forests.  Bird species showing patterns of restricted habitat use deserve conservation attention, but so might more broadly distributed species that become significantly less abundant in human-altered habitats.  Identifying the latter will require the inclusion of a wider spectrum of altered vegetation types/conditions than what I included here, or than what is typically considered in wildlife-habitat relationship programs.</p>

Supplementary information for: Using networks to identify structure in phylogenetic tree sets

<p>Modern phylogenomic studies produce large sets of trees that can represent variation in inferred phylogenies across genes, uncertainty in estimated phylogenies for a given gene, or both. Standard practice is to condense this variation down to a small set of point estimates or consensus trees in order to facilitate display and interpretation. However, doing so results in the loss of enormous amounts of information about the structure of the underlying tree set. Here, we propose new approaches to explore and detect structure in the tree set itself. These approaches rely on the well-developed mathematical foundations of community detection in networks and leverage two different network types. The first type uses nodes to represent trees and connects these nodes with edges whose weights are determined by the similarity (affinity) of the trees. The second type uses nodes to represent bipartitions and connects nodes with edges whose weights represent the covariance in bipartition presence/absence across trees in the set. These two network types carry information that is complementary, but not identical. A variety of methods may be applied to both networks in order to identify interesting community structure. These community detection approaches provide a rich view of the information contained in phylogenomic data sets and facilitate investigation into the forces driving inferred phylogenetic variation across genomes.</p>

Using genomic information for management planning of an endangered perennial, Viola uliginosa

Species occupying habitats subjected to frequent natural and/or anthropogenic changes are a challenge for conservation management. We studied one such species, Viola uliginosa, an endangered perennial wetland species typically inhabiting sporadically flooded meadows alongside rivers/lakes. In order to estimate genomic diversity, population structure and history, we sampled five sites in Finland, three in Estonia, and one each in Slovenia, Belarus, and Poland using genomic SNP data with double-digest restriction site associated DNA sequencing (ddRAD-seq). We found monophyletic populations, high levels of inbreeding (mean population FSNP = 0.407 – 0.945), low effective population sizes (Ne = 0.8 – 50.9), indications of past demographic expansion and rare long-distance dispersal. Our results are important in implementing conservation strategies for Viola uliginosa, which should include founding of seed banks, ex situ cultivations, and re-introductions with individuals of proper origin, combined with continuous population monitoring and habitat management.

Data from: Observed fitness may affect niche overlap in competing species via selective social information use

Social information transmission is important because it enables horizontal spread of behaviors, not only between conspecifics, but also between individuals of different species. Because interspecific social information use is expected to take place among species with similar resource needs, it may have major consequences for the emergence of local adaptations, resource sharing and community organization. Social information use is expected to be selective, but the conditions promoting it in an interspecific context are not well known. Here, we experimentally test whether pied flycatchers (Ficedula hypoleuca) use the clutch size of great tits (Parus major) in determining the quality of the observed individual and use it as a basis in decision-making. We show that pied flycatchers (Ficedula hypoleuca) copied or rejected a novel nest-site feature preference of great tits (Parus major), experimentally manipulated to exhibit high or low fitness (clutch size), respectively. Our results demonstrate that the social transmission of behaviors across species can be highly selective in response to observed fitness, plausibly making the phenomenon adaptive. In contrast with the current theory of species coexistence, overlap between realized niches of species could dynamically increase or decrease depending on the observed success of surrounding individuals.

Data from: A four-questions perspective on public information use in sticklebacks (Gasterosteidae)

Whether learning primarily reflects general processes or species-specific challenges is a longstanding matter of dispute. Here we present a comprehensive analysis of public information use (PI-use) in sticklebacks (Gasterosteidae). PI-use is a form of social learning by which animals are able to assess the relative quality of resources, here prey patches, by observing the behaviour of others. PI-use was highly species-specific with only two of the assayed species, Pungitius spp. and their closest relative Culaea inconstans showing evidence of PI-use. We saw no effects of ontogenetic experience upon PI-use in P. pungitius. Experiments with live demonstrators and animated fish revealed that heightened activity and feeding strikes by foraging conspecifics are important cues in the transmission of PI. Finally, PI-use was the only form of learning in which P. pungitius and another stickleback, Gasterosteus aculeatus differed. PI-use in sticklebacks is species-specific and may represent an 'ecological specialisation' for social foraging. Whether this reflects selection on perception, attentional or cognitive processes remains to be determined.

Occupancy in dynamic systems: accounting for multiple scales and false positives using environmental DNA to inform monitoring

<div class="page"> <div class="section"> <p>Occupancy is an important metric to understand current and future trends in populations that have declined globally. In addition, occupancy can be an efficient tool for conducting landscape-scale and long-term monitoring. A challenge for occupancy monitoring programs is to determine the appropriate spatial scale of analysis and to obtain precise occupancy estimates for elusive species. We used a multi-scale occupancy model to assess occupancy of Columbia spotted frogs in the Great Basin, USA, based on environmental DNA (eDNA) detections. We collected three replicate eDNA samples at 220 sites across the Great Basin. We estimated and modeled ecological factors that described watershed and site occupancy at multiple spatial scales simultaneously while accounting for imperfect detection. Additionally, we conducted visual and dipnet surveys at all sites and used our paired detections to estimate the probability of a false positive detection for our eDNA sampling. We applied the estimated false positive rate to our multi-scale occupancy dataset and assessed changes in model selection. We had higher naïve occupancy estimates for eDNA (0.37) than for traditional survey methods (0.20). We estimated our false positive detection rate per qPCR replicate at 0.023 (95% CI: 0.016-0.033). When the false positive rate was applied to the multi-scale dataset, we did not observe substantial changes in model selection or parameter estimates. Conservation and resource managers have an increasing need to understand species occupancy in highly variable landscapes where the spatial distribution of habitat changes significantly over time due to climate change and human impact. A multi-scale occupancy approach can be used to obtain regional occupancy estimates that can account for spatially dynamic differences in availability over time, especially when assessing potential declines. Additionally, this study demonstrates how eDNA can be used as an effective tool for improved occupancy estimates across broad geographic scales for long-term monitoring.</p> </div> </div>

Data from: Building genetic networks using relatedness information: a novel approach for the estimation of dispersal and characterization of group structure in social animals

Natal dispersal is an important life history trait driving variation in individual fitness and, therefore, a proper understanding of the factors underlying dispersal behaviour is critical to many fields including population dynamics, behavioural ecology and conservation biology. However, individual dispersal patterns remain difficult to quantify despite many years of research using direct and indirect methods. Here, we quantify dispersal in a single intensively-studied population of the cooperatively breeding chestnut-crowned babbler (Pomatostomus ruficeps) using genetic networks created from the combination of pairwise relatedness data and social networking methods and compare this to dispersal estimates from re-sighting data. Not only does this novel approach identify movements between social groups within our study sites but also provides an estimation of immigration rates of individuals originating outside the study site. Both genetic and re-sighting data indicated that dispersal was strongly female-biased, but the magnitude of dispersal estimates was much greater using genetic data. This suggests that many previous studies relying on mark-recapture data may have significantly underestimated dispersal. An analysis of spatial genetic structure within the sampled population also supports the idea that females are more dispersive, with females having no structure beyond the bounds of their own social group while male genetic structure expands for 750 meters from their social group. Although the genetic network approach we have used is an excellent tool for visualising the social and genetic microstructure of social animals and identifying dispersers, our results also indicate the importance of applying them in parallel with behavioural and life history data.

Data from: A risk-based forecast of extreme mortality events in small cetaceans: using stranding data to inform conservation practice

Effective conservation requires monitoring and pro-active risk assessments. We studied the effects of at-sea mortality events (ASMEs) in marine mammals over two decades (1990-2012) and built a risk- based indicator for the European Union's Marine Strategy Framework Directive (MSFD). Strandings of harbour porpoises (Phocoena phocoena), short-beaked common dolphins (Delphinus delphis), and striped dolphins (Stenella coeruleoalba) along French coastlines were analysed using Extreme Value Theory (EVT). EVT operationalises what is an extreme ASME, and allows the probabilistic forecasting of the expected maximum number of dead animals assuming constant pressures. For the period 2013-2018, we forecast the strandings of 80 harbour porpoises, 860 common dolphins, and 57 striped dolphins in extreme ASMEs. Comparison of these forecasts with observed strandings informs whether pressures are increasing, decreasing or stable. Applying probabilistic methods to stranding data facilitates the building of risk-based indicators, required under the MSFD, to monitor the effect of pressures on marine mammals.

Data from: Interspecific social information use in habitat selection decisions among migrant songbirds

The presence of conspecifics is a social cue frequently used by songbirds in breeding-site selection. In migratory species, conspecific attraction is not possible for individuals that arrive first to breeding grounds, but these individuals may use information from ecologically similar heterospecifics. Resident tits (Paridae) are known to provide cues for migratory songbirds, however, the relevance of resident settlement decisions decreases as the season progresses. We investigated heterospecific attraction within migrant songbirds, and examined whether later arriving species use the presence of earlier arriving species as a cue for breeding habitat selection. We used a song playback experiment to test if wood warbler Phylloscopus sibilatrix settlement decisions are affected by chiffchaff Phylloscopus collybita and blackcap Sylvia atricapilla cues. Our results suggest that wood warblers used cues from heterospecifics when deciding where to breed. Wood warblers settled earlier and more numerously on plots with simulated presence of chiffchaffs, in contrast blackcap presence had a negative effect on settlement, suggesting heterospecific avoidance. Chiffchaffs and blackcaps were attracted to sites with simulated presence of conspecifics, which provides evidence for conspecific attraction in breeding-site selection of these species. Our experiment suggests that heterospecific attraction is not a phenomenon limited to resident-migrant interactions, but acts also between migrant species. Our results show an interplay of attraction and avoidance when using social cues for habitat selection decisions within a migrant songbird guild, and stress the importance of both positive and negative effects of social environment on settlement behavior of individuals.

Data from: Analysis and visualization of H7 influenza using genomic, evolutionary and geographic information in a modular web service

We have reported previously on use of a web-based application, Supramap (http://supramap.org) for the study of biogeographic, genotypic, and phenotypic evolution. Using Supramap we have developed maps of the spread of drug-resistant influenza and host shifts in H1N1 and H5N1 influenza and coronaviruses such as SARS. Here we report on another zoonotic pathogen, H7 influenza, and provide an update on the implementation of Supramap as a web service. We find that the emergence of pathogenic strains of H7 is labile with many transitions from high to low pathogenicity, and from low to high pathogenicity. We use Supramap to put these events in a temporal and geospatial context. We identify several lineages of H7 influenza with biomarkers of high pathogenicity in regions that have not been reported in the scientific literature. The original implementation of Supramap was built with tightly coupled client and server software. Now we have decoupled the components to provide a modular web service for POY (http://poyws.org) that can be consumed by a data provider to create a novel application. To demonstrate the web service, we have produced an application, Geogenes (http://geogenes.org). Unlike in Supramap, in which the user is required to create and upload data files, in Geogenes the user works from a graphical interface to query an underlying dataset. Geogenes demonstrates how the web service can provide underlying processing for any sequence and metadata database.

Data from: Time-integrated habitat availability is a resource attribute that informs patterns of use in intertidal areas

In dynamic environments, resource availability may change by several orders of magnitude, over hours to months, but the duration of resource availability is not often included as a characteristic attribute of resources even though temporal resource dynamics might limit patterns of use. In our study of wading birds foraging in intertidal areas, tides cause large changes in the areal extent of shallow-water foraging habitat (i.e., the resource), but tides also constrain the duration of availability, which is often overlooked. We hypothesized that temporal constraints on habitat availability from tides would be reflected in patterns of habitat use by foraging birds. We estimated the time-integrated habitat availability and compared it to traditional habitat attributes (seagrass cover, substrate type, instantaneous water depth, and proximity to mangrove islands or deep water) that have strong evidential support for influencing patterns of use. To evaluate our hypotheses, we quantified habitat attributes at intertidal areas in the Florida Keys, U.S.A, where wading birds were observed foraging (Little Blue Heron, Egretta caerulea: N=183; Great White Heron, Ardea herodias occidentalis: N=162). We tested for non-random use by sampling habitat attributes at two spatial scales around the observed feeding locations and we analyzed the data using a conditional logistic regression model. There was no evidence that seagrass cover or substrate explained patterns of use. The proximity of foraging locations relative to mangroves and to deep water were important at both spatial scales but had lower effect sizes (odds-ratios) than time-integrated habitat availability and water depth, and the latter may only serve as a physical constraint on access. We found support that time-integrated habitat availability was a distinct resource attribute, had the greatest effect size (4-8-fold change in relative probability of use), and best explained patterns of habitat use at the largest spatial scale. In studies of resource use where changes in resource availability are non-linear or when strong constraints on access are imposed by behavior, incorporating time-integrated estimates of resource availability into analyses can improve insights into spatiotemporal patterns of resource use.

Data from: Deciphering information encoded in birdsong: male songbirds with fertile mates respond most strongly to complex, low-amplitude songs used in courtship

Research on the function of acoustic signals has focused on high-amplitude, long-range song (LRS) and largely ignored low-amplitude songs produced by many species during close-proximity, conspecific interactions. Low-amplitude songs can be structurally identical to LRS (soft LRS) or they can be widely divergent, sharing few spectral and temporal attributes with LRS (short-range song (SRS)). SRS is often more complex than LRS and is frequently sung by males during courtship. To assess function, we performed two playback experiments on males of a socially monogamous songbird. We compared responses of males whose mates were fertile or non-fertile to differences in song structure (SRS v. LRS and soft LRS), amplitude (SRS and soft LRS v. LRS), and tempo (slow v. fast SRS). Males responded more strongly to SRS than to LRS or soft LRS, indicating that song structure had a greater effect on response than song amplitude. SRS tempo did not detectably affect male response. Importantly, males responded more strongly to SRS when their mates were fertile, presumably because hearing SRS can indicate that a male's mate is being courted by an intruding male and a strong response can deter extra-pair competitors. We conclude that low-amplitude songs can function in both inter- and intra-sexual communication and should receive greater attention in future studies of mate choice and male-male competition.

Data from: Demographic history of an elusive carnivore: using museums to inform management

Elusive carnivores present a challenge to managers because traditional survey methods are not suitable. We applied a genetic approach using museum specimens to examine how historical and recent conditions influenced the demographic history of Puma concolor in western and southern Texas, USA. We used 10 microsatellite loci and indexed population trends by estimating historical and recent genetic diversity, genetic differentiation, and effective population size. Mountain lions in southern Texas exhibited a 10% decline in genetic diversity, whereas diversity remained stable in western Texas. Genetic differentiation between western and southern Texas was minimal historically (FST = 0.04, P &lt; 0.01), but increased 2-2.5 times in our recent sample. An index of genetic drift for southern Texas was 7-8 times that of western Texas, presumably contributing to the current differentiation between western and southern Texas. Furthermore, southern Texas exhibited a &gt; 50% temporal decline in effective population size, whereas western Texas showed no change. Our results illustrate that population declines and genetic drift have occurred in southern Texas, likely because of contemporary habitat loss and predator control. Population monitoring may be needed to ensure the persistence of mountain lions in the southern Texas region. This study highlights the utility of sampling museum collections to examine evolutionary processes and inform wildlife management.

Data from: Habitat features and long-distance dispersal modify the use of social information by a long-distance migratory bird

1. The processes by which individuals select breeding sites have important consequences for individual tness as well as population- and community-dynamics. Although there is increasing evidence that many animal species use information acquired from conspecics to assess the suitability of potential breeding sites, little is known about how the use of this social information is modified by biotic and abiotic conditions. 2. We used an automated playback experiment to simulate two types of social information, post-breeding public information and pre-breeding location cues, to determine the relative importance of these cues for breeding site selection by a migratory songbird, the American redstart (Setophaga ruticilla). In addition, we used stable hydrogen isotopes to determine the dispersal status of individuals that responded to our experimental treatments and quantify whether long-distance dispersers use different social cues to select breeding sites compared to philopatric individuals. 3. We found that points that received pre-breeding location cue treatments were signi cantly more likely to be settled by redstarts than control points that received no playback. However, we found no evidence the redstarts used post-breeding public information gathered during one season to select breeding sites the following year. Breeding site habitat structure was also a strong predictor of settlement probability, indicating that redstarts modi ed the use of social information based on habitat cues. Furthermore, stable hydrogen isotope signatures from individuals that responded to location cue treatments suggest that long-distance dispersers may rely more heavily on these cues than local recruits. 4. Collectively, these results indicate that redstarts use multiple sources of information to select breeding sites, which could buffer individuals from selecting suboptimal sites when they breed in unfamiliar locations or when habitat quality becomes decoupled from social cues.

Data from: Biogeographic dating of speciation times using paleogeographically informed processes

Standard models of molecular evolution cannot estimate absolute speciation times alone, and require external calibrations to do so, such as fossils. Because fossil calibration methods rely on the incomplete fossil record, a great number of nodes in the tree of life cannot be dated precisely. However, many major paleogeographical events are dated, and since biogeographic processes depend on paleogeographical conditions, biogeographic dating may be used as an alternative or complementary method to fossil dating. I demonstrate how a time-stratified biogeographic stochastic process may be used to estimate absolute divergence times by conditioning on dated paleogeographical events. Informed by the current paleogeographical literature, I construct an empirical dispersal graph using 25 areas and 26 epochs for the past 540 Ma of Earth's history. Simulations indicate biogeographic dating performs well so long as paleogeography imposes constraint on biogeographic character evolution. To gauge whether biogeographic dating may be of practical use, I analyzed the well-studied turtle clade (Testudines) to assess how well biogeographic dating fares when compared to fossil-calibrated dating estimates reported in the literature. Fossil-free biogeographic dating estimated the age of the most recent common ancestor of extant turtles to be from the Late Triassic, which is consistent with fossil-based estimates. Dating precision improves further when including a root node fossil calibration. The described model, paleogeographical dispersal graph, and analysis scripts are available for use with RevBayes.

Data from: Recovery of native genetic background in admixed Populations Using haplotypes, phenotypes, and pedigree information – using Cika cattle as a case breed

The aim of this study was to obtain unbiased estimates of the diversity parameters, the population history, and the degree of admixture in Cika cattle which represents the local admixed breeds at risk of extinction undergoing challenging conservation programs. Genetic analyses were performed on the genome-wide Single Nucleotide Polymorphism (SNP) Illumina Bovine SNP50 array data of 76 Cika animals and 531 animals from 14 reference populations. To obtain unbiased estimates we used short haplotypes spanning four markers instead of single SNPs to avoid an ascertainment bias of the BovineSNP50 array. Genome-wide haplotypes combined with partial pedigree and type trait classification show the potential to improve identification of purebred animals with a low degree of admixture. Phylogenetic analyses demonstrated unique genetic identity of Cika animals. Genetic distance matrix presented by rooted Neighbour-Net suggested long and broad phylogenetic connection between Cika and Pinzgauer. Unsupervised clustering performed by the admixture analysis and two-dimensional presentation of the genetic distances between individuals also suggest Cika is a distinct breed despite being similar in appearance to Pinzgauer. Animals identified as the most purebred could be used as a nucleus for a recovery of the native genetic background in the current admixed population. The results show that local well-adapted strains, which have never been intensively managed and differentiated into specific breeds, exhibit large haplotype diversity. They suggest a conservation and recovery approach that does not rely exclusively on the search for the original native genetic background but rather on the identification and removal of common introgressed haplotypes would be more powerful. Successful implementation of such an approach should be based on combining phenotype, pedigree, and genome-wide haplotype data of the breed of interest and a spectrum of reference breeds which potentially have had direct or indirect historical contribution to the genetic makeup of the breed of interest.

Data from: Spatial dynamics of habitat use informs reintroduction efforts in the presence of an invasive predator

1. Islands experience major impacts from introduced species, especially nocturnal predators. The Brown Treesnake (Boiga irregularis) extirpated almost the entire native avifauna on Guam shortly after introduction. Reintroductions from neighboring islands can restore bird communities but will take place in heavily managed units where snake populations can be controlled. Yet reintroductions often proceed without relevant biological information such as nocturnal habitat and space use when nocturnal predators are present. To guide efforts, we studied diurnal and nocturnal habitat and space use by the avian frugivore community on the nearby island of Saipan where the snake is absent. 2. Using radio telemetry and a Bayesian framework, we first compared data typically accessible to resource managers (diurnal home range [DHR] and habitat selection) and which often forms the basis of reintroduction plans. We contrast this with data on nocturnal habitat use that is often not available but relevant when nocturnal predation threat is high. 3. DHR size varied within and among species with Micronesian Starlings (Aplonis opaca) having DHRs at least 45 ha larger than other species. For all species, night roost locations were generally spatially clustered within a DHR and covered a smaller spatial extent. Two species had higher probabilities of roosting outside DHR boundaries but, when outside, roosts were often within 200 m of the DHR boundary. All species selected forested habitats during day and night, with some species choosing native forest over non-native habitat. 4. Synthesis and applications If individuals roosted randomly throughout DHR's, landscape-level suppression of B. irregularis might be the only viable option for reintroductions of some species. However, individuals of all species showed clustered roosting and high site fidelity. If site fidelity is common, then individuals that roost within fenced areas where snake populations are severely reduced or eliminated will experience high survivorship even if DHRs extend into surrounding unprotected matrix. There was large overlap in habitat selection during day and night indicating managed areas should be composed of native forest with non-native forests of secondary importance. In systems with nocturnal predators, understanding variability in diurnal and nocturnal habitat use could lead to better informed decisions.

Data from: Using citizen science monitoring data in species distribution models to inform isotopic assignment of migratory connectivity in wetland birds

Stable isotopes have been used to estimate migratory connectivity in many species. Estimates are often greatly improved when coupled with species distribution models (SDMs), which temper estimates in relation to occurrence. SDMs can be constructed using from point locality data from a variety of sources including extensive monitoring data typically collected by citizen scientists. However, one potential issue with SDM is that these data oven have sampling bias. To avoid this potential bias, an approach using SDMs based on marsh bird monitoring program data collected by citizen scientists and other participants following protocols specifically designed to maximize detections of species of interest at locations representative of the species range. We then used the SDMs to refine isotopic assignments of breeding areas of autumn-migrating and wintering Sora (Porzana carolina), Virginia Rails (Rallus limicola), and Yellow Rails (Coturnicops noveboracensis) based on feathers collected from individuals caught at various locations in the United States from Minnesota south to Louisiana and South Carolina. Sora were assigned to an area that included much of the western U.S. and prairie Canada, covering parts of the Pacific, Central, and Mississippi Flyways. Yellow Rails were assigned to a broad area along Hudson and James Bay in northern Manitoba and Ontario, as well as smaller parts of Quebec, Minnesota, Wisconsin, and Michigan, including parts of the Mississippi and Atlantic Flyways. Virginia Rails were from several discrete areas, including parts of Colorado, New Mexico, the central valley of California, and southern Saskatchewan and Manitoba in the Pacific and Central Flyways. Our study demonstrates extensive data from organized citizen science monitoring programs are especially useful for improving isotopic assignments of migratory connectivity in birds, which can ultimately lead to better informed management decisions and conservation actions.
