The dataset of five chloroplast regions used in: A contribution to Gymnosphaera (Cyatheaceae) in mainland Asia: Two new species, reinstatement of Cyathea bonii, and their phylogenetic positions
<p><em>Gymnosphaera</em> represents a minor lineage within the scaly tree-fern family Cyatheaceae. Tropical and subtropical mainland Asia is a main distribution area of <em>Gymnosphaera</em>. However, the species diversity of <em>Gymnosphaera</em> is currently incompletely known in mainland Asia due to lacking critical revision. Here we present new findings of species diversity and their relationships with mainland Asian <em>Gymnosphaera</em> based on field surveys, the examination of herbarium collections, and phylogenetic analyses of sequences of multiple chloroplast and nuclear regions. Two new species, <em>G. saxicola</em> from southwestern Yunnan and <em>G. bachmaensis</em> from central Vietnam are established. Traditionally recognized <em>G. podophylla </em>is revealed to be a complex, from which <em>G. bonii</em> is reinstated as a distinct species. Our phylogenetic analyses identified four clades within <em>Gymnosphaera</em> in mainland Asia: <em>G. denticulata</em> clade, <em>G. gigantea</em> clade, <em>G. podophylla </em>clade, and <em>G. salletii </em>clade. The new species <em>G. saxicola,</em> which is special for its saxicolous habitat, was resolved as a sister to <em>G. austroyunnanensis</em> in the <em>G. salletii</em> clade. The newly discovered <em>G. bachmaensis</em>, which is characterized especially by the spathulate frond, was positioned in the <em>G. podophylla</em> clade, being sister to <em>G. bonii</em>. The mountainous region from south-central Vietnam northwards to western Yunnan is a diverse center of <em>Gymnosphaera</em> and more species of this group are probably to be discovered there.</p>

<p>Inverted HTDMA data, parcel model input, and parcel model output associated with the manuscript. HTDMA data are from the TRACER campaign and inverted using the LSQ1 or LSQ2 method described in Petters (2021). Model input is a 4 lognormal aerosol mode representation of the aerosol size distribution during TRACER, obtained by fitting measured size distributions obtained from mobility-based and optical-based sensors. Hygroscopicity is assigned for each mode based on observed size-resolved hygroscopicity from the HTDMA measurements. Model output refers to parcel model simulations using the pyrcel model (Rothenberg and Iompar).</p> <p>Petters, M. <p>This repository contains the datasets linked to "A new method for the detection of siliceous microfossils on sediment microscope slides using convolutional neural networks" (Journal of Geophysical Research: Biogeosciences, <a href="https://doi.org/10.1029/2024JG008047">https://doi.org/10.1029/2024JG008047</a>). This includes:</p> <ul> <li>The images and annotation* text files (in YOLO format) used for the detection of siliceous microfossils. </li> <li>The models and training results for the trainings presented in the main text and supporting information.</li> </ul> <p>*Note that while annotations were attributed to 14 general categories, only twelve of these were used during training (<em>i.e. </em>Pennate, Centric, Silicoflagellate, Centric_debris, Spore, Other_Biomin, Cocco, Silicoflagellate_debris, Undetermined_silica, Chateoceros_Bacteriastrum, Calcispheres, Foraminifer), and all were pooled into a single "Microfossil" category for the purpose of the training.</p>
A new joint 1-km China's forest age dataset
<p>This dataset combines China's forest age data of Xu et al., 2023, Cheng et al., 2024 and Shang et al., 2023 to obtain a more reliable forest age layer. We calculated the average and standard deviation (uncertainty) of these data. Spatial gaps in these data were imputed using the ‘missRanger’ package in R.</p>

``HiPen'': a new dataset for validating (S)QM/MM free energy simulations
<p>Calculating free energy differences between levels of theory (i.e., <span class="math-tex">\(\Delta A^{low \to high}\)</span>) is integral to performing indirect (S)QM/MM free energy simulations. However, connecting levels of theory via free energy simulations has proved difficult due to (1) bond/angle degrees of freedom, (2) dihedral degrees of freedom, and (3) solvent arrangement differences between levels of theory, largely due to partial charge differences between levels of theory. In order to improve calculation of (S)QM/MM free energy simulations, the free energy simulation community should begin to compare methods based on convergence success relative to overall computational time and resource requirements. We have begun to compile such a dataset by calculating <span class="math-tex">\(\Delta A^{MM \to SCC-DFTB}\)</span> in gas phase for 22 drug-like molecules, as seen in our recent publication, Kearns, et al. <strong>2018</strong>, <em>Molecules</em>, Submitted, and we hope that future practitioners will do the same. With this work we hope to provide a standard for comparison for future FES methodologies; additionally, in the near future we hope to continue to add to this dataset including results in more complicated environments such as in solution and in enzyme. All data can be found in our publication and in the accompanying Supporting Information; raw data (such as simulation trajectories and raw data files) can be made available upon request. The purpose of this dataset publication is to make available all starting coordinates, topologies, parameter sets, and input files necessary to replicating the results published in our work.</p>

New global dataset on historical water-related conflict and cooperation events
<p>The water-related conflict and cooperation events database was created as a part of a larger project: "The missing link: how does the climate affect human conflicts and collaborations through water?" where the goal is to increase understanding of how people and the climate affect water flows and how, in turn, these changes affect cooperation and conflicts over water. Formas, project 2017-00,608 support this project.</p> <p>The database includes a collection of cooperation and conflict events between 1951 and 2019. The Transboundary Freshwater Dispute Database (2010) and WCC (Pacific Institute, Oakland, CA, 2022) were used as data on water-related acts of cooperation and conflict over time. As TFDD cooperation data ends in 2008, cooperation events were extended following a similar methodology as was used in the creation of TFDD. Further, geographic locations and regional classifications were added to all events, which can be used to create visualizations and extract subsets of the database for different parts of the world. The database methodology flow chart included in the files gives a brief overview of steps taken to prepare and process the data into the database.</p> <p>The openly available scientific article in Science of the Total Environment (STOTEN) highlight findings using this dataset and gives further explanations relating to the database.
