Tidally perturbed g-mode pulsations in a sample of close eclipsing binaries
<p>Description:<br> Reduced Kepler and TESS light curves of KIC 3228863, KIC 3341457, KIC 4947528, KIC 9108579, and<br> KIC 12785282, as well as various data products obtained at different steps of the analysis presented in Van Reeth<br> et al. (2023): the residual pulsation light curves (after subtracting the harmonic model for the binarity), the<br> optimised prewhitened (Kepler) frequency lists, measured g-mode patterns, and detected tidal g-mode<br> perturbations (both measured directly from orbital-phase-binned data and reconstructed using detected<br> orbital-frequency-spaced multiplets).</p> <p>Abstract:<br> Context. Thanks to the high-precision photometry from space missions such as Kepler and TESS, tidal<br> perturbations and tilting of pulsations have been detected in more than a dozen binary systems. However, only<br> two of these were gravity-mode (g-mode) pulsators.<br> Aims. We aim to detect tidally perturbed g modes in additional binary systems and characterise them<br> observationally.<br> Methods. We perform a custom data reduction of the available Kepler and TESS photometry of a well-studied,<br> published sample of 35 binary systems with gamma Doradus (gamma Dor) pulsators. For each target, we model<br> the binary signal using a sum of 100 sine waves, with frequencies at orbital harmonics, and measure significant<br> pulsation frequencies in an iterative prewhitening analysis of the residual light curve. Pulsations are<br> labelled as tidally perturbed g modes if they are part of both period-spacing patterns and multiplets spaced by<br> integer multiples of the orbital frequency. After visual inspection and confirmation, the properties of these<br> targets and g modes are characterised.<br> Results. We detect tidally perturbed g-mode pulsations for five short-period binaries that are circularised and<br> (almost) synchronously rotating: KIC 3228863, KIC 3341457, KIC 4947528, KIC 9108579, and KIC 12785282.<br> Tidally perturbed g modes that occur within the same star and have the same mode identification (k,m), are found<br> to have near-identical relative amplitude and phase modulations, which are within their respective 1-sigma<br> uncertainties also identical for the Kepler and TESS photometric passbands. By contrast, pulsations with<br> different mode identification (k,m) are found to exhibit different modulations. Moreover, the observed<br> amplitude and phase modulations are correlated, indicating that the binary tides primarily distort the g-mode<br> amplitudes on the stellar surface. The phase modulations are then primarily a geometric effect of the<br> integration of the stellar flux over the visible stellar surface. All selected binaries also exhibit signal<br> that resembles rotational modulation in the Fourier domain. In the case of KIC 3228863, this is caused by the<br> presence of the known tertiary component, and for the other systems we hypothesise that it is caused by<br> temperature variations on the stellar surface. Alternatively, the signal can be overstable convective modes in<br> the stellar core or belong to the non-pulsating companion.<br> Conclusions. While g-mode pulsation periods are known to be a direct probe of the deep interior stellar<br> structure, the binary tides which cause the pulsation modulations are dominant in the outer stellar layers.<br> Hence, in future tidally perturbed g modes may allow us to do core-to-surface asteroseismic modelling of<br> tidally distorted stars.</p>

Mixed-species groups of herbivorous reef fish show variable responses to ecosystem perturbations in the Lakshadweep Islands, India
<p>This dataset contains data on mixed-species groups of herbivorous reef fish and local species composition in the Lakshadweep Islands, India.</p> <p>Herbivorous reef fish provide a vital function in reef ecosystems by removing algae and making space available to coral recruits. The high abundance of herbivores in the reefs of the Lakshadweep islands has potentially aided in reef recovery and helped avoid a phase shift to an algal-dominated system, despite most areas having suffered massive coral losses. Mixed-species grouping in herbivores could potentially benefit both the participant species and the reef ecosystem by improving foraging efficiency. We examined the grouping propensity and species richness for three types of herbivore groups after a mass-bleaching event in 2010 and a mass recruitment event in 2015. The species richness and number of parrotfish groups, as well as the grouping propensity of common species, declined starkly across years, indicating that these groups may have formed in response to the mass-bleaching event, slowly diminishing as the reefs recovered. Conversely, large surgeonfish, which varied in richness and propensity across islands and aspect, are likely influenced by local processes. Small surgeonfish only increased in species richness and number in 2015, which may have been in response to the recruitment event. Thus, herbivorous fish may respond differently to local ecosystem perturbations and play different roles in reef recovery.</p>

A Single-cell Perturbation Landscape of Colonic Stem Cell Polarisation
<p>Cancer cells are regulated by oncogenic mutations and microenvironmental signals, yet these processes are often studied separately. To functionally map how cell-intrinsic and cell-extrinsic cues co-regulate cell-fate in colorectal cancer (CRC), we performed a systematic single-cell analysis of 1,107 colonic organoid cultures regulated by 1) CRC oncogenic mutations, 2) microenvironmental fibroblasts and macrophages, 3) stromal ligands, and 4) signalling inhibitors. Multiplexed single-cell analysis revealed a stepwise epithelial differentiation landscape dictated by combinations of oncogenes and stromal ligands, spanning from fibroblast-induced Clusterin (CLU)<sup>+</sup> revival colonic stem cells (revCSC) to oncogene-driven LRIG1<sup>+</sup> hyper-proliferative CSC (proCSC). The transition from revCSC to proCSC is regulated by decreasing WNT3A and TGF-β-driven YAP signalling and increasing KRAS<sup>G12D</sup> or stromal EGF/Epiregulin-activated MAPK/PI3K flux. We find APC-loss and KRAS<sup>G12D</sup> collaboratively limit access to revCSC and disrupt stromal-epithelial communication -- trapping epithelia in the proCSC fate. These results reveal that oncogenic mutations dominate homeostatic differentiation by obstructing cell-extrinsic regulation of cell-fate plasticity.</p>
Causal identification of single-cell experimental perturbation effects with CINEMA-OT
<p>Recent advancements in single-cell technologies allow characterization of experimental perturbations at single-cell resolution. While methods have been developed to analyze such experiments, the application of a strict causal framework has not yet been explored for the inference of treatment effects at the single-cell level. In this work, we present a causal inference-based approach to single-cell perturbation analysis, termed CINEMA-OT (Causal INdependent Effect Module Attribution + Optimal Transport). CINEMA-OT separates confounding sources of variation from perturbation effects to obtain an optimal transport matching that reflects counterfactual cell pairs. These cell pairs represent causal perturbation responses permitting a number of novel analyses, such as individual treatment effect analysis, response clustering, attribution analysis, and synergy analysis. We benchmark CINEMA-OT on an array of treatment effect estimation tasks for several simulated and real datasets and show that it outperforms other single-cell perturbation analysis methods. Finally, we perform CINEMA-OT analysis of two newly-generated datasets: (1) rhinovirus and cigarette smoke-exposed airway organoids, and (2) combinatorial cytokine stimulation of immune cells. In these experiments, CINEMA-OT reveals potential mechanisms by which cigarette smoke exposure dulls the airway antiviral response, as well as the logic that governs chemokine secretion and peripheral immune cell recruitment.</p>
Gait-related spectral perturbations across stages of split-belt treadmill adaptation
<p>This mobile brain body imaging experiment used high-density electroencephalography to investigate brain activity correlated to gait adaptation during split-belt treadmill walking. 30 participants completed an abrupt split-belt walking paradigm (2:1 belt speed ratio). Videos show gait-related spectral perturbations across stages of split-belt adaptation in group component clusters near the sensorimotor, posterior parietal, and cingulate cortices. </p>
