Economies of scale shape energetics of solitary and group living spiders and their webs

<p>Metabolic scaling, whereby larger individuals use less energy per unit mass than smaller ones, may apply to the combined metabolic rate of group-living organisms as group size increases. Spiders that form groups in high disturbance environments can serve to test the hypothesis that economies of scale benefit social groups.</p> <p>Using solitary and group-living spiders, we tested the hypothesis that spiders exhibit negative allometry between body or colony mass and the standing mass of their webs and whether, and how, such a relationship may contribute to group-living benefits in a cooperative spider.</p> <p>Given the diverse architecture of spider webs—orb, tangle, and sheet-and-tangle, and associated differences in silk content, we first assessed how standing web mass scales with spider mass as a function of web architecture and whether investment in silk differs among web types. As group-living spiders are predominantly found in clades that build the presumably costlier sheet-and-tangle webs, we then asked whether cost-sharing through cooperative web maintenance contributes to a positive energy budget in a social species.</p> <p>We found that larger spiders had a relatively smaller investment in silk per unit mass than smaller ones, but more complex sheet-and-tangle webs contained orders of magnitude more silk than simpler orb or tangle ones. In the group-living species, standing web mass per unit spider mass continued to decline as colony size increased with a similar slope as for unitary spiders. When web maintenance activities were considered, colonies also experienced reduced mass-specific energy expenditure with increasing colony size. Activity savings contributed to a net positive energy balance for medium and large colonies after inputs from the cooperative capture of large prey were accounted for.</p> <p>Economies of scale have been previously demonstrated in animal societies characterized by reproductive and worker castes, but not in relatively egalitarian societies as those of social spiders. Our findings illustrate the universality of scaling laws and how economies of scale may contribute to setting limits on social behaviour and hunting strategies.</p>

Multi-domain and Explainable Prediction of Changes in Web Vocabularies (code & data)

<p>This deposit contains supplementary code &amp; data for the paper &#39;Multi-domain and Explainable Prediction of Changes in Web Vocabularies&#39; (K-CAP 2021).</p> <p>Web vocabularies (WV) have become a fundamental tool for structuring Web data: over 10 million sites use structured data formats and ontologies to markup content. Maintaining these vocabularies and keeping up with their changes are manual tasks with very limited automated support, impacting both publishers and users. Existing work shows that machine learning can be used to reliably predict vocabulary changes, but on specific domains (e.g. biomedicine) and with limited explanations on the impact of changes (e.g. their type, frequency, etc.). In this paper, we describe a framework that uses various supervised learning models to learn and predict changes in versioned vocabularies, independent of their domain. Using well-established results in ontology evolution we extract domain-agnostic and human-interpretable features and explain their influence on change predictability. Applying our method on 139 WV from 9 different domains, we find that ontology structural and instance data, the number of versions, and the release frequency highly correlate with predictability of change. These results can pave the way towards integrating predictive models into knowledge engineering practices and methods.</p>

A web-based tool for automatically linking clinical trials to their publications - example calculation

<p><strong>Objective</strong>: Evidence synthesis teams, physicians, policy makers, and patients and their families all have an interest in following the outcomes of clinical trials and would benefit from being able to evaluate both the results posted in trial registries and in the publications that arise from them. Manual searching for publications arising from a given trial is a laborious and uncertain process. We sought to create a statistical model to automatically identify PubMed articles likely to report clinical outcome results from each registered trial in ClinicalTrials.gov.</p> <p><strong>Materials and Methods</strong>: A machine learning-based model was trained on pairs (publications linked to specific registered trials). Multiple features were constructed based on the degree of matching between the PubMed article metadata and specific fields of the trial registry, as well as matching with the set of publications already known to be linked to that trial.</p> <p><strong>Results</strong>: Evaluation of the model using NCT-linked articles as gold standard showed that they tend to be top ranked (median best rank = 1.0), and 91% of them are ranked in the top ten.</p> <p><strong>Discussion</strong>: Based on this model, we have created a free, public web based tool at http://arrowsmith.psych.uic.edu/cgi-bin/arrowsmith_uic/TrialPubLinking/trial_pub_link_start.cgi that, given any registered trial in ClinicalTrials.gov, presents a ranked list of the PubMed articles in order of estimated probability that they report clinical outcome data from that trial. The tool should greatly facilitate studies of trial outcome results and their relation to the original trial designs.</p>

Food web rewiring drives long-term compositional differences and late-disturbance interactions at the community level

<p><strong>Abstract</strong></p> <p>Ecological communities are constantly exposed to multiple natural and anthropogenic disturbances. Multivariate composition (if recovered) has been found to need significantly more time to be regained after pulsed disturbance compared to univariate diversity metrics and functional endpoints. However, the mechanisms driving the different recovery times of communities to single and multiple disturbances remain unexplored. Here, we apply for the first time quantitative ecological network analyses to try to elucidate the mechanisms driving long-term community composition dissimilarity and late-stage disturbance interactions at the community level. For this, we evaluate the effects of two pesticides, nutrients enrichment and their interactions in outdoor mesocosms containing a complex freshwater community. We found changes in interactions strength to be strongly related to compositional changes and identified post-disturbance interaction strength rewiring to be responsible for most of the observed compositional changes. Additionally, we found pesticides interactions to be significant in the long term only when both interactions strength and food web architecture are reshaped by the disturbances. We suggest that quantitative network analysis has the potential to unveil ecological processes that prevent long-term community recovery.</p> <p><strong>Significance Statement</strong></p> <p>Multiple anthropogenic disturbances affect the structure and functioning of communities. Recent evidence highlighted that, after pulse disturbance, the functioning a community performs may be recovered fast due to functional redundancy, whereas community multivariate composition needs longer time. Yet, the mechanisms that drive the different community recovery times have not been quantified empirically. We use quantitative food web analysis to assess the influence of species interactions on community recovery. We found species interactions strength to be the main mechanism driving differences between structural and functional recovery. Additionally, we show that interactions between multiple disturbances appear in the long term only when both species interaction strength and food web architecture change significantly.</p> <p>Please see the &quot;readme&quot; sheet in the datafile for a description of the file structure and treatments abreviations.</p>

<p>A Full Dataset for the &quot;Molecular Mimicry Map of SARS-CoV-2&quot; Web Application</p> <p>This TAR archive file contains the minimally filtered list of potentially cross-reactive epitopes of SARS-CoV-2 and human proteins predicted by the CRESSP analysis pipeline (<a href="https://pypi.org/project/cressp/">https://pypi.org/project/cressp/</a>).</p> <p>Our web application, &quot;Molecular Mimicry Map of SARS-CoV-2&quot; (<a href="https://ahs2202.github.io/3M/">https://ahs2202.github.io/3M/</a>), only visualizes the high-scoring potential cross-reactive epitope pairs (40,000 epitope pairs maximum). However, for the researchers who want to access the complete list of potentially cross-reactive epitope pairs for further analysis, these full datasets can be used.</p>

<p>We used analysis of natural abundance stable isotopes of <sup>13</sup>C and <sup>15</sup>N in song sparrow blood, invertebrate food sources, <em>L. latifolium </em>seeds,<em> </em>and other marsh<em> </em>plant seeds to inform Bayesian, concentration-dependent mixing models that predicted average song sparrow diets. Ecological data for: Subsidy accessibility drives asymmetric food web responses

<p>Global change is fundamentally altering flows of natural and anthropogenic subsidies across space and time. After a pointed call for research on subsidies in the 1990s, an industry of empirical work has documented the ubiquitous role subsidies play in ecosystem structure, stability and function. Here, we argue that physical constraints (e.g., water temperature) and species traits can govern a species' accessibility to resource subsidies, which has been largely overlooked in the subsidy literature. We examined the input of a high quality, point-source anthropogenic subsidy (aquaculture feed) into a recipient freshwater lake food web. By using a combined bio-tracer approach, we detect a gradient in accessibility of the anthropogenic subsidy within the surrounding food web driven by the thermal preferences of three constituent species, effectively rewiring the recipient lake food web. Since aquaculture is predicted to increase significantly in coming decades to support growing human populations, and global change is altering temperature regimes, then this form of food web alteration may be expected to occur frequently. We argue that subsidy accessibility is a key characteristic of recipient food web interactions that must be considered when trying to understand the impacts of subsidies on ecosystem stability and function under continued global change.</p>

Web Data Commons (October 2016) Property and Datatype Usage Dataset

<p>This is a dataset about the usage of properties and datatypes in the <a href="http://webdatacommons.org/structureddata/2016-10/stats/stats.html">Web Data Commons RDFa, Microdata, Embedded JSON-LD, and Microformats Data Sets (October 2016)</a> based on the <a href="https://commoncrawl.org/2016/11/october-2016-crawl-archive-now-available/">Common Crawl October 2016 archive</a>. Supplemental data for: Variations in the naming of malondialdehyde (MDA) in PubMed-, Scopus-, and Web of Science-indexed literature

<p>Three scientific databases (PubMed, Scopus, and Web of Science (WoS)) were consulted (July 14, 2022) to assess the frequency of eight nomenclatural forms of malondialdehyde (MDA). Due to the peculiarities of the search interface of the selected databases, PubMed was searched in the Title and Abstract fields (search query example in PubMed: &quot;malone dialdehyde&quot;[Title/Abstract]), Scopus was searched in the Title, Abstract, and Keywords fields (search query example in Scopus: TITLE-ABS-KEY (&ldquo;malone dialdehyde&rdquo;)), and WoS Core Collection was searched in the Title, Abstract, Author keywords, and Keywords Plus fields (search query example in WoS Core Collection: TS=(&ldquo;malone dialdehyde&rdquo;)). All types of publications for the years 2002-2021 are taken into account.</p>
