Models and data in support of "Probing the southern African lithosphere with magnetotellurics" parts I+II

<p>These directories contain the original model and data files for the publications &quot;Probing the southern African lithosphere with magnetotellurics, Part I, model construction&quot; and &quot;Probing the southern African lithosphere with magnetotellurics, Part II, linking electrical conductivity, composition and tectonomagmatic evolution&quot;. The two codes used to generate these results are</p> <p>jif3D (Moorkamp et al. 2011) available via subversion at https://svn.code.sf.net/p/jif3d/jif3dsvn/trunk/jif3D&nbsp; and<br> ModEM (Kelbert et al. 2014) (https://sites.google.com/site/modularem/download)</p> <p>All scripts to produce plots are written in Python (Version 3) and require a working Python environment (e.g. Anaconda under Windows https://www.anaconda.com/). Two helper classes are contained in the files mtclass.py (for reading data files) and mtmodel.py (for reading models). These require the packages<br> netcdf4, mtpy, rasterio, matplotlib, numpy, geopandas, cartopy and possibly a few others. If you get error messages related to missing packages, the typical solution is to call &quot;conda install packagename&quot; (Windows) or &quot;pip3 install packagename&quot;.</p> <p>We include 3 main Python scripts:</p> <p>PlotHorizontalSlices.py plots horizontal slices through the inversion models similar to Figures 8-11 in part I. However, you get all slices from the surface to the bottom of the model domain. The output is a single PDF called HorSlices.pdf<br> PlotMisfit.py produces 5 different PDF files. Each one shows comparisons between observed and predicted data for all sites used in each inversion.<br> PlotGeoTiff.py produces horizontal slices through the models in GeoTiff format for use in GIS programs or Google Earth. The output files are large (total 1 GB per model), therefore it is currently set to only produce output for one model (jif3D with maximum data). This can be changed by using other filenames (see PlotHorizontalSlices.py).</p> <p>These scripts are also meant as a basis for other scripts for new analyses of these results. Visualizing local fast ionic conduction pathways in nanocrystalline lanthanum manganite by isotope exchange-atom probe tomography - dataset

<p>Raw data for atom probe tomography 2D elemental reconstructions of 18O-exchanged La0.8Sr0.2MnO3 thin films. LSM thin films were deposited by large-area PLD (PVD Systems &ndash; PLD 5000) using a 248 nm KrF excimer laser (Lambda Physics &ndash; COMPex PRO 205). The layers were deposited on Al<sub>2</sub>O<sub>3</sub>&nbsp;(0001) single crystal substrate (Crystec GmbH). A thin barrier layer of Ce<sub>0.8</sub>Sm<sub>0.2</sub>O<sub>1.9</sub>&nbsp;(SDC) was deposited before the LSM film in order to avoid cationic intermixing at the interface.&nbsp;Both layers were deposited at 700 &deg;C, under an oxygen pressure of 2.6 &times; 10<sup>&minus;2</sup>&nbsp;mbar, target&ndash;substrate distance of 95 mm, laser fluency &asymp;1.2 J cm<sup>&minus;2</sup>&nbsp;and 5 Hz of laser frequency. The thickness of LSM and SDC layers deposited was &asymp;45 nm and &asymp;35 nm, respectively, as measured by spectroscopy ellipsometry (UVISEL, Horiba scientific).The nominal oxygen exchange temperature and time were 550 &deg;C and 1 h and 40 min, respectively. Instrument&nbsp;Cameca LEAP 4000X Si. APT performed&nbsp;at 45.5 K using a 30 pJ laser energy and 500 kHz pulse rate. The flight path length was 90 mm and the ion detection rate was set to 5 ions per 1000 pulses, resulting in a bias range of 5000&ndash;7400 V during the data collection. Reconstructions were generated in Cameca&#39;s IVAS 3.6.18 software.&nbsp;A systematic energy deficit correction was employed to improve the mass spectral resolution.</p>

A nuclear phylogenomic study of the angiosperm order Myrtales, exploring the potential and limitations of the universal Angiosperms353 probe set

<p>The premise of this study is to further advance the understanding of the species-rich, economically and ecologically important Myrtales, an angiosperm order in the rosid clade comprising nine families, approximately 400 genera and almost 14000 species occurring on all continents (except Antarctica). The potential of High Throughput Sequencing (HTS) and target enrichment with the Angiosperms353 probe kit is evaluated on a sample of 485 species in 305 genera (76% of all genera in the order). Results provide technical considerations for processing HTS data and the most comprehensive phylogenetic hypothesis for the order to date. Relationships at all ranks such as the relationship of the early diverging families, often reflect previous studies, but gene conflict is evident, and relationships previously found to be uncertain often remain so. HTS and the Angiosperms353 probe kit are powerful tools for phylogenomic analysis, but better understanding of the genetic data available is required to enable selection of genes and gene trees that account for incomplete lineage sorting and hybridisation events.&nbsp;</p>

Joining forces in Ochnaceae phylogenomics: A tale of two targeted sequencing probe kits

<p><strong>Premise:</strong> Both universal and family-specific targeted sequencing probe kits are becoming widely used for the reconstruction of phylogenetic relationships in angiosperms. Within the pantropical Ochnaceae, we show that with careful data filtering, universal kits are equally as capable in resolving intergeneric relationships as custom probe kits. Furthermore, we show the strength in combining data from both kits to mitigate bias and provide a more robust result to resolve evolutionary relationships.</p> <p><strong>Methods:</strong> We sampled 23 Ochnaceae genera and used targeted sequencing with two probe kits, the universal Angiosperms353 kit, and a family-specific kit. We used maximum likelihood inference with a concatenated matrix of loci and multispecies-coalescence approaches to infer relationships in the family. We explored phylogenetic informativeness and the impact of missing data on resolution and tree support.</p> <p><strong>Results:</strong> For the Angiosperms353 data set, the concatenation approach provided results more congruent with those of the Ochnaceae-specific data set. Filtering missing data was most impactful on the Angiosperms353 data set, with a relaxed threshold being the optimum scenario. The Ochnaceae-specific data set resolved consistent topologies using both inference methods, and no major improvements were obtained after data filtering. The merging of data obtained with the two kits resulted in a well-supported phylogenetic tree.</p> <p><strong>Conclusions:</strong> The Angiosperms353 data set improved upon data filtering, and missing data played an important role in phylogenetic reconstruction. The Angiosperms353 data set resolved the phylogenetic backbone of Ochnaceae as equally well as the family-specific data set. All analyses indicated that both Sauvagesia L. and Campylospermum Tiegh. as currently circumscribed are polyphyletic and require revised delimitation.</p>
