Modeling Protein Conformations by Guiding AlphaFold2 with Distance Distributions. Application to Double Electron Electron Resonance (DEER) Spectroscopy.
<p>We describe a modified version of AlphaFold2 that incorporates experiential distance distributions into the network architecture for protein structure prediction. Harnessing the OpenFold platform, we fine-tuned AlphaFold2 on a small number of structurally dissimilar proteins to explicitly model distance distributions between spin labels determined from Double Electron-Electron Resonance (DEER) spectroscopy. We demonstrate the performance of the modified AlphaFold2, referred to as DEERFold, in switching the predicted conformations guided by experimental or simulated distance distributions. Remarkably, the intrinsic performance of AlphaFold2 substantially reduces the number and the accuracy of the widths of the distributions needed to drive conformational selection thereby increasing the experimental throughput. The blueprint of DEERFold can be generalized to other experimental methods where distance constraints can be represented by distributions. </p>

Permittivity of AuAg alloys along with calculations and measurements of the alloyed Fano-resonant structures
<p>Here I present the data corresponding to the manuscript "Low temperature annealing method for fabricating alloy nanostructures and metasurfaces: Unlocking a novel degree of freedom" (arXiv:2105.02461). In this work, I have provided a technique of alloying AuAg at low temperature. Here I present the measured ellipsometric data of the AuAg alloys alloyed at low temperatures and measurements of the single structure AuAg alloyed 4-rod Fano-resonance nanostructures. I have also provided the calculations of the Fano-resonant structures using the permittivity of the Rioux model as well as well as the permittivity obtained from the Rioux model. Each .zip file is associated with a Readme file explaining everything in greater details.</p>

Raw Data for the article: Usefulness of longitudinal systolic strain and delayed enhancement cardiac magnetic resonance in depicting risk of supraventricular arrythmias in patients with acute myocarditis and preserved left ventricular function
<p><strong>Background: </strong>Myocarditis have variable clinical presentation, evolution and prognosis. Aim of our study was to evaluate the value of speckle tracking echocardiography and cardiac magnetic resonance (CMR) in the short-term prediction of supraventricular arrhythmias (SVA) in patients with acute myocarditis.</p> <p><strong>Methods: </strong>Seventy patients (mean age 31±14 years old) with acute myocarditis and preserved left ventricular ejection fraction (LVEF) were enrolled. Longitudinal systolic strain (LS) of the left ventricle (LV), mechanical dispersion (MD) and CMR with quantitative measurement of delayed enhancement (DE) were performed in a subset of 43 patients. Logistic regression and ROC analysis were used to identify predictors of SVA RESULTS: Only LS measured at sup-epicardial, mid-wall and sub-endocardial level of the apical 4-chamber view was significantly lower in patients with SVA, while MD was marginally prolonged in this setting. A value of LS > - 16.1% measured at LV mid-wall in the apical 4-chamber view (ROC-AUC .75, Sensitivity 63%, Specificity 85%) was the most accurate measure to identify patients with SVA. DE mass was also helpful with a ROC-AUC .76; a DE-Mass > 18.9 gr. had a Sensitivity 63% and a Specificity 77%, to identify patients at risk of SVA.</p> <p><strong>Conclusions: </strong>Both DE mass and LS were associated with higher risk of SVA in patients with acute myocarditis and preserved LVEF. However, LS measured at the mid-wall level and limited to LV segments included in the apical 4-chamber view was the most accurate measure and did not show interaction with DE mass.</p>

<p class="MsoNormal">Attention deficit hyperactivity disorder (ADHD) is highly prevalent childhood-onset neurodevelopment disorder. Several clinical tools are used for ADHD diagnosis such as behavior rating scales, intelligence tests, severity, and dysfunction scales. However, these methods depend to the experience and training of physician increasing human error. DICOM Images using Magnetic Resonance Imaging (MRI) provides quantitative result such as fractional anisotropy or the number of tracts that could be helpful to support ADHD diagnosis.</p>
Data from: Meteorological Controls on Reversible Resonance Changes in Natural Rock Arches
<p>Meteorological data collected at rock arch sites concurrently with ambient seismic data (hosted separately by the IRIS Data Management Center, <a href="https://doi.org/10.7914/SN/5P_2013">https://doi.org/10.7914/SN/5P_2013</a>). All sites, except Aqueduct Arch, consist of temperature data (air and rock) recorded at 1- or 5-min intervals by portable HOBO U23 Pro v2 sensors, with measurements lasting from 10 hours to 96 hours and trimmed to match the time window of the seismic data.</p> <p>Air temperature was recorded by mounting the sensor in nearby vegetation to keep the sensor above the ground surface. Rock temperature was recorded on two separate sensors, which were placed against the bedrock surface and covered by a rock to provide shading and coupling. Analysis performed using rock temperature used the average of the two sensors. Several sites lack air temperature data.<br> <br> At Aqueduct Arch, a solar-powered HOBONet weather station recorded data from February 2017 - May 2018 at 15-minute intervals. The recorded quantities were: air temperature, rock temperature (recorded via a sensor embedded 2 cm into the bedrock), wind speed and direction, relative humidity, and precipitation.</p>
