South Bay Salt Pond Restoration Project – Phase-1 (2014-2017) Fish Sampling for Mercury Studies.
The South Bay Salt Pond Restoration Project, the largest wetland restoration project in the western United States, is conducting an adaptive management experiment to restore tidal flows to the tidally muted pond A8 complex. The A8 pond complex is a series of interconnected ponds (A8, A7, and A5) located at the interface of the Guadalupe River with Alviso Marsh in Lower South San Francisco Bay that has had a legacy of mercury contamination from cinnabar open-pit mining in the Guadalupe River watershed. As a result, restoration of salt pond habitats in the Alviso Marsh has taken an adaptive management approach whereby fish populations, water and sediment were monitored for mercury contamination before and after restoration actions and data was used to inform further restoration actions in the A8 complex. In this study, UC Davis conducted fish sampling to collect 2-sentinel species, the Three-spine Stickleback and Mississippi Silverside to assess whole-body mercury concentrations. Fish were collected seasonally (4-5 surveys-year) from spring 2014 through winter 2017 at two slough locations exchanging water with the A8 complex, one in upper Alviso Slough (ALSL-2) at the Alviso Municipal Marina boat launch and on in lower Alviso Slough (ALSL-3) near the pond A7 water control structure, and in two reference sloughs, Artesian/Mallard Slough just downstream from the San Jose-Santa Clara Regional Wastewater Facility outfall and Guadalupe Slough at the confluence with the Sunnyvale Wastewater Treatment Plant. Fish sampling consisted of beach seine, minnow trap and fyke netting with various levels of effort to capture the requisite number and size of sentinel fishes. Therefore, much of the sampling efforts were not conducted in a manor conducive of making fish abundance or species assemblage comparisons amongst the sampling locations. A Comparison of Recreational and Survey-Grade Side-Scan Sonar Systems in Mapping Reservoir Fish Habitat in 3 Southwest Ohio Reservoirs
Littoral zone aquatic habitat is thought to play an important driver of aquatic organism population dynamics, but historically has been difficult to obtain at the whole waterbody scale because it is costly and time-consuming to collect with traditional aquatic habitat sampling methods. Here we used side-scan sonar to quantification of habitat features over large areas using two levels of equipment: recreational (consumer-grade) and professional (survey-grade). Our goal was to compare performance of the different side-scan sonars by analyzing their ability to map shoreline habitat features (wood, vegetation, and substrate) in three southwest Ohio reservoirs that contain the range of habitat features of interest to fisheries biologists. We used a low-cost Lowrance Active Imaging 3-in-1 system (≈$2,000 USD) recreational sonar and an EdgeTech 6205 system (≈$150,000 USD) survey-grade sonar to collect imagery along the shoreline of three reservoirs in Ohio. Using imagery from each system, We manually delineated patches of submerged woody debris, standing timber, aquatic vegetation, and benthic substrate in GIS. We also compared the size of uniquely identifiable submerged wood from paired imagery to understand potential biases between the systems.
Age-0 fish abundances and putative environmental drivers for the Sacramento-San Joaquin Delta, California, 1980 to 2020.
Data on fall (September-December) age-0 abundances of a suite of relatively abundant/common fishes and a suite of likely environmental driver variables. All data are derived from publicly available sources as cited below, except for determination of age-0 maximum length thresholds, which were derived from examination of length-frequency histograms for fall months. UCSB SONGS Mitigation Monitoring: Reef Performance Standard – Fish Production
These data describe annual estimates of the somatic and gonadal tissue production in five species of reef fishes at an artificial reef (Wheeler North Reef in Orange County, CA) and two natural reference reefs (San Mateo Kelp in Orange County, CA and Barn Kelp in San Diego County, CA). Data were collected from 2009 – 2023 as part of a comprehensive mitigation program aimed at evaluating the ability of Wheeler North Reef to compensate for losses of kelp forest habitat and associated biota caused by the operation of the San Onofre Nuclear Generating Station (SONGS).

Data are collected annually to enable us to track the fish assemblages of eleven primary lakes (Allequash, Big Muskellunge, Crystal, Sparkling, Trout, bog lakes 27-02 [Crystal Bog] and 12-15 [Trout Bog], Mendota, Monona, Wingra and Fish). Sampling on Lakes Monona, Wingra, and Fish started in 1995; sampling on other lakes started in 1981. Sampling is done at six littoral zone sites per lake with seine, minnow or crayfish traps, and fyke nets; a boat-mounted electrofishing system samples three littoral transects. Vertically hung gill nets are used to obtain two pelagic samples per lake from the deepest point. A trammel net samples across the thermocline at two sites per lake. In the bog lakes only fyke nets and minnow traps are deployed. Parameters measured include species-level identification and lengths for all fish caught, and weight and scale samples from a subset. Derived data sets include species richness, catch per unit effort, and size distribution by species, lake, and year. Dominant species vary from lake to lake. Perch, rockbass, and bluegill are common, with walleye, large and smallmouth bass, northern pike and muskellunge as major piscivores. Cisco have been present in the pelagic waters of four lakes, and the exotic species, rainbow smelt, is present in two. The bog lakes contain mudminnows. NWFSC fish and invertebrate diversity derived from west coast groundfish trawl program
This dataset presents the community structure of groundfish and invertebrate in the West Coast since 1977. The community structure indices include the richness and Simpson’s evenness. The raw count data is from West Coast Groundfish Bottom Trawl survey conducted by the Northwest Fisheries Science Center. The spatial coverage of this dataset is between Pt Conception, California and north of U.S.-Mexico border.
UCSB SONGS Mitigation Monitoring: Wetland Survey - Fish Abundance
These data describe annual estimates of the density of fish in main channel and tidal creek habitats collected as part of the SONGS San Dieguito Wetland Restoration mitigation monitoring program designed to evaluate compliance of the restoration project with conditions of the SONGS permit. Monitoring began in 2012 in the San Dieguito Wetlands and Tijuana Estuary in San Diego County, CA, Carpinteria Salt Marsh in Santa Barbara County, CA, and Mugu Lagoon in Ventura County, CA. Beginning in 2024, Los Penasquitos Lagoon in San Diego County replaced Tijuana Estuary. The abundance of fish is determined using beach seine and enclosure trap sampling at six main channel and six tidal creek locations at each wetland. Both seine and enclosure trap sampling consist of several hauls through an enclosed volume of water. Sampling is conducted annually in early fall.

These data describe annual estimates of the size and abundance of fish at three subtidal reefs collected as part of the San Onofre Nuclear Generating Station (SONGS) Mitigation Monitoring Program. Data collection began in 2009 at an artificial reef (Wheeler North Reef in Orange County, CA) and two natural reference reefs (San Mateo Kelp in Orange County, CA and Barn Kelp in San Diego County, CA). In the summer of each year, divers identified, sized, and counted species of fish along fixed transects, and in quadrats uniformly distributed at each reef.

A multi-scaled approach to evaluating the fish community structure within southern Appalachian streams, 2011
There is considerable uncertainty regarding the relative roles of stream habitat, landscape characteristics, and interspecific interactions in structuring stream fish assemblages. Thus, I evaluated the relative importance of environmental characteristics and species interactions, at local and landscape scales, on fish occupancy within the upper Little Tennessee River basin, Georgia, and North Carolina. Using a quadrat sample design, fishes were collected at 525 channel units among 48 study reaches during two consecutive years. I evaluated the relative support for the influence of local- and landscape-scale factors on fish occupancy using multi-scaled,hierarchical, multi-species occupancy models.
Throw trap and electrofishing data collected during 1996–2022 from the Everglades, Florida, United States for the publication "Contrasting invasion histories and effects of three non-native fishes observed with long-term monitoring data"
This dataset was used to analyze the effects of three non-native fishes in the Florida Everglades for a publication in the journal Biological Invasions. The dataset incorporates plot-level mean densities (# of individuals per square meter) of common aquatic animals collected during 1996–2022 from 17 sites across three regions of the Everglades: Taylor Slough, Shark River Slough, and Water Conservation Area 3A. Prey species included are nine common small fishes and three common decapod species (two crayfish species and grass shrimp). The dataset includes throw trap data on three predator taxa: African Jewelfish (Hemichromis letourneuxi), Mayan Cichlids (Mayaheros uruphthalmus), and sunfishes (Lepomis spp.). Annual indices of mean wet season electrofishing catch-per-unit-effort of Asian Swamp Eels (Monopterus albus/javanesis), Mayan Cichlids, sunfishes, and the three other large 'top predator' fishes (Amia calva, Lepisosteus platyrhincus, Micropterus salmoides) are included for plots where electrofishing was performed from 1997-2021. Hydrologic measures used in analyses and R code used to conduct analyses are also included.
MCR LTER: Coral Reef: Community Dynamics: Abundance and Species Richness of Fishes Associated with the Coral Porites rus 2000 thru 2011
These data describe the species richness and abundance as part of MCR LTER's reef fish monitoring program to track long-term patterns in species abundance and diversity. This study began in 2000 in the lagoons off of the north shore of the island of Moorea, French Polynesia and the dataset is updated annually. The abundance and life history stage (adults, juveniles or recruits) of all taxa of fishes associated with selected colonies (5-16 colonies per site) of the mound forming coral Porites rus are recorded at seven reef sites located along the north shore of Moorea. These sites are characterized by differences in water depth, distance to the fore reef and the number and types of neighboring corals. Counts are performed by a pair of divers using SCUBA and include semi-cryptic species. The collection of these data was suspended following the last survey conducted in July 2011 due to the extremely low abundance of live P. rus at these locations.
MCR LTER: Coral Reef: Coupled Natural-Human Systems: GPS-enabled survey of fish in Moorea’s lagoons
This dataset includes counts and sizes of fish within Moorea’s lagoons, with more than 130,000 fish recorded between 2018 and 2021. In summer of each year observers swim through Moorea’s lagoons, observing a 5-m wide swath and recording species and sizes of fish encountered in every minute of swim (about 10 linear meters of sampling). The fish counts are limited to a fixed species list (57 taxa) which was chosen to capture most of the reef associated species targeted in Moorea’s fishery, as well as important herbivores. Only fish larger than 10 cm were recorded, a size chosen to match the small end of fish observed in the catch. The resulting counts were georeferenced based on simultaneously collecting GPS data. Data are presented here on the scale of a minute of sampling. MCR LTER: Coral Reef: Fish Counts versus Coral Diversity for Holbrook, et al. PLoS One 2015
To test the impact of the regional species pool on the coral-fish diversity relationship, the same experiment was conducted in lagoons of Schumann Island in Kimbe Bay, Papua New Guinea (5°31’S, 150°5’E), Lizard Island on the Great Barrier Reef, Australia (14º 41’S, 145º 27’E), and Moorea in French Polynesia (17° 30’S, 149° 50’W). Divers counted individuals of all species observed on or interacting with 45 patch reefs were constructed using six abundant, co-occurring coral species that were major habitat providers for fish. Fish were allowed to naturally colonize over 8-12 months and the patch reefs were surveyed by scuba divers four times during the period. The species of corals used in the experiment were selected to include species that exhibit a broad range of structural morphologies and potential sensitivities to climate change and other environmental stressors. MCR LTER: Reference: Fish Taxonomy, Trophic Groups and Morphometry
These reference data document the maximum length, length to weight conversion parameters, trophic status, and items consumed for fish species observed in the Annual Fish Survey Time-series core data set (knb-lter-mcr.6). With knb-lter-mcr.6, these data enable the investigation of temporal trends in the biomass of taxa as well as the abundance and biomass of different trophic groups. This material is based upon work supported by the U.S. National Science Foundation under Grant No. OCE 16-37396 (and earlier awards) as well as a generous gift from the Gordon and Betty Moore Foundation. Research was completed under permits issued by the French Polynesian Government (Délégation à la Recherche) and the Haut-commissariat de la République en Polynésie Francaise (DTRT) (Protocole d'Accueil 2005-2019). Stable Isotope Data for Small Pelagic Fishes across the Northeast U.S. Continental Shelf from 2013-2015
These data represent the carbon and nitrogen stable isotope signatures of small pelagic fishes across the Northeast U.S. Continental Shelf as reported by Suca, J.J., et al. (2018) Feeding dynamics of Northwest Atlantic small pelagic fishes. Progress in Oceanography, 165, 52-62, https://doi.org/10.1016/j.pocean.2018.04.014. The five species of fish in this dataset represent a subset of the species collected in bottom trawls conducted by the NOAA NEFSC Ecosystems Survey Branch from Cape Hatteras to the Gulf of Maine for years 2013-2015. Sampling occurred in the Spring and Fall seasons. Sections of dorsal musculature were analyzed for carbon and nitrogen isotopes using mass spectrometry. Carbon-to-nitrogen isotopic ratios were reported along with the isotopic signatures for carbon and nitrogen respectively. Additionally, a lipid-corrected carbon signature was calculated for the fish muscle tissue. The dataset was supplemented with geospatial and temporal information from NOAA Fisheries trawl databases.

During 2001, continuous measurements, every 15 minutes, were made of stage, water temperature, conductivity, dissolved oxygen, and pH in a small headwater stream, Fish Brook, Boxford, MA, draining a moderate sized, mixed land use watershed. Measurements are for part of the ice free season (June – December). Discharge could not be determined due to inadequate rating curve. Several day gaps occur periodically due to removal for recalibration.
