Data from: Genetic diagnosis of a rare myrmecochorous species, Plagiorhegma dubium (Berberidaceae): historical genetic bottlenecks and strong spatial structures among populations
Distribution of genetic variation over time and space is relevant to demographic histories, and tightly linked to ecological disturbances as well as evolutionary potential of an organism. Therefore, understanding the pattern of genetic diversity is a primary step in conservation and management projects for rare and threatened plant species. We used 8 microsatellite markers to examine the level of genetic diversity, spatial structure and demographic history of Plagiorhegma dubium, a rare myrmecochorous herb, populations sampled across northeast Asia and Siberia. We found low within-population genetic variation associated with historical bottlenecks. Although pairwise FST values were not much higher than the ones found in similar life form species, STRUCTURE and PCoA revealed a clear broad-scale spatial pattern of genetic structure. Bayesian clustering (best K=6) and PCoA identified three populations that are distinctive from neighboring populations in the Korean peninsula, which suggests potential units for conservation and management plans in Korea. MIGRATE-N and BAYESASS showed that both contemporary (0.003-0.045) and historical migration rates (2e-5-4.6e-4) were low. Our findings provide a good example, where genetic considerations should be integrated for conservation and management plans of rare and threatened species.
Data from: Current and historical land use influence soil-based ecosystem services in an urban landscape
Urban landscapes are increasingly recognized as providing important ecosystem services (ES) to their occupants. Yet, urban ES assessments often ignore the complex spatial heterogeneity and land-use history of cities. Soil-based services may be particularly susceptible to land-use legacy effects. We studied indicators of three soil-based ES – carbon storage, water quality regulation, and runoff regulation – in a historically agricultural urban landscape and asked: (1) How do ES indicators vary with contemporary land cover and time since development? (2) Do ES indicators vary primarily among land-cover classes, within land-cover classes, or within sites? (3) What is the relative contribution of urban land-cover classes to potential citywide ES provision? We measured biophysical indicators (soil carbon (C), available phosphorus (P), and saturated hydraulic conductivity (Ks)) in 100 sites across 5 land-cover classes, spanning an ~125 year gradient of time since development within each land-cover class. Potential for ES provision was substantial in urban green spaces, including developed land. Runoff regulation services (high Ks) were highest in forests; water quality regulation (low P) was highest in open spaces and grasslands; and open spaces and developed land (e.g., residential yards) had the highest C storage. In developed land covers, both C and P increased with time since development, indicating effects of historical land-use on contemporary ES and tradeoffs between two important ES. Among-site differences accounted for a high proportion of variance in soil properties in forests, grasslands, and open space, while residential areas had high within-site variability – underscoring the leverage city residents have to improve urban ES provision. Developed land covers contributed most ES supply at the citywide scale, even after accounting for potential impacts of impervious surfaces. Considering the full mosaic of urban green space and its history is needed to estimate the kinds and magnitude of ES provided in cities, and to augment regional ES assessments that often ignore or underestimate urban ES supply.
Data from: Evidence for adaptive responses to historic drought across a native plant species range
As climatic conditions change, species will be forced to move or adapt to avoid extinction. Exacerbated by ongoing climate change, California recently experienced a severe and exceptional drought from 2011-2017. To investigate whether an adaptive response occurred during this event, we conducted a "resurrection" study of the cutleaf monkeyflower (Mimulus laciniatus), an annual plant, by comparing trait means and variances of ancestral seed collections ("pre-drought") with contemporary descendant collections ("drought"). Plants were grown under common conditions to test whether this geographically-restricted species has the capacity to respond evolutionarily to climate stress across its range. We examined if traits shifted in response to the recent, severe drought and included populations across an elevation gradient, including populations at the low- and high-elevation edges of the species range. We found that time to seedling emergence in the drought generation was significantly earlier than in the pre-drought generation, a response consistent with drought adaptation. Additionally, trait variation in days to emergence was reduced in the drought generation, which suggests selection or bottleneck events. Days to first flower increased significantly by elevation, consistent with climate adaptation across the species range. Drought generation plants were larger and had greater reproduction, which was likely a carryover effect of earlier germination. These results demonstrate that rapid shifts in trait means and variances consistent with climate adaptation are occurring within populations, including peripheral populations at warm and cold climate limits, of a plant species with a relatively restricted range that has so far not shifted its elevation distribution during contemporary climate change. Thus, rapid evolution may mitigate, at least temporarily, range shifts under global climate change. This study highlights the need for better understanding rapid adaptation as a means for plant communities to cope with extraordinary climate events.

Opening the museum's vault: Historical field records preserve reliable ecological data
<p><span>Museum specimens have long served as foundational data sources for ecological, evolutionary, and environmental research. Continued reimagining of museum collections is now also generating new types of data associated with, but beyond physical specimens, a concept known as "extended specimens". Field notes penned by generations of naturalists contain first-hand ecological observations associated with museum collections and comprise a form of extended specimens with the potential to provide novel ecological data spanning broad geographic and temporal scales. Despite their data-yielding potential, however, field notes remain underutilized in research due to their heterogeneous, unstandardized, and qualitative nature. We introduce an approach for transforming descriptive ecological notes into quantitative data suitable for statistical analysis. Tests with simulated and real-world published data show that field notes and our transformation approach retain reliable quantitative ecological information under a range of sample sizes and evolutionary scenarios. Unlocking the wealth of data contained within field records could facilitate investigations into the ecology of clades whose diversity, distribution, or other demographic features present challenges to traditional ecological studies, improve our understanding of long-term environmental and evolutionary change, and enhance predictions of future change.</span></p>
Data for "Modular Bibliographical Profiling of Historic Book Reviews"
<p>This dataset supports the research paper, ""Modular Bibliographical Profiling of Historic Book Reviews." The paper examines different methods of predicting bibliographical details (e.g. author, title, and publisher) of books under review in a corpus of approximately 1,100 historical book reviews. The dataset is comprised of book reviews from ProQuest's American Periodicals Series (APS). This kind of bibliographical profiling is often characterized as a Natural Language Processing (NLP) or Named Entity Recognition (NER) task, but it can be more specifically described as a two-part Named Entity Linking (NEL) task, beginning with a feature extraction stage followed by one of several available matching or classification methods. An attempt has been made to formalize constraints for modular bibliographical profiling (MBP) and shed light on some important choices that are often glossed over or obscured by digital humanities (DH) practitioners. Applying these constraints, the paper evaluates combinations of feature selection (naive bag-of-words [BOW], rule-based feature extraction, and NER using a pre-trained model) with a standardized similarity-based matching strategy (cosine similarity). All tasks are performed on derived text data (term frequency tables), so that data can be shared and all methods can be used on materials available only in non-consumptive formats. These comparisons suggest that naive BOW can perform quite robustly, and that using even a basic pretrained NER model in conjunction with a BOW approach may reduce false positives. </p>

Data from: Evaluating the impact of historical climate and early human groups in the Araucaria Forest of Eastern South America
<p>It has been hypothesized that the Araucaria Forest in Southern Brazil underwent expansions in the past, driven either by human groups or by climate fluctuations of the Holocene and Pleistocene. Fossil pollen records of the Paraná Pine (<em>Araucaria angustifolia</em>), a dominant tree in that forest, provide some insights into when those may have occurred. Still, the timing of those expansions has never been estimated. To infer past range shifts and shed light on their main drivers, we employed next-generation DNA sequencing (ddRADseq), machine learning, and a comprehensive database of fossil pollen records in a study of historical demographic inference and paleo-distribution modeling of the Paraná Pine. We found that <em>A. angustifolia</em> comprises two populations expanding at different times: one in the Mantiqueira mountain chain, and the other in the southern Brazilian plateau. The Southern population began to expand during the Last Glacial Period ~70kya, long before human arrival in South America. Still, genetic analyses support that humans later impacted this population, resulting in lower genetic diversity, higher inbreeding, and high levels of gene flow over large distances with a weak pattern of isolation by distance. It is possible this resulted from human influence on seed dispersal and germination on the Southern Brazilian plateau. The Mantiqueira population, in contrast, expanded only recently (~3kya). This timing coincides with Holocene climatic changes and human settlements established further south, although, to date, there is little archeological evidence of human impact in the Mantiqueira. In addition, multitemporal species distribution models built from a combination of present-day and pollen records infer range expansion of the Araucaria Forest during glacial times until the cold humid HS1 event (~16kya), when the forest was most widespread, with no evidence of glacial refugia. The combination of genomic and spatial analyses suggests that both human and climatic controls played a role in the dynamics of the Araucaria Forest.</p>
Data from: Historical field records reveal habitat as an ecological correlate of locomotor phenotypic diversity in the radiation of Neotropical Geophagini fishes
<p>Phenotypic macroevolutionary studies provide insight into how ecological processes shape biodiversity. However, the complexity of phenotype-ecology relationships underscores the importance of also validating phenotype-based ecological inference with direct evidence of resource use. Unfortunately, macroevolutionary scale ecological studies are often hindered by the challenges of acquiring taxonomically and spatially representative ecological data for large and widely distributed clades. The South American cichlid fish tribe Geophagini represents a continentally distributed radiation whose early locomotor morphological divergence suggests habitat as one ecological correlate of diversification, but an association between locomotor traits and habitat preference has not been corroborated. Field notes accumulated over decades of collecting across South America provide first-hand environmental records that can be mined for habitat data in support of macroevolutionary ecological research. In this study, we applied a newly developed method to transform descriptive field note information into quantitative habitat data, and used it to assess habitat preference and its relationship to locomotor morphology in Geophagini. Field note-derived data shed light on geophagine habitat use patterns and reinforced habitat as an ecological correlate of locomotor morphological diversity. Our work emphasizes the rich data potential of museum collections, including often overlooked material such as field notes, for evolutionary and ecological research.</p>

Data from: Historical surveys reveal a long-term decline in muskrat populations
<p>The muskrat (<i>Ondatra zibethicus</i>) is an iconic species in Canada, valued for both its fur and its integral role in wetland ecosystems, and widely regarded for its perseverance. However, the resilience of this semi-aquatic mammal seems to be in question now as increasing evidence points to widespread population declines. Recent analyses of harvest data across North America suggest a reduction in their numbers, but this has not been widely corroborated by population surveys. In this study we replicated historic muskrat house count surveys at two large Great Lakes coastal wetlands and present confirmation that declines in muskrat harvest correspond to actual declines in muskrat abundance. At the Point Pelee National Park marsh and the Matchedash Bay-Gray Marsh wetland we found that mean muskrat house counts declined by 93% and 91% respectively between historic surveys 40-50 years ago and contemporary surveys over the past seven years. The factors responsible for these dramatic declines remain unclear but there may be a relationship with changes in the habitat quality of these wetlands that have occurred over the same time frame. Not only is the loss of muskrats an issue for the resulting loss of the wetland ecosystem services they provide, but it may be an indication of broader marsh ecosystem degradation. As such, a scarcity of muskrats should be considered a red flag for the state of biodiversity in our wetlands. Continued surveys and ongoing research are needed to shed more light on the current status of muskrat populations and their marsh habitats across their native range.</p>
Life history data on married women of the historical population of île aux Coudres
<p>Evidence from natural populations shows that changes in environmental conditions can cause rapid modifications in the evolutionary potential of phenotypes, partly through genotype-by-environment interactions (G×E). Therefore, the overall rate of microevolution should depend on fluctuations in environmental conditions, even when directional selection is sustained over several generations. We tested this hypothesis in a preindustrial human population that experienced a microevolutionary change in age at first reproduction (AFR) of mothers, using the annual infant mortality rate (IMR) as an indicator of environmental conditions during their early life. Using quantitative genetics analyses, we found that G×Es explained a non-negligible fraction of the additive genetic variance in AFR and in relative fitness, as well as of the genetic covariance between AFR and fitness (i.e. the Robertson-Price covariance). The covariance was stronger for individuals exposed to unfavorable early-life environmental conditions. Our results unravel the presence of G×Es in an important life history trait and its impact on the rate of microevolution, which appears to have been sensitive to short-term fluctuations in local environmental conditions.</p>
Data set - Island area and historical geomorphological dynamics shape multifaceted diversity of barrier island floras
<div> <p><span>The influence of island dynamics and characteristics on taxonomic diversity, particularly species richness, are well studied. Yet, our knowledge on the influence of island dynamics and characteristics on other facets of diversity, namely functional and phylogenetic diversity, is limited, constraining our understanding of assembly processes on islands (e.g., biogeographic history, dispersal and environmental filtering, and species interactions). Using barrier islands, a highly dynamic and so far, understudied island type, we investigate how multiple facets of vascular plant diversity (functional, phylogenetic and taxonomic diversity) are shaped by island geomorphology, modern and historic area, and habitat heterogeneity. In line with our expectation, historical dynamics in island geomorphology affected phylogenetic and taxonomic diversity via habitat heterogeneity. However, island area was the best predictor across all facets of diversity. Specifically, larger islands had higher functional and phylogenetic diversity than expected by chance while most of the smaller islands had lower diversity. The influence of area on functional diversity acted via habitat heterogeneity, with habitat heterogeneity influencing negatively functional diversity. Our results suggest that larger islands accumulate functionally and phylogenetically unique species. Further, results for functional diversity pointed towards potential area-heterogeneity trade-offs, with these trade-offs likely resulting from increased interspecific competition favoring a specific set of trait values (of stronger competitors), particularly on smaller islands. Together, these results demonstrate that going beyond taxonomic diversity contributes to identifying underlying processes shaping diversity-area relationships. </span></p> </div>
