Data from: Detecting cryptic indirect genetic effects

Indirect genetic effects (IGEs) occur when genes expressed in one individual alter the phenotype of an interacting partner. IGEs can dramatically affect the expression and evolution of social traits. However, the interacting phenotype(s) through which they are transmitted are often unknown, or cryptic, and their detection would enhance our ability to accurately predict evolutionary change. To illustrate this challenge and possible solutions to it, we assayed male leg tapping behaviour using inbred lines of Drosophila melanogaster paired with a common focal male strain. The expression of tapping in focal males was dependent on the genotype of their interacting partner, but this strong IGE was cryptic. Using a multiple-regression approach, we identified male startle response as a candidate interacting phenotype: the longer it took interacting males to settle after being startled, the less focal males tapped them. A genome-wide association analysis identified approximately a dozen candidate protein-coding genes potentially underlying the IGE, of which the most significant was slowpoke. Our methodological framework provides information about candidate phenotypes and candidate SNPs that underpin a strong yet cryptic IGE. We discuss how this approach can facilitate the detection of cryptic IGEs contributing to unusual evolutionary dynamics in other study systems.

Data from: Indirect genetic effects and sexual conflicts: Partner genotype influences multiple morphological and behavioural reproductive traits in a flatworm

The expression of an individual's phenotypic traits can be influenced by genes expressed in its social partners. Theoretical models predict that such indirect genetic effects (IGEs) on reproductive traits should play an important role in determining the evolutionary outcome of sexual conflict. However, empirical tests of (i) whether reproductive IGEs exist, (ii) how they vary among genotypes, and (iii) whether they are uniform for different types of reproductive traits are largely lacking. We addressed this in a series of experiments in the simultaneously hermaphroditic flatworm Macrostomum lignano. We found strong evidence for IGEs on both morphological and behavioural reproductive traits. Partner genotype had a significant impact on the testis size of focal individuals—varying up to 2.4-fold—suggesting that IGEs could mediate sexual conflicts that target the male sex function. We also found that time to first copulation was affected by a genotype × genotype interaction between mating partners, and that partner genotype affected the propensity to copulate and perform the postcopulatory suck behaviour, which may mediate conflicts over the fate of received ejaculate components. These findings provide clear empirical evidence for IGEs on multiple behavioural and morphological reproductive traits, which suggests that the evolutionary dynamics of these traits could be altered by genes contained in the social environment.

Data from: Direct and indirect causal effects of heterozygosity on fitness-related traits in Alpine ibex

Heterozygosity–fitness correlations (HFCs) are a useful tool to investigate the effects of inbreeding in wild populations, but are not informative in distinguishing between direct and indirect effects of heterozygosity on fitness-related traits. We tested HFCs in male Alpine ibex (Capra ibex) in a free-ranging population (which suffered a severe bottleneck at the end of the eighteenth century) and used confirmatory path analysis to disentangle the causal relationships between heterozygosity and fitness-related traits. We tested HFCs in 149 male individuals born between 1985 and 2009. We found that standardized multi-locus heterozygosity (MLH), calculated from 37 microsatellite loci, was related to body mass and horn growth, which are known to be important fitness-related traits, and to faecal egg counts (FECs) of nematode eggs, a proxy of parasite resistance. Then, using confirmatory path analysis, we were able to show that the effect of MLH on horn growth was not direct but mediated by body mass and FEC. HFCs do not necessarily imply direct genetic effects on fitness-related traits, which instead can be mediated by other traits in complex and unexpected ways.

Data from: Nonadditive indirect effects of group genetic diversity on larval viability in Drosophila melanogaster imply key role of maternal decision-making

Genetic variation can have important consequences for populations: high population genetic diversity is typically associated with ecological success. Some mechanisms that account for these benefits assume that local social groups with high genetic diversity are more successful than low-diversity groups. At the same time, active decision-making by individuals can influence group genetic diversity, a behavioral process not generally incorporated into discussions of population-level diversity effects. Here, we examine how maternal decisions that determine group genetic diversity influence the viability of Drosophila melanogaster larvae. Our groups contained wildtype larvae, whose genetic diversity we manipulated; and genetically-marked "tester" larvae, whose genotype and frequency were identical in all trials. We measured wildtype and tester viability for each group. Surprisingly, the viability of wildtype larvae did not depend on group genetic diversity. However, the viability of the tester genotype was substantially depressed in large, high-diversity groups. Further, not all high-diversity groups produced this effect: certain combinations of wildtype genotypes were deleterious to tester viability, while other groups of the same diversity—but containing different wildtype genotypes—were not deleterious. These deleterious combinations of wildtype genotypes could not be predicted by observing the performance of the same tester and wildtype genotypes in low-diversity groups. Taken together, these results suggest that non-additive interactions among genotypes, rather than genetic diversity per se, account for between-group differences in viability in D. melanogaster; and that predicting the consequences of genetic diversity at the population level may not be straightforward.

Data from: Combined effects of mutualistic rhizobacteria counteract virus-induced suppression of indirect plant defenses in soybean

It is increasingly clear that microbial plant symbionts can influence interactions between their plant hosts and other organisms. Yet, such effects remain poorly understood, particularly under ecologically realistic conditions where plants simultaneously interact with diverse mutualists and antagonists. Here we examine how the effects of a plant virus on indirect plant defenses against its insect vector are influenced by co-occurrence of other microbial plant symbionts. Using a multi-factorial design, we manipulated colonization of soybean using three different microbes: a pathogenic plant virus (Bean pod mottle virus [BPMV]), a nodule-forming beneficial rhizobacterium (Bradyrhizobium japonicum), and a plant growth-promoting rhizobacterium (PGPR) (Delftia acidovorans). We then assessed recruitment of parasitoids (Pediobious foveolatus [Eulophidae]) and parasitism rates following feeding by the BPMV vector Epilachna varivestis (Coccinellidae). BPMV infection suppressed parasitoid recruitment, prolonged parasitoid foraging time, and reduced parasitism rates in semi-natural foraging assays. However, simultaneous colonization of BPMV-infected hosts by both rhizobacteria restored parasitoid recruitment and rates of parasitism to levels similar to uninfected controls. Co-colonization by the two rhizobacteria also enhanced parasitoid recruitment in the absence of BPMV infection. These results illustrate the potential of plant-associated microbes to influence indirect plant defenses, with implications for disease transmission and herbivory, but also highlight the potential complexity of such interactions.

How species co-exist is a central question in ecology. Niche differentiation can prevent two species from excluding each other by competition. However, this interaction can vary in space because of internal factors such as intraspecific genetic variation, or external ones such as the presence of a third species. While these effects have been repeatedly observed, their joint effect on the outcome of competition has rarely been considered. We experimentally investigated how a dominant ecosystem engineer (the shrub Thymus vulgaris) affects interactions between two co-occurring and closely related annuals (Medicago minima and M. rigidula). We ask first if the outcome of their interaction depends on the genetic identity of the competitors, and in particular if intraspecific interaction differs between genetically related versus unrelated conspecifics. Second, we ask if co-existence of the two species is modified by the presence of thyme plants altering local soil conditions. We grew genotypes collected in nature of both annual species in inter- and intraspecific competition experiments using soil collected directly underneath thyme plant (thyme soil), and soil collected away from thyme plants (no-thyme soil). We found that thyme soil affected interactions in a way that shifted the species' rank. Crucial for this result was the division of intraspecific competition between genetically related and unrelated individuals. Intraspecific competition was significantly less detrimental to kin than to unrelated conspecifics. In highly structured plant populations, such effects could favor local dominance of a patch by one species. However this kin effect occurred for each species only in its preferred soil (thyme versus no-thyme), promoting a stabilizing co-existence mechanism at the landscape level. Synthesis: This study shows that the importance of intraspecific competition relative to interspecific competition can be highly dependent on the genotype identity of intraspecific competitors and of the local environment in which the interaction occurs. The local environment can itself be modified by the presence of a third species in the community. These results emphasize how, in order to understand the overall problem of species co-existence, it can be insightful to divide this into smaller local scale problems of co-existence.
