Systematic profiling of full-length immunoglobulin and T-cell receptor repertoire diversity in rhesus macaque through long read transcriptome sequencing

Data from: Secondary contact and genomic admixture between rhesus and long-tailed macaques in the Indochina Peninsula

Understanding the process and consequences of hybridization is one of the major challenges in evolutionary biology. A growing body of literature has reported evidence of ancient hybridization events or natural hybrid zones in primates, including humans; however, we still have relatively limited knowledge about the pattern and history of admixture because there have been little studies that simultaneously achieved genome-scale analysis and a geographically extensive sampling of wild populations. Our study applied double-digest restriction site-associated DNA sequencing to samples from the six localities in and around the provisional hybrid zone of rhesus and long-tailed macaques and evaluated population structure, phylogenetic relationships, demographic history, and geographic clines of morphology and allele frequencies. A latitudinal gradient of genetic components was observed, highlighting the transition from rhesus (north) to long-tailed macaque distribution (south) as well as the presence of one northern population of long-tailed macaques exhibiting unique genetic structure. Interspecific gene flow was estimated to have recently occurred after an isolation period, and the migration rate from rhesus to long-tailed macaques was slightly greater than in the opposite direction. Although some rhesus macaque-biased alleles have widely introgressed into long-tailed macaque-populations, the inflection points of allele frequencies have been observed as concentrated around the traditionally recognized interspecific boundary where morphology discontinuously changed; this pattern was more pronounced in the X-chromosome than in autosomes. Thus, due to geographic separation before secondary contact, reproductive isolation could have evolved, contributing to the maintenance of an interspecific boundary and species-specific morphological characteristics.

Data from: Functional divergence of the bitter receptor TAS2R38 in Sulawesi macaques

Bitter perception is mediated by G protein-coupled receptors TAS2Rs and plays an important role in avoiding the ingestion of toxins by inducing innate avoidance behavior in mammals. One of the best-studied TAS2Rs is TAS2R38, which mediates the perception of the bitterness of synthetic phenylthiocarbamide (PTC). Previous studies of TAS2R38 have suggested that geographical separation enabled the independent divergence of bitter taste perception. The functional divergence of TAS2R38 in allopatric species has not been evaluated. We characterized the function of TAS2R38 in four allopatric species of Sulawesi macaques on Sulawesi Island. We found variation in PTC taste perception both within and across species. In most cases, TAS2R38 was sensitive to PTC, with functional divergence among species. We observed different truncated TAS2R38s that were not responsive to PTC in each species of Macaca nigra and M. nigrescens due to premature stop codons. Some variants of intact TAS2R38 with an amino acid substitution showed low sensitivity to PTC in M. tonkeana. Similarly, this intact TAS2R38 with PTC-low sensitivity has also been found in humans. We detected a shared haplotype in all four Sulawesi macaques, which may be the ancestral haplotype of Sulawesi macaques. In addition to shared haplotypes among Sulawesi macaques, other TAS2R38 haplotypes were species-specific. These results implied that the variation in TAS2R38 might be shaped by geographical patterns and local adaptation.

Data from: Differential aging trajectories in motivation, inhibitory control and cognitive flexibility in Barbary macaques (Macaca sylvanus)

<p>Across the life-span, the performance in problem-solving tasks varies strongly, due to age-related variation in cognitive abilities as well as the motivation to engage in a task. Nonhuman primates provide an evolutionary perspective on human cognitive and motivational aging, as they lack an insight into their own limited lifetime, and aging trajectories are not affected by customs and societal norms. To test age-related variation in inhibitory control, cognitive flexibility, and persistence, we presented Barbary macaques (<i>Macaca sylvanus</i>), living at La Forêt des Singes in Rocamadour (France), with three problem-solving tasks. We conducted 297 trials with 143 subjects aged 2—30 years. We found no effect of age on success and latency to succeed in the inhibitory control task. In the cognitive flexibility task, 21 out of 99 monkeys were able to switch their strategy, but there was no evidence for an effect of age. Yet, the persistence in the motivation task as well as the overall likelihood to participate in any of the tasks declined with increasing age. These results suggest that motivation declines earlier than the cognitive abilities assessed in this study, corroborating the notion that non-human primates and humans show similar changes in motivation in old age.</p>

Data from: Genetic diversity of Bartonella quintana in macaques suggests zoonotic origin of trench fever

Bartonella quintana is a bacterium that causes a broad spectrum of diseases in humans including trench fever. Humans were previously considered to be the primary, if not the only, reservoir hosts for B. quintana. To identify the animal reservoir and extend our understanding of the ecological and evolutionary history of B. quintana, we examined blood samples from macaques and performed multilocus sequence typing (MLST) analysis. We demonstrated the prevalence of B. quintana infection was common in macaques from main primate centres in mainland China. Overall, 18.0% (59/328) of rhesus macaques and 12.7% (39/308) of cynomolgus macaques were found to be infected with B. quintana by blood culture and/or polymerase chain reaction. The infection was more frequently identified in juvenile and young monkeys compared with adult animals. In contrast with the relatively low level of sequence divergence of B. quintana reported in humans, our investigation revealed much higher genetic diversity in nonhuman primates. We identified 44 new nucleotide variable sites and 14 novel sequence types (STs) among the B. quintana isolates by MLST analysis. Some STs were found only in cynomolgus macaques, while some others were detected only in rhesus macaques, suggesting evidence of host-cospeciation, which were further confirmed by phylogenetic analysis and Splits decomposition analysis. Our findings suggest that trench fever may primarily be a zoonotic disease with macaques as the natural hosts.

Data from: Re-analysis of data reveals no evidence for neonatal imitation in rhesus macaques

Over the past decade, a growing number of publications have claimed to provide evidence for the existence and function of neonatal imitation in rhesus macaques. Here I show that there is in fact no empirical basis for these claims. Studies of the phenomenon have consistently failed to implement the gold standard cross-target analytical approach, which controls for increases in matching responses that may not be a function of the specific modelled behaviour. Critically, a preregistered re-analysis of the entire set of existing data using this cross-target approach shows that macaque neonates have failed to produce matching tongue protrusion or lipsmacking responses at levels greater than chance. Furthermore, there is no evidence for intra-individual consistency in "imitative" responses across different actions, as imitation scores for the two actions are negatively correlated with each other. Macaque tongue protrusion and lipsmacking responses may vary as a function of general factors that fluctuate over testing sessions, rather than as a function of the specific model or of between-individual variations in imitative tendencies.
