Molecular dynamics simulation trajectories of HIV protein gp120 in complex with antibody VRC01 and 30 of its Ala mutants

<p>This&nbsp;data set accompanies the publication by S. Conti, E. Lau, and V. Ovchinnikov entitled &quot;On the rapid calculation of binding affinities for antigen and antibody design and affinity maturation simulations&quot;, to be published in the MDPI journal Antibodies. It contains molecular dynamics simulation trajectories of HIV protein gp120 in complex with antibody VRC01 and 30 of its Ala mutants, as described in the paper. The format of the trajectory files is CHARMM-compatible dcd. The files can be visualized with the program Visual Molecular Dynamics (VMD) (see paper by Humphrey et al. 1996, J. Molec. Graphics). &nbsp;The accompanying file &quot;view&quot; is a tcl-based script for VMD that can be executed in the Linux environment using: &quot;vmd -e view&quot;, which will display the trajectory of the mutant specified by editing the first noncomment line of the script.<br> &nbsp;</p>

Molecular dynamics simulation of MFSD1 in apo, His-Ala, Lys-Ala and Leu-Ala bound

<p>The MFSD1 structures were placed in a heterogenous bilayer composed of POPE (20%), 1-palmitoyl-2-oleoyl-glycero-3-phosphocholine (POPC, 30%), Cholesterol (30%), and N-Palmitoyl-sphingomyelin (SPM, 20%) using CHARMM-GUI scripts&nbsp;and all simulations were performed using GROMACS 2021.3.&nbsp;</p> <p>Substrates were fitted into the binding site based on non-protein density observed in the outward-open Cryo-EM structure of GLMP-MFSD1+HisAla.&nbsp;</p> <p>Here, inital structures and 500 ns simulations for each replicate (Rep1-3) with the respective ligands and its starting conformation (Conf1 or Conf2) are given in PDB-format.&nbsp;</p> <p>The following ligands were used for the molecular dynamics simulations:</p> <ul> <li>LA - Leucyl-alanine dipeptide: both termini are charged</li> <li>KA - Lysyl-alanine dipeptide: both termini are charged, side chain of lysine is positively charged</li> <li>H0A - Histidyl-alanine dipeptide: both termini are charged, side chain of histidine is neutral</li> <li>HA - Histidyl-alanine dipeptide: both termini are charged, side chain of histidine is positively charged</li> </ul>

En el claustro de la Catedral de San Vicente en Roda de Isábena, Ribagorza, nos encontramos esta inscripción situada en la panda sur del claustro, cercana a la puerta de acceso al templo. Letra mayúscula gótica, en marco inciso. Nos dice que el 9 de Mayo (VII IDUS MAI), falleció el Prior Amatus, canónigo y sacerdote. ALA induced transcriptome and single cell microscopy of M.tuberculosis

<p>&nbsp;<strong>Single cell microscopy of porphyeins in&nbsp;vegetative and dormant&nbsp;<em>Mycobacterium tuberculosis</em>. Confocal fluorescence microscopy, life-time measurements, and microspectrofluorimetry.&nbsp;</strong>Fluorescence lifetime measurements were performed on a PicoQuant MicroTime 200 confocal scanning system (Pico-Quant GmbH, Berlin, Germany) based on an Olympus IX-71 inverted fluorescence microscope (Japan). SymphoTime&reg; software was used for data collection. Fluorescence spectra were recorded in the confocal mode of the MicroTime 200 system using a Shamrock 163 spectrograph with a Newton DU-970 camera (Andor, UK).</p> <p><strong>Transcriptomic analysis of cells of <em>M. tuberculosis </em>in a vegetative state and under transition into dormant state upon administration of exogenous ALA.</strong>&nbsp;The quality of the resulting libraries was checked using the Fragment Analyzer. Quantitative analysis was performed by qPCR. After quality control and assessment of DNA quantity, the pool of libraries was sequenced on an Illumina NovaSeq 6000 instrument (length of reads - 150 bp on both sides of the fragments). FASTQ files were generated using bcl2fastq v2.20 Conversion Software (Illumina). The quality data string record format is Phred 33. As a result, 1,107,614,502 reads were received.&nbsp;</p> <pre>This study was funded by Russian Science Foundation grant 19-15-00324.</pre>
