Raspberry Pi nest cameras – an affordable tool for remote behavioural and conservation monitoring of bird nests

<p><span><span><span><span><span><span><span><span><span><span><span>1. Bespoke (custom-built) Raspberry Pi cameras are increasingly popular research tools in the fields of behavioural ecology and conservation, because of their comparative flexibility in programmable settings, ability to be paired with other sensors, and because they are typically cheaper than commercially built models.</span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span>2. Here we describe a novel, Raspberry Pi-based camera system that is fully portable and yet weatherproof – especially to humidity and salt spray. The camera was paired with a passive infra-red sensor, to create a movement-triggered camera capable of recording videos over a 24-hr period. We describe an example deployment involving "retro-fitting" these cameras into artificial nest boxes on Praia Islet, Azores archipelago, Portugal, to monitor the behaviours and interspecific interactions of two sympatric species of breeding storm-petrel (Monteiro's storm-petrel <i>Hydrobates monteiroi</i> and Madeiran storm-petrel <i>Hydrobates castro</i>) during their chick-rearing periods.</span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span>3. Of the 138 deployments, 70% of all deployments were deemed to be "Successful" (Successful was defined as continuous footage being recorded for more than one hour without an interruption), which equated to 87% of the individual 30 s videos. The bespoke cameras proved to be easily portable between 54 different nests and reasonably weatherproof (~14% of deployments classed as "Partial" or "Failure" deployments were specifically due to the weather/humidity), and we make further trouble-shooting suggestions to mitigate additional weather-related failures.</span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span>4. Here we have shown that this system is fully portable and capable of coping with salt spray and humidity, and consequently the camera-build methods and scripts could be applied easily to many different species that also utilise cavities, burrows, and artificial nests, and can potentially be adapted for other wildlife monitoring situations to provide novel insights into species-specific daily cycles of behaviours and interspecies interactions.</span></span></span></span></span></span></span></span></span></span></span></p>

You can either run the .qmd file used to produce the html file or walk through the html files (see the readme.md for more information).</p> <p>Paper abstract:</p> <p>High‐resolution unoccupied aerial vehicle (UAVs) data have alleviated the mismatch between the scale of ecological processes and the scale of remotely sensed data, while machine learning and deep learning methods allow new avenues for quantification in ecology. Ant nests play key roles in ecosystem functioning, yet their distribution and effects on entire landscapes remain poorly understood, in part because they and their mounds are too small for satellite remote sensing. This research maps the distribution and impact of ant mounds in a 20&thinsp;ha treeline ecotone. We evaluate the detectability from UAV imagery using a deep learning model for object detection and different combinations of RGB, thermal and multispectral sensor data. We were able to detect ant mounds in all imagery using manual detection and deep learning. However, the highest precision rates were achieved by deep learning using RGB data which has the highest spatial resolution (1.9&thinsp;cm) at comparable UAV flight height. While multispectral data were outperformed for detection, it allows for novel insights into the ecology of ants and their spatial impact on vegetation productivity using the normalized difference vegetation index. Scaling up, this suggests that ant mounds quantifiably impact vegetation productivity for up to 4% of our study area and up to 8% of the<em>&nbsp;Betula nana</em> vegetation communities, the vegetation type with the highest abundance of ant mounds. Therefore, they could have an overlooked role in nutrient‐limited tundra vegetation, and on the shrubification of this habitat. Further, we show the powerful combination UAV multi‐sensor data and deep learning for efficient ecological tracking and monitoring of mound‐building ants and their spatial impact.</p>

Chromonomer: a tool set for repairing and enhancing assembled genomes through integration of genetic maps and conserved synteny

<p class="BodyAA">The pace of the sequencing and computational assembly of novel reference genomes is accelerating. Though DNA sequencing technologies and assembly software tools continue to improve, biological features of genomes such as repetitive sequence as well as molecular artifacts that often accompany sequencing library preparation can lead to fragmented or chimeric assemblies. If left uncorrected, defects like these trammel progress on understanding genome structure and function, or worse, positively mislead this research. Fortunately, integration of additional, independent streams of information, such as a marker-dense genetic map and conserved orthologous gene order from related taxa, can be used to scaffold together unlinked, disordered fragments and to restructure a reference genome where it is incorrectly joined. We present a tool set for automating these processes, one that additionally tracks any changes to the assembly and to the genetic map, and which allows the user to scrutinize these changes with the help of web-based, graphical visualizations. Chromonomer takes a user-defined reference genome, a map of genetic markers, and, optionally, conserved synteny information to construct an improved reference genome of chromosome models: a "chromonome". We demonstrate Chromonomer's performance on genome assemblies and genetic maps that have disparate characteristics and levels of quality.</p>

Collecting baleen whale blow samples by drone: a minimally intrusive tool for conservation genetics

<p>In coastal British Columbia, Canada, marine megafauna such as humpback whales (<em>Megaptera novaeangliae</em>) and fin whales (<em>Balaenoptera physalus velifera</em>) have been subject to a history of exploitation and near extirpation. While their populations have been in recovery, significant threats are posed by proposed natural resource ventures in this region, in addition to the compounding effects of increasingly severe marine heatwaves. Genetic tools play a vital role in informing conservation efforts, but the associated collection of tissue biopsy samples can be challenging for the investigators and disruptive to the ongoing behaviour of the targeted whales. Here we evaluate a minimally intrusive approach based on collecting exhaled breath condensate, or respiratory 'blow' samples, from baleen whales using an unoccupied aerial system (UAS), within Gitga'at First Nation territory for conservation genetics. Minimal behavioural responses to the sampling technique were observed, with no response detected 87% of the time (of 112 UAS deployments). DNA from whale blow (<em>n</em> = 88 samples) was extracted, and DNA profiles consisting of 10 nuclear microsatellite loci, sex identification, and mitochondrial (mt) DNA haplotypes, were constructed. An average of 7.5 microsatellite loci per individual were successfully genotyped. The success rates for mtDNA and sex assignment were 80% and 89% respectively. Thus, this minimally intrusive sampling method can be used to describe genetic diversity and generate genetic profiles for individual identification. The results of this research show the potential of UAS-collected whale blow for conservation genetics from a remote location.</p>

They are named by date and flight number (DD_MM_YYYY_FLIGHT#).<br>Within each folder, there are six files resulting from the processed flights: The georeferenced orthophoto and Digital Surface Model, which are raster files (.TIFs), the dense point cloud (.las), and the files composing the 3D Model generated by Agisoft Metashape (extensions .OBJ, .MTL, and .JPEG).<br>The .OBJ file is the primary file for visualizing the model, including the three-dimensional mesh formed by the points of the point cloud and containing geometry, texture, and color information.&nbsp;<br>The .MTL file contains the material description associated with the OBJ file and includes information about the visual properties of the model, such as texture, reflections, and materials.&nbsp;<br>The .JPEG files are the texture images used on the Digital Surface Model to generate the 3D model. Integrating dynamic processes into waterfowl conservation prioritization tools

<p><b>Aim: </b> Traditional approaches for including species' distributions in conservation planning have presented them as long-term averages of variation. Like these approaches, the main waterfowl conservation targeting tool in the United States Prairie Pothole Region (US PPR) is based primarily on long-term averaged distributions of breeding pairs. While this tool has supported valuable conservation, it does not explicitly consider spatiotemporal changes in spring wetland availability and does not assess wetland availability during the brood rearing period. We sought to develop a modeling approach and targeting tool that incorporated these types of dynamics for breeding waterfowl pairs and broods. This goal also presented an opportunity for us to compare predictions from a traditional targeting tool based on long-term averages to predictions from spatiotemporal models. Such a comparison facilitated tests of the underlying assumption that this traditional targeting tool could provide an effective surrogate measure for conservation objectives such as brood abundance and climate refugia.</p> <p><b>Location: </b>US PPR</p> <p><b>Methods:</b> We developed spatiotemporal models of waterfowl pair and brood abundance within the PPR of the US. We compared the distributions predicted by these models and assessed similarity with the averaged pair data that is used to develop the current waterfowl targeting tool.</p> <p><b>Results:</b> Results demonstrated low similarity and correlation between the averaged pair data and spatiotemporal brood and pair models. The spatiotemporal pair model distributions served as better surrogates for brood abundance than the averaged pair data.</p> <p><b>Main conclusions:</b> Our study underscored the contributions that the current targeting tool has made to waterfowl conservation but also suggested that conservation plans in the region would benefit from the consideration of inter- and intra-annual dynamics. We suggested that using only the averaged pair data and derived products might result in the omission of 46-98% of important pair and brood habitat, respectively, from conservation plans.</p>

In-situ feeding as a new management tool to conserve orphaned Eurasian lynx (Lynx lynx)

High human-caused mortality due to wildlife-vehicle-collisions and illegal killing leads to frequent cases of orphaned Eurasian lynx juveniles. Under natural conditions, this would result in starvation of the young. To avoid this, wildlife managers conventionally rear animals in captivity and release them later. However, this measure is an undesirable outcome for species conservation, managers and animals alike. Increased awareness of Eurasian lynx orphaned by human-caused mortality means managers must often intervene in endangered populations. In this study we report for the first time a successful case of in-situ feeding designed to avoid captivity of two orphaned Eurasian lynx. We exposed 13 roe deer and 7 red deer carcasses in the field to successfully support two orphans to the age of independence and confirm dispersal from the natal range. We present this management approach as a feasible and complimentary tool that can be considered in small or isolated large carnivore populations where every individual counts towards population viability.

Fisheries bycatch mitigation measures as an efficient tool for the conservation of seabird populations

<p class="MsoNormal"><span>The impact of industrial fisheries on marine biodiversity is conspicuous in large pelagic vertebrate fisheries bycatch. In seabirds, this led to the decline of many populations since the 1980s following the rise of global fishing efforts. Bycatch mitigation measures were implemented in the 2000s, but their effects on the concerned seabird populations remain poorly quantified and understood.</span></p> <p class="MsoNormal"><span>We studied the effects of bycatch mitigation measures on the demography of the white-chinned petrel, one of the most bycatch impacted seabirds whose populations suffered dramatic declines before the implementation of mitigation measures. To do so we 1) built multi-event capture-recapture models to estimate the demographic parameters of a population from Possession Island (southern Indian Ocean) over thirty years, 2) assessed the effect of climate and fishery covariates on demographic parameters, 3) built a population matrix model to estimate stochastic growth rate according to the management in fisheries bycatch, and 4) estimated changes in breeding population density using distance sampling data.</span></p> <p class="MsoNormal"><span>The population declined from the 1980s to the mid-2000s, while trawl and longline fisheries occurred with no bycatch mitigation measures. The negative effects of fishery bycatch through additive mortality and of rat predation on breeding success were likely the main drivers of this decline.</span></p> <p class="MsoNormal"><span>Both modeled population growth rate and observed breeding densities showed an increase since the mid-2000s. We explained this trend by the improvement in survival probability following implementation of fishery bycatch mitigation measures and in breeding success probability with the local control of the rat population and changes in sea ice conditions on foraging grounds.</span></p> <p class="MsoNormal"><span>Synthesis and applications: We provide a holistic approach to assess the effects of management measures by analysing datasets from sampling methods commonly employed in seabirds studies. Our conclusions should encourage the eradication of invasive predatory species in seabirds breeding areas and the strengthening of bycatch mitigation measures for the vulnerable seabird species, especially in international waters, but also the development of such measures considering the other marine large pelagic species threatened by fisheries bycatch (sharks, rays, turtles and marine mammals) since it could be crucial to avoid populations' extinction.</span></p>

Data from: Network analysis of sea turtle movements and connectivity: a tool for conservation prioritization

<p><strong>Aim</strong>: Understanding the spatial ecology of animal movements is a critical element in conserving long-lived, highly mobile marine species. Analysing networks developed from movements of six sea turtle species reveals marine connectivity and can help prioritize conservation efforts.</p> <p><strong>Location</strong>: Global.</p> <p><strong>Methods</strong>: We collated telemetry data from 1,235 individuals and reviewed the literature to determine our dataset's representativeness. We used the telemetry data to develop spatial networks at different scales to examine areas, connections, and their geographic arrangement. We used graph theory metrics to compare networks across regions and species and to identify the role of important areas and connections.</p> <p><strong>Results</strong>: Relevant literature and citations for data used in this study had very little overlap. Network analysis showed that sampling effort influenced network structure and the arrangement of areas and connections for most networks was complex. However, important areas and connections identified by graph theory metrics can be different than areas of high data density. For the global network, marine regions in the Mediterranean had high closeness while links with high betweenness among marine regions in the South Atlantic were critical for maintaining connectivity. Comparisons among species-specific networks showed that functional connectivity was related to movement ecology, resulting in networks composed of different areas and links.</p> <p><strong>Main conclusions</strong>: Network analysis identified the structure and functional connectivity of the sea turtles in our sample at multiple scales. These network characteristics could help guide the coordination of management strategies for wide-ranging animals throughout their geographic extent. Most networks had complex structures that can contribute to greater robustness, but may be more difficult to manage changes when compared to simpler forms. Area-based conservation measures would benefit sea turtle populations when directed towards areas with high closeness dominating network function. Promoting seascape connectivity of links with high betweenness would decrease network vulnerability.</p>

Post-translocation dynamics of black-tailed prairie dogs (Cynomys ludovicianus): A successful conservation and human-wildlife conflict mitigation tool

<p>Prairie dogs have declined by 98% throughout their range in the grasslands of North America. Translocations have been used as a conservation tool to reestablish colonies of this keystone species and to mitigate human-wildlife conflict. Understanding the behavioral responses of prairie dogs to translocation is of utmost importance to enhance the persistence of the species and for species that depend on them, including the critically endangered black-footed ferret. In 2017 and 2018, we translocated 658 black-tailed prairie dogs on the Lower Brule Indian Reservation in central South Dakota, USA, a black-footed ferret recovery site. Here, we describe and evaluate the effectiveness of translocating prairie dogs into augered burrows and soft released within presumed coteries to reestablish colonies in previously occupied habitat. We released prairie dogs implanted with passive integrated transponders (PIT tags) and conducted recapture events approximately 1-month and 1-year post-release. We hypothesized that these methods would result in a successful translocation and that prairie dogs released as coteries would remain close to where they were released because of their highly social structure. In support of these methods leading to a successful translocation, 69% of marked individuals were captured 1-month post-release, and 39% were captured 1-year post-release. Furthermore, considerable recruitment was observed with 495 unmarked juveniles captured during the 1-year post-release trapping event, and the reestablished colony had more than doubled in area by 2021. Contrary to our hypothesis, yet to our knowledge a novel finding, there was greater initial movement within the colony 1-month post-release than expected based on recapture locations compared to published average territory size; however, 1-year after release most recaptured individuals were captured within the expected territory size when compared to capture locations 1-month post-release. This research demonstrates that while translocating prairie dogs may be socially disruptive initially, it is an important conservation tool.</p>

Genomic tools for comparative conservation genetics among three recently diverged stag beetles (Lucanus, Lucanidae)

<p>We are witnessing a rapid decline in global biodiversity. International protocols and local conservation laws have been installed to counter such an unprecedented rate of decline. However, quantitatively evaluating how much biodiversity has been lost due to climatic and anthropogenic effects and how much biodiversity has been restored due to conservation efforts remain challenging. We applied a comparative conservation genomic approach to statistically and quantitatively address these questions using three geographical taxa from a stag beetle species complex. We found that the three sky-island taxa formed three independently evolving units without detectable post-divergence gene flow; furthermore, the three taxa, which have been divergent from each other since the mid-Pleistocene, have experienced episodes of demographic decline in the past.  More importantly, even though idiosyncratic anthropogenic exploitations have been hypothesized to impact the recent demographic history (&lt; 100 years) differently, we found a shared pattern of continuous decline in effective population size among the three geographical taxa. We argue that future empirical studies should include more taxa, in addition to the focal species, that may or may not be affected by the focal historical events to avoid making biased conservation plans.</p>

<p># GPS locations of Alpine ibex</p> <p>This dataset contains migratory tracks of Alpine ibex identified using the application Migration Mapper (https://migrationinitiative.org/content/migration-mapper) and used in the work <strong>Identifying the environmental drivers of corridors and predicting connectivity between seasonal ranges in multiple populations of Alpine ibex (<em>Capra ibex</em>) as tools for conserving migration</strong></p> <p># Dataset structure</p> <p>Each row of the dataset represents a GPS location with its coordinates contained in the x (longitude) and y(latitude) columns. Coordinates are given in wgs84 (epsg 4326).<br> The column t1_ informs on the date and time the location was recorded.<br> The id and pop columns provide information about the identity of the animal and the population to which it belongs.</p> <p>&nbsp;</p>
