Plant biomass dynamics following logging, burning, and thinning in Watersheds 6 and 7, Andrews Experimental Forest, 1979 to 2021

Watersheds 6 (WS06) and 7 (WS07) at the HJ Andrews are part of a three-watershed study initiated in the 1970’s to examine the response of hydrology and forest vegetation to logging. In 1974, Watershed 6 was clearcut logged; Watershed 7 was shelterwood cut, leaving 75-100 overstory trees per hectare (comprising about 40% of the original basal area). A nearby watershed (WS08) serves as an unlogged control. In 1975, all of Watershed 6 and the portion of WS07 below the road were broadcast-burned. In 1976, both watersheds were planted with Douglas-fir seedlings. Natural regeneration of Douglas-fir and western hemlock also established. In 1984, the remnant overstory trees in WS07 were harvested, and in 2001 the young stand in WS07 was thinned to about 550 trees per hectare. The thinning was not planned but provides an interesting twist to the study. The watersheds are located along the northern boundary of the HJA off the 327 and 328 roads, at elevations ranging from 850 to 1,160 m. Initial vegetation measurements were taken in the summer of 2002 in watersheds 6 and 7 for the purpose of characterizing plant succession after thinning in a small, high-elevation watershed. Understory vegetation plots are remeasured at approximately 6 year intervals.

Leaf and Soil Nitrogen Following Lymantria dispar Defoliation in Central Massachusetts 2018-2019

In this study we investigated relationships between ecosystem nitrogen (N) cycling and tree defoliation during a recent 2015-2018 irruption of invasive Lymantria dispar caterpillars, which can cause tree stress and sometimes mortality following multiple years of defoliation. Nitrogen is a critical nutrient that limits the growth of caterpillars and plants in temperate forests. We assessed the associations between N concentrations, soil solution inorganic N availability, and defoliation intensity by L. dispar at the scale of individual trees in the Amherst, MA area and forest plots in the Quabbin Reservoir area.

Critical slowing down: vegetation height, cover and composition assess resilience of tidal fresh, brackish and salt marshes following experimental disturbance at twelve sites across the estuarine landscape

We investigated the relative recovery rates of vegetation cover, vegetation height and community composition over a period of >10 years after experimental disturbance in 12 tidal marshes (two oligohaline, three mesohaline and seven polyhaline sites) across the estuarine landscape on the coast of Georgia, USA. Vegetation was removed from three by three meter plots (four per site) with herbicide in 2006 followed by repeated clipping through 2009. Vegetation height, cover and composition was assessed in experimental and control plots (4 of each per site) from 2010 to 2020. The goal of the study was to assess how quickly the sites recovered from disturbance, how this varied in different types of marshes, and how results varied depending on whether recovery was assessed by vegetation height, cover or composition.

Regeneration Following Clearcutting Study at Harvard Forest since 1991

Measurements of regeneration following removal in 1990 of a 64-year old red pine plantation on the Prospect Hill tract were continued for the twelfth year in 2001. Browsing in 2001 remained at very low levels (less than 2% of stems). As mean tree height continues to increase both the amount of browsing and the impact of browsing on future stand characteristics should remain low. Overall, our observations show that browsing has had little long-term impact during the regeneration of this stand. White ash, the most heavily browsed species, remains the most common species in the plots. After remaining quite stable over the past five years, in 2001 the overall stem density of tree species declined to 17,883 stems/ha, compared with 19,464 stems/ha in 2000, 19,414 stems/ha in 1999, 19,958 stems/ha in 1998, 19,414 stems/ha in 1997, and 20,696 stems/ha in 1996. The relative importance of major species has remained the same over the past six years. In 2001, white ash (36.5%) remained the most numerous tree species, followed by red maple (26.9%), sugar maple (14.4%) and black cherry (9.4%). These percentages changed little from 2000. After a slight decrease in 2000, red oak increased slightly to 7.5% of tree stems in 2001, the majority of which were small seedlings. Overall, the percentage of stems that originated as seedlings rather than sprouts decreased to 19.3%, down from 23.1% in 2000, 23.4% in 1999, 25.4% in 1998, and 23.7% in 1997. The majority of these seedlings (55.7%) were white ash, most less than 0.5 m tall. Mean stem height rose to 3.46 m, compared to 3.20 m in 2000, 3.24 m in 1999, 3.01 m in 1998, 2.92 m in 1997, 2.87 m in 1996 and 2.67 m in 1995. The resumption in mean height growth over the past year probably reflects low seedling establishment and mortality of seedlings and young sprouts less than 0.5 m tall along with continued growth of the taller stems. MCR LTER: Coral Reef: Dead coral skeletons impair key recovery processes following coral bleaching; data for Kopecky et al., 2024 Global Change Biology

The data included in this data package were collected on the North shore of Moorea, French Polynesia, from 2015-2023 to explore how dead coral skeletons (e.g,, left after coral bleaching events) influence critical processes tied to coral reef resilience. Together, these various datasets were used for analyses in the manuscript entitled "Changing disturbance regimes, material legacies, and stabilizing feedbacks: dead coral skeletons impair key recovery processes following coral bleaching", published in Global Change Biology. These data are in support of a publication Kopecky et al. (2024) Global Change Biology, and were a part of the thesis of K. Kopecky. The manuscript title and author list are as follows: Changing disturbance regimes, material legacies, and stabilizing feedbacks: dead coral skeletons impair key recovery processes following coral bleaching. Antigen-specific CD4+ T cells exhibit distinct transcriptional phenotypes in the lymph node and blood following vaccination in humans

<p><strong>Abstract:&nbsp;</strong><br>SARS-CoV-2 infection and mRNA vaccination induce robust CD4+ T cell responses that are critical for the development of protective immunity. Here, we evaluated spike-specific CD4+ T cells in the blood and draining lymph node (dLN) of human subjects following BNT162b2 mRNA vaccination using single-cell transcriptomics. We analyze multiple spike-specific CD4+ T cell clonotypes, including novel clonotypes we define here using Trex, a new deep learning-based reverse epitope mapping method integrating single-cell T cell receptor (TCR) sequencing and transcriptomics to predict antigen-specificity. Human dLN spike-specific T follicular helper cells (TFH) exhibited distinct phenotypes, including germinal center (GC)-TFH and IL-10+ TFH, that varied over time during the GC response. Paired TCR clonotype analysis revealed tissue-specific segregation of circulating and dLN clonotypes, despite numerous spike-specific clonotypes in each compartment. Analysis of a separate SARS-CoV-2 infection cohort revealed circulating spike-specific CD4+ T cell profiles distinct from those found following BNT162b2 vaccination. This study examined cardiac and swimming performance during a maximum sustained swimming trial (Ucrit) of cobia (Rachycentron canadum) following a three-week exposure to either elevated (~1,600 µAtm) or ambient (~500 µAtm) pCO₂. This dataset encompasses cardiac variables (stroke volume, heart rate, and cardiac output) during swimming and recovery from a Ucrit trial, hematological variables (hemoglobin, hematocrit, mean corpuscular hemoglobin concentration) following the swimming test and hour long recovery, oxygen consumption variables (MO₂ min, MO₂ max, aerobic scope, and factorial aerobic scope) during and following the swimming test.

Plant succession and biomass dynamics following logging and burning in Watersheds 1 and 3, Andrews Experimental Forest, 1962 to Present

Watersheds 1 and 3 in the HJ Andrews Experimental Forest have a long history of hydrologic, geomorphic, and ecological study. Long-term successional studies in the two watersheds are unprecedented in their scope and duration (1962 to present), spanning more than 50 years of post-logging measurements. To date, studies have focused on understory responses to logging and burning, early stand developmental processes (tree growth and mortality), and understory responses to canopy closure. Understory sampling was initiated in 1962, prior to harvest, and includes approximately 190, 2 x 2 m permanent understory plots. Measurements include estimates of ground-surface conditions and abundance (cover and biomass) of herbaceous, shrub, and tree species. After broadcast burning (1963 in WS3, 1966 in WS1) plots were sampled annually through 1972/1973, but less frequently thereafter (every 2-6 years). Studies of early stand development were initiated in 1979/1980, with sample plots collocated with the understory plots. In each of approximately 190, 250 m2 tree plots, all conifer and hardwood stems greater than or equal to 1.4 m tall are tagged, measured for diameter, and assessed for status (live or dead, including the cause of mortality). Both watersheds experienced recent snow-related windthrow (2019, 2020) and parts of WS1 burned in 2020 during the Holiday Farm Fire, adding complexity to the structure and composition of the understory and overstory communities.

Phenology of flowers and leaves following experimental warming in the initiation and maturation years for 7 understory boreal plants at the Bonanza Creek Long Term Ecological Research (BNZ LTER) site in Interior Alaska: 2017-2019

This dataset contains the results of experimental warming of flower and leaf buds for 7 understory boreal plants: Rhododendron groenlandicum, Rosa acicularis, Rubus chamaemorus, Shepherdia canadensis, Viburnum edule, Vaccinium uliginosum, and Vaccinium vitis-idaea. Plants in two cohorts were subjected to one of four treatments: warming in the initiation year (the year prior to flowering or leaf-out) only, warming in the maturation year (the year of flowering or leaf-out) only, warming in both years, or no warming (controls). The timing of flowering (both cohorts) and leaf-out (usually one cohort) was monitored. We also tracked developmental stages of the flower bud primordia using repeated desctructive sampling followed scanning electron microscopy throughout the initiation years. Environmental data associated with the plots, including air temperature throughout the summer, soil temperature and depth of ground thaw in late May, and canopy cover, are also reported.

Porewater measurements of dissolved nutrients (ammonia, nitrate/nitrite, phosphate) from core monitoring sites in the GCE-LTER domain following hurricane Irma from October 2017 to October 2018.

To access the effect of hurricane Irma on the GCE domain, porewater samples were collected to evaluate porewater nutrient concentrations at four core GCE monitoring sites (7, 8, 9 and 11). A limited number of samples were collected in October 2017 (a month after the storm surge from hurricane Irma hit the east coast of the United States) and then all sites were sampled in Nov 2017 and in Jan, Feb, Apr and Oct 2018. Porewater samples were obtained from approximately 10 cm depth using Rhizon samplers and then analyzed for ammonium, nitrate + nitrite, and phosphate concentrations.

Plant Removal Study: Recovery of Vegetation Following Disturbance at the Sevilleta National Wildlife Refuge, New Mexico

In 1995, a removal study was initiated at the Sevilleta LTER to examine the response of vegetation following the removal of dominant species. Five sites were selected that were dominated by either blue grama (site 1), blue and black grama (site 2), black grama (site 3), black grama and creosote (site 4), or creosote (site 5). A sixth site was later added in the blue grama community along the foothills of the Los Pinos Mountains (site 6). At sites 1, 3, 5, and 6, five 3m x 4m plots had all plants of the dominant species removed; five 3m x 4m plots were controls. At site 2, 5 plots had blue grama removed, 5 plots had black grama removed, and 5 plots were controls. At site 4, 5 plots had black grama removed, 5 plots had creosote removed, and 5 plots were controls. Initial cover prior to removal was estimated by species for each plot. Grass was removed using a shovel to collect above-ground biomass and crowns just below the soil surface. Shrubs were removed using large clippers to collect above-ground biomass to the soil surface. All biomass removed was bagged, dried, and weighed. Plot maintenance or removal of the target dominant species is performed annually or as needed. Rain gauges were installed at each site and the corners of the areas containing each set of plots GPS'd. Plot corners are marked by nails and are flagged periodically to aid identification and minimize foot traffic in the plots. Each northeast nail has a metal tag with site and plot number on it. Erosion bridges (1 m long) were installed in plots 1, 3 and 5 (removals and controls) at sites 1-5. Initial measurements were made in 1996.

Dataset of Measurement and conceptualization of maternal PTSD following childbirth: Psychometric properties of the City Birth Trauma Scale – French version (City BiTS-F)

<p>The City Birth Trauma Scale (City BiTS-F) was developed to assess posttraumatic stress disorder following childbirth (PTSD-FC), based on the PTSD criteria of the DSM-5. Recent studies investigating the latent factor structure of PTSD-FC symptoms in women reported mixed results. Given that no validated French questionnaire exists to measure PTSD-FC symptoms, this study first aimed to validate the French version of the CBTS (City BiTS-F). Second, it aims to establish the latent factor structure of PTSD-FC.</p> <p>This dataset contains data on the mental health (i.e., PTSD-CB, depression, anxiety) of 541 mothers who gave birth during the last 12 months. Associated data from: An end-to-end workflow to study newly synthesized mRNA following rapid protein depletion in Saccharomyces cerevisiae

<p>This dataset includes two custom BED files described in "An end-to-end workflow to study newly synthesized mRNA following rapid protein depletion in&nbsp;<em>Saccharomyces cerevisiae</em>" (Ridenour and Donczew, submitted), which were used to define counting windows for processing SLAM-seq data in SLAM-DUNK (version 0.4.3) [1]. The BED files contain all annotated open reading frames (ORFs) in the<em> Saccharomyces cerevisiae</em> genome or the <em>Schizosaccharomyces</em><em>&nbsp;pombe</em> genome and were created using BEDOPS (version 2.4.3) [2]. All ORFs were then extended 250 bp beyond their stop position to capture 3&prime; untranslated regions (UTRs) using SAMtools (version 1.14) [3] and BEDTools (version 2.30.0) [4]. The reference genome annotations for <em>S. cerevisiae</em> strain S288C (version R64-3-1, RefSeq Assembly GCF_000146045.2) and <em>S. pombe</em> strain 972h- (version ASM294v2, RefSeq Assembly GCF_000002945.1) were retrieved from the NCBI Datasets repository. The <em>S. cerevisiae </em>chromosome names were modified to reflect standard nomenclature (https://www.yeastgenome.org/).</p>

Data from DIAMAS follow-up survey about funding practices

<p>The WP5 team of the DIAMAS project designed a follow-up survey to investigate the funding&nbsp;<br>practices of IPSPs more deeply. We examined the proportion of Diamond publishing within the&nbsp;<br>same IPSP by output type, and the capability to plan for the future. We also enquired about&nbsp;<br>spending priorities, reasons for fundraising and the amount of work required, and asked about&nbsp;<br>views on institutional publishing funding.</p> <p><br>The project sent the follow-up survey to respondents of the DIAMAS survey (metadata and&nbsp;<br>aggregated data available <a href="../records/10590503">here</a>) who agreed to be contacted. Emails used unique identifiers,&nbsp;<br>enabling us to merge databases and easily recover information gathered from the first survey&nbsp;<br>for more advanced cross-analysis.</p> <p><br>This follow-up survey was open during the last two months of 2023 and successfully garnered&nbsp;<br>469 answers. After cleaning (mainly deleting blank surveys and duplicates), we retained 383&nbsp;<br>relevant answers, a response rate of 56%.</p>
