The data are described in detail in the corresponding publication. The data archive contains a ReadMe file, two text files with the empirical data, and a corresponding R script for analysis. All required data to reproduce the full analysis from the original publication are provided.</p> <p>In order to reproduce the analysis and figures, run&nbsp;<code>DensityDependenceAnalysis20240319.R</code>. Make sure that your working directory is the actual folder containing the data files&nbsp;<code>Data_Field.txt</code>&nbsp;and&nbsp;<code>Data_Lab.txt</code>. Annotated Benchmark of Real-World Data for Approximate Functional Dependency Discovery

<p><strong>Annotated Benchmark of Real-World Data for Approximate Functional Dependency Discovery</strong></p> <p>This collection consists of ten open access relations commonly used by the data management community. In addition to the relations themselves (please take note of the references to the original sources below), we added three lists in this collection that describe approximate functional dependencies found in the relations. These lists are the result of a manual annotation process performed by two independent individuals by consulting the respective schemas of the relations and identifying column combinations where one column implies another based on its semantics. As an example, in the <em>claims.csv</em> file, the <em>AirportCode</em> implies <em>AirportName</em>, as each code should be unique for a given airport.</p> <p>The file <em>ground_truth.csv</em> is a comma separated file containing approximate functional dependencies. <em>table</em> describes the relation we refer to, <em>lhs</em> and <em>rhs</em> reference two columns of those relations where semantically we found that <em>lhs</em> implies <em>rhs</em>.</p> <p>The file <em>excluded_candidates.csv</em> and <em>included_candidates.csv</em> list all column combinations that were excluded or included in the manual annotation, respectively. TMEM206 contributes to cancer hallmark functions in colorectal cancer cells and is regulated by p53 in a p21-dependent manner

<p><span>Acid-induced ion flux plays a role in pathologies where tissue acidification is prevalent, including cancer. In 2019, TMEM206 was identified as the molecular component of acid-induced chloride flux. Localizing to the plasma membrane, TMEM206 contributes to cellular processes like acid-induced cell death. Since over 50% of human cancers carry loss of function mutations in the p53 gene, we aimed to analyze how TMEM206 is regulated by p53 and its role in cancer hallmark function and acid-induced cell death in HCT116 colorectal cancer (CRC) cells. We generated p53-deficient HCT116 cells and assessed TMEM206-mediated Cl<sup>-</sup> currents and transcriptional regulation using the patch-clamp and a dual-luciferase reporter assay, respectively. To investigate the contribution of TMEM206 to cancer hallmark functions we performed migration and metabolic activity assays. The role of TMEM206 in p53-mediated acid-induced cell death has been assessed with cell death assays. TMEM206 mRNA level is significantly elevated in human primary CRC tumors. TMEM206 knockout increased acid-induced cell death and reduced proliferation and migration, indicating a role for TMEM206 in these cancer hallmark functions. Furthermore, we observed increased TMEM206 mRNA levels and currents in HCT116 p53 knockout cells. This phenotype can be rescued by transient overexpression of p53, but not by overexpression of dysfunctional p53. In addition, our data suggests that TMEM206 may mediate cancer hallmark functions within p53-associated pathways. TMEM206 promoter activity is not altered by p53 overexpression. Conversely, knockout of p21, a major target gene of p53, increased TMEM206-mediated currents suggesting expression control of TMEM206 by p21 downstream signaling. Our results show that in colorectal cancer cells, TMEM206 expression is elevated, contributes to cancer hallmark functions and its regulation is dependent on p53 through a p21-dependent mechanism.</span></p>

Distance functions of carabids in crop fields depend on functional traits, crop type and adjacent habitat: a synthesis

<p>Natural pest and weed regulation are essential for agricultural production, but the spatial distribution of natural enemies within crop fields and its drivers are mostly unknown. Using 28 datasets comprising 1,204 study sites across eight Western and Central European countries, we performed a quantitative synthesis of carabid richness, activity densities and functional traits in relation to field edges (i.e. distance functions). We show for the first time that distance functions of carabids strongly depend on carabid functional traits, crop type and, to a lesser extent, adjacent non-crop habitats. Richness of both predators and granivores and activity densities of small and granivorous species decreased towards field interiors, whereas the densities of large species increased. We found strong distance decays in maize and vegetables whereas richness and densities remained more stable in cereals, oilseed crops and legumes. We conclude that carabid assemblages in agricultural landscapes are driven by the complex interplay of crop types, adjacent non-crop habitats and further landscape parameters with great potential for targeted agroecological management. In particular, our synthesis indicates that a higher edge-interior ratio can counter the distance decay of carabid richness per field and thus likely benefits natural pest and weed regulation, hence contributing to agricultural sustainability.</p>

<p>Rocks can modulate the triggering, duration, and style of volcanic eruptions. When heated, the host rocks surrounding a magmatic reservoir is typically considered as a viscoelastic material. The viscoelastic rheology (viscosity especially) is temperature dependent; however, the dynamics and consequence on surface deformation resulting from heterogeneous crustal temperature and viscosity around magmatic reservoirs have not been explored systematically. </p> <p>This dataset incorporates the parameters and numerical codes used for generating results in the manuscript 'History-dependent volcanic ground deformation from broad-spectrum viscoelastic rheology around magma reservoirs' submitted to GRL and authord by Yang Liao, Leif Karlstrom, and Brittany Erickson.  The dataset consists of a README file detailing the data structure, a matlab .mat file that contains the parameters assumed in the magma chamber model, and several matlab program .m files that can be applied to the .mat file to generate results presented in the manuscript. </p>

Dynamic analysis of pathogenesis and a suppression function of TREM2-dependent macrophages in skin fibrosis

Data from: Functional richness shows spatial scale dependency in Pheidole ant assemblages from Neotropical savannas

There is a growing recognition that spatial scale is important for understanding ecological processes shaping community membership, but empirical evidence on this topic is still scarce. Ecological processes such as environmental filtering can decrease functional differences among species and promote functional clustering of species assemblages, whereas interspecific competition can do the opposite. These different ecological processes are expected to take place at different spatial scales, with competition being more likely at finer scales and environmental filtering most likely at coarser scales. We used a comprehensive dataset on species assemblages of a dominant ant genus, Pheidole, in the Cerrado (savanna) biodiversity hotspot to ask how functional richness relate to species richness gradients and whether such relationships vary across spatial scales. Functional richness of Pheidole assemblages decreased with increasing species richness, but such relationship did not vary across different spatial scales. Species were more functionally dissimilar at finer spatial scales, and functional richness increased less than expected with increasing species richness. Our results indicate a tighter packing of the functional volume as richness increases and point out to a primary role for environmental filtering in shaping membership of Pheidole assemblages in Neotropical savannas.

PREMISE OF THE STUDY Divergence in functional traits and adaptive responses to environmental change underlies the ecological advantage of polyploid plants in the wild. While established polyploids may benefit from combined outcomes of genome doubling, hybridization and polyploidy-enabled adaptive evolution, it remains less clear whether genome doubling alone can drive ecological divergence or whether the outcome is genetically variable.METHODS Using synthetic, colchicine-induced, autotetraploid (4x) plants derived from self-pollinated diploid (2x) seeds, and their colchicine-treated but unconverted diploid (2x.nc) full sibs from two diploid wild strawberry taxa (Fragaria vesca ssp. vesca and F. vesca ssp. bracteata), we examined the effects of genome doubling on functional traits, heat stress tolerance and fitness components across taxa and maternal families (i.e. genetic families) within taxa.KEY RESULTS Comparisons between 2x and 2x.nc plants indicated a negligible effect of colchicine treatment on functional traits. Genome doubling increased stomatal length, and decreased stomatal density, specific leaf area and leaf vein density, recapitulating patterns observed in wild polyploid Fragaria. Trichome density, heat stress tolerance and relative growth rate were not significantly affected by genome doubling. Although a reduction in clonal reproduction was observed in response to genome doubling, this effect was strongly genetic family dependent.CONCLUSIONS The results suggest that genome doubling during incipient speciation alone can generate ecological divergence and variation among genetic lineages. This response potentially allows for rapid short-term evolutionary adaptation and fuels genomic diversity and independent origins of polyploidy.

Data from: Form–function relationships in a marine foundation species depend on scale: a shoot to global perspective from a distributed ecological experiment

Form-function relationships in plants underlie their ecosystem roles in supporting higher trophic levels through primary production, detrital pathways, and habitat provision. For widespread, phenotypically-variable plants, productivity may differ not only across abiotic conditions, but also from distinct morphological or demographic traits. A single foundation species, eelgrass (Zostera marina), typically dominates north temperate seagrass meadows, which we studied across 14 sites spanning 32-61° N latitude and two ocean basins. Body size varied by nearly two orders of magnitude through this range, and was largest at mid-latitudes and in the Pacific Ocean. At the global scale, neither latitude, site-level environmental conditions, nor body size helped predict productivity (relative growth rate 1-2% d-1 at most sites), suggesting a remarkable capacity of Z. marina to achieve similar productivity in summer. Furthermore, among a suite of stressors applied within sites, only ambient leaf damage reduced productivity; grazer reduction and nutrient addition had no effect on eelgrass size or growth. Scale-dependence was evident in different allometric relationships within and across sites for productivity and for modules (leaf count) relative to size. Z. marina provides a range of ecosystem functions related to both body size (habitat provision, water flow) and growth rates (food, carbon dynamics). Our observed decoupling of body size and maximum production suggests that geographic variation in these ecosystem functions may be independent, with a future need to resolve how local adaptation or plasticity of body size might actually enable more consistent peak productivity across disparate environmental conditions.

Data from: Quantifying predator dependence in the functional response of generalist predators

A long-standing debate concerns how functional responses are best described. Theory suggests that ratio dependence is consistent with many food web patterns left unexplained by the simplest prey-dependent models. However, for logistical reasons, ratio dependence and predator dependence more generally have seen infrequent empirical evaluation and then only so in specialist predators, which are rare in nature. Here we develop an approach to simultaneously estimate the prey-specific attack rates and predator-specific interference (facilitation) rates of predators interacting with arbitrary numbers of prey and predator species in the field. We apply the approach to surveys and experiments involving two intertidal whelks and their full suite of potential prey. Our study provides strong evidence for predator dependence that is poorly described by the ratio dependent model over manipulated and natural ranges of species abundances. It also indicates how, for generalist predators, even the qualitative nature of predator dependence can be prey-specific.

Serine-129 phosphorylation of a-synuclein is an activity-dependent trigger for physiologic protein-protein interactions and synaptic function

<p><strong>Phosphorylation of&nbsp;a-synuclein at the Serine-129 site (a-syn Ser129P) is an established pathologic hallmark of synucleinopathies and a therapeutic target. In physiologic states, only a small fraction of&nbsp;a-syn is phosphorylated at this site, and most studies have focused on the pathologic roles of this post-translational modification. We found that unlike wild-type (WT)&nbsp;a-syn which is widely expressed throughout the brain, the overall pattern of&nbsp;a-syn Ser129P is restricted, suggesting intrinsic regulation. Surprisingly, preventing Ser129P blocked activity-dependent synaptic attenuation by&nbsp;a-syn – thought to reflect its normal function. Exploring mechanisms, we found that neuronal activity augments Ser129P, which is a trigger for protein-protein interactions that are necessary for mediating&nbsp;a-syn function at the synapse. AlphaFold2-driven modeling and membrane-binding simulations suggest a scenario where Ser129P induces conformational changes that facilitate interactions with binding partners. Our experiments offer a new conceptual platform for investigating the role of Ser129 in synucleinopathies, with implications for drug-development.&nbsp;</strong></p>
