<p>This repository consists of the raw western blot, microscopy and mass spectrometry data to accompany the manuscript 'Data for Engineering Lipid Metabolism of Chinese Hamster Ovary (CHO) Cells for Enhanced Recombinant Protein Production' published in the Journal Data in Brief and associated with the article '<a href="https://www.ncbi.nlm.nih.gov/pubmed/31805379">Engineering of Chinese hamster ovary cell lipid metabolism results in an expanded ER and enhanced recombinant biotherapeutic protein production</a>' published in the journal Metabolic Engineering (see DOI: 10.1016/j.ymben.2019.11.007). </p> <p>The western blot raw file is associated with Figure 1a and 1b of the Data in Brief manuscript.</p> <p>The confocal microscopy raw image files (x3) are associated with Figure 1c of the Data in Brief manuscript.</p> <p>The mass spectrometry files are the raw data that refers to the samples presented in Figure 5 of the Data in Brief manuscript. Files are labelled as in the Data in Brief and Metabolic Engineering manuscripts. The file name structures is as follows;</p> <p>CHO-Controlpoolai</p> <p>Where 'a' represents replicate 'a' of three biological replicates and 'i' refers to mass spectrometry technical analysis 1 of 3 technical analyses of each replicate (thus for each cell pool or line there are three biological replicates that are each analysed in triplicate such that there are 9 raw mass spectrometry files for each cell pool or line).</p> <p>All the mass spectrometry files are found in the compressed (zip) file named mass_spectrometry_raw_files_archive.zip</p>
Scholarly journals publishing articles by family and community physicians in Brazil, up to December 2018
<p>This is the dataset of manuscript titled "In which journals do family and community physicians in Brazil publish? The <em>Trajetórias MFC</em> project". There are two spreadsheets: the dataset proper and the data dictionary. See the manuscript for background.</p> <p>All spreadsheets are in the CSV (comma-separated values) format, delimited with semicolons and encoded in UTF-8 with the byte-order mark (BOM). The spreadsheets can be opened with desktop or Web application software (LibreOffice Calc, Microsoft Excel, Google Sheets) or with statistical software such as R.</p> <p>A <a href="https://zenodo.org/record/3905255">previous version</a> of this dataset was used in a <a href="https://doi.org/10.1101/19005744">preprint</a>. Annual Article Processing Charges (APCs) and number of gold and hybrid open access articles in Web of Science indexed journals published by Elsevier, Sage, Springer-Nature, Taylor & Francis and Wiley 2015-2018
<p><strong>Dataset of annual Article Processing Charges (APCs) for 6,252 journals from 2015 to 2018. </strong>The dataset contains annual APCs for journals indexed in the Web of Science (WoS) and published by the oligopoly of academic publishers (Elsevier, Sage, Springer-Nature, Taylor & Francis, Wiley). It also includes an estimate of the total APCs paid by the academic community based on the number of gold and hybrid articles published between 2015 and 2018. A dataset of published journal papers using neural networks for seismological tasks.
<p>This is a dataset of 637 journal papers applying neural networks for various tasks in seismology spanning January 1988 to January 2022. The dataset mainly includes peer reviewed papers and does not contain duplicated works. It follows a hierarchical classification of papers based on seismological tasks (i.e. category, sub_category_I, sub_category_II, task, and sub_task). For each paper following information are provided: 1) first author's last name, 2) publication year, 3) paper's title, 4) journal 's name, 5) machine learning method used, 6) the type of used neural network, 7) the name of neural network architecture, 8) the number of neurons/kernels in each hidden layer, 9) type of training process, i.e. supervised, semi-supervised, etc, 10) input data into the network, 11) output data, 12) data domain, i.e. time, frequency, feature, etc, 13) the type of data used for training, e.g. synthetic or real data, 14) the size of training set, 15) the metrics used to measure the performance, 16) performance scores, 17) the baseline method used for evaluation, and 18) a short note summarizing the paper's objective, its approach, and its significance. </p> <p>An updating version of the dataset can be find from here: https://smousavi05.github.io/dl_seismology/ and here:https://github.com/smousavi05/dl_seismology/tree/main/docs. </p> <p>An updating glossary of seismological tasks and relevant machine learning techniques and papers are provided here: https://smousavi05.gitbook.io/mlseismology/</p>

<p>This set comprises:</p> <ul> <li>"<strong>count_publishers*</strong>": four R codes ("count_publishers*") that draw from <em>DOAJ</em>, <em>Publons</em>, <em>Scopus </em>and <em>SherpaRomeo</em> to extract scholarly publishers and the journal counts assigned to each publisher;</li> <li>"<strong>data*</strong>": two underlying data samples (from <em>DOAJ </em>and <em>Scopus</em>) - the two other samples are accessed via webscraping;</li> <li>"<strong>harmonize*</strong>": one text-file and one R-code for harmonizing publisher names;</li> <li>"<strong>alljournals.xlsx</strong>": the resulting list of scholarly publishers ordered by the highest number of journal counts assigned to them.</li> </ul>
Proportion of Open Access Papers Published in Peer-Reviewed Journals in Austria 2008-2013
<p>In 2014, Archambault et al. published a report which provided data about Open Access publishing for the years 2008-2013 for all countries of the European Research Area (ERA) as well as for Brazil, Canada, Japan and the USA. They differentiated not only by disciplines but also by three OA categories: Golden, Green and a residual category. For the dataset, the data for Austria and the whole area examined has been extracted and modified. The results show above-average rates for Austria in almost all disciplines.</p>

Reliability of citations of medRxiv preprints in articles published on COVID-19 in the world leading medical journals
<p>Articles published on COVID in 2020 in the BMJ, The Lancet, the JAMA and the NEJM were manually screened to identify all articles citing at least one preprint from medRxiv. We searched PubMed, Google and Google Scholar to assess if the preprint had been published in a peer-reviewed journal, and when. Published articles were screened to assess if the title, data or conclusions were identical to the preprint version.</p>

<p>These are the µCT Datasets used in the study "Evidence for the evolution of eusociality in stem ants and a systematic revision of †<em>Gerontoformica</em> (Hymenoptera: Formicidae)" published in the Zoological Journal of the linnean society.<br> In the study, an amber piece containing 4 specimens of the stem ant genus †<em>Gerontoformica </em>was investigated, one of them being a pupa belonging to †<em>G. gracilis</em> (CASENT0741231), one adult belonging to †<em>G. gracilis</em> (CASENT0741232) and two adults of the newly described species †<em>G. sternorhabda</em> (CASENT0741233 and CASENT0741234). The adult specimen of †<em>G. gracilis</em> (CASENT0741232) had exception internal preservation, so higher magnification scans for anatomical details were performed. The dataset includes full body scans of all of these individuals, adjusted datasets in which the adult specimens were segmented out of the amber matrix (used for the volume renderings in the article) and the two head focused scans of †<em>G. gracilis</em> (CASENT0741232). The scanning parameters can be taken from the uploaded Scans Metadata Excel file, which is also part of the supplementary material of the related article. The two adult scans of †<em>G. sternorhabda</em> (CASENT0741233 and CASENT0741234) are in DICOM file format, all other data are in TIFF image format.</p>

Metadata on Articles Published at the Requirements Engineering Conference, REFSQ conference, or Requirements Engineering Journal from 2009 until 2018
<p>In the 1990s, it was recognized that Requirements Engineering lays the foundation for high quality software. A substantial research community has formed that set out to enable practitioners of the 21st century to systematically adopt proven strategies to common development challenges and to enable the engineering of innovative solutions and product features. But is contemporary RE Research delivering what it set out to deliver? In the article at IEEE Software 36(4) with DOI 10.1109/MS.2019.2909127, we provide a brief overview over the accomplishments of the past 10 years and identify open opportunities. The work at hand is the raw dataset of metadata, specifically keywords and author names, of articles published at the Requirements Engineering Conference, REFSQ conference, or Requirements Engineering Journal from 2009 until 2018 and supplements our article.</p>

Mapping the Swiss Landscape of Diamond Open Access Journals. The PLATO Study on Scholar-Led Publishing. Dataset
<p><strong>Context</strong><br> From March to September 2022, the <a href="https://www.openscience.uzh.ch/en/openaccess/plato.html">«Platinum Open Access Funding» Project (PLATO)</a>, in collaboration with the Institute for Applied Data Science & Finance at the Bern University of Applied Sciences, undertook a bibliometric and empirical study of the Platinum/Diamond open access journal landscape in Switzerland. The PLATO project is an initiative of six Swiss universities – the University of Zurich, the University of Bern, the University of Geneva, the University of Neuchâtel, the Zurich University of the Arts and ETH Zurich –, dedicated to furthering community-led scholarly publishing in Switzerland. Diamond open access stands for a concept of equitable open access to and participation in scholarly publishing that is free for both authors and readers.</p> <p><strong>Presentation</strong><br> The main objective of the PLATO Study was to gain insight into the Platinum/Diamond open access publishing ecosystem in Switzerland through a mixed-method approach. The study consisted of three parts: First, bibliometric data were combined with inputs from Swiss open access publishers, institutional open access experts as well as information on journal websites to identify Swiss Diamond OA journals and their main characteristics. Second, seven semi-structured interviews with editors of select Diamond OA journals were conducted to generate a thorough understanding of their workflows, infrastructures, business models, challenges and opportunities.
