Research Beyond the Lab, Spring Term 2022, Global Health Engineering, ETH Zurich. Raw data and analysis-ready derived data on waste management in public spaces in Zurich, Switzerland.
<p>This repository contains all raw and derived data produced as part of the <a href="https://rbtl-fs22.github.io/website/">ETH Zurich course "Research Beyond the Lab: Open Science and Research Methods for a Global Engineer" (151-8102-00L)</a> offered in spring term 2022.</p> <p>Students were assigned teams of four to conduct a collaborative research project broadly addressing the theme of “Trash in the Public Spaces of Zurich” in collaboration with <a href="https://www.stadt-zuerich.ch/ted/de/index/entsorgung_recycling.html">Entsorgung & Recycling Zürich (ERZ)</a>, the waste management department at Stadt Zürich.</p> <p>Research methods and design are taught in the first half of the course. Surveys and a waste characterisation study are then designed based on the research questions students have developed in their respective teams. The collected raw data is used in the course to teach principles of research data management, tidy data structures, reproducible research with R & RStudio, and collaboration and version control with Git & GitHub.</p>

Raw EEG-EOG data used in the publication "Auditory Electrooculogram-based Communication System for ALS Patients in Transition from Locked-in to Complete Locked-in State"
<p>The dataset includes raw EEG and EOG recordings during BCI experiments for three patients: p11, p13, p15, and p16. The structure of the dataset is the following: patient/visit/day.</p> <p>The experiment is described in detail in the publication "Auditory Electrooculogram-based Communication System for ALS Patients in Transition from Locked-in to Complete Locked-in State". The correspondence between raw file and BCI session is reported in the attached pdf file "Supplementary Table S5 Session to Raw File Recordings Correspondence".</p> <p>The datasets include EEG and EOG channels. The data are raw (i.e. non filtered and non processed). Data have been acquired with a sampling rate of 500Hz using active electrodes and the amplifier V-Amp DC (Brain Products, Germany). EOG channels are labeled EOGU, EOGD, EOGR, EOGL namely for EOG up, down, right, left; the location in the 10-20 system are respectively SO1, IO1, LO1, LO2.</p> <p>The data are marked with triggers: for each session two markers indicate start and end of the session; for each trial markers indicate start of baseline, start of presentation of question, start of response time, start of feedback. Each trial was marked in a different way if it was a yes trial belonging to a training or feedback session, a no trial belonging to a training or feedback session, or a trial belonging to a speller session. <p>The dataset provided here reports raw data published in June 2024 (Phase dynamics of tunnel Al-based ferromagnetic Josephson junctions): current-voltage I-V characteristics as a function of the temperature T; switching current distributions (SCD) as a function of T and calculated mean switching currents, standard deviations and skewness from the SCDs and superconducting branch resistance R0 as a function of the temperature. All the data for magnetic and non-magnetic Josephson junctions have been acquired, as highlighted in the corresponding reference.</p>
Raw data sets from Jones et al. 2018 QSR publication: A multi-proxy approach to understanding complex responses of saltlake catchments to climate variability and human pressure: A Late Quaternary case study from south-eastern, Spain
<p>Attached are the raw data sets containing the pollen data, DXR, Grain size and C14 ages from the recent publication: Jones et al. 2018 QSR publication: A multi-proxy approach to understanding complex responses of saltlake catchments to climate variability and human pressure: A Late Quaternary case study from south-eastern, Spain.</p> <p>Note that these data sets do contain hiatuses and a major age-reversal due to erosian which have likely been caused by increased seasonal wetness at the onset of the Holocene. A full explanation is provided in our 2018 publication. If you do wish to use the data, it is essential that you read the publication inorder to interpret the results correctly. We also require that when using this data that you correctly cite it (Bibliographic reference and the doi number of the data set). There were some problems uploading the XRF (geochemical) data sets, so I haven't included these yet, but hopefully will do eventually. </p> <p>Below I have also included the abstract from our publication, which provides an overview of the purpose of our work and a brief summary of the main findings.</p> <p>Abstract of Jones et al. 2018:</p> <p>The article focuses on a former salt lake in the upper Vinalopo Valley in south-eastern Spain. The study spans the Late Pleistocene through to the Late Holocene, although with particular focus on the period between 11 ka cal BP and 3000 ka cal BP (which spans the Mesolithic and part of the Bronze Age). High resolution multi-proxy analysis (including pollen, non pollen palynomorphs, grain size, X-ray fluorescence, and X-ray diffraction) was undertaken on the lake sediments. The results show strong sensitivity to<br> both long term and small changes in the evaporation/precipitation ratio, affecting the surrounding vegetation composition, lake-biota and sediment geochemistry. To summarise the key findings the main general trends identified include: 1) Hyper-saline conditions<br> and low lake levels at the end of the Late Glacial 2) Increasing wetness and temperatures which witnessed an expansion of mesophilic woodland taxa, lake infilling and the establishment of a more perennial lake system at the onset of the Holocene 3) An increase in solar insolation after 9 ka cal BP which saw the re-establishment of pine forests 4) A continued trend towards increasing dryness (climatic optimum) at 7 ka cal BP but with continued freshwater input 5) An increase in sclerophyllous open woody vegetation (anthropogenic?), and increasing wetness (climatic?) is represented in the lake record between 5.9 and 3 ka cal BP 6) The Holocene was also punctuated by several aridity pulses, the most prominent corresponding to the 8.2 ka cal BP event. These events, despite a paucity of well dated archaeological sites in the surrounding area, likely altered the carrying capacity of this area both regionally and locally, particularly during the Mesolithic-Neolithic transition, in terms of fresh water supply for human/animal consumption, wild plant food reserves and suitable land for crop growth.</p>

<p>The compressed archive contains SP-ICP-MS data to reproduce results for the paper "Vertical distribution of inorganic nanoparticles in a Norwegian fjord"". F4 in the sample name denotes the outer station, F2 denotes the inner station. The suffix integer (1-6) indicates the depth position, lowest numbers nearest bottom. The letter A denotes acidified sampling, N neutral sampling. The data consists of integer intensity versus time data in .csv-format.</p> <p>The remaining data to produce all other results, visualizations and statistics for the paper is included in the supplementary or GitHub. Associated code is deposited in a GitHub repository, github.com/arebruvold/fordefjorden_distribution. Raw mass spectrometry data for publication "Vertebrate cellular endolysosome modulating pore-forming protein is negatively regulated by its homologue under environmental oxidative conditions"
<p><strong>Abstract</strong>: Endolysosomes are key players in cell physiology, including material exchange, immunity and environmental adaptation etc. Bacterial pore-forming toxin aerolysin-like proteins (ALPs) are widely distributed in animals and plants. βγ-CAT is a complex of an ALP (BmALP1) and a trefoil factor (BmTFF3) in the frog <em>Bombina maxima</em>. It is the first example that a secreted endogenous pore-forming protein modulates the biochemical properties of endolysosomes via pore formation in these vesicles. Here, we report the identification of BmALP3, a homologue of BmALP1 that lacks membrane pore formation capacity. Both BmALP3 and BmALP1 contain a conserved cysteine in their C-terminal regions. BmALP3 was readily oxidized to disulfide bond linked homodimer, and the homodimer could then oxidize BmALP1 via disulfide bond exchange, resulting in the dissociation of βγ-CAT subunits and elimination of its biological activity. Consistent with its behavior <em>in vitro</em>, BmALP3 senses environmental oxygen tension <em>in vivo</em>, leading to modulation of βγ-CAT activity. Interestingly, this C-terminal cysteine site is well conserved in numerous vertebrate ALPs. These findings, for the first time, uncovered the existence of a regulatory ALP (BmALP3) and its modulating action on a cell executive ALP (BmALP1) in a redox-dependent manner, which is completely different from that of bacterial toxin aerolysins.</p>

Raw fMRI data from 12 rats used in the manuscript "Mapping of hemodynamic responses to the sensorymotor stimulation in a rodent model: a BOLD fMRI study" submitted to PlosOne for publication
<p>Raw data are from twelve male adult Wistar rats (Charles River Laboratories, Paris-France) weighing 300 ± 20g.</p> <p>Rats were initially anesthetized (induction) with 3% isoflurane and were maintained under 0,7-0.8% (sedation along with a muscle relaxation) during fMRI session. </p> <p>Each rat was submitted to two fMRI sessions: one with TE of 30 ms and and other with TE of 40 ms.</p> <p>For fMRI acquisition, electrodes were inserted subcutaneously in the palmar surface of the right hindpaw of each rat and electrical stimulation (current pulses with a 1.7 mA amplitude, 10 ms duration and 8 Hz frequency) was applied in a block-design starting with a resting period of 25s as a baseline followed by 25s stimulation, repeated 8 times.</p> <p>Ten 1-mm thick contiguous axial slices, from -6.36 mm to +2.64 mm to Bregma, were acquired with a two-shot gradient echo planar imaging (GE EPI) pulse sequence (2.56 cm2 FOV; 64x64 matrix size; a TR of 1000 ms; a flip angle of 50°) resulting in the pixel size of 0.4 mm.</p> <p>All imaging experiments were performed on a 4.7T Bruker (Biospec 47/40, Bruker, GmbH, Ettlingen,Germany) with a horizontal bore magnet equipped with a 12 cm gradient coil (Bruker BGA12, 400 mT/m) and interfaced to AVANCE III console. Two actively decoupled RF coils were used: a 7.2-cm diameter volume coil for transmission and a 2-cm diameter surface coil (Rapid Biomedical, Rimpar, Germany) positioned on the top of the animal's head for reception.</p>
