Genetic architecture associated with familial short stature

<p><strong>Context</strong></p> <p>Human height is an inheritable, polygenic trait under complex and multi-locus genetic regulation. Familial short stature (FSS; also called genetic short stature) is the most common type of short stature and is insufficiently known.</p> <p><strong>Objective</strong></p> <p>To investigate the FSS genetic profile and develop a polygenic risk predisposition score for FSS risk prediction.</p> <p><strong>Design and Setting</strong></p> <p>The FSS case group of Han Chinese ancestry was diagnosed by pediatric endocrinologists in Taiwan.</p> <p><strong>Patients and Interventions</strong></p> <p>The genetic profile of 1,163 FSS cases was identified by using a bootstrapping sub-sampling and genome-wide association studies (GWAS) method.</p> <p><strong>Main Outcome Measures</strong></p> <p>Genetic profile, polygenic risk predisposition score for risk prediction.</p> <p><strong>Results</strong></p> <p>Ten novel genetic SNPs and 9 reported GWAS human height-related SNPs were identified for FSS risk. These 10 novel SNPs served as a polygenic risk predisposition score for FSS risk prediction (area under curve (AUC): 0.940 in the testing group). This FSS polygenic risk predisposition score was also associated with the height reduction regression tendency in the general population.</p> <p><strong>Conclusion</strong></p> <p>A polygenic risk predisposition score composed of 10 genetic SNPs is useful for FSS risk prediction and the height reduction tendency. Thus, it might contribute to FSS risk in the Han Chinese population from Taiwan.</p>

DNA methylation profiling and genomic analysis in 20 children with short stature who were born small-for-gestational age

<p><b><span>Purpose:</span></b> In a significant proportion of children born small-for-gestational age (SGA) with failure of catch-up growth, the etiology of short stature remains unclear after routine diagnostic work-up. We wanted to investigate if extensive analysis of the (epi)genome can unravel the cause of growth failure in a significant portion of these children.</p> <p><b><span>Patients and Methods:</span></b><span> Twenty </span><span>SGA</span><span> children treated with growth hormone (GH) because of short stature were selected from the BELGROW database of the Belgian Society for Pediatric Endocrinology and Diabetology </span>for<span> exome sequencing, SNP array and genome-wide methylation analysis to identify the (epi)genetic cause. First year response to GH was compared to the response of SGA patients in the KIGS database.</span></p> <p><b><span>Results:</span></b><span> We identified (likely) pathogenic variants in 4 children (from 3 families) using exome sequencing and found pathogenic CNV in 2 probands using SNP array. In a child harboring a <i>NSD1</i>-containing microduplication, we identified a DNA methylation signature that is opposite to the genome-wide DNA methylation signature of Sotos syndrome. Moreover, we observed multi-locus imprinting disturbances in two children in whom no other genomic alteration could be identified. Five out of 6 children with a genetic diagnosis had an "above average" response to GH.</span></p> <p><b><span>Conclusions: </span></b><span>The study indicates that a more advanced approach with deep genotyping can unravel unexpected (epi)genomic alterations in SGA children with persistent growth failure. Most SGA children with a genetic diagnosis had a good response to GH treatment.</span></p>

Data from: Open-top chambers for temperature manipulation in taller-stature plant communities

Open-top chambers simulate global warming by passively increasing air temperatures in field experiments. They are commonly used in low-stature alpine and arctic ecosystems, but rarely in taller-stature plant communities because of their limited height. We present a modified International Tundra Experiment (ITEX) chamber design for year-round outdoor use in warming taller-stature plant communities up to 1.5m tall. We report a full year of results for the chambers' effects on air and soil temperature, relative humidity, and soil moisture in a northern hardwood forest clearing and a southern early successional grassland site located in Michigan, USA. Detailed construction plans are also provided. The chambers elevated daytime air temperatures at 1m height by 1.8ºC above ambient levels, on average over an entire year, at both the northern and southern site. The chambers did not affect relative humidity at either site. The chambers did not alter average soil temperature or moisture at the northern site and reduced soil temperatures and soil moisture at the southern site. The chambers increased variability in soil freeze/thaw cycles at both sites. The chambers achieved predicted levels of warming for mid-century (2046-2065) scenarios consistent with the majority of Representative Concentration Pathways (RCPs) in the International Panel on Climate Change 5th Assessment Report, with minimal experimental artifact. This design is a valuable tool for examining the effects of in situ warming on understudied taller-stature plant communities and creates the opportunity to expand future comparisons across a diversity of systems.

Demographic rates and stature of tree species in 13 sub-tropical forests: annual growth, annual survival, annual recruitment >( 1 cm dbh), stature (max dbh)

<p>Organisms of all species must balance their allocation to growth, survival and recruitment. Among tree species, evolution has resulted in different life-history strategies for partitioning resources to these key demographic processes. Life-history strategies in tropical forests have often been shown to align along a trade-off between fast growth and high survival, i.e. the well-known fast-slow continuum. In addition, an orthogonal trade-off has been proposed between tall stature – resulting from fast growth and high survival – and recruitment success, i.e. a stature−recruitment trade-off. However, it is not clear if these two independent dimensions of life-history variation structure tropical forests worldwide.</p> <p>We used data from 13 large-scale and long-term tropical forest monitoring plots in three continents to explore the principal trade-offs in annual growth, survival and recruitment as well as tree stature. These forests included relatively undisturbed forests as well as typhoon-disturbed forests. Life-history variation in twelve forests was structured by two orthogonal trade-offs, the growth−survival trade-off and the stature−recruitment trade-off. Pairwise Procrustes analysis revealed a high similarity of demographic relationships among forests. The small deviations were related to differences between African and Asian plots.</p> <p><em>Synthesis</em>. The fast-slow continuum and tree stature are two independent dimensions structuring many, but not all tropical tree communities. Our discovery of the consistency of demographic trade-offs and life-history strategies across different forest types from three continents substantially improves our ability to predict tropical forest dynamics worldwide.</p>

Data from: Classification and mapping of low-statured 'shrubland' cover types in post-agricultural landscapes of the US Northeast

<p>Novel plant communities reshape landscapes and pose challenges for land cover classification and mapping that can constrain research and stewardship efforts. In the US Northeast, emergence of low-statured woody vegetation, or 'shrublands', instead of secondary forests in post-agricultural landscapes is well-documented by field studies, but poorly understood from a landscape perspective, which limits the ability to systematically study and manage these lands. To address gaps in classification/mapping of low-statured cover types where they have been historically rare, we developed models to predict 'shrubland' distributions at 30m resolution across New York State (NYS), using machine learning and model ensembling techniques to integrate remote sensing of structural (airborne LIDAR) and optical (satellite imagery) properties of vegetation cover. We first classified a 1m canopy height model (CHM), derived from a "patchwork" of available LIDAR coverages, to define shrubland presence/absence. Next, these non-contiguous maps were used to train a model ensemble based on temporally-segmented imagery to predict 'shrubland' probability for the entire study landscape (NYS). Approximately 2.5% of the CHM coverage area was classified as shrubland. Models using Landsat predictors trained on the classified CHM were effective at identifying shrubland (test set AUC=0.893, real-world AUC=0.904), in discriminating between shrub/young forest and other cover classes, and produced qualitatively sensible maps, even when extending beyond the original training data. After ground-truthing, we expect these shrubland maps and models will have many research and stewardship applications including wildlife conservation, invasive species mitigation and natural climate solutions. Overall our results compared favorably in terms of accuracy with existing LULC products, suggesting that incorporation of airborne LiDAR, even from a discontinuous patchwork of coverages, can improve LULC classification of historically rare but increasingly prevalent 'shrubland' habitats across broader areas.</p>

Causal effect of familial short stature on three quantitative traits in Taiwan

<p><span><strong>Objectives</strong>: </span><span>With the accumulation of genetic basis for </span><span>familial (genetic) short stature (FSS)</span><span>, the genetic association of FSS with health-related outcomes remains to be elucidated. In this study, we aimed to investigate the FSS genetic architecture and its causal effect on three quantitative traits in Taiwan. </span></p> <p><span><strong>Methods</strong>:</span><span> We </span><span>conducted an FSS genome-wide association study (GWAS) analysis (1,640 FSS cases and 22,372 controls). We performed a GWAS meta-analysis for the Taiwanese meta-height from the Taiwan Biobank (</span><span>TWB)_height (N = 67,452) and the China Medical University Hospital (CMUH)_height GWAS summary statistics (N = 88,854). </span><span>We calculated three polygenic risk scores (PRSs) of SNPs (<em>P</em> &lt; 5 x 10<sup>-8</sup>) for FSS and Taiwanese meta-height with/without FSS, respectively. We explored the associations between three PRSs and the measured height, respectively. We also performed </span><span>Mendelian randomization (MR) analysis</span><span> for the causal effect of FSS and Taiwanese meta-height with/without FSS, on anthropometric, bone mineral density (BMD), and female reproductive traits</span><span>. </span></p> <p><span><strong>Results</strong>: </span><span>FSS GWAS identified 172 SNPs in 4 genomic regions, reported in height </span><span>(<em>P</em> &lt; 5 x 10<sup>-8</sup>)</span><span>. Higher FSS genetic scores correlate with an increased risk of short stature and height reduction tendency </span><span>(</span><em><span>p</span></em> <span>&lt;</span><span> 0.001).</span><span> The causal effect showed that a higher risk of FSS was associated with decreased body height, but increased body mass index, and body fat</span> <span>(</span><em><span>p</span></em> <span>&lt;</span><span> 0.001)</span><span>. However, higher genetic scores of Taiwanese meta-height with/without FSS correspond with increased body height, body weight, hip circumference, and age at menarche, but decreased BMD_T-score, BMD_Z-score, and stiffness index </span><span>(</span><em><span>p</span></em> <span>&lt;</span><span> 0.001)</span><span>. </span></p> <p><span><strong>Conclusion</strong>: </span><span>This study </span><span>contributes to the FSS and height genetic features and their causal effects on three quantitative traits </span><span>in individuals of Han Chinese ancestry in Taiwan. </span></p>
