Avian community survey by point count method in a leafy forest of the Station de Biologie des Laurentides, Université de Montréal
<p>Here we provided a dataset of birds’ communities census in the Station de Biologie des Laurentides (SBL), the Université de Montréal field station. Census was performed as part of the BIO2854 field course. BIO2854 is an undergraduate course in terrestrial animal ecology in biological science at Université de Montréal. Highly qualified teaching assistant and students surveyed forest birds over 4 days in May-June 2011 to 2019 by acoustic point-count method. Abundance counts were made based on bird vital domain available in literature and the assumption that each recorded male was associated with one female from the same species. Data are made available to consult for future research and teaching purpose.</p>

Data to support manuscript: A Comparison of Two ROV Survey Methods Used to Estimate Fish Assemblages and Densities Around a California Oil Platform
This fish dataset was collected at platform Harmony, between Aug 25 and Aug 26, 2018. The ROV fish survey was done with two methods: industry (mimicking an inspection survey conducted for platform structural inspections) and biological method. Due to differences between the two methods in the positioning of the ROV vis a vis the jacket crossbeams, fish densities and diversities were different between the two methods at the platform bottom. This dataset provides fish counts and the relevant survey parameters (transect length and depth).
Data collected by fruit body– and DNA-based survey methods yield consistent species-to-species association networks in wood-inhabiting fungal communities
<p>Inferring interspecific interactions indirectly from community data is of central interest in community ecology. Data on species communities can be surveyed using different methods, each of which may differ in the amount and type of species detected, and thus produce varying information on interaction networks. Since fruit bodies reflect only a fraction of the woodinhabiting fungal diversity, there is an ongoing debate in fungal ecology on whether fruit body– based surveys are a valid method for studying fungal community dynamics compared to surveys based on DNA metabarcoding. In this paper, we focus on species-to-species associations and ask whether the associations inferred from data collected by fruit-body surveys reflect the ones found from data collected by DNA-based surveys. We estimate and compare the association networks resulting from different survey methods using a joint species distribution model. We recorded both raw and residual associations that respectively do not and do correct for the influence of the abiotic predictors when estimating the species-to-species associations. The analyses of the DNA data yielded a larger number of species-to-species associations than the analyses of the fruit body–based data as expected. Yet, we estimated unique associations also from the fruit-body data. Our results show that the directions of estimated residual associations were consistent between the data types, whereas the raw associations were much less consistent, highlighting the need to account for the influence of relevant environmental covariates when estimating association networks. We conclude that even though DNA-based survey methods are more informative about the total number of interacting species, fruit-body surveys are also an adequate method for inferring association networks in wood-inhabiting fungi. Since the DNA and fruit-body data carry on complementary information on fungal communities, the most comprehensive insights are obtained by combining the two survey methods.</p>
Dataset of Survey of Motion Tracking Methods Based on Inertial Sensors: A Focus on Upper Limb Human Motion
<p>MATLAB Dataset for the paper. </p> <p>Paper Abstract:</p> <p>Motion tracking based on commercial inertial measurements units (IMUs) has been widely studied in the latter years as it is a cost-effective enabling technology for those applications in which motion tracking based on optical technologies is unsuitable. This measurement method has a high impact in human performance assessment and human-robot interaction. IMU motion tracking systems are indeed self-contained and wearable, allowing for long-lasting tracking of the user motion in situated environments. After a survey on IMU-based human tracking, five techniques for motion reconstruction were selected and compared to reconstruct a human arm motion. IMU based estimation was matched against motion tracking based on the Vicon marker-based motion tracking system considered as ground truth. Results show that all but one of the selected models perform similarly (about 35 mm average position estimation error).</p>
Leech-derived iDNA complements traditional surveying methods, enhancing species detections for rapid biodiversity sampling in the tropics
<p>Deforestation, exploitation, and other drivers of biodiversity loss in Madagascar leave its highly endangered and predominantly endemic wildlife at risk of extinction. Decreasing biodiversity threatens to compromise ecosystem functions and vital services provided to people. New, economical, and diverse methods of biodiversity monitoring can help to establish reliable baseline and long-term records of species richness. Metabarcoding with invertebrate-derived DNA (iDNA) has emerged as a promising new biosurveillance tool. An unexpected wet forest fragment tucked in the dry cliffs of Madagascar's southcentral plateau, the Ivohibory Protected Area (IPA), hosts a unique mosaic of species diversity, featuring both dry and wet forest species. Recently elevated to protected status, the IPA has been surveyed for flora and fauna with a range of inventory methods over three years and six expeditions (2016, 2017, & 2019). We collected 1,451 leeches over 12 days from the IPA to supplement known species richness and to compare results against current records. With iDNA, we pooled tissues, and isolated, and amplified bloodmeal DNA with five sets of primers. We detected 20 species of which four are species of frogs previously undetected and three of which are previously unknown to exist in this region. iDNA surveys can provide complementary data to traditional surveying methods like camera traps, line transects, and bioacoustic methods.</p>

Photometry of outer Solar System objects from the Dark Energy Survey I: photometric methods, light curve distributions and trans-Neptunian binaries - data release
<p>This repository contains the full data release for the 814 outer Solar System objects found in the Dark Energy Survey.</p> <p>A full description of the object search is described in <a href="http://(https://ui.adsabs.harvard.edu/abs/2022ApJS..258...41B/abstract">Bernardinelli et al (2022)</a>, and a full description of the photometric processing is described in<a href="https://ui.adsabs.harvard.edu/abs/2023arXiv230403017B/abstract"> Bernardinelli et al (2023)</a>. If you use these files, we ask you to cite the corresponding papers.</p> <p>The FITS table `y6_des_tnos_color.fits` contains both the orbital elements and the colors for each object. The full description of the orbital element information is given in Table 3 of <a href="https://ui.adsabs.harvard.edu/abs/2022ApJS..258...41B/abstract">Bernardinelli et al (2022</a>). In addition to these, the table also includes the mean absolute magnitudes in each band, as well as mean <span class="math-tex">\((g-r, r-i, r-z)\)</span> colors and their corresponding covariance matrix, and the 68% confidence interval for the lightcurve amplitude.</p> <p>Inside the `fluxes` directory, the complete photometric record for each object is included in a `hdf5` file (for each object), and the MCMC chains for their fluxes and LCAs. The three Jupyter Notebooks included in the `notebooks` directory explains the columns and how to use these files to reproduce the results of the paper. Inside this directory there are also additional files needed to reproduce the code.</p> <p>The `binary` directory has the MCMC chains for their mutual orbits (in `.npy` files), as well as the astrometric and photometric record for the binary measurements. Another `README` file is included in that directory with a detailed explanation.</p>

Project Panormos Archaeological Survey: Method Design (survey-design)
<p>This forms part of the preliminary open data release for the Project Panormos archaeological survey.</p> <p>This "panormos/survey-design" repository contains data collection templates used to record the survey data (particularly the intensive part of the survey), both electronic versions based on XLSForm and XForm format (e.g. for access with ODK software, CSV versions of the XLS formats are also preserved for long-term readability), as well as paper forms (such as walker collection books). </p> <p><strong>Release 0.2.0</strong> includes templates from the 2015, 2017 and 2019 seasons. The design of the forms is released under a CC BY-SA license, which means that users may re-use, adapt and create derivative versions on condition that the source is attributed and that any modified versions are released under the same terms.</p> <p><strong>Release 0.1.0</strong> includes templates from the 2015 season. Quit attempts amongst tobacco users identified in the Tamil Nadu Tobacco Survey of 2015-16: A 3 year follow-up mixed methods study
<p><span><b>Objectives</b></span></p> <p><span>To determine current tobacco use in 2018-19, quit attempts made and to explore the enablers and barriers in quitting tobacco among tobacco users identified in the Tamil Nadu Tobacco Survey (TNTS) in 2015-16. </span></p> <p><span><span><b>Setting</b></span></span></p> <p><span><span>TNTS was conducted in 2015-16 throughout the state of TN in India covering 111363 individuals. Tobacco prevalence was found to be 5.2% (n=5208) </span></span></p> <p><span><span><b>Participants</b></span></span></p> <p><span><span>All tobacco users in eleven districts of TN identified by TNTS (n=2909) were tracked after three years by telephone. In-depth interviews (n=26) were conducted in a sub-sample to understand the enablers and barriers in quitting. </span></span></p> <p><span><span><b>Primary and Secondary Outcomes</b></span></span></p> <p><span><span>Current tobacco use status, any quit attempt and successful quit rate were the primary outcomes, while barriers and enablers in quitting were considered as secondary outcomes.</span></span></p> <p><span><span><b>Results </b></span></span></p> <p><span><span>Among the 2909 tobacco users identified in TNTS 2015-16, only 724 (24.9%) could be contacted by telephone, of which 555 (76.7%) consented. Of those who consented, 210 (37.8%) were currently not using tobacco (i.e. successfully quit) and 337 (60.7%) continued to use any form of tobacco. Of current tobacco users, 115 (34.1%) never made any quit attempt and 193 (57.3.8%) have made any attempt to quit. Those using smoking form of tobacco products (aRR=1.2, 95% CI: 1.1-1.4) and exposure to smoke at home (aRR=1.2, 95% CI: 1.1-1.3) were found to be positively associated with continued tobacco use (failed or no quit attempt). Support from family and perceived health benefits are key enablers, while peer influence, high dependence and lack of professional help are some of the barriers to quitting. </span></span></p> <p><span><b>Conclusion</b></span></p> <p><span>Two-thirds of the tobacco users continue to use tobacco in the last 3 years. While tobacco users are well aware of the ill-effects of tobacco, various intrinsic and extrinsic factors play a major role as a facilitator and lack of the same act as a barrier to quit.</span></p>
Data from: Pairing field methods to improve inference in wildlife surveys while accommodating detection covariance
It is common to use multiple field sampling methods when implementing wildlife surveys to compare method efficacy or cost-efficiency, integrate distinct pieces of information provided by separate methods, or evaluate method-specific biases and misclassification error. Existing models that combine information from multiple field methods or sampling devices permit rigorous comparison of method-specific detection parameters, enable estimation of additional parameters such as false-positive detection probability, and improve occurrence or abundance estimates, but with the assumption that the separate sampling methods produce detections independently of one another. This assumption is tenuous if methods are paired or deployed in close proximity simultaneously, a common practice that reduces the additional effort required to implement multiple methods and reduces the risk that differences between method-specific detection parameters are confounded by other environmental factors. We develop occupancy and spatial capture-recapture models that permit covariance between the detections produced by different methods, use simulation to compare estimator performance of the new models to models assuming independence, and provide an empirical application based upon American marten (Martes americana) surveys using paired remote cameras, hair-catches, and snow tracking. Simulation results indicate existing models that assume that methods independently detect organisms produce biased parameter estimates and substantially understate estimate uncertainty when this assumption is violated, while our reformulated models are robust to either methodological independence or covariance. Empirical results suggested that remote-cameras and snow-tracking had comparable probability of detecting present martens, but that snow-tracking also produced false-positive marten detections that could potentially substantially bias distribution estimates if not corrected for. Remote cameras detected marten individuals more readily than passive hair-catches. Inability to photographically distinguish individual sex did not appear to induce negative bias in camera density estimates; instead, hair-catches appeared to produce detection competition between individuals that may have been a source of negative bias. Our model reformulations broaden the range of circumstances in which analyses incorporating multiple sources of information can be robustly used, and our empirical results demonstrate that using multiple field-methods can enhance inferences regarding ecological parameters of interest and improve understanding of how reliably survey methods sample these parameters.
Nasopharyngeal swabs vs. saliva sampling for SARS-CoV-2 detection: A cross-sectional survey of acceptability for caregivers and children after experiencing both methods
<p><span>Background: </span><span>Saliva sampling is a promising alternative to nasopharyngeal swabs for SARS-CoV-2 testing, but acceptability data is lacking. We characterize the acceptability of saliva sampling and nasopharyngeal swabs for primary decision makers and their children after experiencing both testing modalities.</span></p> <p><span>Results: </span><span>48 participants and 48 primary decision makers completed the survey. Nasopharyngeal swab acceptability differed between scenarios, ranging 79% [95%CI: 66, 88] to 100% [95%CI: 95, 100]); saliva sampling acceptability was similar across scenarios, ranging 92% [95%CI: 82, 97]) to </span><span> </span><span>98% [95%CI: 89, 99]. 58% of youth described significant pain with nasopharyngeal swabbing, versus none with saliva sampling. 90% of children prefer saliva sampling. 66% of primary decision makers would prefer nasopharyngeal swabbing if it were 10% more sensitive.</span></p> <p><span>Conclusion: </span><span>Though youth prefer saliva sampling over nasopharyngeal swabs, primary decision makers present for testing remain highly accepting of both. Acceptance of nasopharyngeal swabs, however, varies with the testing indication and is influenced by perceived test accuracy. Understanding factors that influence sampling acceptance will inform more successful testing strategies.</span></p>
